The quality of scientific publications can be measured by quantitative indices such as the h‐index, Source Normalized Impact per Paper, or g‐index. However, these measures lack to explain the function or reasons for citations and the context of citations from citing publication to cited publication. We argue that citation context may be considered while calculating the impact of research work. However, mining citation context from unstructured full‐text publications is a challenging task. In this paper, we compiled a data set comprising 9,518 citations context. We developed a deep learning‐based architecture for citation context classification. Unlike feature‐based state‐of‐the‐art models, our proposed focal‐loss and class‐weight‐aware BiLSTM model with pretrained GloVe embedding vectors use citation context as input to outperform them in multiclass citation context classification tasks. Our model improves on the baseline state‐of‐the‐art by achieving an F1 score of 0.80 with an accuracy of 0.81 for citation context classification. Moreover, we delve into the effects of using different word embeddings on the performance of the classification model and draw a comparison between fastText, GloVe, and spaCy pretrained word embeddings. Objective: This study aimed to externally validate a reported model for identifying patients requiring extended stay following lower limb arthroplasty in a new setting. Design: External validation of a previously reported prognostic model, using retrospective data. Setting: Medium-sized hospital orthopaedic department, Australia. Participants: Electronic medical records were accessed for data collection between Sep-2019 and Feb-2020 and retrospective data extracted from 200 randomly selected total hip or knee arthroplasty patients. Intervention: Participants received total hip or knee replacement between 2-Feb-16 and 4-Apr-19. This study was a non-interventional retrospective study. Main measures: Model validation was assessed with discrimination, calibration on both original and adjusted forms of the candidate model. Decision curve analysis was conducted on the outputs of the adjusted model to determine net benefit at a predetermined decision threshold (0.5). Results: The original model performed poorly, grossly overestimating length of stay with mean calibration of −3.6 (95% confidence interval −3.9 to −3.2) and calibration slope of 0.52. Performance improved following adjustment of the model intercept and model coefficients (mean calibration 0.48, 95% confidence interval 0.16 to 0.80 and slope of 1.0), but remained poorly calibrated at low and medium risk threshold and net benefit was modest (three additional patients per hundred identified as at-risk) at the a-priori risk threshold. Conclusions: External validation demonstrated poor performance when applied to a new patient population and would provide limited benefit for our institution. Implementation of predictive models for arthroplasty should include practical assessment of discrimination, calibration and net benefit at a clinically acceptable threshold. [ABSTRACT FROM AUTHOR]

Objective: Bioinformatics analyses have been becoming important research tools in the field of life science since 2000. New tools have been developed for the detection of allergens in food sources. This study investigated potential allergen proteins similar to the endochitinase class 1(Pers a 1) protein found in avocado using bioinformatics analysis tools. Materials and Methods: The potential allergens were examined with four different in silico tools: Clustal W for multiple sequence comparison, Swiss-MODEL for homology modeling, ProtParam for comparing protein parameters, and AlgPred for allergen prediction. Results: In silico analyses revealed high rates of similarities in protein sequences among the studied species. The highest percent identity was found in Cinnamomum micranthum f. kanehirae as 97.55 while the lowest percent identity was found in Diospyros kaki as 70.23. It is very important to note that 9 of the 10 potential allergen species investigated are plats consumed in daily life and these species were identified as allergens. According to the algorithm of BLAST search on allergen representative peptides (ARPs), ARPs were found in eight potential allergen proteins except for Prunus avium and Citrus unshiu. The ARP sequence related to Persea americana is LQLTWNYNYGAAGNSIGFNGLSNP. Conclusion: People who are allergic to avocado (Persea americana) may be advised to be careful while consuming foods such as Phoenix dactylifera, Allium sativum, Citrus unshiu, Diospyros kaki, and Spinacia oleracea. This paper adopts the method of psychological data analysis to conduct in-depth research and analysis on the correlation between teachers' classroom teaching behaviors and students' knowledge acceptance. Firstly, this paper proposes a health factor prediction model, which is specifically divided into clustering and then classification model and a clustering and classification synthesis model. The classroom learning process is coded, sampled, and quantified to obtain data on students' learning behaviors, and a visualization system based on classroom students' learning behaviors is designed and developed to record and analyze students' behaviors in the classroom learning process and grasp students' classroom learning. These two models use algorithms to fine-grained divide the dataset from the perspective of subject users and mental health factors, respectively, and then use decision tree algorithms to classify and predict the mental health factor information by the subject user base information. Second, based on the collected datasets, we designed comparison experiments to validate the clustering-then-classification model and the integrated clustering-classification model and selected the optimal model for comparison. Teachers should increase effective praise and encouragement behaviors; teachers should increase meaningful teacher-student interaction behaviors; teachers should be proficient in teaching media technology to reduce unnecessary time wastage. Brain tumors (BTs) are an uncommon but fatal kind of cancer. Therefore, the development of computer-aided diagnosis (CAD) systems for classifying brain tumors in magnetic resonance imaging (MRI) has been the subject of many research papers so far. However, research in this sector is still in its early stage. The ultimate goal of this research is to develop a lightweight effective implementation of the U-Net deep network for use in performing exact real-time segmentation. Moreover, a simplified deep convolutional neural network (DCNN) architecture for the BT classification is presented for automatic feature extraction and classification of the segmented regions of interest (ROIs). Five convolutional layers, rectified linear unit, normalization, and max-pooling layers make up the DCNN's proposed simplified architecture. The introduced method was verified on multimodal brain tumor segmentation (BRATS 2015) datasets. Our experimental results on BRATS 2015 acquired Dice similarity coefficient (DSC) scores, sensitivity, and classification accuracy of 88.8%, 89.4%, and 88.6% for high-grade gliomas. When it comes to segmenting BRATS 2015 BT images, the performance of our proposed CAD framework is on par with existing state-of-the-art methods. However, the accuracy achieved in this study for the classification of BT images has improved upon the accuracy reported in prior studies. Evaluating the impact of a scholarly article is of great significance and has attracted great attentions. Although citation-based evaluation approaches have been widely used, these approaches face limitations e.g. in identifying anomalous citations patterns. This negligence would inevitably cause unfairness and inaccuracy to the article impact evaluation. In this study, in order to discover the anomalous citations and ensure the fairness and accuracy of research outcome evaluation, we investigate the citation relationships between articles using the following factors: collaboration times, the time span of collaboration, citing times and the time span of citing to weaken the relationship of Conflict of Interest (COI) in the citation network. Meanwhile, we study a special kind of COI, namely suspected COI relationship. Based on the COI relationship, we further bring forward the COIRank algorithm, an innovative scheme for accurately assessing the impact of an article. Our method distinguishes the citation strength, and utilizes PageRank and HITS algorithms to rank scholarly articles comprehensively. The experiments are conducted on the American Physical Society (APS) dataset. We find that about 80.88% articles contain contributed citations by co-authors in 26,366 articles and 75.55% articles among these articles are cited by the authors belonging to the same affiliation, indicating COI and suspected COI should not be ignored for evaluating impact of scientific papers objectively. Moreover, our experimental results demonstrate COIRank algorithm significantly