Dams modify river physical and chemical attributes. This disruption hampers fish migration, leading to the introduction of non‐native species and losses of specialised native species. Small hydropower plants (SHPs) have been suggested for replacing large dams to minimise reservoir size and preserve natural flow regimes. We evaluated the influences of two SHPs on the ichthyofauna in a tropical river, comparing fish taxonomic and functional beta‐diversity in three periods. Period‐1 preceded SHP construction (Pre‐2008), when the river was free‐flowing. Period‐2 was 1 year after completion of SHP construction (Post‐2012). Period‐3 was after 10 years of SHP operation (Current‐2021). We calculated 10 functional ichthyofaunal attributes based on 12 quantitative morphometric measurements related to habitat use, feeding, and locomotion. The ichthyofaunal composition varied among the periods (p =.001) and seasons (p =.009), with the highest species richness in the Post period compared to the other two periods (p =.002). Abundance significantly decreased over time (p =.004). Taxonomic beta‐diversity increased in the Post period remaining stable in the Current period. Functional beta‐diversity did not change between the Pre and Post periods but significantly increased in the Current period. The turnover component had the greater influence on both taxonomic and functional beta‐diversity, with no temporal changes observed in nestedness. The ichthyofauna appears to have undergone heterogenisation and restructuring. Changes include the emergence of more tolerant species (e.g., Hoplosternum littorale and Pimelodus maculatus), displacement of native and sensitive species (e.g., Pogonopoma parahybae and Steindachneridion parahybae), and colonisation by a non‐native predator (Plagioscion squamosissimus). Functional characteristics of species are of great importance for understanding their roles in ecosystems and can be used to detect long‐term chances in the environment. We evaluated temporal changes (1983–1985 and 2017–2019) in taxonomic and functional indices of the fish fauna in shallow areas of a tropical bay heavily impacted by anthropogenic activities in recent decades. The hypothesis that functional indices change over time as a result of environmental degradation was tested. Our results showed a significant decrease in species richness and abundance over time, and in functional richness, while others functional diversity indices (divergency, evenness, and originality) remained stable. Thirteen functional groups were detected, some of which contained only one species, raising concerns about the loss of ecosystem functions due to ongoing changes. We also observed an increase in beta diversity over time, which may be the result of a decrease in local richness without leading to regional extinctions. Turnover was the most important process in structuring the fish fauna at the evaluated time scale. The relative stability of the functional structure and the higher levels of turnover seem to be related to the dominance of functional groups, within which species replace each other according to their responses to environmental filters that select for specific functional traits. Incorporating functional diversity indices and beta diversity variations in the fish community helped to enhance the existing information about this coastal system by offering improved estimates of biological diversity through diverse approaches. The predominance of turnover identified in the preset study suggests a dynamic and fluctuating species composition within the habitat. Environmental influences on species' functional traits are important ecological issues to assess biodiversity. Relationships among fish abundance, their functional traits, and environmental conditions across different levels of anthropogenic impacts in a tropical Brazilian river were evaluated. We combined RLQ and fourth-corner methods, utilizing local environmental variables and the Human Footprint Index (HFI) as a human activities indicator. Three HFI levels (High, Intermediate, and Low) and short-term (1993–2009) impact changes at each location were assigned. Fish with internal fertilization and small body sizes were strongly associated with high HFI scores. Grass-dominated riparian areas were common in altered locations, whereas less altered localities exhibited the riparian cover dominated by trees. Highly altered areas showed high HFI, grass-covered riparian zones, and small-sized species with internal fertilization (e.g., Cyprinodontiformes like Poecilia vivipara, Poecilia reticulata, and Phalloceros caudimaculatus). In contrast, less altered areas had tree-lined riparian zones and medium to large-sized species with external fertilization and diverse traits. Underlying deterministic processes shape species distribution, tied to environment and traits. Filtering of traits in the most altered locations may favor small-sized species with internal fertilization. This approach, utilizing HFI and local variables to assess trait–environment relationships of riverine fish, facilitates understanding organisms' responses to environmental constraints. Shallow coastal habitats are ruled by fluctuating environmental conditions, which lead to shifts in fish communities. Functional