This study evaluated the use of endemic enteric coronaviruses polymerase chain reaction (PCR)-negative testing results as an alternative approach to detect the emergence of animal health threats with similar clinical diseases presentation. This retrospective study, conducted in the United States, used PCR-negative testing results from porcine samples tested at six veterinary diagnostic laboratories. As a proof of concept, the database was first searched for transmissible gastroenteritis virus (TGEV) negative submissions between January 1st, 2010, through April 29th, 2013, when the first porcine epidemic diarrhea virus (PEDV) case was diagnosed. Secondly, TGEV- and PEDV-negative submissions were used to detect the porcine delta coronavirus (PDCoV) emergence in 2014. Lastly, encountered best detection algorithms were implemented to prospectively monitor the 2023 enteric coronavirus-negative submissions. Time series (weekly TGEV-negative counts) and Seasonal Autoregressive-Integrated Moving-Average (SARIMA) were used to control for outliers, trends, and seasonality. The SARIMA's fitted and residuals were then subjected to anomaly detection algorithms (EARS, EWMA, CUSUM, Farrington) to identify alarms, defined as weeks of higher TGEV-negativity than what was predicted by models preceding the PEDV emergence. The best-performing detection algorithms had the lowest false alarms (number of alarms detected during the baseline) and highest time to detect (number of weeks between the first alarm and PEDV emergence). The best-performing detection algorithms were CUSUM, EWMA, and Farrington flexible using SARIMA fitted values, having a lower false alarm rate and identified alarms 4 to 17 weeks before PEDV and PDCoV emergences. No alarms were identified in the 2023 enteric negative testing results. The negative-based monitoring system functioned in the case of PEDV propagating epidemic and in the presence of a concurrent propagating epidemic with the PDCoV emergence. It demonstrated its applicability as an additional tool for diagnostic data monitoring of emergent pathogens having similar clinical disease as the monitored endemic pathogens. The repeated emergence of new genetic variants of PRRSV-2, the virus that causes porcine reproductive and respiratory syndrome (PRRS), reflects its rapid evolution and the failure of previous control efforts. Understanding spatiotemporal heterogeneity in variant emergence and spread is critical for future outbreak prevention. Here, we investigate how the pace of evolution varies across time and space, identify the origins of sub-lineage emergence, and map the patterns of the inter-regional spread of PRRSV-2 Lineage 1 (L1)—the current dominant lineage in the U.S. We performed comparative phylogeographic analyses on subsets of 19,395 viral ORF5 sequences collected across the U.S. and Canada between 1991 and 2021. The discrete trait analysis of multiple spatiotemporally stratified sampled sets (n = 500 each) was used to infer the ancestral geographic region and dispersion of each sub-lineage. The robustness of the results was compared to that of other modeling methods and subsampling strategies. Generally, the spatial spread and population dynamics varied across sub-lineages, time, and space. The Upper Midwest was a main spreading hotspot for multiple sub-lineages, e.g., L1C and L1F, though one of the most recent emergence events (L1A(2)) spread outwards from the east. Glycosylation of proteins is a post-translational process where oligosaccharides are attached to proteins, potentially altering their folding, epitope availability, and immune recognition. In Porcine reproductive and respiratory syndrome virus-type 2 (PRRSV-2), positive selection pressure acts on amino acid sites potentially associated with immune escape through glycan shielding. Here, we describe the patterns of potential N-glycosylation sites over time and across different phylogenetic lineages of PRRSV-2 to better understand how these may contribute to patterns of coexistence and emergence of different lineages. We screened 19,179 PRRSV GP5 sequences (2004–2021) in silico for potential N-glycosylated sites. The emergence of novel combinations of N-glycosylated sites coincided with past PRRSV epidemics in the U.S. For lineage L1A, glycosylation at residues 32, 33, 44, 51, and 57 first appeared in 2012, but represented >62% of all L1A sequences by 2015, coinciding with the emergence of the L1A 1-7-4 strain that increased in prevalence from 8 to 86% of all L1A sequences from 2012 to 2015. The L1C 1-4-4 strain that emerged in 2020 also had a distinct N-glycosylation pattern (residues 32, 33, 44, and 51). From 2020 to 2021, this pattern was responsible for 44–47% of the L1C sequences, contrasting to <5% in years prior. Our findings support the hypothesis that antigenic evolution contributes to the sequential dominance of different PRRSV strains and that N-glycosylation patterns may partially account for antigenic differences amongst strains. Insulin edema is an entity that should be considered in any patient who starts or intensifies an insulin regimen to improve metabolic control. Heart, liver, and kidney problems should always be ruled out beforehand. The exact mechanism is not clear. It is usually self-limiting within a few days and rarely requires specific therapy. It