Blue whales (Balaenoptera musculus) are the largest living animal and, like other baleen whales, became endangered due to whaling. Here, we used population genomics to infer the number, distribution and other characteristics of subspecies and populations. We used the largest DNA dataset in blue whales, both in terms of genomic markers (16,661 SNPs and mtDNA) and geographic coverage (n = 276 for SNPs; n = 531 for mtDNA). We found greatest divergence among the eastern Pacific, Indo‐western Pacific and Antarctic blue whales. There were indications that natural selection in different environments promoted divergence among these groupings. Within these regions, there was divergence between the eastern North and eastern South Pacific, and among the eastern Indian Ocean, the western South Pacific and the northern Indian Ocean. There was no divergence within the Antarctic. These findings are consistent with the current classification of Antarctic and Indo‐western Pacific blue whales in the Southern Hemisphere as different subspecies but call into question the subspecies taxonomy of eastern Pacific blue whales. The study shows that opposite breeding seasons on either side of the equator do not necessarily inhibit connectivity across the equator, and reinforces that population structure needs to be well understood to conserve the diversity within species. Marine species often exhibit genetic discontinuities concordant with biogeographic boundaries, frequently occurring due to changes in ocean circulation, bathymetry, coastline topography, and temperature. Here, we used 10 916 single nucleotide polymorphisms (SNPs) to assess the concordance between population genomic differentiation and coastal biogeography in the fishery-important snapper (Chrysophrys auratus) across southeastern Australia. Additionally, we investigated whether spatial scales of assessment and management of snapper align with evidence from population genomics. We detected genomic structure concordant with the region's three biogeographic provinces across snapper from 11 localities (n  = 488) between the west coast of South Australia and the south coast of New South Wales. We also detected fine-scale genetic structuring relating to spatial variation in spawning and recruitment dynamics, as well as temporal stability in the genomic signal associated with two important spawning areas. The current management boundaries in the region coincided with either the genetic breaks at bioregional boundaries or with local-scale variation. Our study highlights the value of population genomic surveys in species with high dispersal potential for uncovering stock boundaries and demographic variation related to spawning and recruitment. The shovelnose guitarfishRhinobatos productusis an evolutionarily, ecologically, and economically important ray, with a continuous distribution from San Francisco, California (USA), to Mazatlan, Sinaloa, and in the Gulf of California (Mexico). Regional studies have revealed morphometric differences between shovelnose from the Gulf of California and the Pacific coast of Baja California, which may result from phenotypic plasticity in the presence of high levels of gene flow or from a degree of genetic differentiation in the presence of cryptic isolation within a continuous distribution. We used PCR-RFLP of the mitochondrial control region to assess the degree of genetic differentiation between Gulf of California and Pacific shovelnose guitarfish. We found very high levels of molecular diversity (averages:h=0.77,p=1.19%), which may be associated with historically large and stable populations, as well as very significant levels of genetic differentiation between gulf and Pacific samples (?2=64,P<0.0001;FST=0.63,P<0.0001, mean nucleotide divergenced=2.47%). We found a deep phylogeographic break between haplotypes from the gulf and the Pacific, which may suggest the existence of cryptic species but clearly indicates more than one evolutionarily significant unit ofR.productus. Our results show a pattern of genetic structure and levels of differentiation consistent with the geological history of the region. Furthermore, these findings have wide-ranging implications for the management and conservation of cartilaginous fish in Mexico, as they reveal the existence of biological diversity that will go unnoticed without the genetic scrutiny of intraspecific variation and that is highly relevant for much needed management and conservation efforts.