groups of habitat use and trophic strategy were used to address the responses of fish composition and diversity, since comparisons of rich tropical systems are often complex through species-based approaches. We hypothesized that fish groups will have specific affinities in response to the prevailing environmental conditions, especially those reflecting the prevalence of oceanic or estuarine conditions, where guilds of habitat use would perform better as indicators. Despite the importance of other environmental factors (i.e. temperature and transparency), salinity was the key structuring factor irrespective of the coastal lagoon. Although harbouring the greatest biomass of piscivores, the harsh environmental conditions at Araruama lagoon were related to low diversity. A great number of indicator species, typically of marine affinity, was found at the Saquarema lagoon, probably due to the continuous and broad connection to the sea leading to the predominance of euhaline conditions. Despite the presence of non-native species (i.e. Oreochromis niloticus), the Maricá lagoon function as an important refuge for freshwater groups. A new approach for visual fish survey in reservoirs using underwater drones (remotely operated vehicle- ROV) is presented. The ROV was applied to identify abiotic gradients and to compare fish assemblages on the steep slopes in a tropical reservoir. The tested hypothesis is that fish are concentrated in the littoral zone due to the better physicochemical and habitat conditions, compared to deep and hypoxic layers. Twelve species were recorded (seven native, five exotic), with all species occurring in the littoral zone, seven species in the transition, and four in the profundal zone. A greater fish abundance and richness was found in the littoral zone corroborating the main hypothesis. The littoral zone was dominated by exotic cichlids (Cichla spp., Coptodon rendalli), while native catfish (Loricariichthys castaneus, Pimelodella lateristriga) occupied deeper areas. The fish distribution seems to be driven by local factors, such as oxygen availability and habitat structure. The preference for the littoral zone by alien cichlids may have led to the extirpation/decrease of native characids and induced catfishes to occupy deep habitats. Underwater drones can be a valuable tool for the simultaneous collection of abiotic/biotic data, especially in deep reservoirs with complex habitats, resulting in advances in the environmental monitoring. Increases in temperatures over the last century, more intensively after the eighties, were recorded in several databases for the south‐eastern Brazil. These increases are likely to change fish communities in aquatic systems by decreasing abundances, biomass and sizes of some species more sensitive to climate change. Reservoirs may be particularly susceptible to the effects of climate change, as they isolate previously connected areas limiting fish dispersal and migration, as well as increasing water temperature and thermal stratification. We assessed temporal changes in the abundance and biomass of the ichthyofauna in an isolate reservoir (inflowing waters from small tributaries in a highland region) aiming to associate changes with climate effects over three decades (1990, 2000, 2010). Two abundant native species, a loricariid Loricariichthys castaneus (Castelnau, 1855) and a cichlid Geophagus brasiliensis (Quoy & Gaimard, 1824), were selected to assess eventual response to climate changes in their geographical distribution in the Southeast Atlantic Hydrographic Region, considering different carbon emission scenarios using ecological niche models. A decrease in the densities and biomass of the ichthyofauna and of the two selected species were observed in both summer and winter over the three decades, coinciding with increases in temperatures. These decreases were correlated with increases in positive anomalies of temperature, which may be an indicator of climatic changes, although with low explanation of the data variation. The mean size of L. castaneus decreased between the nineties and 2010, whereas no significant trend was found for the size of G. brasiliensis. Our predictions of new area for future adequacy indicated a loss in the distribution area for both species (mainly for G. brasiliensis), considering the most pessimistic scenario for 2050 and 2070, possibly due to climatic changes. Both hydroelectric dams and global warming pose threats to freshwater fish diversity, and both will interact. Changes observed in the fish assemblage over the last decades were essential for an assessment of the consequences of global warming in this type of reservoir combining larger scale studies with future projections. Estuarine shallow waters have many habitats favouring the colonization and establishment of different fish species. Our study investigated the variability in the composition of these communities by examining beta diversity and evaluated the relationship between fish beta diversity and environmental heterogeneity, which can be dependent on the level of human alteration to which an ecosystem is exposed. Our goal is to provide insights not only on the biodiversity, but also to help develop effective conservation measures. We sampled fish