Abstract Increasing Arctic temperatures are facilitating the northward expansion of more southerly hosts, vectors, and pathogens, exposing naïve populations to pathogens not typical at northern latitudes. To understand such rapidly changing host–pathogen dynamics, we need sensitive and robust surveillance tools. Here, we use a novel multiplexed magnetic-capture and droplet digital PCR (ddPCR) tool to assess a sentinel Arctic species, the polar bear (Ursus maritimus; n = 68), for the presence of five zoonotic pathogens (Erysipelothrix rhusiopathiae, Francisella tularensis, Mycobacterium tuberculosis complex, Toxoplasma gondii and Trichinella spp.), and observe associations between pathogen presence and biotic and abiotic predictors. We made two novel detections: the first detection of a Mycobacterium tuberculosis complex member in Arctic wildlife and the first of E. rhusiopathiae in a polar bear. We found a prevalence of 37% for E. rhusiopathiae, 16% for F. tularensis, 29% for Mycobacterium tuberculosis complex, 18% for T. gondii, and 75% for Trichinella spp. We also identify associations with bear age (Trichinella spp.), harvest season (F. tularensis and MTBC), and human settlements (E. rhusiopathiae, F. tularensis, MTBC, and Trichinella spp.). We demonstrate that monitoring a sentinel species, the polar bear, could be a powerful tool in disease surveillance and highlight the need to better characterize pathogen distributions and diversity in the Arctic.

Abstract Freshwater ecosystems are complex, diverse, and face multiple imminent threats that have led to changes in both structure and function. It is urgent that we develop and standardize monitoring tools that allow for rapid and comprehensive assessment of freshwater communities to understand their changing dynamics and inform conservation. Environmental DNA surveys offer a means to inventory and monitor aquatic diversity, yet most studies focus on one or a few taxonomic groups because of technical challenges. In this study, we (1) create an eDNA metabarcoding dataset (natural water bodies) with 14 validated primer pairs; (2) create a free online, user‐friendly tool for primer selection that can be used for any metabarcoding data (SNIPe); and (3) using SNIPe, explore our dataset to derive subsets of informative, cost‐effective primer pairs that maximize detection of freshwater diversity. We first evaluated the completeness of public reference sequence databases and the efficiency of 14 primer pairs in silico, in vitro on five mock communities (mix of DNA from tissues of select taxa), in vivo on water samples from aquarium samples with known taxonomic composition, and finally in vivo on water samples from freshwater systems in Eastern Canada. Results from analyses using SNIPe revealed that 13 or 14 primer pairs are necessary to recover 100% of the species in water samples (natural systems), but that four primer pairs are sufficient to recover almost 75% of taxa with little overlap. Our work highlights the power of eDNA metabarcoding for reconstructing freshwater communities, including prey, parasite, pathogen, invasive, and declining species. It also emphasizes the importance of marker choice on species resolution, and primer characteristics and filtering parameters on detection success and accuracy of biodiversity estimates. Together, these results highlight the usefulness of eDNA for freshwater monitoring and should prompt more studies of tools to survey all communities.

Abstract The emergence and rapid global spread of SARS-CoV-2 demonstrates the importance of infectious disease surveillance, particularly during the early stages. Viral genomes can provide key insights into transmission chains and pathogenicity. Nasopharyngeal swabs were obtained from thirty-two of the first SARS-CoV-2 positive cases (March 18–30) in Kingston Ontario, Canada. Viral genomes were sequenced using Ion Torrent (n = 24) and MinION (n = 27) sequencing platforms. SARS-CoV-2 genomes carried forty-six polymorphic sites including two missense and three synonymous variants in the spike protein gene. The D614G point mutation was the predominate viral strain in our cohort (92.6%). A heterozygous variant (C9994A) was detected by both sequencing platforms but filtered by the ARTIC network bioinformatic pipeline suggesting that heterozygous variants may be underreported in the SARS-CoV-2 literature. Phylogenetic analysis with 87,738 genomes in the GISAID database identified global origins and transmission events including multiple, international introductions as well as community spread. Reported travel history validated viral introduction and transmission inferred by phylogenetic analysis. Molecular epidemiology and evolutionary phylogenetics may complement contact tracing and help reconstruct transmission chains of emerging diseases. Earlier detection and screening in this way could improve the effectiveness of regional public health interventions to limit future pandemics.