could be prevented with a more progressive improvement in glycemic control avoiding rapid increases in insulin dose. We present the case of two female adolescents with a new diagnosis of type 1 diabetes mellitus with ketoacidosis. A few days after starting treatment with a basal bolus regimen with subcutaneous insulin, edema started and limited to the lower extremities. In both cases, the symptoms resolved spontaneously. Porcine circovirus 3 (PCV3) is widespread in pigs worldwide. Diverse clinical signs and lesions have been associated with PCV3, but the role of PCV3 as a cause of disease in swine remains unclear. We investigated the association of PCV3 with clinical signs and histologic lesions in 730 diagnostic swine cases between February 2016 and January 2018. The cases contained 2,177 samples submitted from 474 sites located in 21 states in the United States. PCR assay results were positive for PCV3 for 577 of 2,177 (27%) samples, 255 of 730 (35%) cases, 181 of 474 (38%) sites, and 17 of 21 (81%) states. We detected PCV3 in 19 of 28 specimen types and in pigs of all ages and clinical presentations, including healthy pigs, with the highest detection rate in adult pigs. PCV3 detection was not associated with respiratory, gastrointestinal, or CNS signs, weight loss, or sudden death. Of 58 types of histologic lesions evaluated, PCV3 detection was associated with myocarditis, cardiac vasculitis, and interstitial pneumonia in growing pigs. Antimicrobial resistance (AMR) is an emerging threat to both human and animal health. Antimicrobial use and resistance in food animal production, including swine, has received increased scrutiny as a source of resistant foodborne pathogens. Continuous surveillance of AMR in bacterial isolates of swine origin can guide in conservation of antimicrobials used in both human and swine medicine. The objective of this study was to evaluate the prevalence and trends of the phenotypic AMR in Escherichia coli of swine origin isolated from clinical samples at the Minnesota Veterinary Diagnostic laboratory between 2006 and 2016. The prevalence of resistance to ampicillin, tetracyclines and sulphadimethoxine remained greater than 50% throughout the period. There was a drastic change in enrofloxacin resistance, increasing from less than 1% to more than 20% between 2006 and 2016 (annual relative increase of 57% between 2006 and 2013 and 16% between 2013 and 2016). The prevalence of resistance to other antimicrobials remained constant (ceftiofur, oxytetracycline and chlortetracycline) or changed significantly (annual relative changes of less than 10%) for at least some time‐period between 2006 and 2016 (ampicillin, florfenicol, gentamicin, neomycin, sulphadimethoxine, trimethoprim‐sulphamethoxazole and spectinomycin). Rarefaction analysis revealed an increase in the number of unique combinations of AMRs per year. Network analysis was performed by estimating and plotting partial correlations between minimum inhibitory concentrations (MICs) of various antimicrobials. An increase in strength of these networks was observed, particularly in networks created after 2010, which can be indicative of increased multiple AMR in these isolates. These results provide valuable insight into the trends in AMR in E. coli of swine origin in the USA and act as supplementary information to the existing active AMR surveillance systems. Porcine Reproductive and Respiratory Syndrome Virus (PRRSV) is the most important endemic pathogen in the U.S. swine industry. Despite control efforts involving improved biosecurity and different vaccination protocols, the virus continues to circulate and evolve. One of the foremost challenges in its control is high levels of genetic and antigenic diversity. Here, we quantify the co-circulation, emergence and sequential turnover of multiple PRRSV lineages in a single swine-producing region in the United States over a span of 9 years (2009–2017). By classifying over 4,000 PRRSV sequences (open-reading frame 5) into phylogenetic lineages and sub-lineages, we document the ongoing diversification and temporal dynamics of the PRRSV population, including the rapid emergence of a novel sub-lineage that appeared to be absent globally pre-2008. In addition, lineage 9 was the most prevalent lineage from 2009 to 2010, but its occurrence fell to 0.5% of all sequences identified per year after 2014, coinciding with the emergence or re-emergence of lineage 1 as the dominant lineage. The sequential dominance of different lineages, as well as three different sub-lineages within lineage 1, is consistent with the immune-mediated selection hypothesis for the sequential turnover in the dominant lineage. As host populations build immunity through natural infection or vaccination toward the most common variant, this dominant (sub-) lineage may be replaced by an emerging variant to which the population is more susceptible. An analysis of patterns of non- synonymous and synonymous mutations revealed evidence of positive selection on immunologically important regions of the genome, further supporting the potential that immune-mediated selection shapes the evolutionary and epidemiological dynamics for this virus. This has important implications for patterns of emergence and re-emergence of genetic variants of PRRSV that have negative impacts on