and environmental variables (physicochemical water variables and sediment nutrients and granulometry) in three zones (inner, middle and outer) of Sepetiba Bay, in Southeastern Brazil. The aims of our study were to compare fish communities in the different zones by using beta diversity and to investigate the relationship between environmental heterogeneity and beta diversity. Habitat conditions varied considerably among the zones. Relationships between species and environmental conditions were species-specific, and a weak positive correlation between environmental heterogeneity and beta diversity was found. The highest beta diversity was detected in the inner bay zone, suggesting that relatively more urbanized areas had greater environmental heterogeneity and, thus, higher beta diversity. Our results serve as a 'caution' to reduce the urbanization effects on these environments that sometimes can increase habitat heterogeneity and species richness. The 'weak' relationship suggest that the ecosystems may have been in the 'early stages' of human influences and managers should take into account that anthropogenic impacts would reduce beta diversity because continued degradation would lead to natural habitat reduction. The nearshore fish assemblage structures and their seasonal changes were compared between two habitats (estuarine and surf zones) in three climatic regions (Tropical, 7°S; Transition, 23°S; and Warm Temperate, 32°S) encompassing ∼3200 km in the Brazilian coast. Regional patterns of species richness and taxonomic distinctiveness of the fish community were also described. We expected the highest richness and lowest seasonal variation in the assemblage's structure in the Tropical region and the opposite pattern in the Warm Temperate region. The assemblage structures differed significantly among regions and habitats. In the estuarine habitats, species richness and taxonomic distinctiveness (AvTD) were highest in the Tropical (84 species, AvTD = 92.3) and lowest in the Temperate (31 species, AvTD = 73.9) region. However, in the surf zone the highest species richness and taxonomic distinctiveness were found in the Transition region (49 species, AvTD = 78.5) and the lowest in the Warm Temperate region (19 species, AvTD = 51.9). The two habitats (estuarine and surf zone) differed consistently in the three regions. No seasonal change was found in the structure for the fish assemblage in the Tropical and Transition regions. However, the assemblage structure differed significantly between the spring and summer and between the spring and autumn in the Warm Temperate region. The most significant predictors of the fish community structure were salinity for the Tropical region, temperature and salinity for the Transition region, and transparency and temperature for the Warm Temperate region. The marine fish communities presented low levels of species redundancy in the Warm Temperate region with few species fulfilling key functional roles. The data provided here are references against which to detect future ecological changes at the regional-scale patterns for the Brazilian nearshore fish community and it is important to better inform fisheries management and coastal conservation planning. The temperature in the South Atlantic underwent an increase from 1948 to 2016, and the Brazilian coast is very likely suffering from climate change. We examined temporal shifts in the abundance of the fish fauna that inhabit shallow waters and aimed to associate these shifts with climate effects. We selected candidate species according to changes in their relative abundance over four decades (1980s, 1990s, 2000s, 2010s) in a transition area between the tropical and subtropical regions in southeastern Brazil. Forty-seven species exhibited changes in abundance during the study period. Several small pelagic/planktophagous clupeoids (Anchoa lyolepis, Anchoa tricolor, Harengula clupeola, and Sardinella brasiliensis) reacted strongly to climate change with rapid population growth, whereas others (Anchoa marinii, Anchoviella brevirostris, Anchoviella lepidentostole, and Lycengraulis grossidens) decreased in relative abundance or disappeared. Some tropical species appear to be moving to this transition zone (e.g., Achirus lineatus, Ctenogobius boleosoma, and Haemulopsis corvinaeformis) because they appeared or increased populations. Conversely, subtropical species (e.g., Genidens barbus, Platanichthys platana, Boridia grossidens, and Trachinotus falcatus) decreased populations or disappeared, probably moving southward to more favorable areas, consistent with warming. Abstract: Large river–reservoir systems are some of the most difficult aquatic ecosystems to assess because: (1) they typically lack minimally disturbed reference sites; (2) the reservoirs are not natural systems to begin with; and (3) reservoirs with high exchange rates are transitional systems between rivers and lakes. These features are further complicated in Brazil where fish species taxonomy is incomplete (let alone fully described ecologically), where waters naturally have high organic and thermal loadings, and where dams and reservoirs provide most of the nation''s electricity and water supplies. As a first step towards generating a biological tool for