1. Harnessing the predicted maize pan-interactome for putative gene function prediction and prioritization of candidate genes for important traits

Abstract: The recent assembly and annotation of the 26 maize nested association mapping (NAM) population founder inbreds have enabled large-scale pan-genomic comparative studies. These studies have expanded our understanding of agronomically important traits by integrating pan-transcriptomic data with trait-specific gene candidates from previous association mapping results. In contrast to the availability of pan-transcriptomic data, obtaining reliable protein-protein interaction (PPI) data has remained a challenge due to its high cost and complexity. We generated predicted PPI networks for each of the 26 genomes using the established STRING database. The individual genome-interactomes were then integrated to generate core- and pan-interactomes. We deployed the PPI clustering algorithm ClusterONE to identify numerous PPI clusters that were functionally annotated using gene ontology (GO) functional enrichment, demonstrating a diverse range of enriched GO terms across different clusters. Additional cluster annotations were generated by integrating gene co-expression data and gene description annotations, providing additional useful information. We show that the functionally annotated PPI clusters establish a useful framework for protein function prediction and prioritization of candidate genes of interest. Our study not only provides a comprehensive resource of predicted PPI networks for 26 maize genomes, but also offers annotated interactome clusters for predicting protein functions and prioritizing gene candidates. 2. Co-expression pan-network reveals genes involved in complex traits within maize pan-genome.

Abstract: BackgroundWith the advances in the high throughput next generation sequencing technologies, genome-wide association studies (GWAS) have identified a large set of variants associated with complex phenotypic traits at a very fine scale. Despite the progress in GWAS, identification of genotype-phenotype relationship remains challenging in maize due to its nature with dozens of variants controlling the same trait. As the causal variations results in the change in expression, gene expression analyses carry a pivotal role in unraveling the transcriptional regulatory mechanisms behind the phenotypes.ResultsTo address these challenges, we incorporated the gene expression and GWAS-driven traits to extend the knowledge of genotype-phenotype relationships and transcriptional regulatory mechanisms behind the phenotypes. We constructed a large collection of gene co-expression networks and identified more than 2 million co-expressing gene pairs in the GWAS-driven pan-network which contains all the gene-pairs in individual genomes of the nested association mapping (NAM) population. We defined four sub-categories for the pan-network: (1) core-network contains the highest represented ~ 1% of the gene-pairs, (2) near-core network contains the next highest represented 1-5% of the gene-pairs, (3) private-network contains ~ 50% of the gene pairs that are unique to individual genomes, and (4) the dispensable-network contains the remaining 50-95% of the gene-pairs in the maize pan-genome. Strikingly, the private-network contained almost all the genes in the pan-network but lacked half of the interactions. We performed gene ontology (GO) enrichment analysis for the pan-, core-, and private- networks and compared the contributions of variants overlapping with genes and promoters to the GWAS-driven pan-network.ConclusionsGene co-expression networks revealed meaningful information about groups of co-regulated genes that play a central role in regulatory processes. 3. Predicting Tissue-Specific mRNA and Protein Abundance in Maize: A Machine Learning Approach.

Abstract: Machine learning and modeling approaches have been used to classify protein sequences for a broad set of tasks including predicting protein function, structure, expression, and localization. Some recent studies have successfully predicted whether a given gene is expressed as mRNA or even translated to proteins potentially, but given that not all genes are expressed in every condition and tissue, the challenge remains to predict condition-specific expression. To address this gap, we developed a machine learning approach to predict tissue-specific gene expression across 23 different tissues in maize, solely based on DNA promoter and protein sequences. For class labels, we defined high and low expression levels for mRNA and protein abundance and optimized classifiers by systematically exploring various methods and combinations of k-mer sequences in a two-phase approach. In the first phase, we developed Markov model classifiers for each tissue and built a feature vector based on the predictions. In the second phase, the feature vector was used as an input to a Bayesian network for final classification. Our results show that these methods can achieve high classification accuracy of up to 95% for predicting gene expression for individual tissues. By relying on sequence alone, our method works in settings where costly experimental data are unavailable and reveals useful insights into the functional, evolutionary, and regulatory characteristics of genes.

