This thesis report revolved around the cloning process of plasmids. Attempts of cloning the red fluorescent protein mCherry, and the green fluorescent protein EGFP from various plasmids, into other plasmids containing different cell-junction/cytoskeleton plasmids were made. These plasmids were first amplified using PCR, and then cloned using Gibson-Assembly, and then transfected into live HEK293T or MDCK-II cells. After the transfection, the cells were examined in a microscope. The results showed no signal or localization for the cloned plasmids in their respective corresponding channel, 561 nm for the red fluorescent protein mCherry or 488 nm for the green fluorescent protein EGFP. The step that went wrong was the PCR step in the cloning process, since the backbone vector was not successfully amplified. The reasons for this was either that the backbone vector was too long, the primers regions were to rich with Guanine and Cytoseine, or the primers being too long., Den här tesen kretsade kring kloningsprocessen för plasmider. Access of adeno-associated virus (AAV) to ganglion cells following intravitreal injection for gene therapy is impeded by the internal limiting membrane of the retina. As an alternative, one could transduce ganglion cells via retrograde transport after virus injection into a retinal target nucleus. It is unknown if recombinant AAV2-retro (rAAV2-retro), a variant of AAV2 developed specifically for retrograde transport, is capable of transducing retinal ganglion cells. To address this issue, equal volumes of rAAV2-retro-hSyn-EGFP and rAAV2-retro-hSyn-mCherry were mixed in a micropipette and injected into the rat superior colliculus. The time-course of viral transduction was tracked by performing serial in vivo fundus imaging. Cells that were labeled by the fluorophores within the first week remained consistent in distribution and relative signal strength on follow-up imaging. Most transduced cells were double-labeled, but some were labeled by only EGFP or mCherry. Fundus images were later aligned with retinal wholemounts. Ganglion cells in the wholemounts matched precisely the cells imaged by fundus photography. As seen in the fundus images, ganglion cells in wholemounts were sometimes labeled by only EGFP or mCherry. Overall, there was detectable label in 32-41% of ganglion cells. Analysis of the number of cells labeled by 0, 1, or 2 fluorophores, based on Poisson statistics, yielded an average of 0.66 virions transducing each ganglion cell. Although this represents a low number relative to the quantity of virus injected into the superior colliculus, the ganglion cells showed sustained and robust fluorescent labeling. In the primate, injection of rAAV2-retro into the lateral geniculate nucleus might provide a viable approach for the transduction of ganglion cells, bypassing the obstacles that have prevented effective gene delivery via intravitreal injection.

BanLec-eGFP exhibited binding to mannose residues on different strains of Salmonella in flow cytometry, with especially pronounced binding to a Salmonella Typhi clinical isolate. BanLec-eGFP can be a useful tool for screening high-mannose glycosylation sites on different microorganisms.

The use of fluorescent proteins as fluorescent markers has exploded over the last decades. In particular due to the development of advanced microscopy for live cell measurements, dynamic molecular studies down to single molecule levels and for superresolution microscopy. Many variants of fluorescent proteins exist with varying properties, such as emission color, photostability and brightness. These properties enable advanced applications, like timeresolved imaging or imaging below the diffraction limit. However, the photophysics of fluorescent proteins are complex and in many aspects quite unexplored. The triplet state in particular, is a central photophysical state because it is an entrance gate to an ensamble of deleterious photochemical processes that compromise the photostability of fluorescent proteins.The Pixel team at Institute de Biologie Structurale in France, is mainly focused on developing fluorescent proteins for advanced fluorescence imaging. One of the goals is to understand the influence of photochemistry on the properties of fluorescent proteins.In this project, a method to indirectly observe the triplet state in the prototypical EGFP fluorescent protein was developed. The introduction of new hardware and software, coupled to biophysical experiments, required an interdisciplinary strategy to tackle the obstacles during the route. Experiments under different environmental conditions to test the influence on the population of the triplet state of viscosity, pH, UV and infrared light, triplet state quenchers and temperature were performed.The results show that temperature and laser power greatly influence the triplet state kinetics in EGFP. Notably, it was found that the triplet state lifetime strongly increases at cryotemperature in comparison to roomtemperature. SNAREs (Soluble N-Ethylmaleimide-Sensitive Fusion Protein Attachment Protein Receptor) are a class of membrane proteins that mediate membrane-membrane fusion in eukaryotic cells. SNAP-23 is a t-SNARE which is a component of cellular machinery is required for membrane fusion. SNAP-23 lacks transmembrane domain. Cysteines in the linker region of SNAP-23 are involved in targeting of SNAP-23 to the membrane. In the present work, a portion of MDR3 gene (MDR3 1-145) and CLP24 (CLP134-195) was subcloned into a plasmid encoding EGFP-SNAP-23 Cys- mutant for the generation of a fusion protein containing the two functional coiled-coil domain of t-SNARE, SNAP 23 and a transmembrane domain of MDR3 gene and CLP24 for mast cell. This fusion protein will be important to study the membrane targeting and raft association of the chimeric SNAP23 protein, which plays an important role in mast cell exocytosis in the mammalian system. A novel bioinformatics approach has been applied to identify the specific transmembrane domain. This novel approach can be used to construct other fusion proteins.