the swine industry. Constant surveillance on PRRSV occurrence is crucial to a better understanding of the epidemiological and evolutionary dynamics of co-circulating viral lineages. Further studies utilizing whole genome sequencing and exploring the extent of cross-immunity between heterologous PRRS viruses could shed further light on PRRSV immunological response and aid in developing strategies that might be able to diminish disease impact. Mycoplasma hyorhinis is one of the causative agents of polyserositis and arthritis in post-weaning pigs. Here we describe the development of a multi-locus sequence typing (MLST) protocol for the characterization of M. hyorhinis field isolates. A total of 104 field isolates from different geographical locations, swine production systems, and clinical backgrounds, were analyzed. Twenty-seven genes, including housekeeping and those encoding surface proteins, were evaluated to index diversity. Genes encoding surface proteins were included to increase the discriminatory power of the MLST. Four target gene fragments were selected to be included in the final MLST-s (surface) protocol: pdhB, p95, mtlD and ung. Within each locus the nucleotide variation ranged from 1.4% to 20%. The 104 field isolates were classified into 39 distinct sequence types (STs). Multiple STs were found within the same production system and within the same pig. The majority of STs grouped strains from the same production system; however, cases existed where multiple systems shared a ST, indicating potential relationships between pig flows. The majority of the nucleotide changes observed in these genes generated synonymous changes, while non-synonymous changes were exclusively in the mtlD gene fragment, suggesting that this protein is undergoing selection. Rotavirus C (RVC) causes enteric disease in multiple species, including humans, swine, bovines, and canines. To date, the evolutionary relationships of RVC populations circulating in different host species are poorly understood, owing to the low availability of genetic sequence data. To address this gap, we sequenced 45 RVC complete genomes from swine samples collected in the United States and Mexico. A phylogenetic analysis of each genome segment indicates that RVC populations have been evolving independently in human, swine, canine, and bovine hosts for at least the last century, with inter‐species transmission events occurring deep in the phylogenetic tree, and none in the last 100 years. Bovine and canine RVC populations clustered together nine of the 11 gene segments, indicating a shared common ancestor centuries ago. The evolutionary relationships of RVC in humans and swine were more complex, due to the extensive genetic diversity and multiple RVC clades identified in pigs, which were not structured geographically. Topological differences between trees inferred for different genome segments occurred frequently, including at nodes deep in the tree, indicating that RVC's evolutionary history includes multiple reassortment events that occurred a long time ago. Overall, we find that RVC is evolving within host‐defined lineages, but the evolutionary history of RVC is more complex than previously recognized due to the high genetic diversity of RVC in swine, with a common ancestor dating back centuries. Pigs may act as a reservoir host for RVC, and a source of the lineages identified in other species, including humans, but additional sequencing is needed to understand the full diversity of this understudied pathogen across multiple host species. The genetic diversity of influenza A viruses circulating in swine in Mexico complicates control efforts in animals and presents a threat to humans, as shown by influenza A(H1N1)pdm09 virus. To describe evolution of swine influenza A viruses in Mexico and evaluate strains for vaccine development, we sequenced the genomes of 59 viruses and performed antigenic cartography on strains from 5 regions. We found that genetic and antigenic diversity were particularly high in southeast Mexico because of repeated introductions of viruses from humans and swine in other regions in Mexico. We identified novel reassortant H3N2 viruses with genome segments derived from 2 different viruses that were independently introduced from humans into swine: pandemic H1N1 viruses and seasonal H3N2 viruses. The Mexico swine viruses are antigenically distinct from US swine lineages. Protection against these viruses is unlikely to be afforded by US virus vaccines and would require development of new vaccines specifically targeting these diverse strains. [ABSTRACT FROM AUTHOR]

