Grass carp was an important economic fish for freshwater aquaculture. The exploring and utilization of high-quality grass carp germplasm resources were important for ensuring a domestic supply of high-quality aquatic protein. However, natural grass carp populations in China were facing severe threats because of the effects of frequent human activities, water environment damage, overfishing, etc. Against this background, high-quality grass carp germplasm resources were the foundation for the healthy and sustainable development of the grass carp aquaculture industry, so systematic collection, preservation, identification, evaluation, protection, and utilization of them carry great strategic importance. This paper summarizes major research results of grass carp in morphology, cytogenetics, molecular population genetics, etc. It not only introduced genetic improvement techniques such as gynogenesis, hybrid breeding, and polyploid breeding, but also discussed the existing research on the protection measures of grass carp germplasm resources. On this basis, the paper proposed new methods to improve the protection of grass carp germplasm and create improved varieties, which could provide high-quality resources for the sustainable development of the grass carp industry.

The hybrid of female white crucian carp (Carassius auratus cuvieri, WCC) × male red crucian carp (Carassius auratus red var. RCC) (WR), combines desirable characteristics of both parents, including tender meat, rapid growth rate, and strong resistance. To test the hypoxia tolerance of WR, an experiment of exposure to hypoxic conditions was conducted on WR, RCC, and WCC. The results showed that WR and RCC exhibited stronger hypoxia tolerance capacity compared to WCC. The strong resistance to hypoxia of WR and RCC was manifested by the absence of damage to the hepatopancreas after hypoxia, and the fish can adapt to the hypoxic environment by enhancing the hematopoietic function of hematopoietic tissue, remodeling gill morphology, and activating the antioxidant system. By contrast, after hypoxia, the number of red blood cells and the concentration of hemoglobin in the blood of WCC decreased, and the hepatopancreas was seriously damaged, indicating that the WCC is not as tolerant to low oxygen conditions as RCC and WR.

Sexual selection is critical to animal reproduction. Mate choice not only determines an individual's capacity for reproduction but is also the primary mode of selection in sexual selection. Mate choice behavior relies on social information, and animals can extract useful information (e.g., genetic quality, hormone levels, physiological status, habitat) about potential mates based on morphological and behavioral traits they observe or perceive and can modify their mate choice strategy by detecting and integrating this information. The information conveyed by potential mates is multimodal. This paper synthesizes the effects of several factors, including individual biological characteristics, sensory systems, hormones and genotype on mate choice, demonstrating that mate choice preferences in the traditional sense are generally more favorable for individuals with superior genes and phenotypes. And the paper also explores the limitations of these studies on mate choice and proposes the future major trend of the correlational research in this field. This work will provide helpful information for guiding the subsequent studies of mate choice in animals.

The artificial breeding of carp existed in China 8000 years ago. The breeding of carp played an important role in ancient Chinese history, and it still played a crucial role in modern aquaculture. The output of carp in China is very high, accounting for 8.42 % of the total output of freshwater products in 2023, ranking fifth in the total output of freshwater aquaculture fish. At the same time, carp is also the fish species with the highest number of new varieties bred in China. With the advent of the genomics era, breeding technologies have also made progress. This paper reviews the history and current status of carp farming, the germplasm resources of carp, and the application of fish genetic breeding technology in the germplasm innovation of carp.

Disease-resistant grass carp (DR-GGC) was obtained by backcrossing gynogenetic grass carp (GGC, 2n = 48, female) with common grass carp (Ctenopharyngodon idellus [GC], 2n = 48, male). The genetic constitution and the potential mutation associated with growth dominance in DR-GGC were analyzed by genomic in situ hybridization (GISH), whole-genome resequencing (WGRS) and RNA-sequencing (RNA-seq). The GISH results showed partial translocations and deletions in the chromosomes of DR-GGC compared with GC. The WGRS results demonstrated that there were numerous genetic variations between DR-GGC and its parents, among which DR-GGC had the highest genomic heterozygosity and GGC had the highest genomic purity. The RNA-seq results revealed that the differentially expressed genes (DEGs) were significantly enriched in cellular processes and immune pathways in DR-GGC and GGC compared with GC. Meanwhile, the combined analysis of WGRS and RNA-seq identified DEGs with overlapping mutation loci in DR-GGC and GGC compared with GC. These DEGs were significantly enriched in the pathways of growth, metabolism, and immunity, including cellular metabolism, biosynthesis, glycolysis/gluconeogenesis, and extra cellular matrix (ECM) receptor interactions. These results provide a genetic basis for exploring the better growth characteristics and disease resistance of DR-GGC than GC, valuable information on the genetic breeding for grass carp, and a further understanding of the genetic characteristics of gynogenetic individuals.