Abstract: Nonantibiotic in-feed additives have limited effects on performance, nutrient digestibility, and intestinal function when supplemented to diets fed to nursery pigs. Lay Summary In-feed antimicrobials have been an important technology in swine production for protecting health and supporting growth. However, with legislative restrictions on the use of most antibiotics for growth promotion, research is needed to evaluate in-feed additives in replacing this growth promoting technology. Thus, strategies to enhance energy and nutrient digestibility, intestinal function and integrity, gastrointestinal volatile fatty acid concentrations, and microbial ecology in nursery pigs are desirable targets. The results of the three experiments conducted herein do not indicate that supplementing diets with digestively resistant but fermentable fibers, short-medium-chain fatty acids, or antibiotics have a consistent positive or negative effect on markers of intestinal integrity or barrier function, VFA patterns (ileal, cecal, or colon), ATTD of energy and nutrients, or pig performance. Three experiments (EXP) were conducted to determine the effect of feed additives on performance, intestinal integrity, gastrointestinal volatile fatty acids (VFA), and energy and nutrient digestion in nonchallenged nursery pigs. In EXP 1, 480 pigs (6.36-kg body weight, BW) were placed into 96 pens with 5 pigs/pen, and allotted to 1 of 10 dietary treatments: 1) negative control containing no feed additive (NC), 2) NC + 44 mg chlortetracycline and 38.5 mg tiamulin/kg diet (CTsb), 3) NC + 5% resistant potato starch (RSpo), 4) NC + 5% soluble corn fiber (SCF), 5) NC + 5% sugar beet pulp (SBP), 6) NC + 0.30% fatty acid mix (FAM), 7) NC + 0.10% phytogenic blend of essential oils and flavoring compounds (PHY), 8) NC + 50 mg Cu and 1,600 mg zinc oxide/kg diet (CuZn), 9) NC + 5% resistant corn starch (RScn), and 10) NC + 0.05% beta-glucan (BG) for 28 d. Abstract: We report de novo genome assemblies, transcriptomes, annotations, and methylomes for the 26 inbreds that serve as the founders for the maize nested association mapping population. The number of pan-genes in these diverse genomes exceeds 103,000, with approximately a third found across all genotypes. The results demonstrate that the ancient tetraploid character of maize continues to degrade by fractionation to the present day. Excellent contiguity over repeat arrays and complete annotation of centromeres revealed additional variation in major cytological landmarks. We show that combining structural variation with single-nucleotide polymorphisms can improve the power of quantitative mapping studies. We also document variation at the level of DNA methylation and demonstrate that unmethylated regions are enriched for cis-regulatory elements that contribute to phenotypic variation.

6. FINDER: an automated software package to annotate eukaryotic genes from RNA-Seq data and associated protein sequences.

Abstract: BackgroundGene annotation in eukaryotes is a non-trivial task that requires meticulous analysis of accumulated transcript data. Challenges include transcriptionally active regions of the genome that contain overlapping genes, genes that produce numerous transcripts, transposable elements and numerous diverse sequence repeats. Currently available gene annotation software applications depend on pre-constructed full-length gene sequence assemblies which are not guaranteed to be error-free. The origins of these sequences are often uncertain, making it difficult to identify and rectify errors in them. This hinders the creation of an accurate and holistic representation of the transcriptomic landscape across multiple tissue types and experimental conditions. Therefore, to gauge the extent of diversity in gene structures, a comprehensive analysis of genome-wide expression data is imperative.ResultsWe present FINDER, a fully automated computational tool that optimizes the entire process of annotating genes and transcript structures. Unlike current state-of-the-art pipelines, FINDER automates the RNA-Seq pre-processing step by working directly with raw sequence reads and optimizes gene prediction from BRAKER2 by supplementing these reads with associated proteins. The FINDER pipeline (1) reports transcripts and recognizes genes that are expressed under specific conditions, (2) generates all possible alternatively spliced transcripts from expressed RNA-Seq data, (3) analyzes read coverage patterns to modify existing transcript models and create new ones, and (4) scores genes as high- or low-confidence based on the available evidence across multiple datasets. We demonstrate the ability of FINDER to automatically annotate a diverse pool of genomes from eight species.ConclusionsFINDER takes a completely automated approach to annotate genes directly from raw expression data. 8. High-Dose Oral and Intravenous Rifampicin for the Treatment of Tuberculous Meningitis in Predominantly Human Immunodeficiency Virus (HIV)-Positive Ugandan Adults : A Phase II Open-Label Randomized Controlled Trial

Abstract: Background: High-dose rifampicin may improve outcomes of tuberculous meningitis (TBM). Little safety or pharmacokinetic (PK) data exist on high-dose rifampicin in human immunodeficiency virus (HIV) coinfection, and no cerebrospinal fluid (CSF) PK data exist from Africa. We hypothesized that high-dose rifampicin would increase serum and CSF concentrations without excess toxicity. Methods: In this phase II open-label trial, Ugandan adults with suspected TBM were randomized to standard-of-care control (PO-10, rifampicin 10 mg/kg/day), intravenous rifampicin (IV-20, 20 mg/kg/day), or high-dose oral rifampicin (PO-35, 35 mg/kg/day). We performed PK sampling on days 2 and 14. The primary outcomes were total exposure (AUC(0-24)), maximum concentration (C-max), CSF concentration, and grade 3-5 adverse events. Results: We enrolled 61 adults, 92% were living with HIV, median CD4 count was 50 cells/mu L (interquartile range [IQR] 46-56). On day 2, geometric mean plasma AUC(0-24hr) was 42.9.h mg/L with standard-of-care 10 mg/kg dosing, 249.h mg/L for IV-20 and 327.h mg/L for PO-35 (P<.001). In CSF, standard of care achieved undetectable rifampicin concentration in 56% of participants and geometric mean AUC(0-24hr) 0.27 mg/L, compared with 1.74 mg/L (95% confidence interval [CI] 1.2-2.5) for IV-20 and 2.17 mg/L (1.6-2.9) for PO-35 regimens (P<.001). Achieving CSF concentrations above rifampicin minimal inhibitory concentration (MIC) occurred in 11% (2/18) of standard-of-care, 93% (14/15) of IV-20, and 95% (18/19) of PO-35 participants. Higher serum and CSF levels were sustained at day 14. Adverse events did not differ by dose (P=.34). Conclusions: Current international guidelines result in sub-therapeutic CSF rifampicin concentration for 89% of Ugandan TBM patients. High-dose intravenous and oral rifampicin were safe and respectively resulted in exposures similar to 6- and similar to 8-fold higher than standard of care, and CSF levels above the MIC.