Alzheimer's disease (AD) is a large and growing problem and while we today lack a full understanding of this disease, we know that the protein tau and the amyloid fibrils it forms play a central role in its development. We also know that these fibrils can have different morphologies in different diseases and that fibrils produced in vitro not necessarily adopt any of the morphologies found in patients. This means there is a need for more pathologically relevant fibrils in vitro to be able to understand this disease better. One approach to satisfy this need is to use fibrils found in patients as seeds and thus transfer their morphology to recombinantly purified protein. To facilitate this process this study has attempted to develop a way to differentiate between different fibril morphologies using a FRET based system. This involves fluorescent fusion proteins (tau-EXFPs) and fluorescent amyloid probes as well as seeding experiments with pseudo wild type tau (PWT) and tau with the P301L mutation. Greater differences in terms of fibrillation rates and ThT fluorescence between PWT and P301L was shown than previously reported between WT and P301L. They were also shown to differ in fibril morphology in TEM. The ThT fluorescence intensity was to a certain degree transferable from PWT to P301L by seeding. Furthermore, this study confirms that the tau-EXFP fusion protein can be incorporated into amyloid fibrils and strongly suggests that a FRET effect between EXFP and BTD14 (as well as X34 and ThT) can be achieved. It also demonstrates differences in FRET efficiency between PWT and P301L fibrils using FLIM. These results indicate that a FRET based approach could be a useful method to discern different fibril morphologies from each other, but further measurements and optimization are needed before this method could be reliably applied. In this chapter, we present methods for adapting the eukaryotic cell-free expression system based on Leishmania tarentolae to high-throughput analysis of protein interactions. Specifically, we present a lysate optimization technique that minimizes the amount of unwanted premature termination products while balancing protein expression level and protein aggregation. Finally, we present methods for adapting the Leishmania cell-free system to the AlphaLISA-based protein interaction assay.

Multi-fluorescent imaging of cell cycle progression is essential for the study of cell proliferation in vitro and in vivo. However, there remain challenges, particularly to image cell cycle progression in living cell with available imaging techniques due to lacking the suitable probe. Here, we design a triple fluorescent sensors system making the cell cycle progression visible. Multi-fluorescent sensor shows the proliferating or proliferated cells with different colors. We thus generate the construct and adenovirus to probe cell cycle progression in living cell lines and primary cardiomyocytes. Furthermore, we create the knock-in transgenic mouse to monitor cell cycle progression in vivo. Together, the system can be applied to investigate cell proliferation or cell cycle progression in living cells and animals.