Distant hybridization often results in the generation of naturally gynogenic offspring. However, there are currently few reports about fertile natural gynogenetic bream. In this study, we established a natural gynogenetic blunt snout bream (NGBSB-YT, F1) through distant hybridization from female blunt snout bream (Megalobrama amblycephala, BSB) × male Bleeker's yellow tail (Xenocypris davidi Bleeker, YT), and further obtained NGBSB1-YT (F2) by self-cross. Except for the morphological characteristics, the DNA content, chromosome numbers, and 5 S rDNA sequences of NGBSB1-YT had no significant difference compared to those of BSB. The results of gonad sections showed that NGBSB1-YT was bisexual. The NGBSB2-YT (F3) obtained by self-cross further proved the fertility of NGBSB1-YT. Interestingly, the results of microsatellite (prime XD007) analysis and sox9 sequence analysis confirmed that paternal DNA fragments were inserted in NGBSB1-YT. This study has established a lineage of natural gynogenetic bream(F1-F3), that provides a reference for improvement of the theory of natural gynogenesis in fish. The NGBSB-YT lineage can be used as a new type of germplasm resource of bream.

The common carp (Cyprinus carpio L., COC, 2n = 100) is one of the most widely consumed and distributed freshwater fish in the world. It ranks fourth in total freshwater aquaculture volume in various regions of China, behind Ctenopharyngodon idella, Hypophthalmichthys molitrix, and Aristichthys nobilis. However, in recent years, environmental degradation, inbreeding, disordered breeding, and other adverse effects have caused problems such as low seed quality and poor disease and stress resistance of the carp. In our laboratory, we developed two types of improved diploid carp the hybrid F1 of common carp (♀) × blunt snout bream (Megalobrama amblycephala, BSB, 2n = 48) (♂). To investigate the differences between IDC and IDMC compared to COC, in this study we compared the relevant characteristics of these two types of improved carp with those of COC in terms of muscle nutrient composition, intermuscular bone type, and number. The results showed that among the muscle nutrients, IDC had a higher protein content (18.50%) and lower carbohydrate content (0.70%). Hemibarbus maculatus Bleeker (HM) is an economically important fish that is highly valued by consumers. Gynogenesis is an important breeding method in aquaculture that has been widely applied to many fish species. In this study, we adopted an improved method of gynogenesis that proceeds as follows: first, inactivated koi carp sperm were used to stimulate eggs of HM, and then the UV-inactivated koi carp (KOC) sperm and HM eggs were mixed and stirred for 20–30 s to activate the eggs. The activated eggs were placed in yellow mud at 0 °C for 20–22 min for cold shock treatment, and then placed in water at 4–6 °C, 8–10 °C, and 15–18 °C in order, each for 1–2 min. After incubation at 22–25 °C, gynogenetic Hemibarbus maculatus Bleeker (GHM) were obtained. Morphological measurements and blood cell comparisons showed that there were no significant differences between GHM and HM. At the molecular level, comparative analysis of microsatellites DNA indicated that one fragment of GHM came from the KOC. This study provides the first evidence that DNA fragments from male parents exist in GHM at the molecular level. This discovery has important implications for fish genetic breeding.

The genera Parabramis and Megalobrama are important freshwater aquaculture economic fish, and the excavation and utilization of excellent germplasm resources are pivotal in ensuring the supply of high-quality aquatic protein in China. However, as a consequence of fast domestication, overfishing and water pollution, the germplasm resources of Parabramis and Megalobrama are under threat of recession. These germplasm resources serve as an indispensable material basis for the healthy and sustainable development of the Parabramis and Megalobrama breeding industries. It is of great strategic significance to systematically collect, preserve, identify, evaluate, protect and utilize Parabramis and Megalobrama germplasm resources. This paper reviews the major results of studies on the morphology, cytogenetics, and molecular population genetics of the genera Parabramis and Megalobrama, the progress in their genetic improvement through hybridization, selective breeding and gynogenesis techniques, and the current protection measures for Parabramis and Megalobrama germplasm resources. Then, some suggestions for the protection of these germplasm resources and improved variety creation are provided. It is expected to offer basic resources for the sustainable development of the Parabramis and Megalobrama seed industries.

