Multivariate techniques better fit the anatomy of complex neuropsychiatric disorders which are characterized not by alterations in a single region, but rather by variations across distributed brain networks. Here, we used principal component analysis (PCA) to identify patterns of covariance across brain regions and relate them to clinical and demographic variables in a large generalizable dataset of individuals with bipolar disorders and controls. We then compared performance of PCA and clustering on identical sample to identify which methodology was better in capturing links between brain and clinical measures. Using data from the ENIGMA-BD working group, we investigated T1-weighted structural MRI data from 2436 participants with BD and healthy controls, and applied PCA to cortical thickness and surface area measures. We then studied the association of principal components with clinical and demographic variables using mixed regression models. We compared the PCA model with our prior clustering analyses of the same data and also tested it in a replication sample of 327 participants with BD or schizophrenia and healthy controls. The first principal component, which indexed a greater cortical thickness across all 68 cortical regions, was negatively associated with BD, BMI, antipsychotic medications, and age and was positively associated with Li treatment. PCA demonstrated superior goodness of fit to clustering when predicting diagnosis and BMI. Moreover, applying the PCA model to the replication sample yielded significant differences in cortical thickness between healthy controls and individuals with BD or schizophrenia. The mechanisms underlying the emergence of seizures are one of the most important unresolved issues in epilepsy research. In this paper, we study how perturbations, exogenous or endogenous, may promote or delay seizure emergence. To this aim, due to the increasingly adopted view of epileptic dynamics in terms of slow-fast systems, we perform a theoretical analysis of the phase response of a generic relaxation oscillator. As relaxation oscillators are effectively bistable systems at the fast time scale, it is intuitive that perturbations of the non-seizing state with a suitable direction and amplitude may cause an immediate transition to seizure. By contrast, and perhaps less intuitively, smaller amplitude perturbations have been found to delay the spontaneous seizure initiation. By studying the isochrons of relaxation oscillators, we show that this is a generic phenomenon, with the size of such delay depending on the slow flow component. Therefore, depending on perturbation amplitudes, frequency and timing, a train of perturbations causes an occurrence increase, decrease or complete suppression of seizures. This dependence lends itself to analysis and mechanistic understanding through methods outlined in this paper. We illustrate this methodology by computing the isochrons, phase response curves and the response to perturbations in several epileptic models possessing different slow vector fields. The symmetry of complex networks is a global property that has recently gained attention since MacArthur et al. 2008 showed that many real-world networks contain a considerable number of symmetries. These authors work with a very strict symmetry definition based on the network's automorphism. The potential problem with this approach is that even a slight change in the graph's structure can remove or create some symmetry. Recently, Liu 2020 proposed to use an approximate automorphism instead of strict automorphism. This method can discover symmetries in the network while accepting some minor imperfections in their structure. The proposed numerical method, however, exhibits some performance problems and has some limitations while it assumes the absence of fixed points. In this work, we exploit alternative approaches recently developed for treating the Graph Matching Problem and propose a method, which we will refer to as Quadratic Symmetry Approximator (QSA), to address the aforementioned shortcomings. To test our method, we propose a set of random graph models suitable for assessing a wide family of approximate symmetry algorithms. The performance of our method is also demonstrated on brain networks.

This work presents and evaluates a 12-electrode intracranial electroencephalography system developed at the National Institute of Mental Health (Klecany, Czech Republic) in terms of an electrical source imaging (ESI) technique in rats. The electrode system was originally designed for translational research purposes. This study demonstrates that it is also possible to use this well-established system for ESI, and estimates its precision, accuracy, and limitations. Furthermore, this paper sets a methodological basis for future implants. Source localization quality is evaluated using three approaches based on surrogate data, physical phantom measurements, and in vivo experiments. The forward model for source localization is obtained from the FieldTrip-SimBio pipeline using the finite-element method. Rat brain tissue extracted from a magnetic resonance imaging template is approximated by a single-compartment homogeneous tetrahedral head model. Four inverse solvers were tested: standardized low-resolution brain electromagnetic tomography, exact low-resolution brain electromagnetic tomography (eLORETA), linear constrained minimum variance (LCMV), and dynamic imaging of coherent sources. Based on surrogate data, this paper evaluates the accuracy and precision of all solvers within the brain volume using error distance and reliability maps. The mean error distance over the whole brain was found to be the lowest in the eLORETA solution through signal to noise ratios (SNRs) (0.2 mm for 25 dB SNR). The LCMV outperformed eLORETA under higher SNR conditions, and exhibiting higher spatial precision. Both of these inverse solvers provided accurate results in a phantom experiment (1.6 mm mean error distance across