The expansion and intensification of livestock production is predicted to promote the emergence of pathogens. As pathogens sometimes jump between species, this can affect the health of humans as well as livestock. Here, we investigate how livestock microbiota can act as a source of these emerging pathogens through analysis of Streptococcus suis, a ubiquitous component of the respiratory microbiota of pigs that is also a major cause of disease on pig farms and an important zoonotic pathogen. Combining molecular dating, phylogeography, and comparative genomic analyses of a large collection of isolates, we find that several pathogenic lineages of S. suis emerged in the 19th and 20th centuries, during an early period of growth in pig farming. These lineages have since spread between countries and continents, mirroring trade in live pigs. They are distinguished by the presence of three genomic islands with putative roles in metabolism and cell adhesion, and an ongoing reduction in genome size, which may reflect their recent shift to a more pathogenic ecology. Reconstructions of the evolutionary histories of these islands reveal constraints on pathogen emergence that could inform control strategies, with pathogenic lineages consistently emerging from one subpopulation of S. suis and acquiring genes through horizontal transfer from other pathogenic lineages. These results shed light on the capacity of the microbiota to rapidly evolve to exploit changes in their host population and suggest that the impact of changes in farming on the pathogenicity and zoonotic potential of S. suis is yet to be fully realized. Wearable technologies for measuring digital and chemical physiology are pervading the consumer market and hold potential to reliably classify states of relevance to human performance including stress, sleep deprivation, and physical exertion. The ability to efficiently and accurately classify physiological states based on wearable devices is improving. However, the inherent variability of human behavior within and across individuals makes it challenging to predict how identified states influence human performance outcomes of relevance to military operations and other high-stakes domains. We describe a computational modeling approach to address this challenge, seeking to translate user states obtained from a variety of sources including wearable devices into relevant and actionable insights across the cognitive and physical domains. Three status predictors were considered: stress level, sleep status, and extent of physical exertion; these independent variables were used to predict three human performance outcomes: reaction time, executive function, and perceptuo-motor control. The approach provides a complete, conditional probabilistic model of the performance variables given the status predictors. Construction of the model leverages diverse raw data sources to estimate marginal probability density functions for each of six independent and dependent variables of interest using parametric modeling and maximum likelihood estimation. The joint distributions among variables were optimized using an adaptive LASSO approach based on the strength and directionality of conditional relationships (effect sizes) derived from meta-analyses of extant research. The model optimization process converged on solutions that maintain the integrity of the original marginal distributions and the directionality and robustness of conditional relationships. The modeling framework described provides a flexible and extensible solution for human performance prediction, affording efficient expansion with additional independent and dependent variables of interest, ingestion of new raw data, and extension to two- and three-way interactions among independent variables. Background: Antimicrobial resistance (AMR) is among the gravest threats to human health and food security worldwide. The use of antimicrobials in livestock production can lead to emergence of AMR, which can have direct effects on humans through spread of zoonotic disease. Pigs pose a particular risk as they are a source of zoonotic diseases and receive more antimicrobials than most other livestock. Here we use a large-scale genomic approach to characterise AMR in Streptococcus suis, a commensal found in most pigs, but which can also cause serious disease in both pigs and humans. Results: We obtained replicated measures of Minimum Inhibitory Concentration (MIC) for 16 antibiotics, across a panel of 678 isolates, from the major pig-producing regions of the world. For several drugs, there was no natural separation into 'resistant' and 'susceptible', highlighting the need to treat MIC as a quantitative trait. We found differences in MICs between countries, consistent with their patterns of antimicrobial usage. AMR levels were high even for drugs not used to treat S. suis, with many multidrug-resistant isolates. Similar levels of resistance were found in pigs and humans from regions associated with zoonotic transmission. We next used whole genome sequences for each isolate to identify 43 candidate resistance determinants, 22 of which were novel in S. suis. The presence of these determinants explained most of the variation in MIC. But there were also interesting complications, including epistatic interactions, where known resistance alleles had no effect in some genetic backgrounds. Beta-lactam resistance involved many core genome variants of small effect, appearing in a characteristic order. Conclusions: We present a large dataset allowing the