outperforms the state-of-art solutions. BACKGROUND: Nowadays, workplace violence is found to be a mental health hazard and considered a crucial topic. The collaboration between robots and humans is increasing with the growth of Industry 4.0. Therefore, the first problem that must be solved is human-machine security. Ensuring the safety of human beings is one of the main aspects of human-robotic interaction. This is not just about preventing collisions within a shared space among human beings and robots; it includes all possible means of harm for an individual, from physical contact to unpleasant or dangerous psychological effects. OBJECTIVE: In this paper, Non-linear Adaptive Heuristic Mathematical Model (NAHMM) has been proposed for the prevention of workplace violence using security Human-Robot Collaboration (HRC). Human-Robot Collaboration (HRC) is an area of research with a wide range of up-demands, future scenarios, and potential economic influence. HRC is an interdisciplinary field of research that encompasses cognitive sciences, classical robotics, and psychology. RESULTS: The robot can thus make the optimal decision between actions that expose its capabilities to the human being and take the best steps given the knowledge that is currently available to the human being. Further, the ideal policy can be measured carefully under certain observability assumptions. CONCLUSION: The system is shown on a collaborative robot and is compared to a state of the art security system. The device is experimentally demonstrated. Electroencephalogram (EEG) analysis has been widely used in the diagnosis of stroke diseases for its low cost and noninvasive characteristics. In order to classify the EEG signals of stroke patients with cerebral infarction and cerebral hemorrhage, this paper proposes a novel EEG stroke signal classification method. This method has two highlights. The first is that a multi-feature fusion method is given by combining wavelet packet energy, fuzzy entropy and hierarchical theory. The second highlight is that a suitable classification model based on ensemble classifier is constructed for perfectly classification stroke signals. Entropy is an accessible way to measure information and uncertainty of time series. Many entropy-based methods have been developed these years. By comparing with the performances of permutation entropy, sample entropy, approximate entropy in measuring the characteristic of stroke patient's EEG signals, it can be found that fuzzy entropy has best performance in characterization stroke EEG signal. By combining hierarchical theory, wavelet packet energy and fuzzy entropy, a multi-feature fusion method is proposed. The method first calculates wavelet packet energy of EEG stroke signal, then extracts hierarchical fuzzy entropy feature by combining hierarchical theory and fuzzy entropy. The experimental results show that, compared with the fuzzy entropy feature, the classification accuracy based on the fusion feature of wavelet packet energy and hierarchical fuzzy entropy is much higher than benchmark methods. It means that the proposed multi-feature fusion method based on stroke EEG signal is an efficient measure in classifying ischemic and hemorrhagic stroke. Support vector machine (SVM), decision tree and random forest are further used as the stroke signal classification models for classifying ischemic stroke and hemorrhagic stroke. Experimental results show that, based on the proposed multi-feature fusion method, the ensemble method of random forest can get the best classification performance in accuracy among three models. Background: Item response times in computerized assessments are frequently used to identify rapid guessing behaviour as a manifestation of response disengagement. However, non‐rapid responses (i.e., with longer response times) are not necessarily engaged, which means that response‐time‐based procedures could overlook disengaged responses. Therefore, the identification of disengaged responses could be improved by considering additional indicators of disengagement. We investigated the extent to which decreases in individuals' item solution probabilities over the course of a test reflect disengaged response behaviour. Objectives: To disentangle different types of possibly disengaged responses and better understand non‐effortful test‐taking behaviour, we augmented responses‐time‐based procedures for identifying rapid guessing with strategies for detecting disengaged responses on the basis of performance declines in non‐rapid responses. Methods: We combined item response theory (IRT) models for rapid guessing and test‐taking persistence to examine the capability of response times and item positions to capture response disengagement. We used a computerized assessment in which science items were randomly distributed across positions for each student. This allowed us to estimate individual differences in test‐taking persistence (i.e., the duration for which the initial level of performance is maintained) while accounting for rapid responses. Results and Conclusions: Response times did not fully explain disengagement; item responses reflected test‐taking persistence even when rapid responses were accounted for. This interpretation was supported by a strong correlation of test‐taking persistence with decreases in self‐reported test‐taking effort. Furthermore, our results suggest that IRT models for test‐taking persistence can effectively account for the undesirable impact of low test‐taking effort even when response times are unavailable. In the literature of modern psychometric modeling, mostly related to item response theory (IRT), the fit of model is evaluated through known indices, such as χ2, M2, and root mean square error of approximation (RMSEA) for absolute assessments as well as Akaike information criterion (AIC), consistent AIC (CAIC), and Bayesian information criterion (BIC) for relative comparisons. Recent developments show a merging trend of psychometric and machine learnings, yet there remains a gap in the model fit evaluation, specifically the use of the area under curve (AUC). This study focuses on the behaviors of AUC in fitting IRT models. Rounds of simulations were conducted to investigate AUC's appropriateness (e.g., power and Type I error rate) under various conditions. The results show that AUC possessed certain advantages under certain conditions such as high-dimensional structure with two-parameter logistic (2PL) and some three-parameter logistic (3PL) models, while disadvantages were also obvious when the true model is unidimensional. Rationale, Aims and Objectives: The development of clinical practice guidelines (CPG) suffers from the lack of an explicit and transparent framework for synthesising the key elements necessary to formulate practice recommendations. We matched deliberations of the American Society of Haematology (ASH) CPG panel for the management of pulmonary embolism (PE) with the corresponding decision‐theoretical constructs to assess agreement of the panel recommendations with explicit decision modelling. Methods: Five constructs were identified of which three were used to reformulate the panel's recommendations: (1) standard, expected utility threshold (EUT) decision model; (2) acceptable regret threshold model (ARg) to determine the frequency of tolerable false negative (FN) or false positive (FP) recommendations, and (3) fast‐and‐frugal tree (FFT) decision trees to formulate the entire strategy for management of PE. We compared four management strategies: withhold testing versus d‐dimer → computerized pulmonary angiography (CTPA) ('ASH‐Low') versus CTPA→ d‐dimer ('ASH‐High') versus treat without testing. Results: Different models generated different recommendations. For example, according to EUT, testing should be withheld for prior probability PE < 0.13%, a clinically untenable threshold which is up to 15 times (2/0.13) below the ASH guidelines threshold of ruling out PE (at post probability of PE ≤ 2%). Three models only agreed that the 'ASH low' strategy should be used for the range of pretest probabilities of PE between 0.13% and 13.27% and that the 'ASH high' management should be employed in a narrow range of the prior PE probabilities between 90.85% and 93.07%. For all other prior probabilities of PE, choosing one model did not ensure coherence with other models. Conclusions: CPG panels rely on various decision‐theoretical strategies to develop its recommendations. Decomposing CPG panels' deliberation can provide insights if the panels' deliberation retains a necessary coherence in developing guidelines. We present a multi-attribute incentive salience (MAIS) model as a computational account of incentive salience in model-based Pavlovian learning. A model of incentive salience as a joint function of reward value and physiological state has been previously proposed by Zhang et al. (2009). In that model, the function takes additive or multiplicative forms depending on whether a preference shifts from positive to negative or vice versa. We