shallow and 2.6 mm across subcortical testing dipoles). Utilizing the developed technique in freely moving rats, an auditory steady-state response experiment provided results in line with previously reported findings. We report a dynamical asymmetry between the hemispheres, induced by the natural structural asymmetry. We show that the dynamical asymmetry can be enhanced by introducing the inter-hemispheric coupling strength as a control parameter for partial synchronization patterns. We discuss a minimum model elucidating the modalities of unihemispheric sleep in human brain, where one hemisphere sleeps while the other remains awake. Estimating causal interactions in complex dynamical systems is an important problem encountered in many fields of current science. While a theoretical solution for detecting the causal interactions has been previously formulated in the framework of prediction improvement, it generally requires the computation of high-dimensional information functionals -- a situation invoking the curse of dimensionality with increasing network size. Recently, several methods have been proposed to alleviate this problem, based on iterative procedures for assessment of conditional (in)dependences. In the current work, we bring a comparison of several such prominent approaches. This is done both by theoretical comparison of the algorithms using a formulation in a common framework, and by numerical simulations including realistic complex coupling patterns. The theoretical analysis highlights the key similarities and differences between the algorithms, hinting on their comparative strengths and weaknesses. The method assumptions and specific properties such as false positive control and order dependence are discussed. Numerical simulations suggest that while the accuracy of most of the algorithms is almost indistinguishable, there are substantial differences in their computational demands, ranging theoretically from polynomial to exponential complexity, and leading to substantial differences in computation time in realistic scenarios depending on the density and size of networks. Based on analysis of the algorithms and numerical simulations, we propose a hybrid approach providing competitive accuracy with improved computational efficiency.

Stock networks, constructed from stock price time series, are a well-established tool for the characterization of complex behavior in stock markets. Following Mantegna's seminal paper, the linear Pearson's correlation coefficient between pairs of stocks has been the usual way to determine network edges. Recently, possible effects of nonlinearity on the graph-theoretical properties of such networks have been demonstrated when using nonlinear measures such as mutual information instead of linear correlation. In this paper, we quantitatively characterize the nonlinearity in stock time series and the effect it has on stock network properties. This is achieved by a systematic multi-step approach that allows us to quantify the nonlinearity of coupling; correct its effects wherever it is caused by simple univariate non-Gaussianity; potentially localize in space and time any remaining strong sources of this nonlinearity; and, finally, study the effect nonlinearity has on global network properties. By applying this multi-step approach to stocks included in three prominent indices (NYSE100, FTSE100 and SP500), we establish that the apparent nonlinearity that has been observed is largely due to univariate non-Gaussianity. Furthermore, strong nonstationarity in a few specific stocks may play a role. In particular, the sharp decrease in some stocks during the global financial crisis of 2008 gives rise to apparent nonlinear dependencies among stocks.

Práce je věnována problematice modelování dynamiky epileptického záchvatu. Nejprve jsou popsány některé zjednodušené modely neuronových populací používané v oblasti neurověd. Poté je analyzováno jejich chování ve fázovém prostoru a pomocí bifurkační analýzy, přičemž jsou diskutovány fyziologické souvislosti. Na modelu části hipokampu je provedena identifikace parametrů s využitím spektrálních vlastností normální a epileptické aktivity. Dosažené výsledky jsou porovnány s jinými výzkumy. Zároveň je naznačen další postup, který by mohl vést k ukončení epileptického záchvatu. At first, some basic neural population models used in computational neuroscience are described. Then, their behavior is analyzed in phase space. Bifurcation analysis is performed and the link between physiology and the model is discussed. Model of hippocampal slice is used in the process of parameter identification that is based on spectral properties of normal and epileptiform activity. Finally, results are compared with other studies. Further approach that could possibly result in seizure termination is suggested as well. Identifying regions important for spreading and mediating perturbations is crucial to assess the susceptibilities of spatio-temporal complex systems such as the Earth's climate to volcanic eruptions, extreme events or geoengineering. Here a data-driven approach is introduced based on a dimension reduction, causal reconstruction, and novel network measures based on causal effect theory that go beyond standard complex network tools by distinguishing direct from indirect pathways. Applied to a data set of atmospheric dynamics, the method identifies several strongly uplifting regions acting as major gateways of perturbations spreading in the atmosphere. Additionally, the method provides a stricter statistical approach to pathways of atmospheric teleconnections, yielding insights into the Pacific-Indian Ocean interaction relevant for monsoonal dynamics. Also for neuroscience or power grids, the novel causal interaction perspective provides a complementary approach to simulations or experiments for understanding the functioning of complex spatio-temporal systems with potential applications in increasing their resilience to shocks or extreme events.