assessing the effects of reservoirs on rivers, we developed a preliminary River–Reservoir Fish Assemblage Index (RRFAI) in a transitional river–reservoir system in southeastern Brazil. To do so, we gill-netted fish monthly between October 2006 and September 2007 (excluding May and July 2007) immediately upriver of the reservoir, in the upper reservoir, in the lower reservoir, and immediately downriver of the reservoir. In developing our RRFAI we sought fish assemblage metrics to represent ecological characteristics including richness, habitat, trophic, tolerance, and resilience guilds. Despite clear differences in fish assemblage composition between river and reservoir sites, we found 9 metrics common to both systems that were nonredundant and had low sampling variability (number of native species, number of characiform species, number of siluriform species, % omnivorous individuals, % invertivorous individuals, % non-native carnivorous individuals, % intolerant individuals, % tolerant individuals, number of tolerant species). Fish assemblage condition was significantly and consistently lower in the lower reservoir. There was no significant difference between the dry and wet season in RRFAI scores, suggesting that a single season sample should usually suffice. Further research is needed along distinct disturbance gradients in multiple river–reservoir systems in Brazil to confirm the sensitivity of our preliminary RRFAI for assessing the physical and chemical habitat disturbances common to such systems. Short-term dynamics in juvenile fish assemblage structure were studied to test whether the most abundant species show temporal segregation, in order to assess whether selected environmental variables could predict species groupings, and to examine the stability of sunset–day–sunrise–night differences. Samplings were collected at 3-h intervals over 48 h on a seasonal basis between spring 2005 and winter 2006. Fish species richness and abundance were higher in spring, and the lowest values occurred in winter. Harengula clupeola occurred mainly in spring, whereas Atherinella brasiliensis peaked in summer and autumn. On the other hand, Trachinotus carolinus, Umbrina coroides and Mugil liza were abundant in winter. Although temperature, salinity and dissolved oxygen were not found to have a strong effect on the abundance patterns of most species, they did appear to have a significant influence on assemblage groupings, according to canonical correspondence analysis and Spearman rank correlation. There is no consistency of diel usage patterns by a given species across seasons. The relative abundance differed between the time of day, which differed among the seasons; this further complicates an understanding of the dynamics of an assemblage. Abstract: This study analyzed the factors structuring demersal fish community in a tropical bay in southeastern Brazil. The results were used to quantify the partitioning of ecological variation among the environmental, spatial and temporal components molding the fish community. Three bay zones (inner, middle and outer) were defined according to depth and salinity gradient. Monthly samplings were conducted by bottom trawl tows during daylight hours, between October 1998 and September 1999. In each zone, three replicate samples were taken. Ninety-three fish species from 73 genera and 37 families were recorded in the 108 samples. Two demersal fish assemblages were evidenced, one in the inner and the other in the outer zone. These assemblages were characterized by changes in species composition and relative abundance. Depth, followed by transparency and salinity, influenced spatial pattern of fish assemblages. The largest part of the explained variation occurred as a result of the spatial structure of environmental variables, which means that both species and environmental variables presented similar spatial structure. The spatial effect, not the seasonal, explained the highest part of species variations. The amount of unexplained variation was relatively high (76%), even assuming that part of it is due to nondeterministic fluctuation, which could be due to local effects of unmeasured (biotic and abiotic) controlling variables. Knowing the relative importance of these factors can be of decisive importance when applying casual hypotheses in the framework of some precise ecological theory and should facilitate management, planning, and usage of bay resources. Abstract: Co-occurrence of demersal fishes was assessed in a tropical bay in southeastern Brazil along an environmental gradient (inner, middle, and outer zones), defined according to depth and salinity. The aim was to test whether fish species are distributed randomly and independently of one another in accordance with a null model. The unconstrained null hypothesis for occurrence of a given species by chance in relation to other species was accepted for each zone separately, and rejected for the bay as a whole, for the full year and for each season separately, except summer. Findings of the environmentally constrained null models, which predict species presence or absence as a function of environmental conditions, were not significant, suggesting that the environmental variables we chose are not key factors for these