Study Question: Can a machine-learning-based model trained in clinical and biological variables support the prediction of the presence or absence of sperm in testicular biopsy in non-obstructive azoospermia (NOA) patients?Summary Answer: Our machine-learning model was able to accurately predict (AUC of 0.8) the presence or absence of spermatozoa in patients with NOA.What Is Known Already: Patients with NOA can conceive with their own biological gametes using ICSI in combination with successful testicular sperm extraction (TESE). Testicular sperm retrieval is successful in up to 50% of men with NOA. However, to the best of our knowledge, there is no existing model that can accurately predict the success of sperm retrieval in TESE. Moreover, machine-learning has never been used for this purpose.Study Design, Size, Duration: A retrospective cohort study of 119 patients who underwent TESE in a single IVF unit between 1995 and 2017 was conducted. All patients with NOA who underwent TESE during their fertility treatments were included. The development of gradient-boosted trees (GBTs) aimed to predict the presence or absence of spermatozoa in patients with NOA. The accuracy of these GBTs was then compared to a similar multivariate logistic regression model (MvLRM).Participants/materials, Setting, Methods: We employed univariate and multivariate binary logistic regression models to predict the probability of successful TESE using a dataset from a retrospective cohort. In addition, we examined various ensemble machine-learning models (GBT and random forest) and evaluated their predictive performance using the leave-one-out cross-validation procedure. A cutoff value for successful/unsuccessful TESE was calculated with receiver operating characteristic (ROC) curve analysis.Main Results and the Role Of Chance: ROC analysis resulted in an AUC of 0.807 ± 0.032 (95% CI 0.743-0.871) for the proposed GBTs and 0.75 ± 0.052 (95% CI 0.65-0.85) for the MvLRM for the prediction of presence or absence of spermatozoa in patients with NOA. The GBT approach and the MvLRM yielded a sensitivity of 91% vs. 97%, respectively, but the GBT approach has a specificity of 51% compared with 25% for the MvLRM. A total of 78 (65.3%) men with NOA experienced successful TESE. FSH, LH, testosterone, semen volume, age, BMI, ethnicity and testicular size on clinical evaluation were included in these models.Limitations, Reasons For Caution: This study is a retrospective cohort study, with all the associated inherent biases of such studies. This model was used only for TESE, since micro-TESE is not performed at our center.Wider Implications Of the Findings: Machine-learning models may lay the foundation for a decision support system for clinicians together with their NOA patients concerning TESE. Colletotrichum coccodes (C. coccodes) is a pathogenic fungus that causes anthracnose on tomatoes and black dot disease in potatoes. It is considered as a seed tuber and soil-borne pathogen that is difficult to control. C. coccodes isolates are classified into Vegetative Compatibility Groups (VCGs). Early classification of isolates into VCGs is of great importance for a better understanding of the epidemiology of the disease and improving its control. Moreover, the differentiation among these isolates and the assignment of newly-discovered isolates enable control of the disease at its early stages. Distinguishing between isolates using microbiological or genetic methods is time-consuming and not readily available. Our results show that it is possible to assign the isolates into their VCGs and to classify them at the isolate level with a high success rate using Principal Component Analysis (PCA) and Linear Discriminant Analysis (LDA). Summary Recently, IL-18 was identified in human testes. Moreover, an inverse correlation was found between the levels of IL-18 and the number and motility of spermatozoa. We examined the presence of IL-18 protein in normal and impaired spermatogenesis. Testicular tissue specimens were taken from 25 nonobstructive azoospermic patients undergoing testicular sperm extraction and from autopsies of three healthy controls. The presence of IL-18 in human testicular cells was examined by immunohistochemical staining of paraffin-embedded sections, using a specific antibody for human IL-18. In testicular tissue of healthy controls as well as in study cases, presence of IL-18 was identified in somatic, mitotic, meiotic and post-meiotic cells in correlation with their presence. In all patients, Leydig cells were less intensively stained. Mitotic cells were immunostained in the control group and less intensively in hypospermatogenesis and maturation arrest subgroups. Primary spermatocytes were in general most efficiently stained. The expression of IL-18 mRNA (as examined by real-time PCR analysis) showed significantly lower expression in testicular tissues with impaired spermatogenesis when compared to normal tissues. We report the first study demonstrating the presence of IL-18 in human testicular tissue at the protein level. The presence of this cytokine in somatic as well as in different types of germ cells may suggest its involvement in the regulation of the spermatogenic process and steroidogenesis under physiological and pathological conditions. Microscopic Fourier transform infrared spectroscopy (FTIR) which is based on the characteristic molecular vibrational spectra of cells was previously applied for the identification of various biological samples. In the present study, FTIR spectroscopy was used for the characterization of different stages during the development of herpes viruses infection. Vero cells in culture were infected with high and low doses of different herpes viruses [herpes simplex virus types 1 and 2 (HSV-1, -2) or varicella-zoster virus (VZV)], and cellular changes were observed by optical and electron microscopy and analyzed by FTIR microscopy at different