Background: Plasmids are widely used for molecular cloning or production of proteins in laboratory and industrial settings. Constant modification has brought forth countless plasmid vectors whose characteristics in terms of average plasmid copy number (PCN) and stability are rarely known. The crucial factor determining the PCN is the replication system; most replication systems in use today belong to a small number of different classes and are available through repositories like the Standard European Vector Architecture (SEVA). Results: In this study, the PCN was determined in a set of seven SEVA-based expression plasmids only differing in the replication system. The average PCN for all constructs was determined by Droplet Digital PCR and ranged between 2 and 40 per chromosome in the host organism Escherichia coli. Furthermore, a plasmid-encoded EGFP reporter protein served as a means to assess variability in reporter gene expression on the single cell level. Only cells with one type of plasmid (RSF1010 replication system) showed a high degree of heterogeneity with a clear bimodal distribution of EGFP intensity while the others showed a normal distribution. The heterogeneous RSF1010-carrying cell population and one normally distributed population (ColE1 replication system) were further analyzed by sorting cells of sub-populations selected according to EGFP intensity. For both plasmids, low and highly fluorescent sub-populations showed a remarkable difference in PCN, ranging from 9.2 to 123.4 for ColE1 and from 0.5 to 11.8 for RSF1010, respectively. Fragile X-associated tremor/ataxia syndrome (FXTAS) is a late-onset neurodegenerative disorder affecting carriers of premutation forms of the FMR1 gene, resulting in a progressive development of tremor, ataxia and neuropsychological problems. The disease is caused by an expanded CGG repeat in the FMR1 gene, leading to an RNA gain-of-function toxicity mechanism. In order to study the pathogenesis of FXTAS, new inducible transgenic mouse models have been developed that expresses either 11CGGs or 90CGGs at the RNA level under control of a Tet-On promoter. When bred to an hnRNP-rtTA driver line, doxycycline (dox) induced expression of the transgene could be found in almost all tissues. Dox exposure resulted in loss of weight and death within 5 d for the 90CGG RNA expressing mice. Immunohistochemical examination of tissues of these mice revealed steatosis and apoptosis in the liver. Decreased expression of GPX1 and increased expression of cytochrome C is found. These effects were not seen in mice expressing a normal sized 11CGG repeat. In conclusion, we were able to show in vivo that expression of an expanded CGG-repeat rather than overexpression of a normal CGG-repeat causes pathology. In addition, we have shown that expanded CGG RNA expression can cause mitochondrial dysfunction by regulating expression levels of several markers. Although FTXAS patients do not display liver abnormalities, our findings contribute to understanding of the molecular mechanisms underlying toxicity of CGG repeat RNA expression in an animal model. In addition, the dox inducible mouse lines offer new opportunities to study therapeutic interventions for FXTAS.

Purpose: There is hope for neural stem and progenitor cells (NSPC) to enhance regeneration when transplanted to the injured brain after traumatic brain injury (TBI). So far, the therapeutic effects of NSPC transplantation have been hampered mainly by the notable death of the transplanted cells. Neuroinflammation may lead to additional cell death after TBI and we hypothesized that survival of grafted NSPC could be enhanced by anti-inflammatory treatment. Methods: Mice that were subjected to controlled cortical impact TBI and grafted with NSPC, were treated with the non-steroidal anti-inflammatory drug ibuprofen. Results: Ibuprofen was found to down-regulate the TBI-induced inflammatory response. In addition, migrating neuroblasts from transplanted cells were observed near the contusion and in the ipsilateral hippocampus in ibuprofen-treated animals only, suggesting that the anti-inflammatory treatment had beneficial effects on graft survival and/or differentiation. However, Morris Water Maze performance or TBI-induced tissue loss was not influenced by ibuprofen treatment. Conclusions: Our data suggests that anti-inflammatory strategies may be a complement to enhance the outcome for the cell transplants following TBI.