species and that biotic interactions between species are not strong when species–environment relationships are considered. The partition of available resources inside each zone and fish movements along the three zones during summer may have contributed to higher fish species co-occurrence. Habitat segregation in the bay during the remaining seasons could explain the pattern of reduced co-occurrence, indicating the presence of two fish assemblages associated with different environmental characteristics. The effect of diel and seasonal changes in the distribution of fishes on a subtropical sandy beach on the southeastern coast of Brazil were studied. Seine netting was carried out on both seasonal and diel scales between July 1998 and June 1999. A total of 46 fish species was recorded, six being numerically dominant: Anchoa tricolor, Gerres aprion, Harengula clupeola, Atherinella brasiliensis, Mugil liza and Diapterus rhombeus. Seasonal changes in abundance of dominant species were detected. Species dominant in winter were Anchoa tricolor, H. clupeola and Atherinella brasiliensis; in spring, Anchoa tricolor and G. aprion; in summer G. aprion and D. rhombeus; and in autumn M. liza and H. clupeola. Overall, diel patterns did not reveal any significant trends; however, if we consider each season separately, an increase in A. tricolor abundance was recorded during the day in winter/spring, being replaced at night by H. clupeola in winter, and by G. aprion in spring. Increases in number of individuals and biomass at sunset, and decreases during the night were recorded. The winter/spring inshore/offshore movements at diel scale performed by the three most abundant species demonstrate that diel fluctuation acts more at a species-specific level than at a structural one; in summer there was no evidence of diel movements due to a heavy influx of G. aprion and D. rhombeus, which use the area throughout day and night, increasing overall abundance. Seasonal movements seems to be related to ontogenetic change in species, while diel movements in the fish assemblage seem to be more related to physiological requirements, such feeding activity of each particular species, than to physico-chemical conditions. Fish assemblages from two beaches, one in the inner and the other in the outer Sepetiba Bay (latitude: 22°54′–23°04′S; longitude: 43°34′–44°10′W), Southeast Brazil, were sampled by beach seine net, simultaneously, on both seasonal and diel scales, between August 1998 and June 1999. Sites were selected to encompass different environmental conditions which reflect the two bay zones, thus providing a comprehensive assessment of the factors influencing surf zone fish assemblages, and their spatial, seasonal and diel variations. A total of 55 fish species was recorded, mostly young-of-the-year. Anchoa tricolor, Micropogonias furnieri, Gerres aprion, Diapterus rhombeus, Harengula clupeola, Atherinella brasiliensis and Mugil liza were numerically dominant and contributed to 95.2% of the total fish catches. Strong differences in fish assemblages were observed between the two areas, with higher number of species in the outer bay. Increases in fish numbers occurred in winter, while the highest biomass occurred in winter and summer. Transparency, followed by salinity, was responsible for most of the spatial variability and played an important role in structuring fish assemblages. Overall, diel patterns did not reveal any significant trends; however, if we consider each season separately, an increase in fish numbers during the day with peak at sunset was observed in winter, and a higher biomass occurred at night in winter and summer. Species preferences for various combinations of environmental variables are responsible for shifts in the structure and overall abundance of assemblages and dictated some patterns. The sciaenid M. furnieri, the second most abundant species, occurred only in the inner zone, being more abundant in winter. The species of Engraulidae were more abundant in the outer zone in winter/spring during the day. The gerreids G. aprion and D. rhombeus occurred mainly in summer. Overall, temporal fluctuations act more at a specific level than at a structural one, and may be linked to some particular stages of the fish life cycle, but do not significantly influence the spatial organization. Muscles, gonads, and liver tissues of fish caught in Sepetiba and Ilha Grande Bay were analyzed to assess levels of heavy metal concentrations of Cd, Fe, Zn, Pb, Ni, Cu, and Cr. Levels of Cr surpassed the maximum permissible concentration in muscle, followed by Zn in some species. Pb, Cu, and Cd presented concentrations above maximum permissible levels in gonads and liver only. Fe presented concentrations in viscera comparable to those of highly polluted areas, although there are no standards available for this metal. Ni was the only metal that did not present contamination in the fish tissues examined. Overall, fish caught in Sepetiba Bay showed higher metal concentrations than those from Ilha Grande Bay, but the latter also presented high metal concentrations in several samples. Simple Summary: The whitemouth croaker Micropogonias furnieri is an important fishery resource on the southwest Atlantic coast. Despite being heavily