analysis of the multiple contributing factors to AMR in S. suis. The high levels of AMR in S. suis that we observe are reflected by antibiotic usage patterns but our results confirm the potential for genomic data to aid in the fight against AMR. Emerging bacterial pathogens threaten global health and food security, and so it is important to ask whether these transitions to pathogenicity have any common features. We present a systematic study of the claim that pathogenicity is associated with genome reduction and gene loss. We compare broad-scale patterns across all bacteria, with detailed analyses of Streptococcus suis , an emerging zoonotic pathogen of pigs, which has undergone multiple transitions between disease and carriage forms. We find that pathogenicity is consistently associated with reduced genome size across three scales of divergence (between species within genera, and between and within genetic clusters of S. suis). Although genome reduction is also found in mutualist and commensal bacterial endosymbionts, genome reduction in pathogens cannot be solely attributed to the features of their ecology that they share with these species, that is, host restriction or intracellularity. Moreover, other typical correlates of genome reduction in endosymbionts (reduced metabolic capacity, reduced GC content, and the transient expansion of nonfunctional elements) are not consistently observed in pathogens. Human machine interfaces that can track head motion will result in advances in physical rehabilitation, improved augmented reality/virtual reality systems, and aid in the study of human behavior. This paper presents a head position monitoring and classification system using thin flexible strain sensing threads placed on the neck of an individual. A wireless circuit module consisting of impedance readout circuitry and a Bluetooth module records and transmits strain information to a computer. A data processing algorithm for motion recognition provides near real-time quantification of head position. Incoming data is filtered, normalized and divided into data segments. A set of features is extracted from each data segment and employed as input to nine classifiers including Support Vector Machine, Naive Bayes and KNN for position prediction. A testing accuracy of around 92% was achieved for a set of nine head orientations. Results indicate that this human machine interface platform is accurate, flexible, easy to use, and cost effective. We present a new inner–outer iterative algorithm for edge enhancement in imaging problems. At each outer iteration, we formulate a Tikhonov-regularized problem where the penalization is expressed in the two-norm and involves a regularization operator designed to improve edge resolution as the outer iterations progress, through an adaptive process. An efficient hybrid regularization method is used to project the Tikhonov-regularized problem onto approximation subspaces of increasing dimensions (inner iterations), while conveniently choosing the regularization parameter (by applying well-known techniques, such as the discrepancy principle or the -curve criterion, to the projected problem). This procedure results in an automated algorithm for edge recovery that does not involve regularization parameter tuning by the user, nor repeated calls to sophisticated optimization algorithms, and is therefore particularly attractive from a computational point of view. A key to the success of the new algorithm is the design of the regularization operator through the use of an adaptive diagonal weighting matrix that effectively enforces smoothness only where needed. We demonstrate the value of our approach on applications in x-ray CT image reconstruction and in image deblurring, and show that it can be computationally much more attractive than other well-known strategies for edge preservation, while providing solutions of greater or equal quality. A novel statistical approach is developed and implemented for the stochastic reconstruction of nonaqueous phase liquid (NAPL) source zone realizations and the quantification of source zone metrics and associated uncertainty. The approach employs discriminative random field (DRF) models, to simulate the spatial distributions and relationships among source zone properties (i.e., permeability, NAPL saturation, and aqueous concentration distributions) consistent with commonly collected field data. Application of DRF models requires a limited number of full-scale simulations to train the model parameters. Monte Carlo sampling methods based on these trained models then provide an efficient method to generate contaminant mass realizations conditioned on measured boreholes, bypassing the need to run computationally intensive, partial differential equation-based simulations of physical flow and transport. Postprocessing of these realizations yields approximations of uncertainty to inform further sampling for characterization and remediation. The reconstructed contaminant mass realizations provide sufficient information for calculating averaged characterization metrics, such as total contaminant mass and pool fraction, used to predict source zone longevity, mass recovery behavior, and remedial performance. The model performance is evaluated through comparisons of these predicted source zone metrics with those obtained from the "true" mass distributions generated with validated flow and transport models. These comparisons clearly demonstrate that stochastic application of a DRF model can reconstruct realistic saturation and