AbstractAlthough research into water control completion techniques is now relatively mature, there are still difficulties in controlling water in fractured gas reservoirs in the sea. Unlike oil reservoirs, submerged gas reservoir development still faces some problems. To explore the water control mechanism of buried hill fractured gas reservoir, based on the parameters of well HZ26-6-2 in HZ 26-6 condensate gas field, the water control experiment of the continuous packer in the bottom water gas reservoir was completed through the design of experimental parameters, the design of buried hill fractured formation, and the process design of continuous packer. Studies have shown that the continuous packer water control technology delays the water coning rate and makes the water propulsion more uniform. The water breakthrough time and gas production are slightly different for different fractured gas reservoirs, and the network fracture model has a short gas recovery period and fast gas production speed. Continuous packer water control can improve natural gas recovery by 14.3% in fractured gas reservoir. Based on fracture dredging ability, sand accumulation and filling degree, and drilling and production strategy, the influencing factors of horizontal well water control effect in buried hill fractured gas reservoir are discussed and summarized. The research results are aimed at establishing a development model of water control for buried hill gas reservoirs and providing good technical support for rational and scientific water control of horizontal Wells in offshore condensate gas fields. The findings of this study can help for a better understanding of water control of horizontal wells in offshore condensate gas fields.

This paper analyzes the small cosmopolitan and stability of the industrial coupling symbiotic network of eco-industrial parks of oil and gas resource-based cities. Taking Daqing A Ecological Industrial Park as an example, we constructed the characteristic index system and calculated the topological parameters such as the agglomeration coefficient and the average shortest path length of the industrial coupling symbiotic network. Based on the complex network theory we analyzed the characteristics of the scaled world, constructed the adjacency matrix of material and information transfers between enterprises, drew the network topology diagram. We simulated the system analysis and analyzed the stability of the industrial coupling symbiotic network of the eco-industrial park using the network efficiency and node load and maximum connected subgraph. The analysis results are as follows: the small world degree δ of Daqing A Eco-industrial Park is 0.891, which indicates that the industrial coupled symbiotic network has strong small world characteristics; the average path is 1.268, and the agglomeration coefficient is 0.631. The probability of edge connection between two nodes in a symbiotic network is 63.1%, which has a relatively high degree of aggregation, indicating that energy and material exchanges are frequent among all enterprises in the network, the degree of network aggregation is high, and the dependence between nodes is high; when the tolerance parameter is 0 to 0.3, the network efficiency and the maximum connected subgraphs show a sharp change trend, indicating that the topology of the industrial coupling symbiotic network of the eco-industrial park changes drastically when the network is subjected to deliberate attacks. It is easy to cause the breakage of material flow and energy flow in the industrial park, which leads to the decline of the stability of the industrial coupling symbiotic network of the eco-industrial park.

DNA extracted from fecal samples contains DNA from the focal species, food, bacteria and pathogens. Most DNA quantification methods measure total DNA and cannot differentiate among sources. Despite the desirability of noninvasive fecal sampling for studying wildlife populations, low amounts of focal species DNA make it difficult to use for next-generation sequencing (NGS), where accurate DNA quantification is critical for normalization. Two factors are required prior to using fecal samples in NGS libraries: (1) an accurate quantification method for the amount of target DNA and (2) a determination of the relative amount of target DNA needed for successful single nucleotide polymorphism genotyping assays. Here, we address these needs by developing primers to amplify a 101 bp region of the nuclear F2 gene and a quantitative PCR (qPCR) assay that allows the accurate quantification of the amount of polar bear (Ursus maritimus) DNA in fecal extracts. We test the assay on pure polar bear DNA extracted from muscle tissue and find a high correlation between fluorometric and qPCR quantifications. The qPCR assay was also successfully used to quantify the amount of DNA derived from polar bears in fecal extractions. Orthologs of the F2 gene have been identified across vertebrates; thus, similar qPCR assays could be developed for other species to enable noninvasive studies.
