Abstract Background The wild stocks of Pinctada maxima pearl oysters found off the coast of northern Australia are of critical importance for the sustainability of Australia’s pearling industry. Locations inhabited by pearl oysters often have oil and gas reserves in the seafloor below and are therefore potentially subjected to seismic exploration surveys. The present study assessed the impact of a simulated commercial seismic survey on the transcriptome of pearl oysters. Animals were placed at seven distances (-1000, 0, 300, 500, 1000, 2000, and 6000 m) from the first of six operational seismic source sail lines. Vessel control groups were collected before the seismic survey started and exposed groups were collected after completion of six operational seismic sail lines (operated at varying distances over a four-day period). Samples from these groups were taken immediately and at 1, 3, and 6 months post-exposure. RNA-seq was used to identify candidate genes and pathways impacted by the seismic noise in pearl oyster mantle tissues. The quantified transcripts were compared using DESeq2 and pathway enrichment analysis was conducted using KEGG pathway, identifying differentially expressed genes and pathways associated with the seismic activity. Results The study revealed the highest gene expression and pathway dysregulation after four days of exposure and a month post-exposure. However, this dysregulation diminished after three months, with only oysters at -1000 and 0 m displaying differential gene expression and pathway disruption six months post-exposure. Stress-induced responses were evident and impacted energy production, transcription, translation, and protein synthesis. Conclusion Seismic activity impacted the gene expression and pathways of pearl oysters at distances up to 2000 m from the source after four days of exposure, and at distances up to 1000 m from the source one-month post-exposure. At three- and six-months post-exposure, gene and pathway dysregulations were mostly observed in oysters located closest to the seismic source at 0 and − 1000 m. Overall, our results suggest that oysters successfully activated stress responses to mitigate damage and maintain cellular homeostasis and growth in response to seismic noise exposure.

Abstract Background A genotype-by-environment (G × E) interaction is defined as genotypes responding differently to different environments. In salmonids, G × E interactions can occur in different rearing conditions, including changes in salinity or temperature. However, water flow, an important variable that can influence metabolism, has yet to be considered for potential G × E interactions, although water flows differ across production stages. The salmonid industry is now manipulating flow in tanks to improve welfare and production performance, and expanding sea pen farming offshore, where flow dynamics are substantially greater. Therefore, there is a need to test whether G × E interactions occur under low and higher flow regimes to determine if industry should consider modifying their performance evaluation and selection criteria to account for different flow environments. Here, we used genotype-by-sequencing to create a genomic-relationship matrix of 37 Chinook salmon, Oncorhynchus tshawytscha, families to assess possible G × E interactions for production performance under two flow environments: a low flow regime (0.3 body lengths per second; bl s−1) and a moderate flow regime (0.8 bl s−1). Results Genetic correlations for the same production performance trait between flow regimes suggest there is minimal evidence of a G × E interaction between the low and moderate flow regimes tested in this study, for Chinook salmon reared from 82.9 ± 16.8 g ( $${\overline{\text{x}}}$$ x ¯ ± s.d.) to 583.2 ± 117.1 g ( $${\overline{\text{x}}}$$ x ¯ ± s.d.). Estimates of genetic and phenotypic correlations between traits did not reveal any unfavorable trait correlations for size- (weight and condition factor) and growth-related traits, regardless of the flow regime, but did suggest measuring feed intake would be the preferred approach to improve feed efficiency because of the strong correlations between feed intake and feed efficiency, consistent with previous studies. Conclusion This new information suggests that Chinook salmon families do not need to be selected separately for performance across different flow regimes. However, further studies are needed to confirm this across a wider range of fish sizes and flows. This information is key for breeding programs to determine if separate evaluation groups are required for different flow regimes that are used for production (e.g., hatchery, post smolt recirculating aquaculture system, or offshore).

Predator–prey interactions are key drivers in structuring communities, with the potential to substantially impact the whole ecosystem when important predators and prey are involved. Squid are voracious predators and also important prey for other top predators. To date, the available data suggests that under current and projected ocean warming, the behaviour of ectotherms could be modified (for example, through individual movement, predator avoidance and escape speed), yet little is known of the influence of temperature on the predatory behaviour of cephalopods. Here, the predatory behaviour of adult southern calamari (Sepioteuthis australis) under different thermal scenarios was examined demonstrating that squid exhibited different behaviour and performance capabilities across temperature treatments. Overall, attempts of squid to capture prey were faster and more persistent at higher temperature treatments (25°C), suggesting that individuals need to increase their food consumption rate, presumably associated with the higher energetic costs of living at elevated temperatures. However, we also observed a possible decrease in capture efficiency and increased prey handling time at higher temperatures suggesting that implications for energetic balance are not straightforward and that trade-offs need to be carefully explored. As cephalopods are ecologically important species acting as key links in food webs around the world, the results here could have important implications for the dynamics of many marine ecosystems in future.