9. Tissue-specific gene expression and protein abundance patterns are associated with fractionation bias in maize.

Abstract: BACKGROUND:Maize experienced a whole-genome duplication event approximately 5 to 12 million years ago. Because this event occurred after speciation from sorghum, the pre-duplication subgenomes can be partially reconstructed by mapping syntenic regions to the sorghum chromosomes. During evolution, maize has had uneven gene loss between each ancient subgenome. Fractionation and divergence between these genomes continue today, constantly changing genetic make-up and phenotypes and influencing agronomic traits. RESULTS:Here we regenerate the subgenome reconstructions for the most recent maize reference genome assembly. Based on both expression and abundance data for homeologous gene pairs across multiple tissues, we observed functional divergence of genes across subgenomes. Although the genes in the larger maize subgenome are often expressing more highly than their homeologs in the smaller subgenome, we observed cases where homeolog expression dominance switches in different tissues. We demonstrate for the first time that protein abundances are higher in the larger subgenome, but they also show tissue-specific dominance, a pattern similar to RNA expression dominance. We also find that pollen expression is uniquely decoupled from protein abundance. CONCLUSION:Our study shows that the larger subgenome has a greater range of functional assignments and that there is a relative lack of overlap between the subgenomes in terms of gene functions than would be suggested by similar patterns of gene expression and protein abundance. Our study also revealed that some reactions are catalyzed uniquely by the larger and smaller subgenomes. The tissue-specific, nonequivalent expression-level dominance pattern observed here implies a change in regulatory control which favors differentiated selective pressure on the retained duplicates leading to eventual change in gene functions.

Abstract: Since its 2015 update, MaizeGDB, the Maize Genetics and Genomics database, has expanded to support the sequenced genomes of many maize inbred lines in addition to the B73 reference genome assembly. Curation and development efforts have targeted high quality datasets and tools to support maize trait analysis, germplasm analysis, genetic studies, and breeding. MaizeGDB hosts a wide range of data including recent support of new data types including genome metadata, RNA-seq, proteomics, synteny, and large-scale diversity. To improve access and visualization of data types several new tools have been implemented to: access large-scale maize diversity data (SNPversity), download and compare gene expression data (qTeller), visualize pedigree data (Pedigree Viewer), link genes with phenotype images (MaizeDIG), and enable flexible user-specified queries to the MaizeGDB database (MaizeMine). MaizeGDB also continues to be the community hub for maize research, coordinating activities and providing technical support to the maize research community. Abstract: Participatory scenario methodologies are increasingly used for studying possible future developments in the Arctic. They have the potential to contribute to several high-priority tasks for Arctic research, such as integration of indigenous and local knowledge in futures studies, providing a platform for activating Arctic youth in shaping their futures, identifying Arctic-relevant indicators for sustainable development, and supporting decision-making towards sustainable futures. Yet, to achieve this potential, several methodological challenges need to be addressed. These include attention to whose voices are amplified or silenced in participatory research practices, with special attention to diversification and the engagement of youth. Given the historic and potential future role of disruptive events for Arctic development trajectories, methods are needed in participatory scenario exercises to include attention to the dynamics and consequences of such events and regime shifts. Participatory scenarios can also be further improved through approaches that effectively combine qualitative and quantitative information. Finally, there is a need for systematic studies of how the results of scenario exercises influence decision-making processes. This article elaborates on ways in which attention to these aspects can help make scenarios more robust for assessing a diversity of potential Arctic futures in times of rapid environmental and social change.

14. The heavy mineral indicator adds a new dimension to airborne radiometrics

For many years the output of radiometric surveys are maps of total count gamma activity and estimations of K, U, Th. Our work puts the focus upon using the long neglected aspects of the radiometric spectrum: the scattered gamma ray radiation. The heavy mineral indicator (HMI) is computed form a ration of low energy versus high energy scattered gamma rays. It is in effect the ratio of Photoelectric effect versus Compton effects. The Elashgin case history demonstrates that low-level and high resolution full spectrum radiometrics provides good data for the HMI technique. HMI values are dominated by Fe concentration due the abundance of Fe over other high atomic number elements. Areas composed of higher atomic numbers, mostly due to the iron content, such as ferricretes and laterite show up clearly in the Elashgin data without the need to be “interpreted” with respect to geological context. With the high resolution of modern radiometrics on planes and future drones this technique works well for remote sensing. An exciting aspect of HMI analysis for airborne radiometrics is not just the future, but the past: many high quality full spectrum data sets already exist and may be easily reprocessed to reveal new geological insights.