The mitochondria of most organisms follow strict maternal inheritance, and the mechanism of elimination of paternal mitochondria is unclear. Our previous studies showed that the paternal mtDNA presented in the embryo of hybrid Megalobrama Amblycephala (BSB,♀) ​× ​Carassius auratus red var(RCC,♂) (BR) and its reciprocal hybrid (RB), but its expression was quiescent. However, the microinjected mitochondria persisted in the embryo and its mtDNA expressed throughout embryonic development. In addition, the chromosome number of RCC (2n ​= ​100) is much larger than that of BSB (2n ​= ​48). All BR embryos were severely abnormal and ultimately died, while the RB embryos could survive and grow up into adult. It implied that the nuclear-cytoplasm incompatibility may be an important cause of BR abnormality. In this study, exogenous parental mitochondria were microinjected into BR embryos, and it was found that paternal mitochondrial DNA persisted and expressed throughout embryonic development. Meanwhile, the study also found that microinjection of isolated paternal (RCC) mitochondria into BR embryos significantly improved the degree of early embryonic abnormality with some fry swimming normally, comparing to the control embryos. However, injection of maternal (BSB) mitochondria did not improve the development of BR embryos. We safely concluded exogenous mitochondria escape the mechanism of elimination and its DNA persist and express throughout embryonic development. In addition, the expression of paternal mitochondrial genes largely reduces the cyto-nuclear conflict, so that the early BR embryos exhibit less degree of abnormality and enhanced activity.

Abstract Background Interspecific postzygotic reproduction isolation results from large genetic divergence between the subgenomes of established hybrids. Polyploidization immediately after hybridization may reset patterns of homologous chromosome pairing and ameliorate deleterious genomic incompatibility between the subgenomes of distinct parental species in plants and animals. However, the observation that polyploidy is less common in vertebrates raises the question of which factors restrict its emergence. Here, we perform analyses of the genome, epigenome, and gene expression in the nascent allotetraploid lineage (2.95 Gb) derived from the intergeneric hybridization of female goldfish (Carassius auratus, 1.49 Gb) and male common carp (Cyprinus carpio, 1.42 Gb), to shed light on the changes leading to the stabilization of hybrids. Results We firstly identify the two subgenomes derived from the parental lineages of goldfish and common carp. We find variable unequal homoeologous recombination in somatic and germ cells of the intergeneric F1 and allotetraploid (F22 and F24) populations, reflecting high plasticity between the subgenomes, and rapidly varying copy numbers between the homoeolog genes. We also find dynamic changes in transposable elements accompanied by genome merger and duplication in the allotetraploid lineage. Finally, we observe the gradual decreases in cis-regulatory effects and increases in trans-regulatory effects along with the allotetraploidization, which contribute to increases in the symmetrical homoeologous expression in different tissues and developmental stages, especially in early embryogenesis. Conclusions Our results reveal a series of changes in transposable elements, unequal homoeologous recombination, cis- and trans-regulations (e.g. DNA methylation), and homoeologous expression, suggesting their potential roles in mediating adaptive stabilization of regulatory systems of the nascent allotetraploid lineage. The symmetrical subgenomes and homoeologous expression provide a novel way of balancing genetic incompatibilities, providing a new insight into the early stages of allopolyploidization in vertebrate evolution.

Based on the distant hybridization derived from Hypophthalmichthys nobilis (bighead carp, BIC, 2n ​= ​48) (♀) ​× ​Megalobrama amblycephala (blunt snout bream, BSB, 2n ​= ​48) (♂), we obtained a novel hybrid (BB) in this study. We comparatively investigated the morphological traits, chromosome numbers, DNA contents, microsatellite patterns, and DNA variations in 5S rDNA and Hox genes. The chromosome and flow cytometer results indicated that BB was a diploid hybrid with 48 chromosomes. We confirmed successful hybridization with microsatellite DNA markers and analyzed the Hox gene family in the parental and hybrid lines. The sequences of 5S rDNA in BB mapped to those in BIC and BSB, indicating that the genetic materials of BB were derived from BIC and BSB. The breeding experiment showed that BB had the characteristics of herbivore and fast growth. This diploid hybrid is of great significance for fish genetic breeding and applied research.