concentration fields, conditioned to borehole data at different times. The present study should be viewed as the first step in generating a three-dimensional characterization tool that can be applied over a wide range of conditions observed at contaminated sites. Signaling peptides enable communication between cells, both within and between individuals, and are therefore key to the control of complex physiological and behavioral responses. Since their small sizes prevent direct transmission to secretory pathways, these peptides are often produced as part of a larger polyprotein comprising precursors for multiple related or identical peptides; the physiological and behavioral consequences of this unusual gene structure are not understood. Here, we show that the number of mature-pheromone-encoding repeats in the yeast a-mating-factor gene MFa1 varies considerably between closely related isolates of both Saccharomyces cerevisiae and its sister species Saccharomyces paradoxus. Variation in repeat number has important phenotypic consequences: Increasing repeat number caused higher pheromone production and greater competitive mating success. However, the magnitude of the improvement decreased with increasing repeat number such that repeat amplification beyond that observed in natural isolates failed to generate more pheromone, and could actually reduce sexual fitness. We investigate multiple explanations for this pattern of diminishing returns and find that our results are most consistent with a translational trade-off: Increasing the number of encoded repeats results in more mature pheromone per translation event, but also generates longer transcripts thereby reducing the rate of translation--a phenomenon known as length-dependent translation. Length-dependent translation may be a powerful constraint on the evolution of genes encoding repetitive or modular proteins, with important physiological and behavioral consequences across eukaryotes. Cavitation-facilitated microbubble-mediated focused ultrasound therapy is a promising method of drug delivery across the blood-brain barrier (BBB) for treating many neurological disorders. Unlike ultrasound thermal therapies, during which magnetic resonance thermometry can serve as a reliable treatment control modality, real-time control of modulated BBB disruption with undetectable vascular damage remains a challenge. Here a closedloop cavitation controlling paradigm that sustains stable cavitation while suppressing inertial cavitation behavior was designed and validated using a dual-transducer system operating at the clinically relevant ultrasound frequency of 274.3 kHz. Tests in the normal brain and in the F98 glioma model in vivo demonstrated that this controller enables reliable and damage-free delivery of a predetermined amount of the chemotherapeutic drug (liposomal doxorubicin) into the brain. The maximum concentration level of delivered doxorubicin exceeded levels previously shown (using uncontrolled sonication) to induce tumor regression and improve survival in rat glioma. These results confirmed the ability of the controller to modulate the drug delivery dosage within a therapeutically effective range, while improving safety control. Sub-megahertz transmission is not usually adopted in pre-clinical small animal experiments for focused ultrasound (FUS) brain therapy due to the large focal size. However, low frequency FUS is vital for preclinical evaluations due to the frequency-dependence of cavitation behavior. To maximize clinical relevance, a dual-aperture FUS system was designed for low-frequency (274.3 kHz) cavitation-mediated FUS therapy. Combining two spherically curved transducers provides significantly improved focusing in the axial direction while yielding an interference pattern with strong side lobes, leading to inhomogeneously distributed cavitation activities. By operating the two transducers at slightly offset frequencies to modulate this interference pattern over the period of sonication, the acoustic energy was redistributed and resulted in a spatially homogenous treatment profile. Simulation and pressure field measurements in water were performed to assess the beam profiles. In addition, the system performance was demonstrated in vivo in rats via drug delivery through microbubble-mediated blood-brain barrier disruption. Natural transformation in theGram-positive pathogen Streptococcus pneumoniae occurswhen cells become "competent," a state that is induced in response to high extracellular concentrations of a secreted peptide signal called competence stimulating peptide (CSP) encoded by the comC locus. Two main CSP signal types (pherotypes) are known to dominate the pherotype diversity across strains. Using 4,089 fully sequenced pneumococcal genomes, we confirm that pneumococcal populations are highly genetically structured and that there is significant variation among diverged populations in pherotype frequencies; most carry only a single pherotype.Moreover, we find that the relative frequencies of the two dominant pherotypes significantly vary within a small range across geographical sites. It has been variously proposed that pherotypes either promote genetic exchange among cells expressing the same pherotype, or conversely that they promote recombination between strains bearing different pherotypes.We attempt to distinguish these hypotheses using a bioinformatics approach by estimating recombination frequencies within and between pherotypes across 4,089 full genomes. Despite underlying population structure, we