Characterization of real-world complex systems increasingly involves the study of their topological structure using graph theory. Among global network properties, small-world property, consisting in existence of relatively short paths together with high clustering of the network, is one of the most discussed and studied. When dealing with coupled dynamical systems, links among units of the system are commonly quantified by a measure of pairwise statistical dependence of observed time series (functional connectivity). We argue that the functional connectivity approach leads to upwardly biased estimates of small-world characteristics (with respect to commonly used random graph models) due to partial transitivity of the accepted functional connectivity measures such as the correlation coefficient. In particular, this may lead to observation of small-world characteristics in connectivity graphs estimated from generic randomly connected dynamical systems. Funkční mozková konektivita odráží určitý stav mozku. Vrůstající zájem o studium dynamiky funkční konektivity mezi jednotlivými rozsáhlými mozkovými sítěmi je doprovázen snahou nalézt její elektrofyziologické koreláty. Část takové neurální aktivity však může zůstat nerozpoznána, protože se během analýzy EEG dat velmi často používá různých omezení v prostorové a spektrální doméně. Zde představený přístup slepě odhaluje multimodální EEG spektrální vzorce, které se vztahují k dynamice BOLD funkční konektivity sítí. Slepá dekompozice EEG spektrogramu pomocí paralelní faktorové analýzy byla představena jako užitečný nástroj k odhalení vzorů neurální aktivity, kde každý vzor obsahuje tři signatury (prostorovou, časovou a spektrální). Na rozdíl od standardních přístupů, kdy dochází k průměrování signálů z jednotlivých elektrod, vybírají se pouze podskupiny elektrod, či se využívá standardních frekvenčních pásem, tato slepá dekompozice bere v potaz kompletní trilineární strukturu EEG dat. Simultánně měřená BOLD fMRI data jsou odděleně od EEG rozložena pomocí analýzy nezávislých komponent. Na časových průbězích komponent je odhadována dynamická funkční konektivita pomocí výpočtu korelačního koeficientu v plovoucím okně. Funkční konektivita síťových stavů je následně odvozena na základě hodnot těchto korelačních koeficientů. Použitím ANOVA testů jsou na závěr nalezeny tři EEG spektrální vzory vztahující se k dynamice funkční konektivity síťových stavů. Předchozí výzkum odhalil vztah mezi fluktuacemi EEG spektrálních vzorů a hemodynamikou rozsáhlých mozkových sítí. Tato práce ukazuje, že zmíněný vztah lze nalézt také na úrovni dynamiky funkční konektivity mezi jednotlivými rozsáhlými mozkovými sítěmi, kdy nejsou použita žádná standardní prostorová a spektrální omezení ve zpracování EEG dat., Functional brain connectivity is a marker of the brain state. Growing interest in the examination of large-scale brain network functional connectivity dynamics is accompanied by an effort to find the electrophysiological correlates. The commonly used constraints applied to spatial and spectral domains during EEG data analysis may leave part of the neural activity unrecognized. A proposed approach blindly reveals multimodal EEG spectral patterns that are related to the dynamics of the BOLD functional network connectivity. The blind decomposition of EEG spectrogram by Parallel Factor Analysis has been shown to be a useful technique for uncovering patterns of neural activity where each pattern contains three signatures (spatial, temporal, and spectral). The decomposition takes into account the trilinear structure of EEG data, as compared to the standard approaches of electrode averaging, electrode subset selection or using standard frequency bands. The simultaneously acquired BOLD fMRI data were decomposed by Independent Component Analysis. Dynamic functional connectivity was computed on the component’s time series using a sliding window correlation, and functional connectivity network states were then defined based on the values of the correlation coefficients. ANOVA tests were performed to assess the relationships between the dynamics of functional connectivity network states and the fluctuations of EEG spectral patterns. Three patterns related to the dynamics of functional connectivity network states were found. Previous findings revealed a relationship between EEG spectral pattern fluctuations and the hemodynamics of large-scale brain networks. This work suggests that the relationship also exists at the level of functional connectivity dynamics among large-scale brain networks when no standard spatial and spectral constraints are applied on the EEG data.