demonstrate that arbitrarily varying this function is unnecessary to explain observed data. A multiplicative function is sufficient if one takes into account empirical data suggesting the incentive salience function for an incentive is comprised of multiple physiological signals. We compare our model to the previously proposed model on two datasets. We find the MAIS model predicts the outcomes equally well, fits empirical data describing multiple sensory representations of a single stimulus, better approximates the dual-structure appetitive-aversive nature of the reward system, is compatible with existing knowledge about incentive salience in Pavlovian learning, and better describes revaluation in Pavlovian learning. This model addresses a call (Dayan & Berridge, 2014) for algorithmic and computational models of model-based Pavlovian learning that consistently and fully explain empirical observations. Because a multi-attribute model is relevant even for simple Pavlovian associations, it should be useful in a wide variety of decision-making contexts, including agent modeling and addiction research. Background: Over the past few decades, numerous forecasting methods have been proposed in the field of epidemic forecasting. Such methods can be classified into different categories such as deterministic vs. probabilistic, comparative methods vs. generative methods, and so on. In some of the more popular comparative methods, researchers compare observed epidemiological data from the early stages of an outbreak with the output of proposed models to forecast the future trend and prevalence of the pandemic. A significant problem in this area is the lack of standard well-defined evaluation measures to select the best algorithm among different ones, as well as for selecting the best possible configuration for a particular algorithm.Results: In this paper we present an evaluation framework which allows for combining different features, error measures, and ranking schema to evaluate forecasts. We describe the various epidemic features (Epi-features) included to characterize the output of forecasting methods and provide suitable error measures that could be used to evaluate the accuracy of the methods with respect to these Epi-features. We focus on long-term predictions rather than short-term forecasting and demonstrate the utility of the framework by evaluating six forecasting methods for predicting influenza in the United States. Our results demonstrate that different error measures lead to different rankings even for a single Epi-feature. Further, our experimental analyses show that no single method dominates the rest in predicting all Epi-features when evaluated across error measures. As an alternative, we provide various Consensus Ranking schema that summarize individual rankings, thus accounting for different error measures. Since each Epi-feature presents a different aspect of the epidemic, multiple methods need to be combined to provide a comprehensive forecast. Thus we call for a more nuanced approach while evaluating epidemic forecasts and we believe that a comprehensive evaluation framework, as presented in this paper, will add value to the computational epidemiology community. With the information overload of user-generated content in microblogging, users find it extremely challenging to browse and find valuable information in their first attempt. In this paper we propose a microblogging recommendation algorithm, TSI-MR (Topic-Level Social Influence-based Microblogging Recommendation), which can significantly improve users' microblogging experiences. The main innovation of this proposed algorithm is that we consider social influences and their indirect structural relationships, which are largely based on social status theory, from the topic level. The primary advantage of this approach is that it can build an accurate description of latent relationships between two users with weak connections, which can improve the performance of the model; furthermore, it can solve sparsity problems of training data to a certain extent. The realization of the model is mainly based on Factor Graph. We also applied a distributed strategy to further improve the efficiency of the model. Finally, we use data from Tencent Weibo, one of the most popular microblogging services in China, to evaluate our methods. Background: When patients are admitted to an intensive care unit (ICU) their risk of getting an infection will be highly depend on the length of stay at-risk in the ICU. In addition, risk of infection is likely to vary over calendar time as a result of fluctuations in the prevalence of the pathogen on the ward. Hence risk of infection is expected to depend on two time scales (time in ICU and calendar time) as well as competing events (discharge or death) and their spatial location. The purpose of this paper is to develop and apply appropriate statistical models for the risk of ICU-acquired infection accounting for multiple time scales, competing risks and the spatial clustering of the data.Methods: A multi-center data base from a Spanish surveillance network was used to study the occurrence of an infection due to Methicillin-resistant Staphylococcus aureus (MRSA). The analysis included 84,843 patient admissions between January 2006 and December 2011 from 81 ICUs. Stratified Cox models were used to study multiple time scales while accounting for spatial clustering of the data (patients within ICUs) and for death or discharge as competing events for MRSA infection.Results: Both time scales, time in ICU and calendar time, are highly associated with the MRSA hazard rate and cumulative risk. When using only one basic time scale, the interpretation and magnitude of several patient-individual risk factors differed. Risk factors concerning the severity of illness were more pronounced when using only calendar time. These differences disappeared when using both time scales simultaneously.Conclusions: The time-dependent dynamics of infections is complex and should be studied with models allowing for multiple time scales. For patient individual risk-factors we recommend stratified Cox regression models for competing events with ICU time as the basic time scale and calendar time as a covariate. Purpose: The macular degeneration quality of life (MacDQoL) instrument is a validated condition-specific measure of quality of life in patients with macular degeneration. This paper presents the first mapping algorithm to predict EQ-5D from responses to the MacDQoL instrument.Methods: Responses to the MacDQoL and EQ-5D-3L instruments from 482 patients were collected from the IVAN multicentre trial of two alternative drug treatments for neovascular age-related macular degeneration. Regression specifications were estimated using OLS, censored least absolute deviation, Tobit and two-part models. Their predictive performance was assessed using mean squared error. An internal validation sample based on a random selection of 25 % of patients was used to assess the performance of the model estimated on the remaining 75 % of patients.Results: A two-part model had the best predictive performance on the full sample. The covariates of this model include responses and weighted impact scores for all 23 condition-specific domains of the MacDQoL, and responses to a general MacDQoL quality of life question. The selected models were successful at predicting means and standard deviations of target populations, but prediction is weaker at the upper and lower extremes of the EQ-5D-3L distribution.Conclusion: The mapping algorithms provide a means of predicting EQ-5D-3L index scores from MacDQoL scores, and could facilitate cost-effectiveness analyses when the latter but not the former are available to researchers. Human activity recognition is important in the study of personal health, wellness and lifestyle. In order to acquire human activity information from the personal space, many wearable multi-sensor devices have been developed. In this paper, a novel technique for automatic activity recognition based on multi-sensor data is presented. In order to utilize these data efficiently and overcome the big data problem, an offline adaptive-Hidden Markov Model (HMM) is proposed. A sensor selection scheme is implemented based on an improved Viterbi algorithm. A new method is proposed that incorporates personal experience into the HMM model as a priori information. Experiments are conducted using a personal wearable computer eButton consisting of multiple sensors. Our comparative study with the standard HMM and other alternative methods in processing the eButton data have shown that our method is more robust and efficient, providing a useful tool to evaluate human activity and lifestyle. Changes in women’s menstrual bleeding patterns precede the onset of menopause. In this paper, the authors identify population subgroups based on menstrual characteristics of the menopausal transition experience. Using the TREMIN data set (1943–1979), the authors apply a Bayesian change-point model with 8 