exploited, there are a few uncertainties regarding the population structure in the transition area between the tropical and warm temperate zones (South Brazilian Bight). In the State of Rio de Janeiro (the northern part of this area), local environmental conditions, such as an upwelling phenomena and large estuarine bays, together with contributions of continental drainage and anthropogenic activities, could determine different croaker populations. The aim of this study was to assess the fine-scale population structure of this species in three localities in Rio de Janeiro State (Brazil) and to compare it with previous studies that used different approaches. Through the combined use of genetic markers (nuclear microsatellites) and otolith signatures (morphometry and chemistry), two genotypic (North + Center/South) and three phenotypic (North + Center + South) populations were found. These results could contribute to a better understanding of the M. furnieri population dynamics and allow a rational management of this important fishing resource. The inshore area of the Southwestern Atlantic between 22 °S and 29 °S (South Brazilian Bight) is a transitional climatic zone, where the tropical and warm temperate provinces mix. In its northern part, i.e., in the coastal waters of Rio de Janeiro, Brazil, local oceanographic conditions, such as upwelling in the north, and great bays with different degrees of anthropogenic influences in the center and south can determine the population structure of several fish stocks. The Whitemouth croaker (Micropogonias furnieri) is one the most heavily exploited fishing resources in this area, but there are still some doubts about its population structure. In this study, through combined analyses using nuclear genetic markers and morphological and geochemical signatures of otoliths, a divergence of individuals between two populations was identified using microsatellites, while a finer spatial structure with three populations (north, center and south, respectively) was found based on otolith shapes and elemental signatures. Functional diversity can be used to help understanding the processes shaping biological communities and the effects of human disturbances on the ecosystem's services. Untangling these biological processes is crucial to apply effective policies aiming the biodiversity conservation. Temporal changes (1983–1985, 1999–2001 and 2017–2019) in five functional indices (functional richness, divergence, evenness, specialization and originality) of the fish communities in two zones (inner and outer) of shallow areas in a tropical bay heavily human-impacted in recent decades were evaluated. The tested hypothesis was that functional indices decrease over time, because of the environmental degradation. A substantial decrease in species richness and abundance in the more recent periods (1999–2002 and 2017–2019) compared to 1983–1985 was observed. However, the functional structure remained relatively stable, with the exception of functional richness that showed a significant decrease over time. The apparent stability in the other functional indices may be due to the presence of dominant and functionally redundant species over time that compensates for the loss of species while maintaining similar functions. It was also discovered that decreases in fish richness in shallow bay areas result in losses in functional richness, with resident fish and benthivorous species being the most affected by environmental degradation. By employing a comprehensive approach that integrates the use of functional indices and taxonomic diversity to assess temporal changes in the fish community, it provides a broader understanding of ecological processes. The strategies that allow invasive alien species to perpetuate themselves in the long term are still poorly understood in invasion science. Considering top predators, a key issue is how they overcome the prey decline which they have caused during the invasion process. We investigate factors related to the persistence, impacts and long‐term success of the emerging peacock bass (Cichlidae: Cichla) invasion, a fish native to the Amazon biome that has been introduced globally.We analysed a robust temporal database that includes comparisons (1994–2002 vs. 2015–2017) on the diet of Cichla ocellaris, the abundance of this invader, its prey and competitors in a human‐modified ecosystem. In addition, we compare the frequency of cannibalism (presence or absence) between native versus non‐native populations, and between natural versus human‐modified ecosystems in the American continent. Four hypotheses were tested: (i) prey and competitor populations decrease through time as a result of predation impacts; (ii) cannibalism is size‐ and density‐dependent, and increases after native prey decline; (iii) cannibalism is more frequent in non‐native populations; and (iv) the abundance of invader decreases over time because of reduced resources and increased cannibalism.Our results revealed that the impacts of introducing this predator into communities are temporally cumulative and continue to evolve even after 70 years since its introduction. These impacts have led to dramatic reductions in prey availability, resulting in widespread cannibalism. Adult individuals