Mnoho rozdílných strategií fúze bylo vyvinuto během posledních 15 let výzkumu simultánního EEG-fMRI. Aktuální dizertační práce shrnuje aktuální současný stav v oblasti výzkumu fúze simultánních EEG-fMRI dat a pokládá si za cíl vylepšit vizualizaci úkolem evokovaných mozkových sítí slepou analýzou přímo z nasnímaných dat. Dva rozdílné modely, které by to měly vylepšit, byly navrhnuty v předložené práci (tj. zobecněný spektrální heuristický model a zobecněný prostorovo-frekvenční heuristický model). Zobecněný frekvenční heuristický model využívá fluktuace relativního EEG výkonu v určitých frekvenčních pásmech zprůměrovaných přes elektrody zájmu a srovnává je se zpožděnými fluktuacemi BOLD signálů pomocí obecného lineárního modelu. Získané výsledky ukazují, že model zobrazuje několik na frekvenci závislých rozdílných úkolem evokovaných EEG-fMRI sítí. Model překonává přístup fluktuací absolutního EEG výkonu i klasický (povodní) heuristický přístup. Absolutní výkon vizualizoval s úkolem nesouvisející širokospektrální EEG-fMRI komponentu a klasický heuristický přístup nebyl senzitivní k vizualizaci s úkolem spřažené vizuální sítě, která byla pozorována pro relativní pásmo pro data vizuálního oddball experimentu. Pro EEG-fMRI data s úkolem sémantického rozhodování, frekvenční závislost nebyla ve finálních výsledcích tak evidentní, neboť všechna pásma zobrazily vizuální síť a nezobrazily aktivace v řečových centrech. Tyto výsledky byly pravděpodobně poškozeny artefaktem mrkání v EEG datech. Koeficienty vzájemné informace mezi rozdílnými EEG-fMRI statistickými parametrickými mapami ukázaly, že podobnosti napříč různými frekvenčními pásmy jsou obdobné napříč různými úkoly (tj. vizuální oddball a sémantické rozhodování). Navíc, koeficienty prokázaly, že průměrování napříč různými elektrodami zájmu nepřináší žádnou novou informaci do společné analýzy, tj. signál na jednom svodu je velmi rozmazaný signál z celého skalpu. The model overcomes the absolute power fluctuation approach and classic heuristic approach too. The absolute power visualized a task-not-related broadband EEG-fMRI component and classic heuristic model was insensitive to visualize the task-related visual network which was observed for the relative -band pattern for visual oddball task data. For the semantic decision task EEG-fMRI data, the frequency dependence was not so evident in final results. Since all the bands visualized only visual network and any areas of speech network, the results were possibly corrupted by not-suppressed eye-blinking artifact in EEG data. Mutual information coefficients between different EEG-fMRI statistical parametric maps showed that the similarities over different frequency bands are similar over different tasks (i.e. visual oddball and semantic decision). More, the coefficients proved that averaging over different electrodes of interest does not bring any new information into the joint analysis, i.e. the signal on one single lead is very smoothed signal from the whole scalp. Aktuální dizertační práce shrnuje aktuální současný stav v oblasti výzkumu fúze simultánních EEG-fMRI dat a pokládá si za cíl vylepšit vizualizaci úkolem evokovaných mozkových sítí slepou analýzou přímo z nasnímaných dat. Dva rozdílné modely, které by to měly vylepšit, byly navrhnuty v předložené práci (tj. zobecněný spektrální heuristický model a zobecněný prostorovo-frekvenční heuristický model). Zobecněný frekvenční heuristický model využívá fluktuace relativního EEG výkonu v určitých frekvenčních pásmech zprůměrovaných přes elektrody zájmu a srovnává je se zpožděnými fluktuacemi BOLD signálů pomocí obecného lineárního modelu. Získané výsledky ukazují, že model zobrazuje několik na frekvenci závislých rozdílných úkolem evokovaných EEG-fMRI sítí. Lidský mozek je tvořen vzájemně propojenými populacemi nervových buněk, které formují anatomicky i funkčně oddělené struktury. Pro studium fyziologie a patologie lidského mozku je zcela zásadní znát, jak jsou tyto struktury propojeny a jak se mezi nimi šíří informace. Publikované metody na detekci vzájemných vazeb se velmi často omezují pouze na analýzu povrchového EEG, pracují s vymezeným počtem kontaktů a nezachycují dynamický vývoj konektivity při kognitivních procesech nebo při různých stavech vědomí. Současně nepopisují konektivitu patologických částí mozku, jejíž analýza by mohla zásadně přispět k výzkumu a léčbě dané patologie. Cílem této práce je návrh metodiky a následná analýza časového průběhu vzájemných vazeb mezi mozkovými strukturami z intrakraniálního EEG. Analyzovány jsou fyziologické procesy v průběhu kognitivní stimulace, a lokální konektivita patologických částí epileptického mozku při klidu a spánku. Výsledky přinášejí nové poznatky v oblasti základního výzkumu fyziologie lidského mozku, kterých bylo dosaženo pomocí inovativního postupu, jenž kombinuje metody konektivity a výpočty výkonů EEG signálů. V druhé části práce je analyzována lokální konektivita epileptického ložiska (SOZ). Výsledky popisují funkční oddělení SOZ od okolní tkáně a mohou přispět do klinické praxe léčby epilepsie., The Human brain consists of mutually connected neuronal populations that build anatomically and functionally separated structures. To understand human brain activity and connectivity, it is crucial to describe how these structures are connected and how information is spread. Commonly used methods often work with data from scalp EEG, with a limited number of contacts, and are incapable of observing dynamic changes during cognitive processes or different behavioural states. In addition, connectivity studies almost never analyse pathological parts of the brain, which can have a crucial impact on pathology research and treatment. The aim of this work is connectivity analysis and its evolution in time during cognitive tasks using data from intracranial EEG. Physiological processes in cognitive stimulation and the local connectivity of pathology in the epileptic brain during wake and sleep were analysed. The results provide new insight into human brain physiology research. This was achieved by an innovative approach which combines connectivity methods with EEG spectral power calculation. The second part of this work focuses on seizure onset zone (SOZ) connectivity in the epileptic brain. The results describe the functional isolation of the SOZ from the surrounding tissue, which may contribute to clinical research and epilepsy treatment.