In den Photorezeptorzellen von Drosophila melanogaster sind die Kationen-Kanäle TRP und TRPL für die Erzeugung des Rezeptorpotentials verantwortlich. Es ist bekannt, dass der TRPL-Ionenkanal lichtabhängig seine subzelluläre Lokalisation verändert, während TRP so-wohl in dunkel- als auch in hell-adaptierten Augen im Rhabdomer lokalisiert ist. Des Weiteren gilt als gesichert, dass diese Ionenkanäle als Tetramere vorliegen. In der wissenschaftlichen Literatur wird jedoch kontrovers diskutiert, ob TRP und TRPL nur als Homomultimere oder auch als Heteromultimere auftreten. In der vorliegenden Arbeit wurde mittels Co-Immunopräzipitationen (Co-IPs) von unmarkierten TRP- oder TRPL-Kanälen gezeigt, dass die tetrameren Kanäle in den Photore-zeptoren von Drosophila ausschließlich aus Homomultimeren bestehen. Co-IPs von eGFP-markierten TRP- oder TRPL-Kanälen zeigten, dass sich die Tetramere aus eGFP-markierten und den entsprechenden endogenen Kanaluntereinheiten zusammensetzen. Um die biochemischen und physiologischen Eigenschaften der cytosolischen N- und C-Termini von TRP und TRPL untersuchen zu können, wurden im Rahmen dieser Arbeit eGFP-markierte chimäre TRP/TRPL-Ionenkanäle konstruiert und in den Photorezeptorzellen R1-R6 von Drosophila exprimiert. Studies of the subcellular localization of eGFP-tagged chimeras showed that a chimera com-posed of the transmembrane regions of TRP and both the N- and the C-terminus of TRPL displayed a light-dependent translocation behavior like TRPL. Interestingly, the translocation of this chimera was much faster than the TRPL-eGFP translocation. The exchange of either the N-terminus or the C-terminus of TRPL with the respective termini of TRP caused a locali-zation of these chimeras mainly in the cell body. This localization neither corresponded to the translocation of TRPL nor to the rhabdomeric localization of TRP. Pronuclear stage murine embryos received electrical stimulation in 5, 10, or 20 µs pulse lengths, and 0, 100, 200, 250, 300 or 400 voltages. Minimal embryo development occurred with 400 V. Irreversible electroporation occurred in embryos electroporated for 5 µs pulse length at 100 and 400 V, 10 µs pulse length at 400 V, and 20 µs pulse length at 100, 250, 300 and 400 V. Electroporated embryos that underwent reversible electroporation received 100 V for 5 µs, 400 V for 10 µs, and 250 for 20 µs and had similar development (P > 0.05) between the best and worst developed groups. Enhanced green fluorescent protein on a cytomegalovirus promoter (CMV-EGFP) was condensed with MgCl2 and injected into the cytoplasm of murine zygotes at three concentrations (100, 425 and 625 µg/ml). Zygotes injected with the highest concentration had the highest percentages of fluorescing embryos (44%), fluorescing morula and blastocysts (16.7%), and the lowest percentage of mosaicism after 4 d in culture. Five PCR analyses of tail DNA gave conflicting results between 33.3% positive in two or more analyses to 2.8% positive in all five analyses. Southern Analysis detected 2.8% transgenesis. Cytoplasmic injection of linear CMV-EGFP (625 µg/ml in water) was 3.7% transgenic. Pronuclear injections produced 7.9% transgenesis. This research identified a range of reversible electroporation that could easily be verified in vitro with a selectable dye or marker protein and applied in transgenic as well as preclinical treatment models of research. Furthermore this research identifies the benefits and disadvantages of using Mg2+ in DNA condensation and injection buffers.

Secretory vesicles have low pH and have been classically identified as those labelled by a series of acidic fluorescent dyes such as acridine orange or neutral red, which accumulate into the vesicles according to the pH gradient. More recently, several fusion proteins containing enhanced green fluorescent protein (EGFP) and targeted to the secretory vesicles have been engineered. Both targeted fluorescent proteins and acidic dyes have been used, separately or combined, to monitor the dynamics of secretory vesicle movements and their fusion with the plasma membrane. We have now investigated in detail the degree of colocalization of both types of probes using several fusion proteins targeted to the vesicles (synaptobrevin2-EGFP, Cromogranin A-EGFP and neuropeptide Y-EGFP) and several acidic dyes (acridine orange, neutral red and lysotracker red) in chromaffin cells, PC12 cells and GH3 cells. We find that all the acidic dyes labelled the same population of vesicles. However, that population was largely different from the one labelled by the targeted proteins, with very little colocalization among them, in all the cell types studied. Our data show that the vesicles containing the proteins more characteristic of the secretory vesicles are not labelled by the acidic dyes, and vice versa. Peptide glycyl-L-phenylalanine 2-naphthylamide (GPN) produced a rapid and selective disruption of the vesicles labelled by acidic dyes, suggesting that they could be mainly lysosomes. Therefore, these labelling techniques distinguish two clearly different sets of acidic vesicles in neuroendocrine cells. This finding should be taken into account whenever vesicle dynamics is studied using these techniques.

In light of an increasing awareness of the presence of bone marrow (BM)-derived macrophages in the normal cornea and their uncertain role in corneal diseases, it is important that the turnover rate of these resident immune cells be established. The baseline density and distribution of macrophages in the corneal stroma was investigated in Cx3cr1gfp transgenic mice in which all monocyte-derived cells express enhanced green fluorescent protein (eGFP). To quantify turnover, BM-derived cells from transgenic eGFP mice were transplanted into whole-body irradiated wild-type recipients. Additionally, wild-type BM-derived cells were injected into irradiated Cx3cr1+/gfp recipients, creating reverse chimeras. At 2, 4 and 8 weeks post-reconstitution, the number of eGFP+ cells in each corneal whole mount was calculated using epifluorescence microscopy, immunofluorescence staining and confocal microscopy. The total density of myeloid-derived cells in the normal Cx3cr1+/gfp cornea was 366 cells/mm2. In BM chimeras 2 weeks post-reconstitution, 24% of the myeloid-derived cells had been replenished and were predominantly located in the anterior stroma. By 8 weeks post-reconstitution 75% of the myeloid-derived cells had been replaced and these cells were distributed uniformly throughout the stroma. All donor eGFP+ cells expressed low to moderate levels of CD45 and CD11b, with approximately 25% coexpressing major histocompatibility complex class II, a phenotype characteristic of previous descriptions of corneal stromal macrophages. In conclusion, 75% of the myeloid-derived cells in the mouse corneal stroma are replenished after 8 weeks. These data provide a strong basis for functional investigations of the role of resident stromal macrophages versus non-haematopoietic cells using BM chimeric mice in models of corneal inflammation.

