In coastal areas and estuaries, such as those encountered in the western part of France (Brittany region), the recycling of carbon and nutrients from sediments can participate in the development of micro and macro-algal blooms with harmful consequences for these ecosystems. One of the main processes controlling this recycling is the microbial mineralization of sedimentary organic matter (SOM). Mineralization is controlled by the origin, quantity and accessibility of the SOM, three factors whose relative importance remain, however, poorly quantified, mainly due to the great diversity of OM sources in coastal areas. The first objective of the present work was to assess the variability of the SOM origin at the regional scale representative of the complexity of the sources likely to be involved. The second objective was to determine the link between the SOM origin and its biodegradability, and how the OM sources can drive nutrient dynamics at the sediment-water interface. To this end, a broad sediment sampling campaign was carried out on Brittany mudflats, particularly affected by the eutrophication, during the spring period. A total of 200 samples were collected at 45 sites. They were characterized by their porosity and grain-size, as well as their chemical composition through elemental, isotopic and molecular biomarker analysis. A wide range of OM sources were identified in the sediments, including both natural (bacteria, algae, macrophytes, terrestrial plants), and anthropogenic (combustion products, crude oil, petroleum products - e.g. from the processing of crude oil at refineries- and fecal matter) sources. Sediment slurry incubations were carried out to determine the spatial variability of potential mineralization rates under oxic conditions. In addition, the measurements of NH4+ and PO4 fluxes at the sediment-water interface were made from sediment core incubations under realistic redox conditions of sediment. The physical and chemical sedimentary characteristics explained 58 % of the variability of mineralization rates under oxic conditions, with a negligible independent effect of the SOM origin (3 %). Conversely, under insitu redox conditions, the prevalent role of SOM origin over quantity/accessibility on the sediment biodegradability was highlighted with a significant effect 5 and 1.5 fold higher on the PO4 and NH4+ fluxes respectively. The anthropogenic inputs from the watershed to the coastal sediment, through agricultural runoff and/or sewages discharge, seem to significantly drive the nutrient dynamics at the sediment-water interface. The Mediterranean Sea (MS) is a large oligotrophic sea whose productivity is sensitive to riverine nutrient inputs. More specifically, phosphorus (P) river supply is crucial for the MS, with an important role of the estuarine/deltaic filter especially for the storage and recycling in sediments. A benthic dataset from the Rhône River prodelta was used to derive P budgets, by means of an early diagenetic model including the benthic P cycle. The model was fitted to pore water profiles of oxygen, nitrate, sulfate, dissolved inorganic carbon, ammonium, oxygen demand units, dissolved inorganic phosphorus (DIP) and solid data (organic carbon (OC), Fe-bound P, Ca-bound P and organic P). Results indicated that the intensity of biogeochemical processes occurring below the sediment–water interface decreased from the river mouth to the adjacent continental shelf with decreasing integrated rates of OC mineralization (160–10 mmol m−2 day−1). The organic P mineralization was intense near the river mouth and decreased offshore (1196–80 μmol m−2 day−1). Its contribution to DIP release was large (> 90%). Fe-bound P had a key role in transferring P to deeper layers. These deltaic sediments played an important role as a source of regenerated DIP. A significant part of DIP was recycled to the overlying waters (72–94%), representing 25% of the riverine DIP discharge. Simultaneously, 6–28% of DIP produced in sediments was buried as Ca-bound P. Overall, this study highlighted the importance of deltaic sediments as an additional source of DIP to the coastal sea, and a minor but permanent sink of phosphorus as solid P burial. The evolution of eutrophication parameters (i.e., nutrients and phytoplankton biomass) during recent decades was examined in coastal waters of the Vilaine Bay (VB, France) in relation to changes in the Loire and Vilaine rivers. Dynamic linear models were used to study long-term trends and seasonality of dissolved inorganic nutrient and chlorophyll a concentrations (Chl a) in rivers and coastal waters. For the period 1997–2013, the reduction in dissolved riverine inorganic phosphorus (DIP) concentrations led to the decrease in their Chl a levels. However, while dissolved inorganic nitrogen (DIN) concentrations decreased only slightly in the Vilaine, they increased in the Loire, specifically in summer. Simultaneously, phytoplankton in the VB underwent profound changes with increase in biomass and change in the timing of the annual peak from spring to summer. The increase in phytoplankton biomass in the VB, manifested particularly by increased