Abstract: ObjectivesNo gold standard for ideal body weight determination in children exists. We aimed to compare four methods of ideal body weight calculation and determine level of agreement between methods and impact of measurement variance on tidal volumes prescribed in mechanically ventilated pediatric acute respiratory distress syndrome.DesignPost hoc analysis of four multicenter pediatric acute respiratory distress syndrome studies.SettingTwenty-six academic PICUs.PatientsFive hundred eighty-nine patients.InterventionsNone.Measurements and main resultsIdeal body weight was calculated by four common methods: National Center for Health Statistics, McLaren, Moore, and body mass index, and compared in three ways: 1) determine the proportion of the cohort for which each method could successfully calculate ideal body weight; 2) compare the level of agreement between the ideal body weight methods by Bland-Altman analysis; and 3) evaluate the difference in tidal volume when 6 mL/kg ideal body weight was prescribed. We a priori defined the better method to be one that could calculate ideal body weight in most subjects, had good agreement with other methods, and led to a lower tidal volume. Only 55% could have ideal body weight measured by all four methods. National Center for Health Statistics, McLaren, and Moore methods could calculate ideal body weight in greater than or equal to 90%, whereas body mass index method was successful in only 61% because of no body mass index validation in less than 2-year-olds. In comparing each method to the others, there was great variance, particularly in greater than or equal to 10-year-olds. This variance was greatest between Moore and body mass index methods with greater than or equal to 10 kg difference in ideal body weight in some subjects. The McLaren method had the best agreement with all other methods, and yielded similar prescribed tidal volume in 2- to 10-year-olds and lower tidal volume in greater than or equal to 10 years old.Conclu

17. Surveying the Maize community for their diversity and pedigree visualization needs to prioritize tool development and curation.

Abstract: The Maize Genetics and Genomics Database (MaizeGDB) team prepared a survey to identify breeders’ needs for visualizing pedigrees, diversity data and haplotypes in order to prioritize tool development and curation efforts at MaizeGDB. The survey was distributed to the maize research community on behalf of the Maize Genetics Executive Committee in Summer 2015. The survey garnered 48 responses from maize researchers, of which more than half were self-identified as breeders. The survey showed that the maize researchers considered their top priorities for visualization as: (i) displaying single nucleotide polymorphisms in a given region for a given list of lines, (ii) showing haplotypes for a given list of lines and (iii) presenting pedigree relationships visually. The survey also asked which populations would be most useful to display. The following two populations were on top of the list: (i) 3000 publicly available maize inbred lines used in Romay et al. (Comprehensive genotyping of the USA national maize inbred seed bank. Genome Biol, 2013;14:R55) and (ii) maize lines with expired Plant Variety Protection Act (ex-PVP) certificates. Driven by this strong stakeholder input, MaizeGDB staff are currently working in four areas to improve its interface and web-based tools: (i) presenting immediate progenies of currently available stocks at the MaizeGDB Stock pages, (ii) displaying the most recent ex-PVP lines described in the Germplasm Resources Information Network (GRIN) on the MaizeGDB Stock pages, (iii) developing network views of pedigree relationships and (iv) visualizing genotypes from SNP-based diversity datasets. These survey results can help other biological databases to direct their efforts according to user preferences as they serve similar types of data sets for their communities. https://www.maizegdb.org.

18. Exogenous essential amino acids stimulate an adaptive unfolded protein response in the mammary glands of lactating cows

Abstract: The phosphorylation of mammalian target of rapamycin complex 1 (mTORC1) components and integrated stress response networks in the mammary glands of lactating cows have not accounted for the stimulation of milk protein yield by chronic supplementation with AA or glucose. Faster milk protein synthesis could be a consequence of increased milk protein mRNA per cell, the number of ribosomes per cell, the secretory capacity of cells, or the mammary cell number. To investigate these 4 possibilities using a translational and transcriptional approach, we performed protein and gene expression analyses of mammary and longissimus dorsi tissue collected from lactating dairy cows after 5 d of abomasal infusion with saline or 844 or 1,126 g/d of an essential AA (EAA) mixture, with and without 1,000 g/d glucose. Infusion with EAA increased milk protein yield but did not affect the phosphorylation of mTORC1-related proteins in the mammary gland. In skeletal muscle, phosphorylation of 4EBP1 (eIF4E-binding protein 1) increased in response to both EAA and glucose, and phosphorylated S6K1 (70-kDa ribosomal protein S6 kinase) increased with glucose. In response to EAA, mammary mRNA expression of the marker genes for milk proteins, ribosome biogenesis, and cell proliferation were not upregulated. Instead, reciprocal regulation of 2 arms of the unfolded protein response occurred. Infusion of EAA for 5 d activated XBP1 (X-box binding protein 1) mRNA, encoding a transcription factor for endoplasmic reticulum biogenesis, and it decreased the mRNA expression of genes encoding pro-apoptotic protein CHOP (C/EBP homologous protein) and downstream GADD34 (growth arrest and DNA damage-inducible 34). These findings implicate non-stress-related, adaptive capabilities of the unfolded protein response in the long-term nutritional regulation of milk protein yield in lactating dairy cows.