In addition, methods needed to characterise virus infectivity, genetic integrity and relevant in vitro phenotypes were established. The reverse genetics system was used to add individual mycobacterium tuberculosis (M. tb.) open reading frames (ORFs) as supernumerary gene units to the bhPIV3 genome and to rescue bhPIV3 vectors that expressed M. tb. antigens. In addition, a similar vector expressing the enhanced green fluorescent protein (EGFP) was constructed. Following the in vitro characterization of the derived viral vectors, the M. tb. vectors were evaluated for their efficacy to protect against M. tb. aerosole challenge in the Balb/c mouse model for tuberculosis. 中枢神経系における最も主要な神経栄養因子である脳由来神経栄養因子(brain-derived neurotrophic factor ; BDNF)を,部位,細胞種,時期特異的に過剰発現させる目的でlox P-BDNFトランスジェニックマウスを作成した.BDNFが前脳特異的に生後より発現するように,αカルシウム/カルモデュリン依存性プロテインキナーゼIIプロモーター制御下でCre-recom-binaseを発現するマウスと交配したところ,大脳皮質などで強いBDNFの発現が観察された.ここで樹立したlox P-BDNFトランスジェニックマウスは神経細胞死やシナプス可塑性などを個体レベルで研究する優れたツールとなりうる.

RNA interference (RNAi), mediated by short doublestranded RNAs, is a powerful mechanism for posttranscriptional gene silencing. Sustained expression of short hairpin RNA (shRNA) can be accomplished in mammalian cells by viral delivery systems. Using lentiviral constructs, stable gene silencing is established both in dividing and non-dividing cells. Targeting one single gene can lead to the development of escape mutants or may be insufficient to silence redundant pathways. Therefore, simultaneous targeting of multiple genes may be necessary. We have generated a lentiviral vector-based system for expression of multiple shRNAs from a single viral vector, which also encodes an EGFP reporter protein. We show that knock-down of each single gene from multiple target vectors is achieved at an efficiency comparable to that obtained after transduction using single target viral vectors. In this way, we were able to knock-down several members of the human Rho-family GTPases in T cells. Double and triple knock-down persisted after multiple passages of the cells. The ability to inhibit two or more genes simultaneously from one single expression vector further widens the application spectrum of RNAi, both in functional studies and therapeutic strategies., info:eu-repo/semantics/published

The vaccinia virus expression system was developed into a scaleable recombinant protein production process in perfused mammalian cell culture. Growth of anchorage dependent HeLa cells on microcarriers and the suspension adapted HeLa S3 cell line were studied in bioreactor cultures utilizing the ATF System or hollow fiber filter, respectively, for perfusion. Recombinant vaccinia virus expressing enhanced green fluorescent protein (EGFP) as a model protein was used to study the effects of several process parameters on expression. These included multiplicity of infection (MOI), volume during infection, serum concentration during infection, inducer concentration, timing of inducer addition relative to infection, and dissolved oxygen and temperature during the protein production phase. Increases in protein yield were made as each of these parameters was studied. The microcarrier based system reached 20 mg/l EGFP while the suspension based system achieved 27 mg/l under the conditions found through experiment. A second virus containing the gene for gp120, an HIV envelope coat protein with complex post-translational modifications, was produced in microcarrier based bioreactor culture with HeLa cells. The protein produced was purified and analyzed for post-translational modifications which found that half of the molecular weight was contributed through N-linked glycans. The reactor culture produced 10.5 mg/l gp120 at 96 hours post infection with an ID(50) of 3.1 µg/ml. A survey of expression, using both EGFP and gp120 expressing viruses, was conducted on several mammalian cell lines which may be more appropriate for commercial manufacturing processes. Results varied, depending on the protein produced, with HeLa cells producing the most EGFP and BS-C-1 the most gp120. 293 cells performed fairly well in both cases and their use in other manufacturing processes and ability to grow in serum-free suspension culture lead to a recommendation that they be considered for further proc