Abstract Background Sperm abnormalities are one of the primary factors leading to male sterility, but their pathogenesis is still unclear. Although miRNAs are suggested to exert important roles in the regulation of spermatogenesis at both transcriptional and posttranscriptional levels, little is currently known regarding the regulation of sperm flagella assembly by microRNAs (miRNAs). The role of miRNAs in the development of sperm abnormalities in sterile triploid fish has not been studied. Results In this study, we found that miR-199-5p was widely expressed in all detected tissues of different-ploidy crucian carp. As one of the testis-specific candidate markers, Tekt1 was predominantly expressed in the testis. Quantitative real-time PCR (qRT-PCR) analyses showed that the expression trend of miR-199-5p was exactly opposite to that of Tekt1. Through bioinformatics analysis, we identified a putative miR-199-5p binding site in the Tekt1 mRNA. We further identified Tekt1 as a target of miR-199-5p using luciferase reporter assay. Finally, we confirmed that miR-199-5p was necessary for sperm flagellar assembly and spermatogenesis in vivo via intraperitoneal injection of miR-199-5p antagomir or agomir in diploid red crucian carp. Moreover, miR-199-5p gain-of-function could lead to spermatids apoptosis and abnormal spermatozoa structure, which is similar to that of allotriploid crucian carp. Conclusions Our studies suggested that abnormally elevated miR-199-5p inhibited the sperm flagella formation in spermiogenesis by negatively regulating the expression of Tekt1, thereby causing sperm abnormalities of male allotriploid crucian carp.

Introduction: The correct pairing and separation of homologous chromosomes during meiosis is crucial to ensure both genetic stability and genetic diversity within species. In allodiploid organisms, synapsis often fails, leading to sterility. However, a gynogenetic allodiploid hybrid clone line (GDH), derived by crossing red crucian carp (Carassius auratus ♀) and common carp (Cyprinus carpio ♂), stably produces diploid eggs. Because the GDH line carries 100 chromosomes with 50 chromosomes from the red crucian carp (RCC; ♀, 2n = 2x = 100) and 50 chromosomes from the common carp (CC; C. carpio L., ♂, 2n = 2x = 100), it is interesting to study the mechanisms of homologous chromosome pairing during meiosis in GDH individuals.Methods: By using fluorescence in situ hybridization (FISH) with a probe specific to the red crucian carp to label homologous chromosomes, we identified the synaptonemal complex via immunofluorescence assay of synaptonemal complex protein 3 (SCP3).Results: FISH results indicated that, during early ovarian development, the GDH oogonium had two sets of chromosomes with only one set from Carassius auratus, leading to the failure formation of normal bivalents and the subsequently blocking of meiosis. This inhibition lasted at least 5 months. After this long period of inhibition, pairs of germ cells fused, doubling the chromosomes such that the oocyte contained two sets of chromosomes from each parent. After chromosome doubling at 10 months old, homologous chromosomes and the synaptonemal complex were identified.Discussion: Causally, meiosis proceeded normally and eventually formed diploid germ cells. These results further clarify the mechanisms by which meiosis proceeds in hybrids.

The surprising variation in the number of Hox clusters and genome structure in ray-finned fish lineages reflects the history of duplications and subsequent lineage-specific gene loss. However, there are few studies on whether Hox clusters in the early generations of hybrid lineages show more significant variation due to the continuous genomic oscillation caused by distant hybridization. We sequenced and analyzed Hox gene clusters from a crucian carp-like homodiploid fish (NCRC) lineage (a new hybrid lineage derived from common carp (Cyprinus carpio) (♀) ​× ​blunt snout bream (Megalobrama amblycephala) (♂)). In the NCRC lineage, we reconstructed seven Hox clusters consisting of 48 Hox genes, ten of which were pseudogenes. The number of putative Hox clusters generated in NCRC-F1 was increased greatly by distant hybridization to an average number almost twice that in the maternal parent. This increasing trend continued in the subsequent self-mating generations of NCRC-F1. In contrast, the number of Hox cluster fragments inherited from the original parents gradually decreased as the number of NCRC lineage generations increased. This pattern was also found in the inheritance of recombinant Hox clusters. In terms of base composition, some genetic rules for the inheritance of these Hox clusters between different generations of the NCRC lineage were identified. Furthermore, the newly derived mutated Hox clusters in the NCRC lineage showed phylogenetic relationships that were closer to either crucian carp or silver crucian carp, revealing a clear evolutionary path. This study deepens our understanding of the evolution of Hox genes in the ray-finned fish clade.