preying on juveniles in areas with higher abundances of peacock bass indicated that cannibalism is size‐ and density‐dependent. Cannibalism was more frequent in non‐native populations and in human‐modified ecosystems. A complex feedback process (reproduce and cannibalise frequently) may be responsible for overcoming long‐term resource scarcity, and the cannibalism may not be a regulatory force strong enough to surpass the reproductive success of the population.Our findings at the local and continental scale converge to confirm the cannibalism as an adaptive invasiveness strategy that facilitates the invasion process and makes populations self‐sustainable in the long term, which may jeopardise the efficacy of management actions for these top predators introduced globally. Coastal lagoons are naturally stressed systems and experience changes in environmental conditions because freshwater inputs change environmental variables, mainly the salinity. We hypothesized that fish assemblages would change in structure and richness in three tropical lagoons that had different salinity ranges (a hyperhaline lagoon, 36-54; a euhaline lagoon, 16-40; and a mesohaline lagoon, 8-34). The assemblage structure differed among the three lagoons, and changed seasonally only in the mesohaline lagoon with the biomass being comparatively higher in summer than that in winter. The four environmental variables (salinity, temperature, turbidity and depth) explained a significant proportion of the variance, with salinity having the most significant effect (≈ 10% of the explained variation) on fish assemblage structure. The mesohaline lagoon, with the widest salinity range (from estuarine to marine conditions) and more loads of nutrient brought by small rivers' inflows, was the most abundant (in fish number and biomass) system. The euhaline lagoon, with a salinity range closest to marine conditions, had the highest species richness as opposed to the hyperhaline lagoon that appeared to limit species abundance and richness, probably due to the stress of high salinity. The process of energy acquisition and allocation to the gonadal development involves the use of reserves obtained from the food intake and/or stored in different parts of the body. Some fish species acquire and store energy prior the spawning season (capital breeders). For others species, the energy acquisition through by feeding activity continues actively throughout the spawning season (income breeders). This process of acquisition/allocation of energy to gonadal development was investigated for Cynoscion leiarchus an important fishery resource in southeastern Brazil. Monthly measurements of the gonadosomatic, hepatosomatic, condition factor and stomach repletion indices were carried out. Size at the first maturation was also assessed. Fish, mainly teleosts, were the main source of energy in the diet suggesting a carnivorous behaviour. We found evidences of use of stored body energy reserves during the spawning period, associated concomitantly with a decrease of feeding activity, suggesting a capital breeder. However, the wide spawning season, together with asynchronic oocyte development and indeterminate fecundity (typical of income breeders) suggest that the mixed-breeder strategy should be more suitable for this species. Resource partitioning is essential for coexistence of phylogenetically related species in altered environments, where changes in biotopes can limit resources and change ecological strategies. We investigated resource partitioning between two congeneric catfishes (Hypostomus affinis and H. luetkeni) in three niche dimensions (trophic, spatial, and temporal) in a Neotropical reservoir. We tested the hypothesis that the use of different mesohabitats (spatial dimension) is more relevant for the coexistence of species, and that morphological differences between the species confer different advantages in the mesohabitats occupation. We evaluated species morphology, diet composition and abundance along a spatial-temporal gradient. A high dietary overlap and a low temporal variability in species abundance were found, indicating that these two dimensions play a minor role in the species distribution. However, a strong spatial segregation modulated apparently by morphological differences was observed. Hypostomus luetkeni has a larger oral disk area, and a flatter body that confer advantages in the occupation of lotics habitats, whereas H. affinis has relatively larger fins that provide more efficient displacements in lentic habitats. Spatial partitioning was the main driver modulating mechanism for the coexistence of these species and differences in the occupation of the mesohabitats probably have been amplified in this altered environment. As human-induced environmental changes reduce niche opportunities from global to local scales, permanent shifts in species traits alter ecosystem processes. Disentangling multiscale mechanisms driving temporal changes in coastal fish biodiversity is thus critical to conservation aims. From seasonal to multiyear periods, we investigated how local environmental variation and landscape features shape temporal beta diversity (abundance-based and trait-based dissimilarities, and their components of replacement and