Abstract: It is widely recognized nowadays that there are at least two different phases of bedload sediment transport in gravel‐bed rivers. However, the transition between these phases is still poorly or subjectively defined, especially at bends in rivers, where cross‐stream sediment transport can strongly influence changes in the texture of the transported sediment. In this paper, we use piecewise models to identify objectively, at two points in the cross‐section of a river bend, the discharge at which the transition between bedload transport phases occurs. Piecewise models were applied to a new bedload data set collected during a wide range of discharges while analysing the associated changes in sediment texture. Results allowed the identification of two well‐differentiated phases of sediment transport (phase I and phase II), with a breakpoint located around bankfull discharge. Associated with each phase there was a change in bedload texture. In phase I there was non‐dominance in the transport of fine or coarse fractions at a particular sampling point; but in phase II bedload texture was strongly linked to the position of the sampling point across the channel. In this phase, fine particles tended to be transported to the inner bank, while coarse sizes were transferred throughout the middle parts of the channel. Moreover, bedload texture at the inner sampling point became bimodal while the transport of pebble‐sized particles was increasing in the central parts of the river channel. It is suggested that this general pattern may be related both to secondary currents, which transfer finer particles from the outer to the inner bank, and to the progressive dismantling of the riverbed surface layer. Abstract: BACKGROUND: The design of anammox process reactors should be addressed to obtain maximum sludge retention and maximum removal efficiency, and also prevent the inhibition of microorganisms. The conventional biological models (activated sludge models, ASM) are only focused to test the influence of operational parameters on the biological performance. This study integrated computational fluid dynamics (CFD) and biological modelling (ASM) for the description of a novel anammox reactor configuration. RESULTS: A full description of the hydrodynamics, the mixing degree of the system and biological performance within the overall reactor domain was obtained. The strong recirculation of the system and the internal plates favoured correct mixing of the overall system, despite a particular point having a preferred flow in the inlet stream of the reactor. From the removal rates distributions calculated with the model, it was feasible to demonstrate that 45% of the domain had a zero reaction order with respect to the ammonium substrate (nitrite was in excess). CONCLUSIONS: Model integration was demonstrated to be a powerful tool for the design of an anammox reactor. Porcine reproductive and respiratory syndrome virus (PRRSv) infection causes a devastating economic impact to the swine industry. Active surveillance is routinely conducted in many swine herds to demonstrate freedom from PRRSv infection. The design of efficient active surveillance sampling schemes is challenging because optimum surveillance strategies may differ depending on infection status, herd structure, management, or resources for conducting sampling. Here, we present an open web-based application, named ‘OptisampleTM’, designed to optimize herd sampling strategies to substantiate freedom of infection considering also costs of testing. In addition to herd size, expected prevalence, test sensitivity, and desired level of confidence, the model takes into account the presumed risk of pathogen introduction between samples, the structure of the herd, and the process to select the samples over time. We illustrate the functionality and capacity of ‘OptisampleTM’ through its application to active surveillance of PRRSv in hypothetical swine herds under disparate epidemiological situations. Diverse sampling schemes were simulated and compared for each herd to identify effective strategies at low costs. The model results show that to demonstrate freedom from disease, it is important to consider both the epidemiological situation of the herd and the sample selected. Salmonellosis remains one of the leading causes of foodborne disease worldwide despite preventive efforts at various stages of the food production chain. The emergence of multi-drug resistant (MDR) non-typhoidal Salmonella enterica represents an additional challenge for public health authorities. Food animals are considered a major reservoir and potential source of foodborne salmonellosis; thus, monitoring of Salmonella strains in livestock may help to detect emergence of new serotypes/MDR phenotypes and to gain a better understanding of Salmonella epidemiology. For this reason, we analyzed trends over a nine-year period in serotypes, and antimicrobial resistance, of Salmonella isolates recovered at the Minnesota Veterinary Diagnostic Laboratory (MVDL) from swine (n = 2,537) and cattle (n = 1,028) samples. Prevalence of predominant serotypes changed over time; in swine, S. Typhimurium and S. Derby decreased and S. Agona and S. 4,5,12:i:- increased throughout the study period. In cattle, S. Dublin, S. Montevideo and S. Cerro increased and S. Muenster became less frequent. Median minimum inhibitory concentration (MIC) values and proportion of antibiotic resistant isolates were higher for those recovered from swine compared with cattle, and were particularly high for certain antibiotic-serotype combinations. The proportion of resistant swine isolates was also higher than observed in the NARMS data, probably due to the different cohort of animals represented in each dataset. Results provide insight into the dynamics of antimicrobial resistant Salmonella in livestock in Minnesota, and can help to monitor emerging trends in antimicrobial resistance. [ABSTRACT FROM AUTHOR]