Based on the allodiploid lineage (WR, 2n ​= ​100, F1–F5) of white crucian carp (Carassius cuvieri, WCC, 2n ​= ​100) (♀) ​× ​red crucian carp (Carassius auratus red var., RCC, 2n ​= ​100) (♂) and the diploid hybrid fish (WR-II, 2n ​= ​100) derived from WR-F1 (♀) ​× ​WCC (♂), in this research, we obtain a new type of triploid fish (WR-III) by the distant hybridization of WR-II (♀) and autotetraploid fish (4nAU, 4n ​= ​200) (♂). We investigate the morphological traits, chromosomal numbers, DNA content, growth rates and 5S rDNA in the WR-III. The results show that the WR-III is triploid fish with 150 chromosomes and they have no barbel and have a gray body color. All the measurable traits of WR-III show hybrid characteristics; and there is a significant difference in the body length/body height between WR-III and 4nAU, which indicating that WR-III has a smaller head and higher body compared with 4nAU; furthermore, the WR-III has a fast growth rate, the average body weights of eight months old WR-III is 487g. The 5s rDNA of the WR-III inherits the 5s rDNA of its parents and has some mutant bases or chimeric sequences, which revealed heredity, variability and heterozygosity in WR-III. The successful production of this triploid fish is of great significance in fish genetic breeding.

The spermatogenesis of fish remained unclear about the cytological process, especially on the meiotic process of spermatocytes after meiosis I. In the present study, microstructure and ultrastructure of spermatogenesis in Cyprinus carpio (abbreviated CC) were studied, the meiosis process was traced by chromosomal observation and the corresponding immunohistochemical staining of testis where spermatocytes at different stages were distinguished. Results firstly described the telomere-led bouquet configuration of prophase I-stage cells in fish, which ensure the normal chromosomal behavior just like in other eukaryotes. Compared to the canonical meiotic process, the spermatocytes at leptotene, zygotene, pachytene, diplotene and diakinesis stages in CC were normal and also proceeded metaphase I interacting with the meiotic spindle as a unit, while the subsequently meiosis II in CC demonstrated contradicted findings in most organisms, in which no obvious spindle-dependent sister chromatids aligning and segregating could be observed, but some circular condensed nucleus structures. Furthermore, protein antibody of RAD51, DMC1, RNA-Pol II CTD P–S5, H3K36me3 were used respectively as probes, marked initially between the primary spermatocytes at prophase I and metaphase I stage, and between the spermatids and spermatozoa. The systematical study in cytological characteristics of the whole meiotic process in fish spermatogenesis in this paper, provide a standard reference for fish meiosis, which can be of great significance in the practice of fish genetics and breeding.

Hybridization is a traditional and effective strategy to alter the genotypes and phenotypes of the offspring, and distant hybridization is a useful strategy to generate polyploids in fish. In this study, goldfish (Carassius auratus, GF, 2n = 100) and Bleeker’s yellow tail (Xenocypris davidi Bleeker, YT, 2n = 48), which belong to different subfamilies, were crossed with each other. The cross of female GF × male YT successfully obtained hybrid offspring (GFYT hybrids), while the cross of female YT × male GF was lethal, and all the fertilized eggs stopped developing before the neurula stage of embryogenesis. All GFYT hybrids possessed 124 chromosomes (3n = 124) with two sets from GF and one set from YT. The measurable and countable traits of GFYT hybrids were identified, and the genetic characteristics of 5S rDNA between GFYT hybrids and their parents were also revealed. There were, respectively, four and three different 5S rDNA types in GF (assigned as GF-Ⅰ∼Ⅳ) and YT (assigned as YT-Ⅰ∼Ⅲ), and GFYT hybrids specifically inherited YT-Ⅰ and YT-Ⅱ 5S rDNA types from YT and GF-Ⅲ and GF-Ⅳ from GF. In addition, there were only testis-like and fat-like gonads been found in GFYT hybrids. Interestingly, there were pyknotic and heteromorphous chromatin and invaginated cell membrane observed in the spermatids of testis-like gonads, but no mature sperm were found. Furthermore, TUNEL assays indicated that, compared with control, apparent apoptotic signals, which were mainly distributed around spermatid regions, were detected in the testis-like gonads, and the expression of apoptosis pathway-related genes including p53, bcl-2, bax, and caspase9 was significantly upregulated. Moreover, the expression of meiosis-related genes including spo11, dmc1, and rad51 showed an abnormally high expression, but mns1 and meig1, two key genes involved in the maturation of spermatid, were extremely downregulated. In brief, this is the first report of allotriploid via distant hybridization between GF and YT that possessing different chromosome numbers in vertebrates. The obtainment of GFYT hybrids not only harbors potential benefits and application in aquaculture but also further extends the understanding of the influence of hybridization and polyploidization on the genomic constitution of the hybrid offspring. Furthermore, they can be used as a model to test the origin and consequences of polyploidization and served as a proper resource to study the underlying mechanisms of spermatogenesis dysfunctions.