parameters for each woman that summarize change in menstrual bleeding patterns during the menopausal transition. The authors then use estimates from this model to classify menstrual patterns into subgroups using a K-medoids algorithm. They identify 6 subgroups of women whose transition experience can be distinguished by age at onset, variability of the menstrual cycle, and duration of the early transition. These results suggest that for most women, mean and variance change points are well aligned with proposed bleeding markers of the menopausal transition, but for some women they are not clearly associated. Increasing understanding of population differences in the transition experience may lead to new insights into ovarian aging. Because of age inclusion criteria, most longitudinal studies of the menopausal transition probably include only a subset of the 6 subgroups of women identified in this paper, suggesting a potential bias in the understanding of both the menopausal transition and the linkage between the transition and chronic disease. Multidimensional item response theory (MIRT) models use data from individual item responses to estimate multiple latent traits of interest, making them useful in educational and psychological measurement, among other areas. When MIRT models are applied in practice, it is not uncommon to see that some items are designed to measure all latent traits while other items may only measure one or two traits. In order to facilitate a clear expression of which items measure which traits and formulate such relationships as a math function in MIRT models, we applied the concept of the Q-matrix commonly used in diagnostic classification models to MIRT models. In this study, we introduced how to incorporate a Q-matrix into an existing MIRT model, and demonstrated benefits of the proposed hybrid model through two simulation studies and an applied study. Student dropout in Engineering Education is an important problem which has been studied from different perspectives, as well as using different techniques. This manuscript describes the methodology used in order to address this question in the context of learning analytics. Bayesian networks (BNs) have been used as they provide adequate methods for the representation, interpretation and contextualisation of data. The proposed approach is illustrated through a case study about Computer Science (CS) dropout at the University of Castilla-La Mancha (Spain), which is close to 40%. To that end, several BNs were obtained from a database which contained 383 records representing both academic and social data of the students enrolled in the CS degree during four courses. Then, these probabilistic models were interpreted and evaluated. The results obtained revealed that the best model that fits the data is provided by the K2 algorithm although the great heterogeneity of the data studied did not permit the adjustment of the dropout profile of the student too accurately. Objective: There are few analytical results that describe patient compliance with drug administration regimens. The purpose of this paper is to develop and assess stochastic approaches for mathematical modelling of patient compliance with administration regimens.Methods: Two stochastic models based on Markov-dependent random variables and on the Ising model were assessed for their ability to describe the variable nature of drug compliance.Results: Both models use only experimentally accessible data, and their predictions were tested against published clinical compliance data obtained from electronic monitoring devices. The models satisfactorily fitted administration interval distribution data from several patients treated with diltiazem, a calcium channel antagonist, or zidovudine, an antiretroviral agent. The Ising model provides additional analytical expressions for the distribution of success runs and 'drug holidays' in administration regimens. These distribution predictions were tested with success run data for diltiazem and drug holiday data for two nonsteroidal anti-inflammatory drugs, piroxicam and tenoxicam.Conclusions: Stochastic models can provide useful insights into drug compliance, and can be used to identify the administration patterns that are more likely to occur during drug self-administration in populations. Background: In the last few years, some studies have measured heart rate (HR) or heart rate variability (HRV) parameters using a video camera. This technique focuses on the measurement of the small changes in skin colour caused by blood perfusion. To date, most of these works have obtained HRV parameters in stationary conditions, and there are practically no studies that obtain these parameters in motion scenarios and by conducting an in-depth statistical analysis.Methods: In this study, a video pulse rate variability (PRV) analysis is conducted by measuring the pulse-to-pulse (PP) intervals in stationary and motion conditions. Firstly, given the importance of the sampling rate in a PRV analysis and the low frame rate of commercial cameras, we carried out an analysis of two models to evaluate their performance in the measurements. We propose a selective tracking method using the Viola-Jones and KLT algorithms, with the aim of carrying out a robust video PRV analysis in stationary and motion conditions. Data and results of the proposed method are contrasted with those reported in the state of the art.Results: The webcam achieved better results in the performance analysis of video cameras. In stationary conditions, high correlation values were obtained in PRV parameters with results above 0.9. The PP time series achieved an RMSE (mean ± standard deviation) of 19.45 ± 5.52 ms (1.70 ± 0.75 bpm). In the motion analysis, most of the PRV parameters also achieved good correlation results, but with lower values as regards stationary conditions. The PP time series presented an RMSE of 21.56 ± 6.41 ms (1.79 ± 0.63 bpm).Conclusions: The statistical analysis showed good agreement between the reference system and the proposed method. In stationary conditions, the results of PRV parameters were improved by our method in comparison with data reported in related works. An overall comparative analysis of PRV parameters in motion conditions was more limited due to the lack of studies or studies containing insufficient data analysis. Background: Within epidemiological and clinical research, missing data are a common issue and often over looked in publications. When the issue of missing observations is addressed it is usually assumed that the missing data are 'missing at random' (MAR). This assumption should be checked for plausibility, however it is untestable, thus inferences should be assessed for robustness to departures from missing at random.Methods: We highlight the method of pattern mixture sensitivity analysis after multiple imputation using colorectal cancer data as an example. We focus on the Dukes' stage variable which has the highest proportion of missing observations. First, we find the probability of being in each Dukes' stage given the MAR imputed dataset. We use these probabilities in a questionnaire to elicit prior beliefs from experts on what they believe the probability would be in the missing data. The questionnaire responses are then used in a Dirichlet draw to create a Bayesian 'missing not at random' (MNAR) prior to impute the missing observations. The model of interest is applied and inferences are compared to those from the MAR imputed data.Results: The inferences were largely insensitive to departure from MAR. Inferences under MNAR suggested a smaller association between Dukes' stage and death, though the association remained positive and with similarly low p values.Conclusions: We conclude by discussing the positives and negatives of our method and highlight the importance of making people aware of the need to test the MAR assumption. Background: Recently, several adaptive one-arm two-stage designs have been developed by fully using the information from previous stages to reduce the expected sample size in clinical trials with binary endpoints as primary outcome. It is important to compute exact confidence limits for these studies.Methods: In this article, we propose three new one-sided limits by ordering the sample space based on p-value, average response rate at each stage, and asymptotic lower limit, as compared to another three existing sample size ordering approaches based on average response rate. Among the three proposed approaches, the one based on the average response rate at each stage is not exact, and the remaining two approaches are exact with the coverage probability guaranteed.Results: We compare these exact intervals by using the two commonly used criteria: simple average length and expected length. The existing three approaches based on average response rate have similar performance, and they have shorter expected lengths than the two proposed exact approaches although the gain is small, while this trend is reversed under the simple average criterion.Conclusions: We would recommend the two exact proposed approaches based on p-value and asymptotic lower limit under the simple average length criterion, and the approach based on average response rate under the expected length criterion. Background: The analysis of correlated binary data is commonly addressed through the use of conditional models with random effects included in the systematic component as opposed to generalized estimating equations (GEE) models that addressed the random component. Since the joint distribution of the observations is usually unknown, the conditional distribution is a natural approach. Our objective was to compare the fit of different binary models for correlated data in Tabaco use. We advocate that the joint modeling of the mean and dispersion may be at times just as adequate. We assessed the ability of these models to account for the intraclass correlation. In so doing, we concentrated on fitting logistic regression models to address smoking behaviors.Methods: Frequentist and Bayes' hierarchical models were used to predict conditional probabilities, and the joint modeling (GLM and GAM) models were used to predict marginal probabilities. These models were fitted to National Longitudinal Study of Adolescent to Adult Health (Add Health) data for Tabaco use.Results: We found that people were less likely to smoke if they had higher income, high school or higher education and religious. Individuals were more likely to smoke if they had abused drug or alcohol, spent more time on TV and video games, and been arrested. Moreover, individuals who drank alcohol early in life were more likely to be a regular smoker. Children who experienced mistreatment from their parents were more likely to use Tabaco regularly.Conclusions: The joint modeling of the mean and dispersion models offered a flexible and meaningful method of addressing the intraclass correlation. They do not require one to identify random effects nor distinguish from one level of the hierarchy to the other. Moreover, once one can identify the significant random effects, one can obtain similar results to the random coefficient models. We found that the set of marginal models accounting for extravariation through the additional dispersion submodel produced similar results with regards to inferences and predictions. Background: While antimicrobial resistance threatens the prevention, treatment, and control of infectious diseases, systematic analysis of routine microbiology laboratory test results worldwide can alert new threats and promote timely response. This study explores statistical algorithms for recognizing geographic clustering of multi-resistant microbes within a healthcare network and monitoring the dissemination of new strains over time.Methods: Escherichia coli antimicrobial susceptibility data from a three-year period stored in WHONET were analyzed across ten facilities in a healthcare network utilizing SaTScan's spatial multinomial model with two models for defining geographic proximity. We explored geographic clustering of multi-resistance phenotypes within the network and changes in clustering over time.Results: Geographic clustering identified from both latitude/longitude and non-parametric facility groupings geographic models were similar, while the latter was offers greater flexibility and generalizability. Iterative application of the clustering algorithms suggested the possible recognition of the initial appearance of invasive E. coli ST131 in the clinical database of a single hospital and subsequent dissemination to others.Conclusion: Systematic analysis of routine antimicrobial resistance susceptibility test results supports the recognition of geographic clustering of microbial phenotypic subpopulations with WHONET and SaTScan, and iterative application of these algorithms can detect the initial appearance in and dissemination across a region prompting early investigation, response, and containment measures. I estimate the frequencies of interracial kin relations, an important indicator of the isolation of racial groups in the United States. I use two techniques to estimate the size and heterogeneity of extended families. First, I develop a simple model that takes account only of kinship network sizes and intermarriage levels by race. This model allows a crude estimation of the frequency of multiracial kinship networks. Second, I produce more precise empirical estimates using a new hot-deck imputation method for synthesizing kinship networks from household-level survey data (the June 1990 Current Population Survey and the 1994 General Social Survey). One in seven whites, one in three blacks, four in five Asians, and more than 19 in 20 American Indians are closely related to someone of a different racial group. Background: Available methods for the joint modelling of longitudinal and time-to-event outcomes have typically only allowed for a single longitudinal outcome and a solitary event time. In practice, clinical studies are likely to record multiple longitudinal outcomes. Incorporating all sources of data will improve the predictive capability of any model and lead to more informative inferences for the purpose of medical decision-making.Methods: We reviewed current methodologies of joint modelling for time-to-event data and multivariate longitudinal data including the distributional and modelling assumptions, the association structures, estimation approaches, software tools for implementation and clinical applications of the methodologies.Results: We found that a large number of different models have recently been proposed. Most considered jointly modelling linear mixed models with proportional hazard models, with correlation between multiple longitudinal outcomes accounted for through multivariate normally distributed random effects. So-called current value and random effects parameterisations are commonly used to link the models. Despite developments, software is still lacking, which has translated into limited uptake by medical researchers.Conclusion: Although, in an era of personalized medicine, the value of multivariate joint modelling has been established, researchers are currently limited in their ability to fit these models routinely. Background: In a standard two-stage SMART design, the intermediate response to the first-stage intervention is measured at a fixed time point for all participants. Subsequently, responders and non-responders are re-randomized and the final outcome of interest is measured at the end of the study. To reduce the side effects and costs associated with first-stage interventions in a SMART design, we proposed a novel time-varying SMART design in which individuals are re-randomized to the second-stage interventions as soon as a pre-fixed intermediate response is observed. With this strategy, the duration of the first-stage intervention will vary.Methods: We developed a time-varying mixed effects model and a joint model that allows for modeling the outcomes of interest (intermediate and final) and the random durations of the first-stage interventions simultaneously. The joint model borrows strength from the survival sub-model in which the duration of the first-stage intervention (i.e., time to response to the first-stage intervention) is modeled. We performed a simulation study to evaluate the statistical properties of these models.Results: Our simulation results showed that the two modeling approaches were both able to provide good estimations of the means of the final outcomes of all the embedded interventions in a SMART. However, the joint modeling approach was more accurate for estimating the coefficients of first-stage interventions and time of the intervention.Conclusion: We conclude that the joint modeling approach provides more accurate parameter estimates and a higher estimated coverage probability than the single time-varying mixed effects model, and we recommend the joint model for analyzing data generated from time-varying SMART designs. In addition, we showed that the proposed time-varying SMART design is cost-efficient and equally effective in selecting the optimal embedded adaptive intervention as the standard SMART design. Background: Meta-analysis is a valuable tool for combining evidence from multiple studies. Network meta-analysis is becoming more widely used as a means to compare multiple treatments in the same analysis. However, a network meta-analysis may exhibit inconsistency, whereby the treatment effect estimates do not agree across all trial designs, even after taking between-study heterogeneity into account. We propose two new estimation methods for network meta-analysis models with random inconsistency effects.Methods: The model we consider is an extension of the conventional random-effects model for meta-analysis to the network meta-analysis setting and allows for potential inconsistency using random inconsistency effects. Our first new estimation method uses a Bayesian framework with empirically-based prior distributions for both the heterogeneity and the inconsistency