Microbial fuel cells (MFCs) can be designed to combine water treatment with concomitant electricity production. Animal manure treatment has been poorly explored using MFCs, and its implementation at full-scale primarily relies on the bacterial distribution and activity within the treatment cell. This study reports the bacterial community changes at four positions within the anode of two almost identically operated MFCs fed swine manure. Changes in the microbiome structure are described according to the MFC fluid dynamics and the application of a maximum power point tracking system (MPPT) compared to a fixed resistance system (Ref-MFC). Both external resistance and cell hydrodynamics are thought to heavily influence MFC performance. The microbiome was characterised both quantitatively (qPCR) and qualitatively (454-pyrosequencing) by targeting bacterial 16S rRNA genes. The diversity of the microbial community in the MFC biofilm was reduced and differed from the influent swine manure. The adopted electric condition (MPPT vs fixed resistance) was more relevant than the fluid dynamics in shaping the MFC microbiome. MPPT control positively affected bacterial abundance and promoted the selection of putatively exoelectrogenic bacteria in the MFC core microbiome (Sedimentibacter sp. and gammaproteobacteria). These differences in the microbiome may be responsible for the two-fold increase in power production achieved by the MPPT-MFC compared to the Ref-MFC. [ABSTRACT FROM AUTHOR]

Studies quantifying the content of fine particulate matter (organic and inorganic) retained in macrophyte stands are scarce. Thus, little is known about the relationship between retention of fine particulate matter and macrophyte architecture, especially in rivers. Here, we quantified the amount of organic and inorganic fine particulate matter retained by three different macrophyte species having two contrasting plant architectures ('mesh-like' and 'strap-like'), to test the role of plant architecture on retention., Results showed that plant architecture and water velocity were related and their interaction was important for particle sedimentation/retention by macrophyte leaves and stems. The complexity of plant architecture appeared to be the main factor explaining variation in the amount of trapped matter., Increases in water velocity led to a decline of both the organic and the inorganic particulate matter retained by macrophytes, while a decrease in water velocity was related to an increase in macrophyte cover. The concentrations of trapped matter (both organic and inorganic) also differed significantly among seasons, indicating the existence of a seasonal cycle in the retention of fine particulate matter mainly associated with macrophyte cover (and biomass) and water velocity., Although there were seasonal and spatial variations in sediment retention in both 'mesh-like' and 'strap-like' architectures, macrophytes were effective sediment traps. Marsh restoration is an effective tool to remove water and soil metals via plant uptake and soil accumulation. However, few studies have attempted to quantify metal accumulation and removal in Mediterranean restored marshes. This study aimed to assess changes in water and soil metals in an oligohaline-restored marsh experiment that was set in an abandoned rice field for 3 years. Two freshwater-type treatments were tested: river irrigation water ( IW) and rice field drainage water ( DW), as well as three water level management schemes. Differences in water level schemes did not cause significant differences in metal removal and accumulation in soil marshes in either water type treatment. However, results showed that significantly higher Mn, Pb, and Zn input concentrations from DW allowed higher mean percentage of concentration reduction. Higher Cu concentration from IW also allowed higher Cu reduction (85%). Mean values of Co, Cr, Cu, Ni, Pb, V, and Zn in soil were higher in the IW treatment characterized by higher plant biomass, whereas mean accumulation rates of As, Ba, Cr, Cu, Ni, Pb, V, and Zn were higher in the DW treatment with higher accretion rates. Results suggest that wetland plants likely favored soil metal adsorption through soil oxygenation and highlight the utility of restored marshes as pollution filters in coastal wetlands with significant soil accretion and subject to relative sea level rise. Haemophilus parasuis is an early colonizer of the porcine upper respiratory tract and is the etiological agent of Glasser's disease. The factors responsible for H. parasuis colonization and systemic infection are not yet well understood, while prevention and control of Glasser's disease continues to be challenging. Recent studies on innate immunity to H. parasuis have demonstrated that porcine alveolar macrophages (PAMs) are able to differentially up-regulate several genes related to inflammation and phagocytosis, and several pro-inflammatory cytokines are produced by porcine cells upon exposure to H. parasuis. The susceptibility of H. parasuis strains to phagocytosis by PAMs and the bactericidal effect of complement are influenced by the virulent phenotype of the strains. While non-virulent strains are susceptible to phagocytosis and complement, virulent strains are resistant to both. However, in the presence of specific antibodies against H. parasuis, virulent strains become susceptible to phagocytosis. More information is