periods of time post-infection. Specific different spectral changes were observed at various stages of the viral infection development. The spectral intensity in the 1220–1260 cm−1region (mainly attributed to phosphate levels) was considerably increased in all infected cells compared to normal uninfected cells during the early stages of the viral infection development. However, at the late stages of the viral infection development (when all the cells in the infected culture lost their spindle shape and became circular) the spectral intensities in this region significantly decreased in the infected compared to the control cells. In addition, the peak at 1023 cm−1, attributed to carbohydrates, almost fully disappeared at early stages of the viral infection development, whereas at late stages of the infection it raised to an equivalent or higher level than that of the uninfected control cells. These results support the potential of developing FTIR microspectroscopy as a simple, reagent free method for the early detection and accurate differentiation of different stages during the development of herpes virus infection. Fungi are considered as serious pathogens to many plants and can cause a severe economic damage. The available methods for identification of fungi are time consuming and not always very specific. In the present study we examined the potential of FTIR microscopy for direct detection and identification of different fungal potato pathogens on the surface of potato tubers. Unique spectral bands for each of the examined fungal pathogens appeared in the spectra of naturally infected potatoes. These results strongly support the potential of FTIR microscopy for successful detection and probably discrimination between different fungal pathogens directly from the infected tissue. Soil-borne fungi are considered as major pathogens to many plants and can cause a severe economic damage. Early detection and identification of these pathogens is very important and might be critical for their control. The available methods for identification of fungi like molecular biology, serological tests and PCRs tests (polymerase chain reaction) are time consuming and not always very specific. Fourier-transform infrared (FTIR) attenuated total reflection (ATR) spectroscopy, is considered to be a comprehensive and sensitive method for detection of molecular changes in intact cells. In the present study we used FTIR–ATR as a sensitive and effective assay for the detection and discrimination between different fungal genera. Our results showed significant spectral differences between the various examined fungi genera. These results proved the possibility of discrimination between these fungi on the genus level. Light-induced fluorescence (LIF) spectroscopy has demonstrated ability as a novel, noninvasive and sensitive technology for early detection of cancer. The goal of the present study is to examine the potential of this spectroscopic method for early detection and characterization of premalignant changes. As a model we used both cell lines and primary cells, which were transformed to malignant by retrovirus. Fluorescence measurements and morphological observations of the infected cells were performed at various postinfection times. Our results showed gradual attenuation of fluorescence intensities due to cancer progression which corresponds to aromatic amino acids and nicotinamide adenine dinucleotide (NADH) molecules. In order to obtain grading and supervised classifications of the spectral premalignant changes we used approaches of linear discriminant analysis. The classifications based on Mahalanobis distances allowed us to demonstrate that the accuracy of identification of premalignant stages varied between 83.1% and 96.4%. The present study focuses on evaluating the potential of flattened AgClBr fibre-optic evanescent wave spectroscopy (FTIR-FEWS) technique for detection and identification of cancer cells in vitro using cell culture as a model system. The FTIR-FEWS results are compared to those from FTIR-microspectroscopy (FTIR-MSP) method extensively used to identify spectral properties of intact cells. Ten different samples of control and malignant cells were measured in parallel by the above two methods. Our results show a significant similarity between the results obtained by the two methodologies. The absorbance level of Amide I/Amide II, phosphates and carbohydrates were significantly altered in malignant compared to the normal cells using both systems. Thus, common biomarkers such as Amide I/Amide II, phosphate and carbohydrate levels can be derived to discern between normal and cancer cells. However, marked differences are also noted between the two methodologies in the protein bands due to CH3 bending vibration (1480–1350 cm−1). The spectral differences may be attributed to the variation in the penetration depth of the two methodologies. The use of flattened fibre rather than the standard cylindrical fibre has several practical advantages and is considered as an important step towards in vivo measurements in real time, such as that of skin nevi and melanoma using special designs of fibre-optic–based sensors. Summary. An aqueous extract of propolis was found to significantly inhibit NIH/3T3 cell malignant transformation by Moloney murine sarcoma virus (MuSV-124). The inhibitory effect of propolis extract was most effective when it was added 2 h before infection or at the time of infection. The continuous presence of propolis extract in the culture medium was essential for full prevention of malignant cell transformation. When treatment with propolis extract was terminated, five to ten days post-infection, there was a significant recovery in cell transformation. These results suggest that propolis extract inhibits a late step after provirus integration into the host genome. Addition of propolis extract after infection with MuSV significantly inhibited cell transformation. The inhibitory effect of propolis appeared to be the result of the inhibition of primary – not secondary – infections, since MuSV-124 yields a virus-nonproducing infection. [ABSTRACT FROM AUTHOR]