Abstract: ObjectivesTo determine the frequency of low-tidal volume ventilation in pediatric acute respiratory distress syndrome and assess if any demographic or clinical factors improve low-tidal volume ventilation adherence.DesignDescriptive post hoc analysis of four multicenter pediatric acute respiratory distress syndrome studies.SettingTwenty-six academic PICU.PatientsThree hundred fifteen pediatric acute respiratory distress syndrome patients.Measurements and main resultsAll patients who received conventional mechanical ventilation at hours 0 and 24 of pediatric acute respiratory distress syndrome who had data to calculate ideal body weight were included. Two cutoff points for low-tidal volume ventilation were assessed: less than or equal to 6.5 mL/kg of ideal body weight and less than or equal to 8 mL/kg of ideal body weight. Of 555 patients, we excluded 240 for other respiratory support modes or missing data. The remaining 315 patients had a median PaO2-to-FIO2 ratio of 140 (interquartile range, 90-201), and there were no differences in demographics between those who did and did not receive low-tidal volume ventilation. With tidal volume cutoff of less than or equal to 6.5 mL/kg of ideal body weight, the adherence rate was 32% at hour 0 and 33% at hour 24. A low-tidal volume ventilation cutoff of tidal volume less than or equal to 8 mL/kg of ideal body weight resulted in an adherence rate of 58% at hour 0 and 60% at hour 24. Low-tidal volume ventilation use was no different by severity of pediatric acute respiratory distress syndrome nor did adherence improve over time. At hour 0, overweight children were less likely to receive low-tidal volume ventilation less than or equal to 6.5 mL/kg ideal body weight (11% overweight vs 38% nonoverweight; p = 0.02); no difference was noted by hour 24. This technique shows that Ratio of two parts of spectrum is depend on average atomic number of the medium. Since the new technology provides us a high quality spectrum, we can use this method to target mineral zones in surrounding rocks as they have higher atomic numbers.

22. Novel scintillators for logging while drilling

Abstract: The quality and characteristics of scintillating materials has improved in recent decades but mineral exploration gamma-logging tools have failed to capitalize upon these newer developments. Most tools still incorporate NaI crystals, which have been in use since the 1960s. Though well understood, reliable and robust the relatively low density of NaI makes for an inefficient detector. The challenges of incorporating gamma-ray spectroscopy sensors in a logging while drilling environment necessitate a re-evaluation of the important factors in scintillator choice for such sensors. Further, logging-while-drilling offers the potential to apply more sophisticated analytical techniques to the natural gamma-ray spectrum. We report on our study of newer and overlooked scintillation crystals and identify some key characteristics that we see as important for spectral analysis in logging while drilling.

Abstract: Timeseries of observed and projected sea level changes for the 20th and 21st century are analyzed at various coastal locations around the world that are vulnerable to climate change. Observed time series are from tide gauges and altimetry, as well as from reconstructions over the last 50 years. CMIP5 coupled atmosphere-ocean model output of regional sea-level and associated uncertainty estimates are merged with scenario-independent contributions from GIA and dynamic ice to provide time series of coastal sea-level projections to the end of the 21st century. We focus on better quantifying the regional departure of coastal sea level rise from its global average, identify the reasons for the regional departure, and quantify the reasons for the uncertainty in these regional projections. Many of these coastal sea level projections are lower than the global mean change in sea level due to glacial isostatic adjustment, and gravitational changes from loss of land ice and terrestrially stored ground water. In most coastal regions, local deviations from the global mean vary up to ±20 cm which, depending on the location, differ substantially in their underlying causes.

Abstract: Circuit mapping requires knowledge of both structural and functional connectivity between cells. Although optical tools have been made to assess either the morphology and projections of neurons or their activity and functional connections, few probes integrate this information. We have generated a family of photoactivatable genetically encoded Ca(2+) indicators that combines attributes of high-contrast photolabeling with high-sensitivity Ca(2+) detection in a single-color protein sensor. We demonstrated in cultured neurons and in fruit fly and zebrafish larvae how single cells could be selected out of dense populations for visualization of morphology and high signal-to-noise measurements of activity, synaptic transmission and connectivity. Our design strategy is transferrable to other sensors based on circularly permutated GFP (cpGFP).