Within the set of risk factors that compromise the conservation of marine biodiversity, one of the least understood concerns is the noise produced by human operations at sea and from land. Many aspects of how noise and other forms of energy may impact the natural balance of the oceans are still unstudied. Substantial attention has been devoted in the last decades to determine the sensitivity to noise of marine mammals—especially cetaceans and pinnipeds—and fish because they are known to possess hearing organs. Recent studies have revealed that a wide diversity of invertebrates are also sensitive to sounds, especially via sensory organs whose original function is to allow maintaining equilibrium in the water column and to sense gravity. Marine invertebrates not only represent the largest proportion of marine biomass and are indicators of ocean health but many species also have important socio-economic values. This review presents the current scientific knowledge on invertebrate bioacoustics (sound production, reception, sensitivity), as well as on how marine invertebrates are affected by anthropogenic noises. It also critically revisits the literature to identify gaps that will frame future research investigating the tolerance to noise of marine ecosystems.

Predatory fishes are a major component of many tropical fisheries, although little is known about their diet and trophic structure, which can hinder effective management. We used stable isotopes δ15N and δ13C in conjunction with dietary prey items of five fishes (Lutjanus sebae, Lethrinus punctulatus, Epinephelus areolatus, Epinephelus multinotatus, and Plectropomus maculatus) to describe the diet and trophic structure across this assemblage. A total of 153 isotope and 87 stomach content samples were collected at two locations that were ≈30 km apart, over two sampling trips, separated by three months. There was clear separation of species’ mean δ15N and δ13C values in isotopic space; the highest mean δ15N was exhibited by E. multinotatus (13.50 ± 0.11 SE) and the lowest was L. punctulatus (11.05 ± 0.13). These two species had the lowest overlap of isotopic niche space, whereas the highest overlap occurred between L. sebae and P. maculatus. δ15N increased with fish body size for all species. However, body size was not significantly related to δ13C values for any species. There was a notable shift in both δ15N and δ13C between sampling trips, with δ13C being more depleted in the second trip. There was also a difference in δ13C between locations for all species, suggesting localised foraging. A multiple tissue comparison for L. sebae indicated positive relationships for both δ15N and δ13C between dorsal fin and muscle tissue. Mean δ15N values were the same for both fin (12.1 ± 0.10 SE) and muscle tissue (12.1 ± 0.09 SE), although δ13C was more enriched in fin (-15.6 ± 0.14 SE) compared to muscle tissue (-17.3 ± 0.11 SE). The most common dietary items across species were teleosts and crustaceans, which was consistent with isotope data indicating a reliance on a demersal food web (δ13C values ranging from -18 to -15‰). The results from our study indicate a dynamic spatio-temporal trophic structure and diet for commercially important demersal species and highlight the benefits of a multi-facetted sampling approach.

Knowledge of the factors shaping the foraging behaviour of species is central to understanding their ecosystem role and predicting their response to environmental variability. To maximise survival and reproduction, foraging strategies must balance the costs and benefits related to energy needed to pursue, manipulate, and consume prey with the nutritional reward obtained. While such information is vital for understanding how changes in prey assemblages may affect predators, determining these components is inherently difficult in cryptic predators. The present study used animal-borne video data loggers to investigate the costs and benefits related to different prey types for female Australian fur seals (Arctocephalus pusillus doriferus), a primarily benthic foraging species in the low productivity Bass Strait, south-eastern Australia. A total of 1,263 prey captures, resulting from 2,027 prey detections, were observed in 84.5 h of video recordings from 23 individuals. Substantial differences in prey pursuit and handling times, gross energy gain and total energy expenditure were observed between prey types. Importantly, the profitability of prey was not significantly different between prey types, with the exception of elasmobranchs. This study highlights the benefit of animal-borne video data loggers for understanding the factors that influence foraging decisions in predators. Further studies incorporating search times for different prey types would further elucidate how profitability differs with prey type.