summer diatom abundances, was due to enhanced summer DIN loads from the Loire, sustained by internal regeneration of DIP and dissolved silicate (DSi) from sediments. The long-term trajectories of this case study evidence that significant reduction of P inputs without simultaneous N abatement was not yet sufficient to control eutrophication all along the Loire–Vilaine–VB continuum. Upstream rivers reveal indices of recoveries following the significant diminution of P, while eutrophication continues to increase downstream, especially when N is the limiting factor. More N input reduction, paying particular attention to diffuse N sources, is required to control eutrophication in receiving VB coastal waters. Internal benthic DIP and DSi recycling appears to have contributed to the worsening of summer VB water quality, augmenting the effects of anthropogenic DIN inputs. The increase in phytoplankton biomass in VB, particularly in summer, was probably due to increased DIN loads from the Loire, sustained by internal regeneration of DIP and dissolved silicate from sediments. This long-term ecosystem-scale analysis reports the consequence of nutrient management scenarios focused solely on P reduction. Freshwater ecosystems upstream reveal successful recoveries through the control of P alone, while eutrophication continues to increase downstream, especially during the period of N limitation. The multiannual dynamic of the cyst-forming and toxic marine dinoflagellate Alexandrium minutum was studied over a time scale of about 150 years by a paleoecological approach based on ancient DNA (aDNA) quantification and cyst revivification data obtained from two dated sediment cores of the Bay of Brest (Brittany, France). The first genetic traces of the species presence in the study area dated back to 1873 ± 6. Specific aDNA could be quantified by a newly developed real-time PCR assay in the upper core layers, in which the germination of the species (in up to 17-19-year-old sediments) was also obtained. In both cores studied, our quantitative paleogenetic data showed a statistically significant increasing trend in the abundance of A. minutum ITS1 rDNA copies over time, corroborating three decades of local plankton data that have documented an increasing trend in the species cell abundance. By comparison, paleogenetic data of the dinoflagellate Scrippsiella donghaienis did not show a coherent trend between the cores studied, supporting the hypothesis of the existence of a species-specific dynamic of A. minutum in the study area. This work contributes to the development of paleoecological research, further showing its potential for biogeographical, ecological and evolutionary studies on marine microbes. This study aims to compare the impact of oyster cultures on diagenetic processes and the phosphorus cycle in the sediments of the Aber Benoît and the Rivière d'Auray, estuary of Brittany, France. Our results showed clear evidence of the seasonal impact of oyster cultures on sediment characteristics (grain size and organic matter parameters) and the phosphorus cycle, especially in the Aber Benoît. At this site, seasonal variations in sulfide and Fe concentrations in pore waters, as well as Fe-P concentrations in the solid phase, highlighted a shift from a system governed by iron reduction (Reference) to a system governed by sulfate reduction (beneath oyster). This could be partly explained by the increase in labile organic matter (i.e., biodeposits) beneath oysters, whose mineralization by sulfate led to high sulfide concentrations in pore waters (up to 4,475 µmol l). In turn, sulfide caused an enhanced release of phosphate in the summer, as adsorption sites for phosphate decreased through the formation of iron-sulfide compounds (FeS and FeS). In the Aber Benoît, dissolved Fe/PO ratios could be used as an indicator of phosphate release into oxic water. Low Fe/PO ratios in the summer indicated higher effluxes of phosphate toward the water column (up to 47 µmol m h). At other periods, Fe/PO ratios higher than 2 mol/mol indicated very low phosphate fluxes. In contrast, in the Rivière d'Auray, the occurrence of macroalgae, stranding regularly all over the site, clearly masked the impact of oyster cultures on sediment properties and the phosphorus cycle and made the use of Fe/PO ratios more difficult in terms of indicators of phosphate release. This paper deals with the spatial and seasonal recycling of organic matter in sediments of two temperate small estuaries (Elorn and Aulne, France). The spatio-temporal distribution of oxygen, nutrient and metal concentrations as well as the organic carbon and nitrogen contents in surficial sediments were determined and diffusive oxygen fluxes were calculated. In order to assess the source of organic carbon (OC) in the two estuaries, the isotopic composition of carbon ( δC) was also measured. The temporal variation of organic matter recycling was studied during four seasons in order to understand the driving forces of sediment mineralization and storage in these temperate estuaries. Low spatial variability of vertical profiles of oxygen, nutrient, and metal concentrations