still needed, though, in order to better understand the host immune responses to H. parasuis. Antimicrobials are commonly used in the swine industry to help treat and control Glasser's disease. Some of the common antimicrobials have been shown to reduce colonization by H. parasuis, which may have implications for disease dynamics, development of effective immune responses and immunomodulation. Here, we provide the current state of research on innate and adaptive immune responses to H. parasuis and discuss the potential effect of enrofloxacin on the development of a protective immune response against H. parasuis infection. Background: Metabolic surgery can modulate weight as well as food intake and basal energy expenditure. In this study, we evaluate the effectiveness of duodenal exclusion by analysing anthropometric results, intake variations, food behaviour and calorimetric parameters. Methods: This is an experimental study with 8-week-old Sprague-Dawley male rats. The sequences used are as follows: Cafeteria diet for 3 weeks, followed by surgery and sacrifice at 4 weeks. Four experimental groups are as follows: two non-obese groups ( n = 15; surgery = 10, sham = 5) and two obese groups by cafeteria diet ( n = 15; surgery = 10, sham = 5). Surgery performed was duodenal exclusion with physical barrier. Weight, intake, glycaemia and basal energy expenditure by indirect calorimetry were monitored before and after surgery. Results: Weight changes in groups that underwent intervention were significant. The reduction in calorie consumption after surgery was significant in the obese intervention group despite an increased standard feed consumption (161 ± 11 vs 139 ± 13 Kcal/day, p < 0.05; due to a lower consumption of cafeteria diet). In non-obese animals, changes were transient. Basal energy expenditure decreased in both intervention groups: 6.2 ± 0.5 vs 5.5 ± 0.4 Kcal/kg/h in non-obese animals and 5.6 ± 0.3 vs 4.7 ± 0.3 Kcal/kg/h in obese animals ( p < 0.05). Conclusions: Duodeno-jejunal tube placement stops weight gain in obese and non-obese animals. In obese animals, there is an important qualitative change in appetite towards standard feed with a significant decrease in caloric intake. In non-obese animals, changes in quantitative intake are transient. This surgery decreases basal energy expenditure in obese animals. Mycoplasma hyorhinis has emerged as an important cause of systemic disease in nursery pigs. However, this bacterium can also be found in the upper respiratory tract of healthy swine. The current study describes the development of a quantitative polymerase chain reaction assay for the detection of M. hyorhinis and the evaluation of the assay in both disease diagnosis and disease surveillance using a large number of field samples. The analytical sensitivity was estimated to be 12 genome equivalents/μl. The assay was highly specific, detecting all 25 M. hyorhinis isolates tested and none of the 19 nontarget species tested. Assay repeatability was evaluated by testing different matrices spiked with known amounts of M. hyorhinis. Overall, assessment of the repeatability of the assay showed suitable precision within and between runs for all matrices. The coefficient of variation ranged from 10% to 24%. Mycoplasma hyorhinis DNA was detected in 48% of samples (pericardium, pleura, joints, nasal cavity, and lungs) from pigs with systemic disease. Mycoplasma hyorhinis was detected in nasal (92%) and oropharyngeal swabs (66%), as well as in oral fluids (100%). Potential uses of this tool involve the characterization of the prevalence of this pathogen in swine herds as well as bacterial quantification to evaluate intervention efficacy. Purpose: We analysed the status of current water and sediment management practices in six deltas and estuaries, which were part of the European DELTANET, INTERREG-funded network. Materials and methods: These systems-the Danube, Ebro and Vistula deltas and the Elbe, Minho and Severn estuaries-represent different geographic regions of Europe. This enables comparison between the sites' approaches to common coastal issues, notably those associated with sediment budgets, contamination and flood risk. Based on documentary analysis, workshop events and expert discussion, we employ a simple classification scheme to distinguish between levels of risk from these aspects. Results: We suggest that flood risk is the most significant risk, followed by upstream sediment retention and sediment aggradation. Chemical contamination, though less severe, is not unimportant. Key management issues include a lack of environmental quality standards for sediment and suspended particulate matter, as well as the limited deployment of monitoring programmes, regular sediment sampling and associated chemical analyses. Conclusions: These include both general and specific recommendations. Within these, the limited scope of integrated plans that aim for sustainability of the respective systems is highlighted. It is suggested that these do not challenge traditional, classical engineering approaches sufficiently. The study concluded that under proper conditions, PRRSV transplacental transmission can take place following the inoculation of a small amount of virus, resulting in a high prevalence of viremic piglets at birth that remain infected until weaning.

