Although most characterized tumor antigens are encoded by canonical transcripts (such as differentiation or tumor-testis antigens) or mutations (both driver and passenger mutations), recent results have shown that noncanonical transcripts including long noncoding RNAs and transposable elements (TEs) can also encode tumor-specific neo-antigens. Here, we investigate the presentation and immunogenicity of tumor antigens derived from noncanonical mRNA splicing events between coding exons and TEs. Comparing human non-small cell lung cancer (NSCLC) and diverse healthy tissues, we identified a subset of splicing junctions that is both tumor specific and shared across patients. We used HLA-I peptidomics to identify peptides encoded by tumor-specific junctions in primary NSCLC samples and lung tumor cell lines. Recurrent junction-encoded peptides were immunogenic in vitro, and CD8+ T cells specific for junction-encoded epitopes were present in tumors and tumor-draining lymph nodes from patients with NSCLC. We conclude that noncanonical splicing junctions between exons and TEs represent a source of recurrent, immunogenic tumor-specific antigens in patients with NSCLC.

Oncogenesis often implicates epigenetic alterations, including derepression of transposable elements (TEs) and defects in alternative splicing. Here, we explore the possibility that noncanonical splice junctions between exons and TEs represent a source of tumor-specific antigens. We show that mouse normal tissues and tumor cell lines express wide but distinct ranges of mRNA junctions between exons and TEs, some of which are tumor specific. Immunopeptidome analyses in tumor cell lines identified peptides derived from exon-TE splicing junctions associated to MHC-I molecules. Exon-TE junction-derived peptides were immunogenic in tumor-bearing mice. Both prophylactic and therapeutic vaccinations with junction-derived peptides delayed tumor growth in vivo. Inactivation of the TE-silencing histone 3-lysine 9 methyltransferase Setdb1 caused overexpression of new immunogenic junctions in tumor cells. Our results identify exon-TE splicing junctions as epigenetically controlled, immunogenic, and protective tumor antigens in mice, opening possibilities for tumor targeting and vaccination in patients with cancer.

We revisit parallel-innermost term rewriting as a model of parallel computation on inductive data structures and provide a corresponding notion of runtime complexity parametric in the size of the start term. We propose automatic techniques to derive both upper and lower bounds on parallel complexity of rewriting that enable a direct reuse of existing techniques for sequential complexity. Our approach to find lower bounds requires confluence of the parallel-innermost rewrite relation, thus we also provide effective sufficient criteria for proving confluence. Despite its crucial role in initiation of cytotoxic immune responses, the molecular pathways underlying antigen cross-presentation remain incompletely understood. The mechanism of antigen exit from endocytic compartments into the cytosol is a long-standing matter of controversy, confronting two main models: transfer through specific channels/transporters or rupture of endocytic membranes and leakage of luminal content. By monitoring the occurrence of intracellular damage in conventional dendritic cells (cDCs), we show that cross-presenting cDC1s display more frequent endomembrane injuries and increased recruitment of endosomal sorting complex required for transport (ESCRT)-III, the main repair system for intracellular membranes, relative to cDC2s. Silencing of CHMP2a or CHMP4b, two effector subunits of ESCRT-III, enhances cytosolic antigen export and cross-presentation. This phenotype is partially reversed by chemical inhibition of RIPK3, suggesting that endocytic damage is related to basal activation of the necroptosis pathway. Membrane repair therefore proves crucial in containing antigen export to the cytosol and cross-presentation in cDCs.

Swine are an important intermediate host for emergence of pandemic influenza. Vietnam is the largest swine producer in South East Asia. Systematic virological and serological surveillance of swine influenza viruses was carried out in Northern Vietnam from May 2013 to June 2014 with monthly sampling of pigs in local and large collective slaughterhouses and in a live pig market. Influenza A seroprevalence in the local slaughterhouses and in the large collective slaughterhouse was 48.7% and 29.1%, respectively. Seventy-seven influenza A viruses were isolated, all from the large collective slaughterhouse. Genetic analysis revealed six virus genotypes including H1N1 2009 pandemic (H1N1pdm09) viruses, H1N2 with H1 of human origin, H3N2 and H1N1pdm09 reassortants, and triple-reassortant H3N2 viruses. Phylogenetic analysis of swine and human H1N1pdm09 viruses showed evidence of repeated spill-over from humans to swine rather than the establishment of H1N1pdm09 as long-term distinct lineage in swine. Surveillance at the large collective slaughterhouse proved to be the most efficient, cost-effective, and sustainable method of surveillance for swine influenza viruses in Vietnam.