and diffusive oxygen fluxes were monitored at the station scale (within meters of the exact location) and cross-section scale. We observed diffusive oxygen fluxes around 15 mmol m day in the Elorn estuary and 10 mmol m day in the Aulne estuary. The outer (marine) stations of the two estuaries displayed similar diffusive O fluxes. Suboxic and anoxic mineralization was large in the sediments from the two estuaries as shown by the rapid removal of very high bottom water concentrations of NO (>200 μM) and the large NH increase at depth at all stations. OC contents and C/N ratios were high in upstream sediments (11-15 % d.w. and 4-6, respectively) and decreased downstream to values around 2 % d.w. and C/N ≤ 10. δC values show that the organic matter has different origins in the two watersheds as exemplified by lower δC values in the Aulne watershed. A high increase of δC and C/N values was visible in the two estuaries from upstream to downstream indicating a progressive mixing of terrestrial with marine organic matter. The Elorn estuary is influenced by human activities in its watershed (urban area, animal farming) which suggest the input of labile organic matter, whereas the Aulne estuary displays larger river primary production which can be either mineralized in the water column or transferred to the lower estuary, thus leaving a lower mineralization in Aulne than Elorn estuary. This study highlights that (1) meter scale heterogeneity of benthic biogeochemical properties can be low in small and linear macrotidal estuaries, (2) two estuaries that are geographically close can show different pattern of organic matter origin and recycling related to human activities on watersheds, (3) small estuaries can have an important role in recycling and retention of organic matter. This study aims to investigate the role of spatial and temporal physical, biological and biogeochemical gradients on sediment biogeochemistry along a macrotidal and Si-rich estuary. Scanning and biogeochemical analyses were performed in the inner, mid and outer Aulne Estuary (France) at four seasons. The inner estuary shows high diagenetic activity linked to fluid mud dynamics and river loads. The highest authigenic phosphorus (Aut-P) concentrations ever found in the literature are observed in the inner estuary (18 μmol g PS sediment). This is explained by a combination of favorable factors, i.e. the high organic matter and nutrient loads, the reductive conditions, the freshwater properties (low pH, OH, sulfate and Mg concentrations), the increase of particle residence time by the upward convergence of particles due to residual currents, and allochthonous riverine Aut-P. We suggest that the high Si(OH) concentrations (>400 μM) may even increase Aut-P precipitation through the increase of Fe-P formation in these low salinity conditions. In the mid estuary, erosion-deposition dynamics dominate in point bars and lead to the succession of poor and rich organic and authigenic phosphorus layers, recording thus the seasonality of matter loads and its seasonal translocation from the inner estuary. In the outer estuary, deposition rates are high and constant and biogeochemical properties are characteristic of marine environments. The precipitation of Aut-P from free phosphate (PO) is lower than in the inner estuary and might be limited by higher Mg concentrations in saline waters. This study highlights that small macrotidal estuaries, and especially their freshwater sediments, may constitute an important phosphorus sink through the precipitation of Aut-P. This precipitation could even be enhanced in fresh or brackish environments, thus increasing long term phosphorus storage and altering benthic fluxes of PO to the pelagic ecosystem. Bacterial community structure and some biogeochemical parameters were studied in the sediment of two Pacific oyster farming sites, Aber Benoît ( AB) and Rivière d' Auray ( RA) in Brittany ( France), to examine the ecological impact of oysters and to evaluate the emission of sulfide and ammonia from sediment. At AB, the organic matter accumulated in the sediment beneath the oyster tables was rapidly mineralized, with strong fluxes of ammonia and sulfide that reached 1014 and 215 μmol m−2 h−1, respectively, in June 2007. At RA, the fluxes were about half as strong on average and better distributed through the year. The ammonia and sulfide concentrations in the overlying water never reached levels that would be toxic to oysters in either site, nor did hypoxia occur. Total culturable bacteria ( TCB) varied greatly according to the temperature: from 1.6 × 104 to 9.4 × 107 cell g−1 sediment. Inversely, the bacterial community structure remained surprising stable through the seasons, marginally influenced by the presence of oysters and by temperature. Bacterial communities appeared to be characteristic of the sites, with only one common phylotype, Vibrio aestuarianus, a potential oyster pathogen. These data refine the hypothesis of seawater toxicity to oysters because of ammonia and sulfide fluxes and show that the measured environmental factors had only a weak influence on bacterial community structure.
