Abstract: This study examined the effects of strain and ploidy on the growth of Atlantic salmon Salmo salar post-smolts in a 12-week tank trial, using specific growth rate (SGR), condition factor (CF) and plasma insulin-like growth factor I (IGF-I) as indicators of growth. Five strain/ploidy combinations (“populations”) were evaluated: triploids of two domesticated strains (Canadian-origin “Cascade” and Norwegian-origin “Mowi”) and diploids of the same Mowi strain, a top-performing Bay of Fundy commercial strain derived from St. John River stock (SJR, New Brunswick, Canada) and SJR wild origin. All fish were individually PIT-tagged and then reared in 150L tanks (3 tanks per population), with individual size measurements recorded every 4weeks. Wild SJR diploids consistently had the highest SGR, higher even than their domesticated counterparts, and triploid Cascades had the lowest. Ploidy did not affect the SGR of Mowi fish, which tended to be intermediate between wild and domesticated SJR diploids. CF at the end of the study followed a similar pattern, with wild and commercial SJR diploids having the highest CF, followed by diploid Mowi, triploid Mowi and triploid Cascade fish. Plasma IGF-I levels increased from the initial sampling to the end of the growth trial for all populations except the commercial SJR diploids, which maintained the highest levels throughout the study. The observations that (a) there can be significant variation among strains for triploid SGR and (b) some wild strains can outperform their domesticated counterparts as diploids, at least under experimental conditions, provide important information to salmon farmers on the successful use of triploids and the need for continued research into broodstock development. Abstract: The Atlantic Salmon Broodstock Development Program is a partnership of researchers and producers that aims to breed salmon with an optimal combination of fast growth rate, low incidence of early sexual maturation, and good carcass quality for commercial aquaculture in Atlantic Canada. Estimation of genetic parameters for these traits is an essential step in the development of this breeding program. Four year classes of Atlantic salmon were produced, each consisting of 48–93 full-sib families. Marked fish from each of these families were randomly distributed to several producers to be raised under commercial conditions. At harvest, gutted body weights and sexual maturation level were observed in 812–3471 individuals per year class at processing plants. Additionally, colour score, astaxanthin, canthaxanthin, fat and moisture contents were recorded on 472 immature individuals from one year class. Genetic parameters were estimated with single- and multiple-trait animal models. Body weight, astaxanthin, canthaxanthin, colour, fat and moisture all exhibited moderate heritabilities (0.1–0.2), indicating that these traits should respond to selection. Positive genetic correlations were found between body weight and the carotenoid pigments, colour, and fat. These results indicate that direct selection for weight may have favourable indirect responses of higher colour scores and pigmentation but also an undesirable increase in flesh fat content. A properly weighted selection index should therefore be used to select broodstock for increased harvest weight and flesh colouration, while controlling flesh fat content. [Copyright &y& Elsevier]

Infectious salmon anaemia (ISA) is a highly virulent viral disease of Atlantic salmon that causes massive economic losses to infected aquaculture operations. Our goal was to detect and map quantitative trait loci (QTL) that confer resistance to ISA in an admixed commercial strain of Atlantic salmon that was largely founded from the Saint John River (SJR) in North America. Full‐sibling families were challenged with a virulent strain of ISA virus. Mortality was tracked during two annual trials with individual fish that survived to the end of the trial being classified as 'resistant', and those that died were classified as 'susceptible'. Ten families with intermediate levels of mortality and an average size of 54.2 individuals were chosen for genotyping with a 50K SNP array designed for the SJR strain. Single nucleotide polymorphisms that were segregating within families were first used to make a composite 11K female linkage map that was then used to find the positions of QTL for ISA resistance using a half‐sib model. The dam‐based HS model detected a total of three QTL for ISA resistance including an experiment‐wide significant QTL on Ssa25 that accounted for 8.3% of the phenotypic variance and chromosome‐wide significant QTL on Ssa03 and on Ssa04 that accounted for 6.0% and 6.6% respectively. We conclude that classic linkage mapping within families continues to be an important method of detecting QTL for oligogenic traits in strains founded from multiple populations. Abstract: Our objective was to detect single nucleotide polymorphisms (SNPs) associated with resistance to the salmon louse in the Saint John River aquacultural population of North American Atlantic salmon using estimated breeding values (EBVs) and 6K genotypes from the parent‐generation and lice count phenotypes from the challenged, but ungenotyped, offspring‐generation. In 2011 and 2012, we challenged recent smolts with approximately 100 copepodids each. Fish were euthanized once the lice reached the chalimus stages and lice count, sex, tank and salt water weight were recorded. We used a multiple trait model to estimate breeding values for the parent‐generation using their own fresh water weights and the salt water weights and lice counts of the offspring‐generation. Salmon lice count heritability for untransformed and transformed data was 0.17 and 0.29 respectively. Two different genome‐wide association study methods were compared: (i) forward multiple linear regression and (ii) a mixed linear model using principal components to correct for population stratification as implemented in the egscore function of GenABEL. The two methods detected different SNPs located on different chromosomes. The multiple regression method incorporated 70 SNPs found on chromosomes 2, 7, 9, 12, 14, 15, 21, 22, 1p/23, 24. Many SNPs entered into the forward multiple regression are likely to be false positives from not correcting for the observed population stratification and cryptic relatedness. In contrast, the mixed linear model identified only two SNPs, one on chromosome 1p/23 (6.9%) and one on chromosome 1q (6.1%) consistent with louse‐resistance being a quantitative trait. In fishes, performance failure at high temperature is thought to be due to a limitation on oxygen delivery (the theory of oxygen and capacity limited thermal tolerance, OCLTT), which suggests that thermal tolerance and hypoxia tolerance might be functionally associated. Here we examined variation in temperature and hypoxia tolerance among 41 families of Atlantic salmon (Salmo salar), which allowed us to evaluate the association between these two traits. Both temperature and hypoxia tolerance varied significantly among families and there was a significant positive correlation between critical maximum temperature (CTmax) and hypoxia tolerance, supporting the OCLTT concept. At the organ and cellular levels, we also discovered support for the OCLTT concept as relative ventricle mass (RVM) and cardiac myoglobin (Mb) levels both correlated positively with CTmax (R²=0.21, P<0.001 and R²=0.17, P=0.003, respectively). A large RVM has previously been shown to be associated with high cardiac output, which might facilitate tissue oxygen supply during elevated oxygen demand at high temperatures, while Mb facilitates the oxygen transfer from the blood to tissues, especially during hypoxia. The data presented here demonstrate for the first time that RVM and Mb are correlated with increased upper temperature tolerance in fish. High phenotypic variation between families and greater similarity among full- and half-siblings suggests that there is substantial standing genetic variation in thermal and hypoxia tolerance, which could respond to selection either in aquaculture or in response to anthropogenic stressors such as global climate change.