variances. We fit the model using importance sampling and thereby avoid some of the difficulties that might be associated with using Markov Chain Monte Carlo (MCMC). However, we confirm the accuracy of our importance sampling method by comparing the results to those obtained using MCMC as the gold standard. The second new estimation method we describe uses a likelihood-based approach, implemented in the metafor package, which can be used to obtain (restricted) maximum-likelihood estimates of the model parameters and profile likelihood confidence intervals of the variance components.Results: We illustrate the application of the methods using two contrasting examples. The first uses all-cause mortality as an outcome, and shows little evidence of between-study heterogeneity or inconsistency. The second uses "ear discharge" as an outcome, and exhibits substantial between-study heterogeneity and inconsistency. Both new estimation methods give results similar to those obtained using MCMC.Conclusions: The extent of heterogeneity and inconsistency should be assessed and reported in any network meta-analysis. Throughout adolescence, there is an increase in rule-breaking behavior and a decrease in behavioral school engagement. The role of teacher-student relationship quality in the development of these adjustment problems remains understudied. This study examined how adolescent-reported teacher-student affiliation and dissatisfaction and parent-reported rule-breaking behavior and behavioral engagement impact one another throughout adolescence. In addition, we examined the moderating effect of genes by means of a Biologically Informed Multilocus genetic Profile Score (BIMPS), a composite score reflecting the cumulative effect of multiple dopaminergic genes, with a higher score indicating higher dopamine signaling in the adolescent brain. We used three-year longitudinal data from 1111 adolescents (51 % boys; M age = 13.79), and their parents. Cross-lagged analyses revealed a transactional process in which adolescents who display more rule-breaking behavior and less behavioral engagement experienced increased subsequent dissatisfaction with their teachers, which in turn further increased their adjustment problems. Also, adolescents with more adjustment problems experienced decreased subsequent affiliation with their teachers. The other way around, adolescents' behavioral engagement also benefitted from positive relationships with teachers. Multi-group analyses revealed genetic moderation for behavioral engagement, but not for rule-breaking. Specifically, adolescents who had a BIMPS score coding for moderate levels of dopamine signaling (instead of high or low signaling) were most affected in their behavioral engagement when they experienced dissatisfaction with their teachers. Our study findings may guide schools in implementing interventions to create a supportive class and school environment including positive, supportive teacher-student relationships and indicate that providing a such a supportive school environment is important for all adolescents. Objective: This study investigates using marker-less video tracking to evaluate hands-on clinical skills during simulated clinical breast examinations (CBEs).Background: There are currently no standardized and widely accepted CBE screening techniques.Methods: Experienced physicians attending a national conference conducted simulated CBEs presenting different pathologies with distinct tumorous lesions. Single hand exam motion was recorded and analyzed using marker-less video tracking. Four kinematic measures were developed to describe temporal (time pressing and time searching) and spatial (area covered and distance explored) patterns.Results: Mean differences between time pressing, area covered, and distance explored varied across the simulated lesions. Exams were objectively categorized as either sporadic, localized, thorough, or efficient for both temporal and spatial categories based on spatiotemporal characteristics. The majority of trials were temporally or spatially thorough (78% and 91%), exhibiting proportionally greater time pressing and time searching (temporally thorough) and greater area probed with greater distance explored (spatially thorough). More efficient exams exhibited proportionally more time pressing with less time searching (temporally efficient) and greater area probed with less distance explored (spatially efficient). Just two (5.9 %) of the trials exhibited both high temporal and spatial efficiency.Conclusions: Marker-less video tracking was used to discriminate different examination techniques and measure when an exam changes from general searching to specific probing. The majority of participants exhibited more thorough than efficient patterns.Application: Marker-less video kinematic tracking may be useful for quantifying clinical skills for training and assessment. Purpose: To build a new treatment planning approach that extends beyond radiation transport and IMRT optimization by modeling the radiation therapy process and prognostic indicators for more outcome-focused decision making.Methods: An in-house treatment planning system was modified to include multiobjective inverse planning, a probabilistic outcome model, and a multi-attribute decision aid. A genetic algorithm generated a set of plans embodying trade-offs between the separate objectives. An influence diagram network modeled the radiation therapy process of prostate cancer using expert opinion, results of clinical trials, and published research. A Markov model calculated a quality adjusted life expectancy (QALE), which was the endpoint for ranking plans.Results: The Multiobjective Evolutionary Algorithm (MOEA) was designed to produce an approximation of the Pareto Front representing optimal tradeoffs for IMRT plans. Prognostic information from the dosimetrics of the plans, and from patient-specific clinical variables were combined by the influence diagram. QALEs were calculated for each plan for each set of patient characteristics. Sensitivity analyses were conducted to explore changes in outcomes for variations in patient characteristics and dosimetric variables. The model calculated life expectancies that were in agreement with an independent clinical study.Conclusions: The radiation therapy model proposed has integrated a number of different physical, biological and clinical models into a more comprehensive model. It illustrates a number of the critical aspects of treatment planning that can be improved and represents a more detailed description of the therapy process. A Markov model was implemented to provide a stronger connection between dosimetric variables and clinical outcomes and could provide a practical, quantitative method for making difficult clinical decisions. Background: Most randomized controlled trials with a time-to-event outcome are designed assuming proportional hazards (PH) of the treatment effect. The sample size calculation is based on a logrank test. However, non-proportional hazards are increasingly common. At analysis, the estimated hazards ratio with a confidence interval is usually presented. The estimate is often obtained from a Cox PH model with treatment as a covariate. If non-proportional hazards are present, the logrank and equivalent Cox tests may lose power. To safeguard power, we previously suggested a 'joint test' combining the Cox test with a test of non-proportional hazards. Unfortunately, a larger sample size is needed to preserve power under PH. Here, we describe a novel test that unites the Cox test with a permutation test based on restricted mean survival time.Methods: We propose a combined hypothesis test based on a permutation test of the difference in restricted mean survival time across time. The test involves the minimum of the Cox and permutation test P-values. We approximate its null distribution and correct it for correlation between the two P-values. Using extensive simulations, we assess the type 1 error and power of the combined test under several scenarios and compare with other tests. We investigate powering a trial using the combined test.Results: The type 1 error of the combined test is close to nominal. Power under proportional hazards is slightly lower than for the Cox test. Enhanced power is available when the treatment difference shows an 'early effect', an initial separation of survival curves which diminishes over time. The power is reduced under a 'late effect', when little or no difference in survival curves is seen for an initial period and then a late separation occurs. We propose a method of powering a trial using the combined test. The 'insurance premium' offered by the combined test to safeguard power under non-PH represents about a single-digit percentage increase in sample size.Conclusions: The combined test increases trial power under an early treatment effect and protects power under other scenarios. Artificial neural networks are sophisticated modelling and prediction tools capable of extracting complex, non-linear relationships