Funkční mozková konektivita odráží určitý stav mozku. Vrůstající zájem o studium dynamiky funkční konektivity mezi jednotlivými rozsáhlými mozkovými sítěmi je doprovázen snahou nalézt její elektrofyziologické koreláty. Část takové neurální aktivity však může zůstat nerozpoznána, protože se během analýzy EEG dat velmi často používá různých omezení v prostorové a spektrální doméně. Zde představený přístup slepě odhaluje multimodální EEG spektrální vzorce, které se vztahují k dynamice BOLD funkční konektivity sítí. Slepá dekompozice EEG spektrogramu pomocí paralelní faktorové analýzy byla představena jako užitečný nástroj k odhalení vzorů neurální aktivity, kde každý vzor obsahuje tři signatury (prostorovou, časovou a spektrální). Na rozdíl od standardních přístupů, kdy dochází k průměrování signálů z jednotlivých elektrod, vybírají se pouze podskupiny elektrod, či se využívá standardních frekvenčních pásem, tato slepá dekompozice bere v potaz kompletní trilineární strukturu EEG dat. Simultánně měřená BOLD fMRI data jsou odděleně od EEG rozložena pomocí analýzy nezávislých komponent. Na časových průbězích komponent je odhadována dynamická funkční konektivita pomocí výpočtu korelačního koeficientu v plovoucím okně. Funkční konektivita síťových stavů je následně odvozena na základě hodnot těchto korelačních koeficientů. Použitím ANOVA testů jsou na závěr nalezeny tři EEG spektrální vzory vztahující se k dynamice funkční konektivity síťových stavů. Předchozí výzkum odhalil vztah mezi fluktuacemi EEG spektrálních vzorů a hemodynamikou rozsáhlých mozkových sítí. Tato práce ukazuje, že zmíněný vztah lze nalézt také na úrovni dynamiky funkční konektivity mezi jednotlivými rozsáhlými mozkovými sítěmi, kdy nejsou použita žádná standardní prostorová a spektrální omezení ve zpracování EEG dat., Functional brain connectivity is a marker of the brain state. Growing interest in the examination of large-scale brain network functional connectivity dynamics is accompanied by an effort to find the electrophysiological correlates. The commonly used constraints applied to spatial and spectral domains during EEG data analysis may leave part of the neural activity unrecognized. A proposed approach blindly reveals multimodal EEG spectral patterns that are related to the dynamics of the BOLD functional network connectivity. The blind decomposition of EEG spectrogram by Parallel Factor Analysis has been shown to be a useful technique for uncovering patterns of neural activity where each pattern contains three signatures (spatial, temporal, and spectral). The decomposition takes into account the trilinear structure of EEG data, as compared to the standard approaches of electrode averaging, electrode subset selection or using standard frequency bands. The simultaneously acquired BOLD fMRI data were decomposed by Independent Component Analysis. Dynamic functional connectivity was computed on the component’s time series using a sliding window correlation, and functional connectivity network states were then defined based on the values of the correlation coefficients. ANOVA tests were performed to assess the relationships between the dynamics of functional connectivity network states and the fluctuations of EEG spectral patterns. Three patterns related to the dynamics of functional connectivity network states were found. Previous findings revealed a relationship between EEG spectral pattern fluctuations and the hemodynamics of large-scale brain networks. This work suggests that the relationship also exists at the level of functional connectivity dynamics among large-scale brain networks when no standard spatial and spectral constraints are applied on the EEG data.