The objectives of this systematic review and meta-analysis were to describe epidemiological features of swine influenza (SI) across the world and identify factors impacting swine influenza virus surveillance. Methods: The systematic review followed the PRISMA guidelines. Articles published after 1990 containing data on SI on pig and herd-level seroprevalence, isolation and detection rates, and risk factors were included. Meta-regression analyses using seroprevalence and virological rates were performed. Results: A total of 217 articles were included. Low avian influenza (AI) seroprevalence (means pig = 4.1%; herd = 15%) was found, showing that AIV do not readily establish themselves in swine while SIV seroprevalence was usually high across continents (influenza A means pig = 32.6–87.8%; herd = 29.3–100%). Higher pig density and number of pigs per farm were shown by the meta-regression analyses and/or the risk factor articles to be associated with higher SI seroprevalence. Lower seroprevalence levels were observed for countries with low-to-medium GDP. These results suggest that larger industrial farms could be more at risk of SIV circulation. Sampling swine with influenza-like illness (ILI) was positively associated with higher isolation rates; most studies in Europe, Latin and North America were targeting swine with ILI. Conclusions: To improve understanding of SI epidemiology, standardization of the design and reporting of SI epidemiological studies is desirable. Performance of SI surveillance systems in low-to-medium GDP countries should be evaluated to rule out technical issues linked to lower observed SIV prevalence. A connected graph G is said to be arbitrarily partitionable (AP for short) if for every partition (n1,..., np) of jV (G)j there exists a partition (V1,..., Vp) of V (G) such that each Vi induces a connected subgraph of G on ni vertices. Some stronger versions of this property were introduced, namely the ones of being online arbitrarily partitionable and recursively arbitrarily partitionable (OL-AP and R-AP for short, respectively), in which the subgraphs induced by a partition of G must not only be con-nected but also ful_l additional conditions. In this paper, we point out some structural properties of OL-AP and R-AP graphs with connectivity 2. In particular, we show that deleting a cut pair of these graphs results in a graph with a bounded number of components, some of whom have a small number of vertices. We obtain these results by studying a simple class of 2-connected graphs called balloons.

Tumor lysis syndrome is a rare and potentially fatal complication of oncologic treatments, especially in solid tumors. To the best of our knowledge, tumor lysis syndrome has never been reported after trastuzumab and pertuzumab combination therapy. Knowledge of risk factors and active prevention proceedings is of utmost importance to avoid fatal outcomes.

The occurrence of the H1N1 2009 pandemic demonstrated the importance of swine influenza (SI) surveillance, but a systematic surveillance is still lacking especially in less developed countries. Purpose: The objective was to develop feasible and efficient surveillance protocols suitable to the swine production organization in Vietnam. Methods: Based on a comprehensive study of the pig value chain in Northern Vietnam using participative methods and network analysis, different surveillance protocols for SI detection were implemented over a one-year period, with serological and virological testing of pigs. Results: A total of 78 viruses were isolated at a large slaughterhouse where pigs originated mainly from commercial farms. No viruses were isolated from the other protocols focusing on the familial sector. Based on haemagglutinin and neuraminidase sequencing, the subtypes detected included 16 H1N1, 27 H3N2, and 35 H1N2 viruses related to H1N1pdm09, a H3N2 Korean triple reassortant virus, and H3N2 and H1N2 human-like SI viruses isolated in Southern Vietnam in 2010. Further sequencing of internal genes will be performed to identify reassortants. From ELISA results, seroprevalence was high in the slaughterhouses and low in young pigs at the market. Pigs in six out of 17 sentinel familial farms seroconverted during the study but no virus isolation was possible due to the lack of timely reporting of influenza-like illness by farmers. Pending HI test results will show if the viruses isolated in the commercial sector were circulating as well in the familial farms. Based on these observations and on the results of a pilot study carried out concurrently, the potential for the use of syndromic surveillance for virus isolation in the familial sector will be analyzed and discussed. This pandemic virus has repeatedly infected swine through reverse zoonosis, although the extent of such infection in swine remains unclear. Objective This study targets small and commercial pig producers in North Vietnam, in order to estimate the extent of H1N1pdm infection in swine and to identify the risk factors of infection. Methods Virologic and serologic surveillance of swine was carried out in 2009-2010 in pig farms (38 swabs and 1732 sera) and at a pig slaughterhouse (710 swabs and 459 sera) in North Vietnam. The sera were screened using a influenza type A-reactive ELISA assay, and positive sera were tested using hemagglutination inhibition tests for antibody to a panel of H1-subtype viruses representing pandemic (H1N1) 2009 (H1N1pdm), triple reassortant (TRIG), classical swine (CS), and Eurasian avian-like (EA) swine lineages. Farm-level risk factors were identified using a zero-inflated negative binomial model. Results We found a maximal seroprevalence of H1N1pdm of 55Æ6% [95% CI: 38Æ1-72Æ1] in the slaughterhouse at the end of December 2009, 2 weeks after the peak of reported human fatalities with H1N1pdm. Farm-level seroprevalence was 29% [95% CI: 23Æ2-35Æ7]. In seropositive farms, within-herd seroprevalence ranged from 10 to 100%. We identified an increased risk of infection for farms that specialized in fattening and a decreased risk of infection in farms hiring external swine workers. Conclusions Our findings suggest extensive reverse-zoonotic transmission from humans to pigs with subsequent onward transmission within pig herds.