The article deals with a study which examined the effectiveness of reverse transcription loop-mediated isothermal amplification (RT-LAMP) in detecting Porcine reproductive and respiratory syndrome virus (PRRSV). The entry notes that RT-LAMP is an inexpensive, fast, and accurate method of amplifying deoxyribonucleic acid (DNA) that is designed to detect North American and European PRRSV strains. The study concludes that RT-LAMP was able to detect PRRSV in 49 out of 114 serum samples from inoculated boars.

Background, Aim and Scope. Past and present management of the Ebro catchment have altered water sediment and nutrient fluxes of the lower Ebro River and its delta. The constructidn of the Mequinensa and Riba-Roja dams during the 1960s disrupted the sediment transport continuity. As a result, the lower Ebro River and its delta are facing a reduction in sediment delyery which is estimated to be up to 99% of its original yield (about 3 × 107 t/yr). Consequently, about 45% of the emerged delta will be under the mean sea level by 2100 due to subsidence and sea level rise, whereas the delta coast is retreating at a rate of several meters per year in the mouth area. This paper aims to establish the basis for a sediment management plan directed to offset the effects of the sediment delivery deficit of the Ebro delta. Main Features. A new management plan named ‘Integrated Plan for the Protection of the Ebro Delta’ (PIPDE) is being presently elaborated in order to develop sustainable management of the Ebro River and delta through an integrated management of water, sediment and habitats, in order to achieve European Union (EU) Water Framework Directive (WFD) requirements. Among other aspects, the plan aims to restore the sediment flux of the lower Ebro River by means of both the removal of the sediment trapped behind the dams and the transport of the sediment down-stream of the reservoirs to the river mouth and delta plain. Results. Preliminary studies show that the ‘flushing flood’ method has lower costs and is the most adapted method to transfer the sediments retained into the Riba-Roja dam. The required sediment load to stop coastal retreat in the mouth area and to compensate relative sea level rise represents 10 times the present suspended load (0.021 g/l), but is 10 times lower than the total volume of sediment delivered to the sea under natural conditions. Sediment delivery to the delta plain can be accomplished through the rice irrigation system, a method used prior to dam construction. Discussion. Problems of achieving a sustainable management of water and sediment are mostly linked to reservoir management. Technical problems associated with by-passing sediments through the reservoirs can be solved through operational and structural changes. Benefits of sediment flow recovery are multiple, including maintenance of the reservoir capacity, possible decline of invasive species, reduction of elevation loss and coastal retreat in the delta. Conclusions. The partial restoration of sediment fluxes in the lower Ebro River and its delta is technically feasible and environmentally desirable, but further detailed studies need to be carried out before the plan can be implemented. Perspectives. Overall, the sustainability of the lower Ebro River and delta can only be guaranteed by the implementation of a new reservoir management concept where the ecological and morphological values, as well as the economical and social values, have to be taken into consideration. Simple Summary: Diagnosing porcine circovirus type 3 (PCV3) is a challenge in pig production. Although the virus has been recently isolated, the patterns of PCV3-associated histological lesions are still to be elucidated. The present study describes the association of PCV3 mRNA by in situ hybridization within histological lesions and PCV3 DNA detected by real-time PCR in naturally infected pigs. The main histologic lesions associated with PCV3 mRNA detection were lymphoplasmacytic myocarditis and lymphoplasmacytic interstitial pneumonia, in heart and lung, respectively. Our findings offer robust guidance of microscopic lesions associated with PCV3, which may have a key role in PCV3 diagnosis. Porcine circovirus type 3 (PCV3) has been recently described as a potential cause of abortions and systemic vasculitis in pigs. Although the virus has been detected by real-time PCR in several porcine tissues from countries worldwide, PCV3-associated diseases have not been satisfactorily clarified. The objective of this study was to investigate the association between the presence of PCV3 mRNA detected by in situ hybridization (ISH) within histological lesions and PCV3 DNA detected by real-time PCR in naturally infected pigs. A total of 25 PCV3 PCR-positive cases were analyzed. Formalin-fixed tissues from these cases were evaluated for histologic lesions and for ISH-RNA positive signals for PCV3. The most frequent tissue type with histopathologic lesions was heart, 76.2%, with lymphoplasmacytic myocarditis and epicarditis as the most frequent lesions observed. Lymphoplasmacytic interstitial pneumonia was also a frequent finding, 47.6%. There were also lesions in kidney, liver, spleen and lymph nodes. PCV3-ISH-RNA positive signals were mostly observed in association with lymphoplasmacytic inflammatory infiltrate in