Modern imaging methods allow a non-invasive assessment of both structural and functional brain connectivity. This has lead to the identification of disease-related alterations affecting functional connectivity. The mechanism of how such alterations in functional connectivity arise in a structured network of interacting neural populations is as yet poorly understood. Here we use a modeling approach to explore the way in which this can arise and to highlight the important role that local population dynamics can have in shaping emergent spatial functional connectivity patterns. The local dynamics for a neural population is taken to be of the Wilson–Cowan type, whilst the structural connectivity patterns used, describing long-range anatomical connections, cover both realistic scenarios (from the CoComac database) and idealized ones that allow for more detailed theoretical study. We have calculated graph–theoretic measures of functional network topology from numerical simulations of model networks. The effect of the form of local dynamics on the observed network state is quantified by examining the correlation between structural and functional connectivity. We document a profound and systematic dependence of the simulated functional connectivity patterns on the parameters controlling the dynamics. Importantly, we show that a weakly coupled oscillator theory explaining these correlations and their variation across parameter space can be developed. This theoretical development provides a novel way to characterize the mechanisms for the breakdown of functional connectivity in diseases through changes in local dynamics.

The study of spontaneous brain activity using functional Magnetic Resonance Imaging (fMRI) is a relatively young and rapidly developing field born in the mid-nineties. So far, sufficiently solid foundations have been established, mainly in validating the neuronal origin of a significant component of observed low-frequency fluctuations in the 'resting state' fMRI signal. Nevertheless, the field is still facing several major challenges. This thesis first reviews the current state of knowledge and subsequently proceeds to present original research results that are directed towards overcoming these challenges. The first challenge stems from the indirect nature of the fMRI recordings, obscuring the interpretation in terms of the underlying neuronal activity. Two investigations related to this are presented. First, I show that increased head-movement, epiphenomenal to altered states of consciousness, can lead to spurious increases in low-frequency fluctuations in fMRI signal. This may adversely affect inferences on the underlying neurophysiological processes. Second, I demonstrate a direct electrophysiological correlate of increased synchronisation of fMRI activity in areas of the much studied default-mode network. By directly studying electrophysiological correlates of fMRI-based functional connectivity, this study took a pioneering approach to confirming the biological validity of the fMRI functional connectivity concept. Another widely debated question within the field is the optimal method for extracting relevant information from the extreme volumes of neuroimaging data. I present an investigation providing insights and practical recommendations for this question, based on assessing the interdependence information neglected by the commonly used linear correlation for fMRI functional connectivity studies. The results suggest that in typical resting state data, the nonlinear contributions to instantaneous connectivity are negligible. The third major challenge of the fie

To understand human brain activity and connectivity, it is crucial to describe how these structures are connected and how information is spread. Commonly used methods often work with data from scalp EEG, with a limited number of contacts, and are incapable of observing dynamic changes during cognitive processes or different behavioural states. In addition, connectivity studies almost never analyse pathological parts of the brain, which can have a crucial impact on pathology research and treatment. The aim of this work is connectivity analysis and its evolution in time during cognitive tasks using data from intracranial EEG. Physiological processes in cognitive stimulation and the local connectivity of pathology in the epileptic brain during wake and sleep were analysed. The results provide new insight into human brain physiology research. This was achieved by an innovative approach which combines connectivity methods with EEG spectral power calculation. The second part of this work focuses on seizure onset zone (SOZ) connectivity in the epileptic brain. The results describe the functional isolation of the SOZ from the surrounding tissue, which may contribute to clinical research and epilepsy treatment.