Abstract: The IceCube project has transformed 1 km(3) of deep natural Antarctic ice into a Cherenkov detector Muon neutrinos are detected and their direction is inferred by mapping the light produced by the secondary muon track inside the volume instrumented with photomultipliers. Reconstructing the muon track from the observed light is challenging due to noise, light scattering in the ice medium, and the possibility of simultaneously having multiple muons inside the detector, resulting from the large flux of cosmic ray muons. This paper describes work on two problems: (1) the truck reconstruction problem, in which, given a set of observations, the goal is to recover the track of a muon; and (2) the coincident event problem, which is to determine how many muons are active in the detector during a time window. Rather than solving these problems by developing more complex physical models that are applied at later stages of the analysis, our approach is to augment the detector's early reconstruction with data filters and robust statistical techniques. These can be implemented at the level of on-line reconstruction and, therefore, improve all subsequent reconstructions. Using the metric of median angular resolution, a standard metric for track reconstruction, we improve the accuracy in the initial reconstruction direction by 13%. We also present improvements in measuring the number of muons in coincident events: we can accurately determine the number of muons 98% of the time.

Abstract: We report on the observation of a significant deficit of cosmic rays from the direction of the Moon with the IceCube detector. The study of this "Moon shadow" is used to characterize the angular resolution and absolute pointing capabilities of the detector. The detection is based on data taken in two periods before the completion of the detector: between April 2008 and May 2009, when IceCube operated in a partial configuration with 40 detector strings deployed in the South Pole ice, and between May 2009 and May 2010 when the detector operated with 59 strings. Using two independent analysis methods, the Moon shadow has been observed to high significance (> 6 sigma) in both detector configurations. The observed location of the shadow center is within 0.2 degrees of its expected position when geomagnetic deflection effects are taken into account. This measurement validates the directional reconstruction capabilities of IceCube.

Abstract: We present regional sea-level projections and associated uncertainty estimates for the end of the 21 (st) century. We show regional projections of sea-level change resulting from changing ocean circulation, increased heat uptake and atmospheric pressure in CMIP5 climate models. These are combined with model- and observation-based regional contributions of land ice, groundwater depletion and glacial isostatic adjustment, including gravitational effects due to mass redistribution. A moderate and a warmer climate change scenario are considered, yielding a global mean sea-level rise of 0.54 +/- 0.19 m and 0.71 +/- 0.28 m respectively (mean +/- 1 sigma). Regionally however, changes reach up to 30 % higher in coastal regions along the North Atlantic Ocean and along the Antarctic Circumpolar Current, and up to 20 % higher in the subtropical and equatorial regions, confirming patterns found in previous studies. Only 50 % of the global mean value is projected for the subpolar North Atlantic Ocean, the Arctic Ocean and off the western Antarctic coast. Uncertainty estimates for each component demonstrate that the land ice contribution dominates the total uncertainty.

Abstract: The IceCube Neutrino Observatory, approximately 1 km(3) in size, is now complete with 86 strings deployed in the Antarctic ice. IceCube detects the Cherenkov radiation emitted by charged particles passing through or created in the ice. To realize the full potential of the detector, the properties of light propagation in the ice in and around the detector must be well understood. This report presents a new method of fitting the model of light propagation in the ice to a data set of in situ light source events collected with IceCube. The resulting set of derived parameters, namely the measured values of scattering and absorption coefficients vs. depth, is presented and a comparison of IceCube data with simulations based on the new model is shown.

Abstract: We report the first measurement of the atmospheric electron neutrino flux in the energy range between approximately 80 GeV and 6 TeV, using data recorded during the first year of operation of IceCube's DeepCore low-energy extension. Techniques to identify neutrinos interacting within the DeepCore volume and veto muons originating outside the detector are demonstrated. A sample of 1029 events is observed in 281 days of data, of which 496 +/- 66(stat) +/- 88(syst) are estimated to be cascade events, including both electron neutrino and neutral current events. The rest of the sample includes residual backgrounds due to atmospheric muons and charged current interactions of atmospheric muon neutrinos. The flux of the atmospheric electron neutrinos is consistent with models of atmospheric neutrinos in this energy range. This constitutes the first observation of electron neutrinos and neutral current interactions in a very large volume neutrino telescope optimized for the TeV energy range.

Abstract: We report on a measurement of the cosmic ray energy spectrum with the IceTop air shower array, the surface component of the IceCube Neutrino Observatory at the South Pole. The data used in this analysis were taken between June and October, 2007, with 26 surface stations operational at that time, corresponding to about one third of the final array. The fiducial area used in this analysis was 0.122 km(2). The analysis investigated the energy spectrum from 1 to 100 PeV measured for three different zenith angle ranges between 0 degrees and 46 degrees. Because of the isotropy of cosmic rays in this energy range the spectra from all zenith angle intervals have to agree. The cosmic-ray energy spectrum was determined under different assumptions on the primary mass composition. Good agreement of spectra in the three zenith angle ranges was found for the assumption of pure proton and a simple two-component model. For zenith angles theta < 30 degrees, where the mass dependence is smallest, the knee in the cosmic ray energy spectrum was observed at about 4 PeV, with a spectral index above the knee of about -3.1. Moreover, an indication of a flattening of the spectrum above 22 PeV was observed.