The spermatozoa of triploid gynogenetic crucian carp (Carassius auratus) (3nDTCC) possess a spermatogenesis process with a normal genetic background. However, the genetic materials of these spermatozoa do not completely inherit gynogenetic progeny in general. Understanding the intrinsic mechanism may be helpful for developing breeding strategies of gynogenetic fishes. In this study, the spermatozoa ultrastructure was systematically studied in diploid red crucian carp and 3nDTCC to demonstrate their cytological structural differences. In addition, the artificial breeding tests of 3nDTCC(♀) with different ploidy spermatozoa were performed to verify the contributions of genetic materials from 3nDTCC spermatozoa to the gynogenesis progeny. Furthermore, the mRNA expression of centriole-related genes (i.e., cep57, cetn1, rootletin, and nek2) involved in spermatozoa packaging was also determined by quantitative real-time PCR (qPCR) to illustrate the molecular expression characteristics of the spermatozoa packaging process in 3nDTCC. The results reveal the adaptive features of spermatozoa in 3nDTCC, including the loose midpiece structure, abnormal head structure, and abnormal expression of centriole-related genes, which may influence the motility of spermatozoa and make it not involved normally in the genetic composition of the gynogenesis offspring.

Polyploidy occurs naturally in fish; however, the appearance of these species is an occasional and gradual process, which makes it difficult to trace the changes in phenotypes, genotypes, and regulation of gene expression. The allotetraploid hybrids (4nAT) of red crucian carp (RCC; ♀) × common carp (CC; ♂) generated from interspecies crossing are a good model to investigate the initial changes after allopolyploidization. In the present study, we focused on the changes in the active sites of the testicular transcriptome of the allotetraploid by localization of RNA Pol II CTD YSPTSPS (phospho S5) using immunofluorescence and RNA-seq data via bioinformatic analysis. The results showed that there was no significant difference in signal counts of the RNA Pol II CTD (S5) between the different types of fish at the same stages, including RCC, CC, 2nF1, and 4nAT, which means that the number of transcriptionally active sites on germ cell chromosomes was not affected by the increase in chromosome number. Similarly, RNA-seq analysis indicated that in the levels of chromosomes and 10-kb regions in the genome, there were no significant changes in the highly active sites in RCC, 2nF1, and 4nAT. These findings suggest that at the beginning of tetraploid origin, the active transcriptome site of 4nAT in the testis was conserved in the regions of the genome compared to that in RCC and 2nF1. In conclusion, 4nAT shared a similar gene expression model in the regions of the genome with RCC and 2nF1 with significantly different expression levels.

Abstract Background Distant hybridization can generate changes in phenotypes and genotypes that lead to the formation of new hybrid lineages with genetic variation. In this study, the establishment of two bisexual fertile carp lineages, including the improved diploid common carp (IDC) lineage and the improved diploid scattered mirror carp (IDMC) lineage, from the interspecific hybridization of common carp (Cyprinus carpio, 2n = 100) (♀) × blunt snout bream (Megalobrama amblycephala, 2n = 48) (♂), provided a good platform to investigate the genetic relationship between the parents and their hybrid progenies. Result In this study, we investigated the genetic variation of 12 Hox genes in the two types of improved carp lineages derived from common carp (♀) × blunt snout bream (♂). Hox gene clusters were abundant in the first generation of IDC, but most were not stably inherited in the second generation. In contrast, we did not find obvious mutations in Hox genes in the first generation of IDMC, and almost all the Hox gene clusters were stably inherited from the first generation to the second generation of IDMC. Interestingly, we found obvious recombinant clusters of Hox genes in both improved carp lineages, and partially recombinant clusters of Hox genes were stably inherited from the first generation to the second generation in both types of improved carp lineages. On the other hand, some Hox genes were gradually becoming pseudogenes, and some genes were completely pseudogenised in IDC or IDMC. Conclusions Our results provided important evidence that distant hybridization produces rapid genomic DNA changes that may or may not be stably inherited, providing novel insights into the function of hybridization in the establishment of improved lineages used as new fish resources for aquaculture.