various tissues, including arteries. Based on our results, the minimum set of specimens to be submitted for histopathology and mRNA in situ hybridization to confirm or exclude a diagnosis of PCV3 are heart, lung and lymphoid tissues (i.e., spleen and lymph nodes), especially for differential diagnosis related with PCV2-associated diseases. The genetic diversity and frequent emergence of novel genetic variants of porcine reproductive and respiratory syndrome virus type-2 (PRRSV) hinders control efforts, yet drivers of macro-evolutionary patterns of PRRSV remain poorly documented. Utilizing a comprehensive database of >20,000 orf5 sequences, our objective was to classify variants according to the phylogenetic structure of PRRSV co-circulating in the U.S., quantify evolutionary dynamics of sub-lineage emergence, and describe potential antigenic differences among sub-lineages. We subdivided the most prevalent lineage (Lineage 1, accounting for approximately 60% of available sequences) into eight sub-lineages. Bayesian coalescent SkyGrid models were used to estimate each sub-lineage's effective population size over time. We show that a new sub-lineage emerged every 1 to 4 years and that the time between emergence and peak population size was 4.5 years on average (range: 2–8 years). A pattern of sequential dominance of different sub-lineages was identified, with a new dominant sub-lineage replacing its predecessor approximately every 3 years. Consensus amino acid sequences for each sub-lineage differed in key GP5 sites related to host immunity, suggesting that sub-lineage turnover may be linked to immune-mediated competition. The use of 14C-labelling of plants in short-term studies has established that the major zone of release of carbon-containing materials from roots is the zone of elongation. Much of this material is in an insoluble form, comprising sloughed-off root cap cells and polysaccharide material, and remains in the immediate vicinity of the root. Electron microscopy of ultra-thin sections of the root-soil interface of wheat plants has shown that colonisation by micro-organisms of the rhizosphere is relatively sparse in the young parts of roots. In the older parts of roots, evidence was obtained that bacteria lyse the walls of the outer root cells and this is followed by dense colonisation of these moribund outer cells by bacteria. Although the quantities of organic compounds exuding from roots is not large, seldom exceeding 0.4% of the carbon photosynthesized, they do exert a very strong influence on the soil microorganisms and may be significant in affecting plant nutrient availability. There is evidence that exudates from the roots of some plants are toxic to roots of neighboring plants and to the germination of some seeds. Most of our information on root exudates has been obtained from solution-grown plants so that there are still some important questions to be answered about root exudates from soil-grown plants: (a) How much organic material is exuded from roots into soil? (b) How far from roots do the compounds diffuse? (c) What concentration gradients exist? (d) What effects do soil properties have upon exudation? (e) What are the main sites of exudation? The application of C-labeling techniques offers a powerful tool with which to answer these questions. Use of radioisotopes to investigate the sites of exudation along roots and the role of lateral roots in the exudation process should enable us to determine what part of the soil will be most affected by root exudates. It has now been demonstrated conclusively that application of certain compounds to leaves affects the quantity and types of exudates. The use of foliar sprays to modify root exudation has important implications in the fields of plant nutrition, root hygiene, and control of plant-plant interactions. The biomonitoring methods implemented by water authorities are mostly developed for perennial rivers, and do not apply to temporary rivers (TRs). We propose a new classification for TRs to better assess their ecological status. It arises from the LIFE+ TRivers project, which was conducted in the Catalan and the Júcar Mediterranean river basin districts (RBD). The European Water Framework Directive (WFD) provided two systems to set river types (systems A or B from Annex II), which have been officially used by water authorities across Europe to set "national river types" (NRTs). However, essential hydrological variables for TRs are largely omitted. NRTs established according to the WFD were compared with TR categories obtained by using a rainfall-runoff model, "natural flows prescribed regimes" (NFPRs), and with "aquatic phases regimes" (APRs) calculated by using TREHS software. The biological quality indices currently used in Spain, based on macroinvertebrates and diatoms (IBMWP, IMMI-T, and IPS), were compared with a "general degradation" gradient in order to analyze the two TR river classification procedures (NFPR and APR). The results showed that NRTs did not properly classify TRs, and that the APR classification identified ecologically meaningful categories, especially those related to stagnant phases. Four "management temporary river categories" based on APRs are proposed to be used for water managers to properly assess the ecological status of TRs. [ABSTRACT FROM AUTHOR]