Abstract: We present the first results in the search for relativistic magnetic monopoles with the IceCube detector, a subsurface neutrino telescope located in the South Polar ice cap containing a volume of 1 km(3). This analysis searches data taken on the partially completed detector during 2007 when roughly 0.2 km(3) of ice was instrumented. The lack of candidate events leads to an upper limit on the flux of relativistic magnetic monopoles of Phi(90%C.L.) similar to 3 x 10(-18) cm(-2) sr(-1) s(-1) for beta >= 0.8. This is a factor of 4 improvement over the previous best experimental flux limits up to a Lorentz boost gamma below 10(7). This result is then interpreted for a wide range of mass and kinetic energy values.

Abstract: IceTop, the surface component of the IceCube Neutrino Observatory at the South Pole, is an air shower array with an area of 1 km(2). The detector allows a detailed exploration of the mass composition of primary cosmic rays in the energy range from about 100 TeV to 1 EeV by exploiting the correlation between the shower energy measured in IceTop and the energy deposited by muons in the deep ice. In this paper we report on the technical design, construction and installation, the trigger and data acquisition systems as well as the software framework for calibration, reconstruction and simulation. Finally the first experience from commissioning and operating the detector and the performance as an air shower detector will be discussed.

Abstract: In cosmic ray air showers, the muon lateral separation from the center of the shower is a measure of the transverse momentum that the muon parent acquired in the cosmic ray interaction. IceCube has observed cosmic ray interactions that produce muons laterally separated by up to 400 m from the shower core, a factor of 6 larger distance than previous measurements. These muons originate in high p(T) (> 2 GeV/c) interactions from the incident cosmic ray, or high-energy secondary interactions. The separation distribution shows a transition to a power law at large values, indicating the presence of a hard p(T) component that can be described by perturbative quantum chromodynamics. However, the rates and the zenith angle distributions of these events are not well reproduced with the cosmic ray models tested here, even those that include charm interactions. This discrepancy may be explained by a larger fraction of kaons and charmed particles than is currently incorporated in the simulations. DOI: 10.1103/PhysRevD.87.012005

Abstract: We report on searches for neutrino sources at energies above 200 GeV in the Northern sky of the Galactic plane, using the data collected by the South Pole neutrino telescope, IceCube, and AMANDA. The Galactic region considered in this work includes the local arm toward the Cygnus region and our closest approach to the Perseus Arm. The searches are based on the data collected between 2007 and 2009. During this time AMANDA was an integrated part of IceCube, which was still under construction and operated with 22 strings (2007-2008) and 40 strings (2008-2009) of optical modules deployed in the ice. By combining the advantages of the larger IceCube detector with the lower energy threshold of the more compact AMANDA detector, we obtain an improved sensitivity at energies below ∼10 TeV with respect to previous searches. The analyses presented here are a scan for point sources within the Galactic plane, a search optimized for multiple and extended sources in the Cygnus region, which might be below the sensitivity of the point source scan, and studies of seven pre-selected neutrino source candidates. For one of them, Cygnus X-3, a time-dependent search for neutrino emission in coincidence with observed radio and X-ray flares has been performed. No evidence of a signal is found, and upper limits are reported for each of the searches. We investigate neutrino spectra proportional to E -2 and E -3 in order to cover the entire range of possible neutrino spectra. The steeply falling E -3 neutrino spectrum can also be used to approximate neutrino energy spectra with energy cutoffs below 50 TeV since these result in a similar energy distribution of events in the detector. For the region of the Galactic plane visible in the Northern sky, the 90% confidence level muon neutrino flux upper limits are in the range E 3 dN/dE ∼ 5.4-19.5 × 10-11 TeV2 cm-2 s-1 for point-like neutrino sources in the energy region [180.0 GeV-20.5 TeV]. Abstract: The mass composition of high energy cosmic rays depends on their production, acceleration, and propagation. The study of cosmic ray composition can therefore reveal hints of the origin of these particles. At the South Pole, the IceCube Neutrino Observatory is capable of measuring two components of cosmic ray air showers in coincidence: the electromagnetic component at high altitude (2835 m) using the IceTop surface array, and the muonic component above ∼1 TeV using the IceCube array. This unique detector arrangement provides an opportunity for precision measurements of the cosmic ray energy spectrum and composition in the region of the knee and beyond. We present the results of a neural network analysis technique to study the cosmic ray composition and the energy spectrum from 1 PeV to 30 PeV using data recorded using the 40-string/40-station configuration of the IceCube Neutrino Observatory.

Abstract: The measurement of muon energy is critical for many analyses in large Cherenkov detectors, particularly those that involve separating extraterrestrial neutrinos from the atmospheric neutrino background. Muon energy has traditionally been determined by measuring the specific energy loss (dE/dx) along the muon's path and relating the dE/dx to the muon energy. Because high-energy muons (Eμ>1TeV) lose energy randomly, the spread in dE/dx values is quite large, leading to a typical energy resolution of 0.29 in log10(Eμ) for a muon observed over a 1 km path length in the IceCube detector. In this paper, we present an improved method that uses a truncated mean and other techniques to determine the muon energy. The muon track is divided into separate segments with individual dE/dx values. The elimination of segments with the highest dE/dx results in an overall dE/dx that is more closely correlated to the muon energy. This method results in an energy resolution of 0.22 in log10(Eμ), which gives a 26% improvement. This technique is applicable to any large water or ice detector and potentially to large scintillator or liquid argon detectors.