Consumption is the primary trophic interaction in ecosystems and its accurate estimation is required for reliable ecosystem modeling. When estimating consumption, species’ diets are commonly assumed to be the average of those that occur among habitats, seasons, and life stages which introduces uncertainty and error into consumption rate estimates. We present a case study of a teleost (Yellowfin Bream Acanthopagrus australis) that quantifies the potential error in consumption (in mass) and growth rate estimates when using diet data from different regions and times and ignoring ontogenetic variability. Ontogenetic diet trends were examined through gut content analysis (n = 1,130 fish) and incorporated into a bioenergetic model (the “primary” model) that included diet variability (n = 144 prey sources) and ontogenetic changes in metabolism (1–7 year) to estimate lifetime consumption. We quantified error by building nine model scenarios that each incorporated different spatiotemporal diet data of four published studies. The model scenarios produced individual lifetime consumption estimates that were between 25% lower and 15% higher than the primary model (maximum difference was 53%, range 11.7–17.8 kg). When consumption (in mass) was held constant, differences in diet quality among models caused a several-fold range in growth rate (0.04–1.07 g day–1). Our findings showcase the large uncertainty in consumption rate estimates due to diet diversity, and illustrate that caution is required when considering bioenergetic results among locations, times, and ontogeny.

Abstract Understanding how aquatic species respond to extremes of DO and temperature is crucial for determining how they will be affected by climate change, which is predicted to increasingly expose them to levels beyond their optima. In this study we used novel animal-borne DO, temperature and depth sensors to determine the effect of extremes of DO and temperature on the vertical habitat use of Atlantic salmon Salmo salar in aquaculture cages. Salmon showed a preference for temperatures around 16.5 to 17.5 °C, however, selection of preferred temperatures was trumped by active avoidance of low DO (20.1 °C), which led to a considerable contraction in the available vertical habitat. Environmental DNA (eDNA) techniques have only recently been applied in the marine environment to detect the presence of marine species. Species-specific primers and probes were designed to detect the eDNA of the endangered Maugean skate (Zearaja maugeana) from as little as 1 L of water collected at depth (10-15 m) in Macquarie Harbour (MH), Tasmania. The identity of the eDNA was confirmed as Z. maugeana by sequencing the qPCR products and aligning these with the target sequence for a 100% match. This result has validated the use of this eDNA technique for detecting a rare species, Z. maugeana, in the wild. Being able to investigate the presence, and possibly the abundance, of Z. maugeana in MH and Bathurst harbour (BH), would be addressing a conservation imperative for the endangered Z. maugeana. For future application of this technique in the field, the rate of decay was determined for Z. maugeana eDNA under ambient dissolved oxygen (DO) levels (55% saturation) and lower DO (20% saturation) levels, revealing that the eDNA can be detected for 4 and 16 hours respectively, after which eDNA concentration drops below the detection threshold of the assay. With the rate of decay being influenced by starting eDNA concentrations, it is recommended that samples be filtered as soon as possible after collection to minimize further loss of eDNA prior to and during sample processing.

Habitat characteristics greatly influence the patterns of distribution and abundance in scallops, providing structure for the settlement of spat and influencing predation risk and rates of survival. Establishing scallop-habitat relationships is relevant to understanding the ecological processes that regulate scallop populations and to managing critical habitats. This information is particularly relevant for the D'Entrecasteaux Channel, south-eastern Tasmania (147.335 W, 43.220 S), a region that has supported significant but highly variable scallop production over many years, including protracted periods of stock collapse. Three species of scallops are present in the region; the commercial scallop Pecten fumatus, the queen scallop Equichlamys bifrons, and the doughboy scallop Mimachlamys asperrima. We used dive surveys and Generalized Additive Modelling to examine the relationship between the distribution and abundance patterns of each species and associated habitat characteristics. The aggregated distribution of each species could be predicted as a function of sediment type and species-specific habitat structural components. While P. fumatus was strongly associated with finer sediments and E. bifrons with coarse grain sediments, M. asperrima had a less selective association, possibly related to its ability to attach on a wide range of substrates. Other habitat characteristics explaining P. fumatus abundance were depth, Asterias amurensis abundance, shell and macroalgae cover. Equichlamys bifrons was strongly associated with macroalgae and seagrass cover, whereas M. asperrima abundance was greatly explained by sponge cover. The models define a set of relationships from which plausible hypotheses can be developed. We propose that these relationships are mediated by predation pressure as well as the specific behavioural characteristics of each species. The findings also highlight the specific habitat characteristics that are relevant for spatial management and habitat restoration plans.