observe extensive recombination between populations; additionally, we found significantly higher (although marginal) rates of genetic exchange between strains expressing different pherotypes than among isolates carrying the same pherotype. Our results indicate that pherotypes do not restrict, and may even slightly facilitate, recombination between strains; however, these marginal effects suggest the more likely possibility that the cause of CSP polymorphism lies outside of its effects on transformation. Our results suggest that the CSP balanced polymorphism does not causally underlie population differentiation. With the recent development of CubeSats, several ultracompact, low cost, and rapidly deployable satellites have been developed for earth observation missions. Because of the geometry of the acquisition process, measurements are irregularly sampled, whereas in meteorological applications, data are preferred on a regular grid. This problem is further complicated by the fact that, due to CubeSats’ compact sizes and constraints, such as limited power, errors occur in geolocation calibration, resulting in positional errors. In this letter, we analyze how the commonly used triangulation-based linear data interpolation scheme behaves under probabilistic models for the positional errors. The derived distribution of interpolation error caused by positional error is intractable even under a Gaussian distribution for positional errors. To address this problem, we developed an analytical closed-form solution to the first two moments of the interpolation error. Using models for positional errors motivated by our prior work, experimental results show that, compared with the first-order linear model, the second-order one provides a better approximation in terms of the mean and variance, which is very close to that is obtained using more computationally intensive Monte Carlo simulations. This model also allows for the closed-form calculation of mean squared interpolation error, which can be of use in the context of system design where the impact of positional errors on remote sensing products must be considered. Many bacteria are highly sexual, but the reasons for their promiscuity remain obscure. Did bacterial sex evolve to maximize diversity and facilitate adaptation in a changing world, or does it instead help to retain the bacterial functions that work right now? In other words, is bacterial sex innovative or conservative? Our aim in this review is to integrate experimental, bioinformatic and theoretical studies to critically evaluate these alternatives, with a main focus on natural genetic transformation, the bacterial equivalent of eukaryotic sexual reproduction. First, we provide a general overview of several hypotheses that have been put forward to explain the evolution of transformation. Next, we synthesize a large body of evidence highlighting the numerous passive and active barriers to transformation that have evolved to protect bacteria from foreign DNA, thereby increasing the likelihood that transformation takes place among clonemates. Our critical review of the existing literature provides support for the view that bacterial transformation is maintained as a means of genomic conservation that provides direct benefits to both individual bacterial cells and to transformable bacterial populations. We examine the generality of this view across bacteria and contrast this explanation with the different evolutionary roles proposed to maintain sex in eukaryotes. With their greatly reduced sizes, low development cost, and rapid construction time, CubeSats have merged as a platform of considerable interest for a wide range of applications, including remote sensing. Many applications require the interpolation of sensor data into a regularly spaced grid for the development of downstream scientific products. This problem is complicated for CubeSat platforms due to potentially significant uncertainties associated with the spatial position of the satellite. In this paper, we present a probabilistic approach to the data interpolation problem in which we estimate both the platform location and data samples on a regular grid given observations corrupted by noise and location error. Our approach is based on a Gaussian process model to connect the measured data to the values on the grid. Two statistical models for positional uncertainties are considered, one based on an assumption of independent errors and another motivated by positional errors associated with a specific platform of interest, the MicroMAS radiometer. In each case, the maximum a posteriori estimate of the positions and the data is generated using an optimized Gaussian process regression (OGPR) method resulting in two algorithms: OGPR-IID and OGPR-PCA. The performance of this approach is tested on both simulated data and advanced technology microwave sounder data where significant improvements both qualitatively and quantitatively relative to traditional interpolation methods are observed. Spores from wild yeast isolates often show great variation in the size of colonies they produce, for largely unknown reasons. Here we measure the colonies produced from single spores from six different wild Saccharomyces paradoxus strains. We found remarkable variation in spore colony sizes, even among spores that were genetically identical. Different strains had different amounts of variation in spore colony sizes, and variation was not affected by the number of preceding meioses, or by spore maturation time. We used time-lapse photography