between predictor (input) and predicted (output) variables. This study explores this capacity by modelling non-linearities in the hardiness-modulated burnout process with a neural network. Specifically, two multi-layer feed-forward artificial neural networks are concatenated in an attempt to model the composite non-linear burnout process. Sensitivity analysis, a Monte Carlo–based global simulation technique, is then utilised to examine the first-order effects of the predictor variables on the burnout sub-dimensions and consequences. Results show that (1) this concatenated artificial neural network approach is feasible to model the burnout process, (2) sensitivity analysis is a prolific method to study the relative importance of predictor variables and (3) the relationships among variables involved in the development of burnout and its consequences are to different degrees non-linear. Practitioner Summary: Many relationships among variables (e.g. stressors and strains) are not linear, yet researchers use linear methods such as Pearson correlation or linear regression to analyse these relationships. Background: The inhibitory effect of andrographolide sodium bisulphite (ASB) on jack bean urease (JBU) and Helicobacter pylori urease (HPU) was performed to elucidate the inhibitory potency, kinetics and mechanism of inhibition in 20 mM phosphate buffer, pH 7.0, 2 mM EDTA, 25 °C. Methods: The ammonia formations, indicator of urease activity, were examined using modified spectrophotometric Berthelot (phenol-hypochlorite) method. The inhibitory effect of ASB was characterized with IC50 values. Lineweaver-Burk and Dixon plots for JBU inhibition of ASB was constructed from the kinetic data. SH-blocking reagents and competitive active site Ni2+ binding inhibitors were employed for mechanism study. Molecular docking technique was used to provide some information on binding conformations as well as confirm the inhibition mode. Results: The IC50 of ASB against JBU and HPU was 3.28 ± 0.13 mM and 3.17 ± 0.34 mM, respectively. The inhibition proved to be competitive and concentration- dependent in a slow-binding progress. The rapid formation of initial ASB-JBU complex with an inhibition constant of Ki = 2.86 × 10−3 mM was followed by a slow isomerization into the final complex with an overall inhibition constant of Ki* = 1.33 × 10−4 mM. The protective experiment proved that the urease active site is involved in the binding of ASB. Thiol reagents (L-cysteine and dithiothreithol) strongly protect the enzyme from the loss of enzymatic activity, while boric acid and fluoride show weaker protection, indicating that the active-site sulfhydryl group of JBU was potentially involved in the blocking process. Moreover, inhibition of ASB proved to be reversible since ASB-inactivated JBU could be reactivated by dithiothreitol application. Molecular docking assay suggested that ASB made contacts with the important sulfhydryl group Cys-592 residue and restricted the mobility of the active-site flap. Conclusions: ASB was a competitive inhibitor targeting thiol groups of urease in a slow-binding manner both reversibly and concentration-dependently, serving as a promising urease inhibitor for the treatment of urease-related diseases. Breast cancer is the second most common type of cancer in the world. Several computer-aided detection and diagnosis systems have been used to assist health experts and to indicate suspect areas that would be difficult to perceive by the human eye; this approach has aided in the detection and diagnosis of cancer. The present work proposes a method for the automatic detection of masses in digital mammograms by using quality threshold (QT), a correlogram function, and the support vector machine (SVM). This methodology comprises the following steps: The first step is to perform preprocessing with a low-pass filter, which increases the scale of the contrast, and the next step is to use an enhancement to the wavelet transform with a linear function. After the preprocessing is segmentation using QT; then, we perform post-processing, which involves the selection of the best mass candidates. This step is performed by analyzing the shape descriptors through the SVM. For the stage that involves the extraction of texture features, we used Haralick descriptors and a correlogram function. In the classification stage, the SVM was again used for training, validation, and final test. The results were as follows: sensitivity 92.31 %, specificity 82.2 %, accuracy 83.53 %, mean rate of false positives per image 1.12, and area under the receiver operating characteristic (ROC) curve 0.8033. Breast cancer is notable for presenting the highest mortality rate in addition to one of the smallest survival rates after diagnosis. An early diagnosis means a considerable increase in the survival chance of the patients. The methodology proposed herein contributes to the early diagnosis and survival rate and, thus, proves to be a useful tool for specialists who attempt to anticipate the detection of masses. We describe an algorithm to detect cardiac quiescence within a heartbeat using nonlinear filtering and boundary detection techniques in echocardiography images. The motivation for detection of these quiescent phases is to provide improved cardiac gating to obtain motion-artifact-free images of the heart at cardiac computed tomography (CT). Currently, cardiac gating is provided through electrocardiography (ECG), which does not provide information about the instantaneous mechanical state of the heart. Our goal is to test if information about the actual mechanical motion of the heart obtained from B-mode echocardiographic data could potentially be used for gating purposes. The nonlinear filtering algorithm presented involves anisotropic diffusion to smoothen the homogeneous regions of the B-mode images while preserving image edges that represent myocardial boundaries. Following this, we detect the boundary of a particular region of interest (ROI) using a thresholding step. The positional changes of this ROI are then observed for quiescent phases over multiple cardiac cycles using the ECG's R-R interval. In a pilot study, seven subjects were imaged in the apical, four-chamber view, and quiescence of the interventricular septum was primarily observed in the diastolic region of the ECG signal. However, the position and length of quiescence vary across multiple heartbeats for the same individual and for different individuals as well. The center of quiescence for the seven patients ranged from 51 to 84 % and did not show a trend with heart rates, which ranged from 54 to 83 beats per minute. Context We examined whether a 'hint' manoeuvre increases the time novice medical learners spend on reviewing a radiograph, thereby potentially increasing their interpretation accuracy. Methods Senior year medical students were recruited into a randomised control, three-arm, multicentre trial. Students reviewed an online 50-case learning set that varied in degree of 'hint' intervention. The 'hint' was a dialogue box that appeared after a student submitted an answer, encouraging the student to re-evaluate their interpretation. The students in the control group received no hints. In the weak intervention group, students received 'hints' with 66% of their incorrect interpretations and 33% of those that were correct. In the strong intervention group, the incorrect interpretation hint frequency was 80%, whereas for correct responses it was 20%. All students completed a 20-case post-test immediately and 2 weeks after the 50 cases. The primary outcome was student performance on the immediate post-test, measured as the ability to discriminate between normal and abnormal films (dPrime). Secondary outcomes included the probability of considering the hint, time spent on learning cases and knowledge retention at 2 weeks. Results We enrolled 117 medical students from three sites into the three study groups: control (36), weak intervention (40) and strong intervention (41) groups. The mean ( standard deviation) dPrime in the control, weak and strong groups were 0.4 (1.1), 0.7 (1.1) and 0.4 (0.9), respectively ( P = 0.4). In the weak and strong groups, participants reconsidered answers in 556 of 1944 (28.6%) hinting opportunities, and those who reconsidered their answers spent a mean (95% confidence interval) of 13.9 (11.9, 16.0) seconds longer on each case. There were no significant differences in knowledge retention at 2 weeks between the groups ( P = 0.2). Conclusions Although the implemented hinting strategy did result in students spending more time considering a proportion of the cases, overall it was not effective in improving student performance. In Wikipedia, volunteers collaboratively author encyclopedic entries, and therefore managing conflict is a key factor in group success. Behavioral research describes 3 conflict types: task-related, affective, and process. Affective and process conflicts have been consistently found to impede group performance; however, the effect of task conflict is