The present study demonstrates the advantages of a combination of concentration by polyethylene glycol-6000 and Sepharose Cl-4B chromatography as a rapid procedure for retroviruses purification. This procedure can be completed within 3 hours, providing a high degree of virus purification with minimal damage to its structural and biological properties. Using transmission electron microscopy we observed many intracellular type-C virions in cytoplasmic vacuoles of 3T3/NIH cells chronically infected with Moloney murine leukemia virus. There intracellular virions could be isolated from postmitochondrial cytoplasmic fractions prepared from the infected cells by a procedure which minimized its contamination by extracellular free or membrane-bound virions. Moloney murine sarcoma virus (MSV) clone 124 was found to induce rapid syncytium formation upon infection of 3T3/NIH at a high multiplicity of infection. This effect became apparent, by light microscopy, within 1 to 2 hours, whereas by scanning electron microscopy, clusters of 4 to 25 cells were seen in their initial steps of syncytium formation within 20 to 30 minutes after virus addition. It appeared that the cell fusion was initiated by connection between the cells through virus bound to their surface. After a few more hours several neighbouring syncytia fused into giant cells containing over a hundred nuclei. Though MSV (124) stocks contained also some MLV it appeared that the syncytium inducing activity was related to the MSV particles. MLV particles were not only incapable to induce syncytium formation, they even interfered with this activity of MSV. The MSV-induced cell fusion required the adsorption of intact virions, but was independent on protein synthesis. Mouse interferon remarkably reduced the rate of syncytium development. Normal rat kidney (NRK) cell were found to be resistant to neoplastic transformation by diverse carcinogenic chemicals. To study chemical-retroviral co-carcinogenesis in this cells they were infected with a low multiplicity of Moloney murine leukemia virus (M-MLV). Using a single cell cloning procedure, a virus-producing clone was isolated from the infected cells, which was shown to carry only one integrated M-MLV provirus per cell. It was found that this single provirus was sufficient to render the clone susceptible to transformation by 3-methylcholanthrene (3-MC). However this clone responded differently to the carcinogen at different passages after infection. When exposed to 3-MC at a low passage postinfection (passage 5), cell transformation was evident only after 11 subsequent subcultures. On the other hand when it was chemically treated at a high passage postinfection (passage 29), cell transformation could clearly be detected already at the next subculture after the chemical treatment. It is suggested that an M-MLV-mediated cumulative effect is necessary to complement the action of the carcinogen in order to complete the carcinogenic process in these cells. This cumulative viral effect appeared to be associated with a change in the control of the virus expression, since 3-MC was found to stimulate virus replication in this clone also only at the high passage postinfection. The effect of interferon (IFN) on virus release and on assembly of intracellular virions in 3T3/NIH cells chronically infected with Moloney murine leukemia virus was studied by short labeling withH-leucine (viral proteins),H-glucoseamine (viral glycoproteins) andH-uridine (viral RNA). With all of these labels, IFN pretreatment was found to strongly inhibit extracellular virus release. No difference was found between the extent of labeling of viral proteins and glycoproteins of intracellular virions. Incorporation ofH-uridine into intracellular virions was strongly reduced by the IFN pretreatment. Since it is rather unlikely that encapsidated RNA is significantly degraded during the relatively short time of label incorporation, this finding suggests that IFN interfers with packaging of viral RNA. The effect of IFN on virus release and onH-uridine labeling of intracellular virions were found to develop with the same kinetics, though the maximal inhibition of virus release was stronger. Changes in size and function during pregnancy are unique to the uterine artery. The aim of this study was to determine the interleukin (IL)-6 activity of the uterine artery wall tissue in pregnant rats. A total of 18 Charles River white rats (nine virgin and nine in midpregnancy) were used for the study. Bilateral uterine arteries were obtained, together with reference tissues from aorta and uterus. IL-6 production was measured as optical density (OD)/mg protein, in control culture media, and in the presence of stimulants including EL-1, tumour necrosis factor alpha and lipopoly-saccharide. Polyclonal rabbit anti-human IL-6 antibodies were used to assess IL-6 activity. In control culture medium, uterine artery tissue samples from virgin rats produced significantly higher concentrations of IL-6 than samples obtained from pregnant animals (1.8 ± 03 versus 0.9 ± 0.25 OD/mg protein respectively (mean ± SE, P = 0.001). Stimulation by lipopolysaccharide increased IL-6 activity of the uterine artery wall. In comparison with the uterine artery, the aorta produced higher activities of IL-6, and its production in virgin animal samples was higher than during pregnancy. Stimulants increased IL-6 production by both aorta and uterus tissues. Neutralization of IL-6 activity was obtained in a range of 77–93% in all samples. The lower level of IL-6 activity during pregnancy in the uterine artery and in reference tissues including aorta and uterus, may be related to acceptance of pregnancy by maternal tissues.