Understanding the response of any species to climate change can be challenging. However, in short-lived species the faster turnover of generations may facilitate the examination of responses associated with longer-term environmental change. Octopus tetricus, a commercially important species, has undergone a recent polewards range shift in the coastal waters of south-eastern Australia, thought to be associated with the southerly extension of the warm East Australian Current. At the cooler temperatures of a polewards distribution limit, growth of a species could be slower, potentially leading to a bigger body size and resulting in a slower population turnover, affecting population viability at the extreme of the distribution. Growth rates, body size, and life span of O. tetricus were examined at the leading edge of a polewards range shift in Tasmanian waters (40°S and 147°E) throughout 2011. Octopus tetricus had a relatively small body size and short lifespan of approximately 11 months that, despite cooler temperatures, would allow a high rate of population turnover and may facilitate the population increase necessary for successful establishment in the new extended area of the range. Temperature, food availability and gender appear to influence growth rate. Individuals that hatched during cooler and more productive conditions, but grew during warming conditions, exhibited faster growth rates and reached smaller body sizes than individuals that hatched into warmer waters but grew during cooling conditions. This study suggests that fast growth, small body size and associated rapid population turnover may facilitate the range shift of O. tetricus into Tasmanian waters.

While a suite of approaches have been developed to describe the scale, rate and spatial structure of exchange among populations, a lack of mechanistic understanding will invariably compromise predictions of population-level responses to ecosystem modification. In this study, we measured the energetics and sustained swimming capacity of giant Australian cuttlefish Sepia apama and combined these data with information on the life-history strategy, behaviour and circulation patterns experienced by the species to predict scales of connectivity throughout parts of their range. The swimming capacity of adult and juvenile S. apama was poor compared to most other cephalopods, with most individuals incapable of maintaining swimming above 15 cm s(-1). Our estimate of optimal swimming speed (6-7 cm s(-1)) and dispersal potential were consistent with the observed fine-scale population structure of the species. By comparing observed and predicted population connectivity, we identified several mechanisms that are likely to have driven fine-scale population structure in this species, which will assist in the interpretation of future population declines.

Octopus cyanea is taken as an unregulated, recreationally fished species from the intertidal reefs of Ningaloo, Western Australia. Yet despite its exploitation and importance in many artisanal fisheries throughout the world, little is known about its life history, ecology and vulnerability. We used stylet increment analysis to age a wild O. cyanea population for the first time and gonad histology to examine their reproductive characteristics. O. cyanea conforms to many cephalopod life history generalisations having rapid, non-asymptotic growth, a short life-span and high levels of mortality. Males were found to mature at much younger ages and sizes than females with reproductive activity concentrated in the spring and summer months. The female dominated sex-ratios in association with female brooding behaviours also suggest that larger conspicuous females may be more prone to capture and suggests that this intertidal octopus population has the potential to be negatively impacted in an unregulated fishery. Size at age and maturity comparisons between our temperate bordering population and lower latitude Tanzanian and Hawaiian populations indicated stark differences in growth rates that correlate with water temperatures. The variability in life history traits between global populations suggests that management of O. cyanea populations should be tailored to each unique set of life history characteristics and that stylet increment analysis may provide the integrity needed to accurately assess this.

Information on the fine-scale movement of predators and their prey is important to interpret foraging behaviours and activity patterns. An understanding of these behaviours will help determine predator-prey relationships and their effects on community dynamics. For instance understanding a predator's movement behaviour may alter pre determined expectations of prey behaviour, as almost any aspect of the prey's decisions from foraging to mating can be influenced by the risk of predation. Acoustic telemetry was used to study the fine-scale movement patterns of the Broadnose Sevengill shark Notorynchus cepedianus and its main prey, the Gummy shark Mustelus antarcticus, in a coastal bay of southeast Tasmania. Notorynchus cepedianus displayed distinct diel differences in activity patterns. During the day they stayed close to the substrate (sea floor) and were frequently inactive. At night, however, their swimming behaviour continually oscillated through the water column from the substrate to near surface. In contrast, M. antarcticus remained close to the substrate for the entire diel cycle, and showed similar movement patterns for day and night. For both species, the possibility that movement is related to foraging behaviour is discussed. For M. antarcticus, movement may possibly be linked to a diet of predominantly slow benthic prey. On several occasions, N. cepedianus carried out a sequence of burst speed events (increased rates of movement) that could be related to chasing prey. All burst speed events during the day were across the substrate, while at night these occurred in the water column. Overall, diel differences in water column use, along with the presence of oscillatory behaviour and burst speed events suggest that N. cepedianus are nocturnal foragers, but may opportunistically attack prey they happen to encounter during the day.