Funkční mozková konektivita odráží určitý stav mozku. Vrůstající zájem o studium dynamiky funkční konektivity mezi jednotlivými rozsáhlými mozkovými sítěmi je doprovázen snahou nalézt její elektrofyziologické koreláty. Část takové neurální aktivity však může zůstat nerozpoznána, protože se během analýzy EEG dat velmi často používá různých omezení v prostorové a spektrální doméně. Zde představený přístup slepě odhaluje multimodální EEG spektrální vzorce, které se vztahují k dynamice BOLD funkční konektivity sítí. Slepá dekompozice EEG spektrogramu pomocí paralelní faktorové analýzy byla představena jako užitečný nástroj k odhalení vzorů neurální aktivity, kde každý vzor obsahuje tři signatury (prostorovou, časovou a spektrální). Na rozdíl od standardních přístupů, kdy dochází k průměrování signálů z jednotlivých elektrod, vybírají se pouze podskupiny elektrod, či se využívá standardních frekvenčních pásem, tato slepá dekompozice bere v potaz kompletní trilineární strukturu EEG dat. Simultánně měřená BOLD fMRI data jsou odděleně od EEG rozložena pomocí analýzy nezávislých komponent. Na časových průbězích komponent je odhadována dynamická funkční konektivita pomocí výpočtu korelačního koeficientu v plovoucím okně. Funkční konektivita síťových stavů je následně odvozena na základě hodnot těchto korelačních koeficientů. Použitím ANOVA testů jsou na závěr nalezeny tři EEG spektrální vzory vztahující se k dynamice funkční konektivity síťových stavů. Předchozí výzkum odhalil vztah mezi fluktuacemi EEG spektrálních vzorů a hemodynamikou rozsáhlých mozkových sítí. Tato práce ukazuje, že zmíněný vztah lze nalézt také na úrovni dynamiky funkční konektivity mezi jednotlivými rozsáhlými mozkovými sítěmi, kdy nejsou použita žádná standardní prostorová a spektrální omezení ve zpracování EEG dat., Functional brain connectivity is a marker of the brain state. Growing interest in the examination of large-scale brain network functional connectivity dynamics is accompanied by an effort to find the electrophysiological correlates. The commonly used constraints applied to spatial and spectral domains during EEG data analysis may leave part of the neural activity unrecognized. A proposed approach blindly reveals multimodal EEG spectral patterns that are related to the dynamics of the BOLD functional network connectivity. The blind decomposition of EEG spectrogram by Parallel Factor Analysis has been shown to be a useful technique for uncovering patterns of neural activity where each pattern contains three signatures (spatial, temporal, and spectral). The decomposition takes into account the trilinear structure of EEG data, as compared to the standard approaches of electrode averaging, electrode subset selection or using standard frequency bands. The simultaneously acquired BOLD fMRI data were decomposed by Independent Component Analysis. Dynamic functional connectivity was computed on the component’s time series using a sliding window correlation, and functional connectivity network states were then defined based on the values of the correlation coefficients. ANOVA tests were performed to assess the relationships between the dynamics of functional connectivity network states and the fluctuations of EEG spectral patterns. Three patterns related to the dynamics of functional connectivity network states were found. Previous findings revealed a relationship between EEG spectral pattern fluctuations and the hemodynamics of large-scale brain networks. This work suggests that the relationship also exists at the level of functional connectivity dynamics among large-scale brain networks when no standard spatial and spectral constraints are applied on the EEG data.

Mnoho rozdílných strategií fúze bylo vyvinuto během posledních 15 let výzkumu simultánního EEG-fMRI. Aktuální dizertační práce shrnuje aktuální současný stav v oblasti výzkumu fúze simultánních EEG-fMRI dat a pokládá si za cíl vylepšit vizualizaci úkolem evokovaných mozkových sítí slepou analýzou přímo z nasnímaných dat. Dva rozdílné modely, které by to měly vylepšit, byly navrhnuty v předložené práci (tj. zobecněný spektrální heuristický model a zobecněný prostorovo-frekvenční heuristický model). Zobecněný frekvenční heuristický model využívá fluktuace relativního EEG výkonu v určitých frekvenčních pásmech zprůměrovaných přes elektrody zájmu a srovnává je se zpožděnými fluktuacemi BOLD signálů pomocí obecného lineárního modelu. Získané výsledky ukazují, že model zobrazuje několik na frekvenci závislých rozdílných úkolem evokovaných EEG-fMRI sítí. Model překonává přístup fluktuací absolutního EEG výkonu i klasický (povodní) heuristický přístup. Absolutní výkon vizualizoval s úkolem nesouvisející širokospektrální EEG-fMRI komponentu a klasický heuristický přístup nebyl senzitivní k vizualizaci s úkolem spřažené vizuální sítě, která byla pozorována pro relativní pásmo pro data vizuálního oddball experimentu. Pro EEG-fMRI data s úkolem sémantického rozhodování, frekvenční závislost nebyla ve finálních výsledcích tak evidentní, neboť všechna pásma zobrazily vizuální síť a nezobrazily aktivace v řečových centrech. Tyto výsledky byly pravděpodobně poškozeny artefaktem mrkání v EEG datech. Koeficienty vzájemné informace mezi rozdílnými EEG-fMRI statistickými parametrickými mapami ukázaly, že podobnosti napříč různými frekvenčními pásmy jsou obdobné napříč různými úkoly (tj. vizuální oddball a sémantické rozhodování). Navíc, koeficienty prokázaly, že průměrování napříč různými elektrodami zájmu nepřináší žádnou novou informaci do společné analýzy, tj. signál na jednom svodu je velmi rozmazaný signál z celého skalpu. Pro studium fyziologie a patologie lidského mozku je zcela zásadní znát, jak jsou tyto struktury propojeny a jak se mezi nimi šíří informace. Publikované metody na