Abstract: We report on the observation of anisotropy in the arrival direction distribution of cosmic rays at PeV energies. The analysis is based on data taken between 2009 and 2012 with the IceTop air shower array at the south pole. IceTop, an integral part of the IceCube detector, is sensitive to cosmic rays between 100 TeV and 1 EeV. With the current size of the IceTop data set, searches for anisotropy at the 10(-3) level can, for the first time, be extended to PeV energies. We divide the data set into two parts with median energies of 400 TeV and 2 PeV, respectively. In the low energy band, we observe a strong deficit with an angular size of about 30 degrees and an amplitude of (-1.58 +/- 0.46(stat) +/- 0.52(sys)) x 10(-3) at a location consistent with previous observations of cosmic rays with the IceCube neutrino detector. The study of the high energy band shows that the anisotropy persists to PeV energies and increases in amplitude to (-3.11 +/- 0.38(stat) +/- 0.96(sys)) x 10(-3).

Abstract: Gamma-ray induced air showers are notable for their lack of muons, compared to hadronic showers. Hence, air shower arrays with large underground muon detectors can select a sample greatly enriched in photon showers by rejecting showers containing muons. IceCube is sensitive to muons with energies above similar to 500 GeV at the surface, which provides an efficient veto system for hadronic air showers with energies above 1 PeV. One year of data from the 40-string IceCube configuration was used to perform a search for point sources and a Galactic diffuse signal. No sources were found, resulting in a 90% C.L. upper limit on the ratio of gamma rays to cosmic rays of 1.2 x 10(-3) for the flux coming from the Galactic plane region (-80 degrees less than or similar to l less than or similar to -30 degrees; -10 degrees less than or similar to b less than or similar to 5 degrees) in the energy range 1.2-6.0 PeV. In the same energy range, point source fluxes with E-2 spectra have been excluded at a level of (E/TeV)(2)d Phi/dE similar to 10(-12)-10(-11) cm(-2) s(-1) TeV-1 depending on source declination. The complete IceCube detector will have a better sensitivity (due to the larger detector size), improved reconstruction, and vetoing techniques. Preliminary data from the nearly final IceCube detector configuration have been used to estimate the 5-yr sensitivity of the full detector. It is found to be more than an order of magnitude better, allowing the search for PeV extensions of known TeV gamma-ray emitters.

Abstract: We have performed a search for muon neutrinos from dark matter annihilation in the center of the Sun with the 79-string configuration of the IceCube neutrino telescope. For the first time, the DeepCore subarray is included in the analysis, lowering the energy threshold and extending the search to the austral summer. The 317 days of data collected between June 2010 and May 2011 are consistent with the expected background from atmospheric muons and neutrinos. Upper limits are set on the dark matter annihilation rate, with conversions to limits on spin-dependent and spin-independent scattering cross sections of weakly interacting massive particles (WIMPs) on protons, for WIMP masses in the range 20-5000 GeV=c(2). These are the most stringent spin-dependent WIMP-proton cross section limits to date above 35 GeV=c(2) for most WIMP models.

Abstract: We report on the observation of two neutrino-induced events which have an estimated deposited energy in the IceCube detector of 1.04 +/- 0.16 and 1.14 +/- 0.17 PeV, respectively, the highest neutrino energies observed so far. These events are consistent with fully contained particle showers induced by neutral-current nu(e,mu,tau) ((nu) over bar (e,mu,tau)) or charged-current nu(e) ((nu) over bar (e)) interactions within the IceCube detector. The events were discovered in a search for ultrahigh energy neutrinos using data corresponding to 615.9 days effective live time. The expected number of atmospheric background is 0.082 +/- 0.004(stat)(-0.057)(+0.041)(syst). The probability of observing two or more candidate events under the atmospheric background-only hypothesis is 2.9 x 10(-3) (2.8 sigma) taking into account the uncertainty on the expected number of background events. These two events could be a first indication of an astrophysical neutrino flux; the moderate significance, however, does not permit a definitive conclusion at this time.

Abstract: We report on the measurement of the all-particle cosmic ray energy spectrum with the IceTop air shower array in the energy range from 1.58 PeV to 1.26 EeV. The IceTop air shower array is the surface component of the IceCube Neutrino Observatory at the geographical South Pole. The analysis was performed using only information from IceTop. The data used in this work were taken from June 1, 2010 to May 13, 2011. During that period the IceTop array consisted of 73 stations, compared to 81 in its final configuration. The measured spectrum exhibits a clear deviation from a single power law above the knee around 4 PeV and below 1 EeV. We observe spectral hardening around 18 PeV and steepening around 130 PeV.