inconsistent. We propose that these inconclusive results are due to underspecification of the task conflict construct, and focus on the transition phase where task-related disagreements escalate into affective and process conflict. We define these transitional phases as distinct constructs-task-affective and task-process conflict-and develop a theoretical model that explains how the various task-related conflict constructs, together with the composition of the wiki editor group, determine the quality of the collaboratively authored wiki article. Our empirical study of 96 Wikipedia articles involved multiple data-collection methods, including analysis of Wikipedia system logs, manual content analysis of articles' discussion pages, and a comprehensive assessment of articles' quality using the Delphi method. Our results show that when group members' disagreements-originally task related-escalate into personal attacks or hinge on procedure, these disagreements impede group performance. The term “social navigation” (SN) refers to media use patterns that are driven by the previous media activities of others. This phenomenon is widely encountered in social media environments, which allow users to easily leave and receive information. However, investigating the variety of SN actions, such as rating, forwarding, and even producing media items oneself, increases the prevalent challenges of empirical research on web content. The article reflects on these challenges and offers possible solutions via the example of a pilot study concerning online news based on a multi-method design with a particular emphasis on online content analysis. Special attention is devoted to the dynamics of online media and online news in particular, data reactivity during research, algorithmic content production, and the impact of relationship-related information. The presence of social networks in complex systems has made networks and community structure a focal point of study in many domains. Previous studies have focused on the structural emergence and growth of communities and on the topics displayed within the network. However, few scholars have closely examined the relationship between the thematic and structural properties of networks. Therefore, this article proposes the Tagger Tag Resource-Latent Dirichlet Allocation-Community model (TTR-LDA-Community model), which combines the Latent Dirichlet Allocation (LDA) model with the Girvan-Newman community detection algorithm through an inference mechanism. Using social tagging data from Delicious, this article demonstrates the clustering of active taggers into communities, the topic distributions within communities, and the ranking of taggers, tags, and resources within these communities. The data analysis evaluates patterns in community structure and topical affiliations diachronically. The article evaluates the effectiveness of community detection and the inference mechanism embedded in the model and finds that the TTR-LDA-Community model outperforms other traditional models in tag prediction. Background and Purpose:The antimalarial compounds quinine, chloroquine and mefloquine affect the electrophysiological properties of Cys-loop receptors and have structural similarities to 5-HT3 receptor antagonists. They may therefore act at 5-HT3 receptors.Experimental Approach:The effects of quinine, chloroquine and mefloquine on electrophysiological and ligand binding properties of 5-HT3A receptors expressed in HEK 293 cells and Xenopus oocytes were examined. The compounds were also docked into models of the binding site.Key Results:5-HT3 responses were blocked with IC 50 values of 13.4 μM, 11.8 μM and 9.36 μM for quinine, chloroquine and mefloquine. Schild plots indicated quinine and chloroquine behaved competitively with pA 2 values of 4.92 (K B=12.0 μM) and 4.97 (K B=16.4 μM). Mefloquine displayed weakly voltage-dependent, non-competitive inhibition consistent with channel block. On and off rates for quinine and chloroquine indicated a simple bimolecular reaction scheme. Quinine, chloroquine and mefloquine displaced [3H]granisetron with K i values of 15.0, 24.2 and 35.7 μM. Docking of quinine into a homology model of the 5-HT3 receptor binding site located the tertiary ammonium between W183 and Y234, and the quinoline ring towards the membrane, stabilised by a hydrogen bond with E129. For chloroquine, the quinoline ring was positioned between W183 and Y234 and the tertiary ammonium stabilised by interactions with F226.Conclusions and Implications:This study shows that quinine and chloroquine competitively inhibit 5-HT3 receptors, while mefloquine inhibits predominantly non-competitively. The authors describe a methodology for helping computational biologists diagnose discrepancies they encounter between experimental data and the predictions of scientific models. The authors call these discrepancies data-model conflicts. They have built a prototype system to help scientists resolve these conflicts in a more systematic, evidence-based manner. In computational biology, data-model conflicts are the result of complex computations in which data and models are transformed and evaluated. Increasingly, the data, models, and tools employed in these computations come from diverse and distributed resources, contributing to a widening gap between the scientist and the original context in which these resources were produced. This contextual rift can contribute to the misuse of scientific data or tools and amplifies the problem of diagnosing data-model conflicts. The authors' hypothesis is that systematic collection of metadata about a computational process can help bridge the contextual rift and provide information for supporting automated diagnosis of these conflicts. The methodology involves three major steps. First, the authors decompose the data-model evaluation process into abstract functional components. Next, they use this process decomposition to enumerate the possible causes of the data-model conflict and direct the acquisition of diagnostically relevant metadata. Finally, they use evidence statically and dynamically generated from the metadata collected to identify the most likely causes of the given conflict. They describe how these methods are implemented in a knowledge-based system called GRENDEL and show how GRENDEL can be used to help diagnose conflicts between experimental data and computationally built structural models of the 30S ribosomal subunit. Flowcharts used for hospital protocols have a series of ambiguities and limitations in order to express some types of information. In this article, a notation proposal for flowcharts that partially avoids these problems is presented. This new notation is an adaptation of BPMNE2, an extension of the Business Process Model and Notation (BPMN), which allows direct modelling of procedures that follow the Hazard Analysis and Critical Control Points (HACCP) model. The new notation has been validated in the hospital context, specifically in the field of hazardous drugs (HDs). To measure usability from the perspective of the health staff and auditors, the System Usability Scale (SUS) was used. A total of 47 experts took part in the assessment, resulting in a SUS score of 71, that corresponds to an acceptable level of usability. The feedback provided by these participants allows us to discover benefits and drawbacks of the proposal. Also, it is noteworthy that 76.6% of professionals prefer to migrate to the new notation from the ISO 5807:1985 notation, the most commonly used model. In addition to the direct benefits of this notation from the human point of view, its machine-understandable nature provides the required support for its integration into software tools for intelligent monitoring and auditing. Background: In pharmacoepidemiology, the prescription preference-based instrumental variables (IV) are often used with linear models to solve the endogeneity due to unobserved confounders even when the outcome and the endogenous treatment are dichotomous variables. Using this instrumental variable, we proceed by Monte-Carlo simulations to compare the IV-based generalized method of moment (IV-GMM) and the two-stage residual inclusion (2SRI) method in this context.Methods: We established the formula allowing us to compute the instrument's strength and the confounding level in the context of logistic regression models. We then varied the instrument's strength and the confounding level to cover a large range of scenarios in the simulation study. We also explore two prescription preference-based instruments.Results: We found that the 2SRI is less biased than the other methods and yields satisfactory confidence intervals. The proportion of previous patients of the same physician who were prescribed the treatment of interest displayed a good performance as a proxy of the physician's preference instrument.Conclusions: This work shows that when analysing real data with dichotomous outcome and exposure, appropriate 2SRI estimation could be used in presence of unmeasured confounding.