Abstract Background Bleeker’s yellow tail (Xenocypris davidi Bleeker, YT) and topmouth culter (Culter alburnus Basilewsky, TC) are both famous and important economic freshwater fish in China. YT, a kind of omnivorous fish, has strong resistance. TC, a kind of carnivorous fish, has high-quality meat but poor resistance. Distant hybridization can integrate the advantages of both parents. There has been no previous report regarding hybrid fish derived from female YT × male TC. It is expected that hybridization of these two kinds of fish will result in F1 hybrids with improved characteristics, such as faster growth rate, stronger resistance, and high-quality meat, which are of great significance in fish genetic breeding. Results In this study, we investigated the main biological characteristics of diploid hybrid fish derived from female YT × male TC. The hybrids had an intermediate number of upper lateral line scales between those for YT and TC. The hybrids were diploids with 48 chromosomes and had the same karyotype formula as their parents. The hybrids generated variations in 5S rDNA (designated class IV: 212 bp) and lost specific 5S rDNA derived from the maternal parent (designated class II: 221 bp), which might be related to hybridization. In terms of reproductive traits, all the tested female hybrids exhibited normal gonadal development, and the two-year-old F1 females produced mature eggs. However, all the tested testes of the male hybrids could not produce mature sperm. It is possible that the hybrid lineage will be established by back-crossing the fertile female hybrids and their parents. Conclusions Obtaining a fertile female hybrid fish made the creation of a new type of fish possible, which was significant in fish genetic breeding.

Abstract Background Grass carp (Ctenopharyngodon idellus, GC), as the highest-output fish in China, is economically important. The production of gynogenetic grass carp (GGC) will provide important germplasm resource for producing improved GC. At present, knowledge regarding the heterologous sperm DNA in gynogenetic offspring is little. Thus, revealing paternal DNA in GGC at the molecular level would be highly significant for fish genetic breeding. Result In this study, ultraviolet-treated sperm of koi carp (Cyprinus carpio haematopterus, KOC, 2n = 100), was used to activate the eggs of GC (2n = 48). Afterwards, cold shock (0–4 °C) was administered for 12 min to double the chromosomes, resulting in GGC. No significant difference (p > 0.05) was found between GGC and GC in appearance, erythrocytes size and chromosome numbers. However, at the molecular level, a specific microsatellite DNA fragment (MFW1-gynogenetic grass carp, MFW1-G) derived from the paternal parent KOC was found to be transmitted into GGC. Conclusions For the first time, this study provided an evidence at the molecular level that the DNA fragment derived from the paternal parent occurred in GGC. This finding is of great significance for fish genetic breeding.

Based on the formation of an autotetraploid fish line (4nAUT, 4n = 200; F2–F11) derived from the distant hybridization of female Carassius auratus red var. (RCC, 2n = 100) × male Megalobrama amblycephala (BSB, 2n = 48), we produced autotriploid hybrids (3nAUT) by crossing females of RCC with males of 4nAUT and allotriploid hybrids (3nALT) by crossing females of Cyprinus carpio (CC, 2n = 100) with males of 4nAUT. The aim of this study was to comparatively investigate the reproductive characteristics of 3nALT and 3nAUT. We investigated morphological traits, chromosomal numbers, DNA content and gonadal development in 3nAUT and 3nALT. The results indicated both 3nAUT and 3nALT possessed 150 chromosomes and were triploid hybrids. The females and males of 3nALT and males of 3nAUT had abnormal gonadal development and could not generate mature eggs or sperm, but the females of 3nAUT had normal gonadal development and generated mature eggs at 2 years old. The females of 3nAUT generated different sizes of eggs, which fertilized with haploid sperm from RCC and formed viable diploid, triploid, and tetraploid offspring. The formation of these two kinds of triploid hybrids provides an ideal model for studying the reproductive traits of triploid hybrids, which is of great value in animal genetics and reproductive biology.