to show that wild strains also have high variation in spore germination timing, providing a likely mechanism for the variation in spore colony sizes. When some spores from a laboratory strain make small colonies, or no colonies, it usually indicates a genetic or meiotic fault. The opportunistic pathogen Streptococcus pneumoniae is commonly carried asymptomatically in the human nasopharynx. Due to high rates of cocolonization with other pneumococcus strains, intraspecific competitive interactions partly determine the carriage duration of strains and thereby their potential to cause disease. These interactions may be mediated by bacteriocins, such as the type IIb bacteriocins encoded by the blp (bacteriocin-like peptide) locus. To understand blp diversity and evolution, we undertook a bioinformatic analysis of 4,418 pneumococcal genomes, including 168 newly sequenced genomes. We describe immense variation at all levels of genomic organization: Gene presence/absence, gene order, and allelic diversity. If we make the extreme and naive hypothesis that assumes all genes in this operon can assort randomly, this variation could lead to 1015 distinct bacteriocin-related phenotypes, each potentially representing a unique ecological strategy; however, we provide several explanations for why this extreme is not realized. Although rarefaction analysis indicates that the number of unique strategies is not saturated, even after sampling thousands of genomes, we show that the variation is neither unbounded nor random. We delimit three bacteriocin groups, which contain group-specific bacteriocins, immunity genes, and blp operon gene order, and argue that this organization places a constraint on realized ecological strategies. We additionally show that ecological strategy diversity is significantly constrained by pneumococcal phylogeny and clonal structure. By examining patterns of association between alleles within the blp operon, we show that bacteriocin genes, which were believed to function in pairs, can be found with a broad diversity of partner alleles and immunity genes; this overall lack of allelic fidelity likely contributes to the fluid structure of this operon. Our results clarify the diversity of antagonistic ecological strategies in the global pneumococcal population and highlight the potential role of blp bacteriocins in competition within the nasopharynx. In this paper, we develop machine learning approaches for estimating quantitative features (or metrics) characterizing subsurface zones of chemical contamination, focusing on problems involving dense nonaqueous-phase liquid (DNAPL). Source zone characterization, a necessary first step in the development of a remediation strategy, is challenging due to practical constraints associated with the data available for processing. Our methods focus on the use of manifold regression techniques for estimating source zone metrics related to the distribution of contaminant mass in highly saturated pool regions, as well as more diffuse ganglia regions, based on downgradient measurements of dissolved contaminant concentration at a defined time. We use manifold methods for jointly representing labeled training data composed of known source zone metrics, as well as features derived from the corresponding dissolved concentration data sets. We then propose a new integrated approach to the problems of 1) robustly embedding test data (downgradient dissolved concentration) into the manifold when the source zone metrics are not available and 2) constructing a regression function operating directly in the manifold space for source zone metric estimation. The utility of the approach is enhanced by the explicit incorporation of physical constraints associated with the metrics into the problem formulation. Results based upon simulated data demonstrate the potential effectiveness of the manifold regression approaches, as well as significant improvement in performance relative to the case where the algorithmic components are designed serially. Despite their importance for humans, there is little consensus on the function of antibiotics in nature for the bacteria that produce them. Classical explanations suggest that bacteria use antibiotics as weapons to kill or inhibit competitors, whereas a recent alternative hypothesis states that antibiotics are signals that coordinate cooperative social interactions between coexisting bacteria. Here we distinguish these hypotheses in the prolific antibiotic-producing genus Streptomyces and provide strong evidence that antibiotics are weapons whose expression is significantly influenced by social and competitive interactions between competing strains. We show that cells induce facultative responses to cues produced by competitors by (i) increasing their own antibiotic production, thereby decreasing costs associated with constitutive synthesis of these expensive products, and (ii) by suppressing antibiotic production in competitors, thereby reducing direct threats to themselves. These results thus show that although antibiotic production is profoundly social, it is emphatically not cooperative. Using computer simulations, we next show that these facultative strategies can facilitate the maintenance of biodiversity in a community context by converting lethal interactions between neighboring colonies to neutral interactions where neither strain excludes the other. Thus, just as bacteriocins can lead to increased diversity via rock-paper-scissors dynamics, so too can antibiotics via elicitation and suppression. Our