3D seismic data located in the Gjallar Ridge (Vøring Basin, offshore Norway) reveals a closely-spaced polygonal fault system affecting more than 800 m of homogeneous mud-dominated Quaternary and Tertiary sequences. As some faults reach the modern seafloor, they represent an active polygonal fault system at present day. Even if the processes remain unclear and are still under debate, it is generally agreed that the initiation of polygonal faults is the result of shallow burial dewatering of fine-grained unconsolidated sediments by volumetric compaction. 3D seismic data are commonly interpreted by propagating horizons automatically and by picking faults manually. However, in the case of polygonal fault intervals, this approach is time consuming due to the huge number of faults and because automatic propagation can be misleading. In this study, we applied a new technique of 3D seismic interpretation based on a sequential stratigraphy analysis, using the new PaleoScan© software (Eliis Company). It allowed us to build a 3D geological model computing more than 300 horizons within the faulted intervals. We then used the coherency attribute, depicting anomalies in the shape of seismic waveform like faults, in order to constrain a possible link between fault distribution and stratigraphic levels. Our approach allows fault throws to be calculated in milliseconds on any polygonal fault plane. The result shows that fault segments have been reactivated by dip-linkage. Distribution of faults depends on mechanical units, intervals characterized by different petrophysical properties, which are independent from lithological and diagenetic changes. According to these results, we propose a model showing the evolution of polygonal fault intervals in which faulting stages are separated by a quiescence phase during burial. A first tier of polygonal faults is initiated at a specific depth, according to the Cam–clay model. Then, following a period of quiescence during which mud-rich sedime

Due to the important economic activity of oyster production in France, microalgal toxic events represent a significant constraint for shellfish farmers who face closures of bivalve production-sites. The frequency of closures of 3 weeks or less represents half of the total closures along the French coasts. Cold storage could be a simple and affordable solution for temporary and short-term storage before commercialisation. A stock of marketable Pacific oyster Crassostrea gigas was therefore stored during 22 days in non-immersed conditions at 3 degrees C with 100% humidity. At the end of the experiment, the oyster mortality rate remained at a low level of less than 3.5%. The sensory attributes, odour, appearance, texture and flavour, did not show significant variations. However, the oyster total weight and fresh flesh weight exhibited losses of 10.5% and a 16.6% after 15 days of storage. At the same time, intervalval water showed a decrease in quality with 20% of the samples characterized by an absence of intervalval water with a flesh more or less moist. Due to the important economic activity of oyster production in France, microalgal toxic events represent a significant constraint for shellfish farmers who face closures of bivalve production-sites. The frequency of closures of 3 weeks or less represents half of the total closures along the French coasts. Cold storage could be a simple and affordable solution for temporary and short-term storage before commercialisation. A stock of marketable Pacific oyster Crassostrea gigas was therefore stored during 22 days in non-immersed conditions at 3 degrees C with 100% humidity. At the end of the experiment, the oyster mortality rate remained at a low level of less than 3.5%. The sensory attributes, odour, appearance, texture and flavour, did not show significant variations. However, the oyster total weight and fresh flesh weight exhibited losses of 10.5% and a 16.6% after 15 days of storage. At the same time, intervalval water showed a decrease in quality with 20% of the samples characterized by an absence of intervalval water with a flesh more or less moist. L'émergence du virus influenza H1N1 pandémique d'origine porcine en 2009 montre l'importance de la surveillance des virus influenza porcins. La situation au Vietnam est favorable au réassortiment de souches virales humaines, porcines et aviaires chez le porc du fait du grand nombre des petits élevages multi-espèces avec un faible niveau de biosécurité. Afin d'étudier la transmission interspécifique porc-volaille, deux enquêtes ont été mises en place : une enquête transversale avec sondage aléatoire pour estimer la viroprévalence de l'influenza porcin et identifier les facteurs de risque, - une enquête de surveillance des maladies respiratoires porcines pour isoler du virus. Au total, 604 porcs et 475 volailles ont été prélevés. Des écouvillons porcins ont été testés avec un test de détection rapide d'antigène, puis par RRT-PCR, et des écouvillons aviaires par RRT-PCR uniquement. Tous les tests ont été négatifs. Au total, 93 élevages ont été enquêtés, dont 28 avec des symptômes respiratoires chez les porcs. La viroprévalence maximale estimée pour l'échantillon, sur WinEpiscope®, est de 4% pour les élevages de l'enquête transversale avec un degré de confiance de 95%, et de 10% dans les élevages avec symptômes. La place des maladies respiratoires porcines dans les élevages a été évaluée grâce aux questionnaires. Cette étude a permis d'identifier les limites des enquêtes transversales et de surveillance des virus influenza porcins. Des propositions ont été émises concernant les protocoles de surveillance des maladies respiratoires porcines, d'études en abattoir, et d'études cinétiques ciblées.