Goldfish (Carassius auratus var., GF; 2n = 100) is the most popular ornamental fish in the world. It is assumed that GF evolved from red crucian carp (C. auratus red var., RCC; 2n = 100). However, this hypothesis lacks direct evidence. Furthermore, our knowledge of the role of hybridization in the formation of new species is sparse. In this study, goldfish-like fish with twin tails (GF-L; 2n = 100) was produced by self-mating red crucian carp-like fish (RCC-L; 2n = 100) derived from the distant crossing of koi carp (Cyprinus carpio haematopterus, KOC; 2n = 100; ♀) with blunt snout bream (Megalobrama amblycephala, BSB; 2n = 48; ♂). The phenotypes and genotypes of GF-L and RCC-L were very similar to those of GF and RCC, respectively. Microsatellite DNA and 5S rDNA analyses revealed that GF-L and RCC-L were closely related to GF and RCC, respectively. The presence of a twin tail of GF-L was related to a base mutation in chordinA from G in RCC-L to T in GF-L, indicating that the lineage of RCC-L and GF-L can be used to study gene variation and function. The sequences of 5S rDNA in GF-L and RCC-L were mapped to the genomes of CC and BSB, which revealed that the average similarities of both GF-L and RCC-L to CC were obviously higher than those to BSB, supporting that the genomes of both RCC-L and GF-L were mainly inherited from KOC. GF-L and RCC-L were homodiploids that were mainly derived from the genome of KOC with some DNA fragments from BSB. The reproductive traits of GF-L and RCC-L were quite different from those of their parents, but were the same as those of GF and RCC. RCC-L easily diversified into GF-L, suggesting that RCC and GF evolved within the same period in their evolutionary pathway. This study provided direct evidence of the KOC–RCC–GF evolutionary pathway that was triggered by distant hybridization, which had important significance in evolutionary biology and genetic breeding.

Nucleolar dominance is related to the expression of 45S rRNA genes inherited from one progenitor due to the silencing of the other progenitor’s rRNA genes. To investigate nucleolar dominance associated with tetraploidization, we analyzed the changes regarding the genetic traits and expression of 45S rRNA genes in tetraploidy hybrid lineage including F1 allotetraploids (4n = 148) and F2 autotetraploids (4n = 200) derived from the distant hybridization of Carassius auratus red var. (2n = 100) () ×Megalobrama amblycephala (2n = 48) (). Results showed that nucleolar dominance from the females was established in F1 hybrids and it was inherited in F2 hybrids, suggesting that tetraploidization can lead to rapid establishment of nucleolar dominance in the hybrid origin’s tetraploid lineage. These results extend the knowledge of nucleolar dominance in polyploidy hybrid animals, which are of significance for the evolution of hybrids in vertebrates.

In many species of aquaculture importance, all-female and sterile populations possess superior productivity due to faster growth and a relatively homogenous size of individuals. However, the production of all-female and sterile fish in a large scale for aquaculture is a challenge in practice, because treatments necessary for gynogenesis induction usually cause massive embryonic and larval mortality, and the number of induced gynogens is too small for their direct use in aquaculture. Here we report the massive production of all-female triploid crucian carp by combining artificial gynogenesis, sex reversal and diploid-tetraploid hybridization. Previously, we have obtained an allotetraploid carp population (4n = 200) by hybridization between red crucian carp (Carassius auratus red var; ♀) and common carp (Cyprinus carpio; ♂). We induced all-female diploid gynogens of the Japanese crucian carp (Carassius cuvieri; 2n = 100). We also generated male diploid gynogens of the same species treated gynogenetic fry with 17-α-methyltestosterone, leading to the production of sex-revered gynogenetic males. Finally, these males were used to cross with the female diploid Japanese crucian carp gynogens and the allotetraploid females, resulting in the production of fertile all-female diploid Japanese crucian carp (2n=100) and sterile all-female triploid hybrids (3n = 150), respectively. Therefore, diploid crucian carp gynogenetic females and sex-reversed male together with an allotetraploid line provide an opportunity to produce all-female triploid populations in a large scale to meet demands in aquaculture industry.