detekci vzájemných vazeb se velmi často omezují pouze na analýzu povrchového EEG, pracují s vymezeným počtem kontaktů a nezachycují dynamický vývoj konektivity při kognitivních procesech nebo při různých stavech vědomí. Současně nepopisují konektivitu patologických částí mozku, jejíž analýza by mohla zásadně přispět k výzkumu a léčbě dané patologie. Cílem této práce je návrh metodiky a následná analýza časového průběhu vzájemných vazeb mezi mozkovými strukturami z intrakraniálního EEG. Analyzovány jsou fyziologické procesy v průběhu kognitivní stimulace, a lokální konektivita patologických částí epileptického mozku při klidu a spánku. Výsledky přinášejí nové poznatky v oblasti základního výzkumu fyziologie lidského mozku, kterých bylo dosaženo pomocí inovativního postupu, jenž kombinuje metody konektivity a výpočty výkonů EEG signálů. The study of spontaneous brain activity using functional Magnetic Resonance Imaging (fMRI) is a relatively young and rapidly developing field born in the mid-nineties. So far, sufficiently solid foundations have been established, mainly in validating the neuronal origin of a significant component of observed low-frequency fluctuations in the 'resting state' fMRI signal. Nevertheless, the field is still facing several major challenges. This thesis first reviews the current state of knowledge and subsequently proceeds to present original research results that are directed towards overcoming these challenges. The first challenge stems from the indirect nature of the fMRI recordings, obscuring the interpretation in terms of the underlying neuronal activity. Two investigations related to this are presented. First, I show that increased head-movement, epiphenomenal to altered states of consciousness, can lead to spurious increases in low-frequency fluctuations in fMRI signal. This may adversely affect inferences on the underlying neurophysiological processes. Second, I demonstrate a direct electrophysiological correlate of increased synchronisation of fMRI activity in areas of the much studied default-mode network. By directly studying electrophysiological correlates of fMRI-based functional connectivity, this study took a pioneering approach to confirming the biological validity of the fMRI functional connectivity concept. Another widely debated question within the field is the optimal method for extracting relevant information from the extreme volumes of neuroimaging data. I present an investigation providing insights and practical recommendations for this question, based on assessing the interdependence information neglected by the commonly used linear correlation for fMRI functional connectivity studies. The results suggest that in typical resting state data, the nonlinear contributions to instantaneous connectivity are negligible. The third major challenge of the fie

This has lead to the identification of disease-related alterations affecting functional connectivity. The mechanism of how such alterations in functional connectivity arise in a structured network of interacting neural populations is as yet poorly understood. Here we use a modeling approach to explore the way in which this can arise and to highlight the important role that local population dynamics can have in shaping emergent spatial functional connectivity patterns. The local dynamics for a neural population is taken to be of the Wilson–Cowan type, whilst the structural connectivity patterns used, describing long-range anatomical connections, cover both realistic scenarios (from the CoComac database) and idealized ones that allow for more detailed theoretical study. We have calculated graph–theoretic measures of functional network topology from numerical simulations of model networks. The effect of the form of local dynamics on the observed network state is quantified by examining the correlation between structural and functional connectivity. We document a profound and systematic dependence of the simulated functional connectivity patterns on the parameters controlling the dynamics. Importantly, we show that a weakly coupled oscillator theory explaining these correlations and their variation across parameter space can be developed. This theoretical development provides a novel way to characterize the mechanisms for the breakdown of functional connectivity in diseases through changes in local dynamics.

The mechanism of how such alterations in functional connectivity arise in a structured network of interacting neural populations is as yet poorly understood. Here we use a modeling approach to explore the way in which this can arise and to highlight the important role that local population dynamics can have in shaping emergent spatial functional connectivity patterns. The local dynamics for a neural population is taken to be of the Wilson–Cowan type, whilst the structural connectivity patterns used, describing long-range anatomical connections, cover both realistic scenarios (from the CoComac database) and idealized ones that allow for more detailed theoretical study. We have calculated graph–theoretic measures of functional network topology from numerical simulations of model networks. The effect of the form of local dynamics on the observed network state is quantified by examining the correlation between structural and functional connectivity. We document a profound and systematic dependence of the simulated functional connectivity patterns on the parameters controlling the dynamics. Importantly, we show that a weakly coupled oscillator theory explaining these correlations and their variation across parameter space can be developed. This theoretical development provides a novel way to characterize the mechanisms for the breakdown of functional connectivity in diseases through changes in local dynamics.