results reveal that social interactions are crucial for understanding antibiosis and bacterial community dynamics, and highlight the potential of interbacterial interactions for novel drug discovery by eliciting pathways that mediate interference competition. The image reconstruction of chromophore concentrations using diffuse optical tomography (DOT) data can be described mathematically as an ill-posed inverse problem. Recent work has shown that the use of hyperspectral DOT data, as opposed to data sets comprising a single or, at most, a dozen wavelengths, has the potential for improving the quality of the reconstructions. The use of hyperspectral diffuse optical data in the formulation and solution of the inverse problem poses a significant computational burden. The forward operator is, in actuality, nonlinear. However, under certain assumptions, a linear approximation, called the Born approximation, provides a suitable surrogate for the forward operator, and we assume this to be true in the present work. Computation of the Born matrix requires the solution of thousands of large scale discrete PDEs and the reconstruction problem requires matrix-vector products with the (dense) Born matrix. In this paper, we address both of these difficulties, thus making the Born approach a computational viable approach for hyperspectral DOT reconstruction. In this paper, we assume that the images we wish to reconstruct are anomalies of unknown shape and constant value, described using a parametric level set approach [A. Aghasi, M. Kilmer, and E. L. Miller, SIAM J. Imaging Sci., 4 (2011), pp. 618-650] on a constant background. Specifically, to address the issue of the PDE solves, we develop a novel recycling-based Krylov subspace approach that leverages certain system similarities across wavelengths. To address the expense of using the Born operator in the inversion, we present a fast algorithm for compressing the Born operator that locally compresses across wavelengths for a given source-detector set and then recursively combines the low-rank factors to provide a global low-rank approximation. This low-rank approximation can be used implicitly to speed up the recovery of the shape parameters and the chromophore concentrations. We provide a detailed analysis of the accuracy and computational costs of the resulting algorithms and demonstrate the validity of our approach by detailed numerical experiments on a realistic geometry for breast imaging. Active contour techniques have been widely employed for medical image segmentation. Significant effort has been focused on the use of training data to build prior statistical models applicable specifically to problems where the objects of interest are embedded in cluttered background. Usually, the training data consist of whole shapes of certain organs or structures obtained manually by clinical experts. The resulting prior models enforce segmentation accuracy uniformly over the entire structure or structures to be identified. In this paper, we consider a new coupled prior shape model which is demonstrated to provide high accuracy, specifically in the region of the interest where precision is most needed for the application of the segmentation of the femur and tibia in magnetic resonance (MR) images. Experimental results for the segmentation of MR images of human knees demonstrate that the combination of the new coupled prior shape and a directional edge force provides the improved segmentation performance. Moreover, the new approach allows for equivalent accurate identification of bone marrow lesions, a promising biomarker related to osteoarthritis, to the current state of the art but requires significantly less manual interaction. Gene combinations conferring local fitness may be destroyed by mating with individuals that are adapted to a different environment. This form of outbreeding depression provides an evolutionary incentive for self-fertilization. We show that the yeast Saccharomyces paradoxus tends to self-fertilize when it is well adapted to its local environment but tends to outcross when it is poorly adapted. This behavior could preserve combinations of genes when they are beneficial and break them up when they are not, thereby helping adaptation. Haploid spores must germinate before mating, and we found that fitter spores had higher rates of germination across a 24-hour period, increasing the probability that they mate with germinated spores from the same meiotic tetrad. While recent years have seen considerable progress in image denoising, the leading techniques have been developed for digital photographs or other images that can have very different characteristics than those encountered in X-ray applications. In particular here we examine X-ray backscatter (XBS) images collected by airport security systems, where images are piecewise smooth and edge information is typically more correlated with objects while texture is dominated by statistical noise in the detected signal. In this paper, we show how multiple estimates for a denoised XBS image can be combined using a variational approach, giving a solution that enhances edge contrast by trading off gradient penalties against data fidelity terms. We demonstrate the approach by combining several estimates made using the non-local means (NLM) algorithm, a widely used patch-based denoising method. The resulting improvements hold the potential for improving automated analysis of low-SNR X-ray imagery and can be applied in other applications where edge information is of interest.