nestedness) per zones in bays and coastal lagoons, Southeastern Brazil. At larger temporal dimensions, unaccounted processes in individual systems influenced primarily taxonomic dissimilarity, whereas functional responses to variation in marine influence varied between types of system and zones. From 2 years to seasons, taxonomic and functional dissimilarities decreased with abundance-based species replacement, and both trait-based components, respectively. Replacement processes were primarily related to marine influence (transparency, salinity, pH, and tidal phase) at larger temporal dimensions, and habitat availability (mangroves and nearby estuaries) and complexity (forest cover and landscape urbanization) in seasons. Seasonal variations in tidal phase (lower) and pH (higher), respectively, promoted taxonomic (abundance gradients) and functional (fish trait loss) nestedness under shorter environmental gradients. Variations in the relative importance of autotrophic sources to aquatic consumers along environmental gradients and the trophic role of mangrove-derived detritus to marine coastal food webs are still poorly investigated in tropical systems. In this study, we employed stable isotope analyses to investigate the relative importance of basal food sources to macroconsumers (decapod crustaceans and fishes) in a tropical estuary along an environmental gradient extending from the mangroves to the ocean. Additionally, we evaluated the ‘outwelling hypothesis’, which hypothesizes that mangrove-derived detritus exported to the adjacent marine area is a food source for marine macroconsumers at open and reef-protected sandy beaches. Primary producers and macroconsumers (62 and 214 samples, respectively) were collected at five locations across the main longitudinal axis of the Mamanguape estuary, a tropical Southwestern Atlantic estuary. There were marked shifts in carbon and nitrogen isotope values for both food sources and consumers along the estuarine-marine gradient, and the mixing model results revealed similar patterns of assimilation of basal food sources by decapod crustaceans and fishes. In the inner section of the estuary, consumers tended to assimilated nutrients derived mainly from mangrove and macroalgae, whereas nearer the mouth of the estuary and in the adjacent marine area they assimilated nutrients derived mainly from macroalgae, seagrass and organic matter in the sediment (SOM). These findings support the hypothesis that the relative importance of basal food sources to macroconsumers in this tropical estuarine system reflects the dominant autochthonous primary production at each location. In contrast, our results did not support the outwelling hypothesis that mangrove-originated detritus, in the form of senescent mangrove leaves, makes a significant contribution as a primary source of carbon to high-order consumers inhabiting adjacent ocean sandy beaches. The distribution of species depends on the relationship with other species and the influence of abiotic factors, modulated by long‐term evolutionary and biogeographic processes. Polychaetes and fish are important components of the biota that inhabit estuarine systems, coexisting in various habitats, although the relationship between these groups and their responses to environmental variables is poorly understood. This study aimed to assess the concordance between fish and polychaete communities in three zones (inner, middle, and outer) of a tropical bay and to determine environmental influences on these communities. The raised hypothesis is that benthic fish is associated with polychaetes and that these taxonomic groups respond differently to environmental conditions. Environmental characteristics were the main drivers determining the occurrence of fish species and polychaetes families; however, no consistent relationship was observed between fish and polychaetes. Sediment granulometry seems to be an essential driver in determining polychaetes and fish distribution while turbidity and phosphorus were also important for fish. The three zones differed in both water physicochemical and sediment (nutrients and granulometry) variables, which determined their uses by different fish and polychaetes species. Only one fish species, the gerreid Eucinostomus argenteus showed a weak but significant association with the Goniadidae and Spionidae polychaetes, which may be associated with similar environmental preferences of both taxa. The lack of a consistent relationship between benthic fish and their likely invertebrate prey may be associated with the small spatial scale of this study and the early fish life stages. Most fish in shallow coastal areas are still in their early life, feeding mainly on polychaetes and other benthic macroinvertebrates, and as the area is shallow, planktonic organisms may be included in their diet, thus relieving predation pressure on benthic organisms. Knowledge of the adequacy of field sampling protocols is critical for detecting species and assessing biological conditions. Several studies have been conducted to determine the appropriate electrofishing distance for estimating fish assemblage richness in temperate North American streams. We tested whether electrofishing 40 times the mean wetted channel width was sufficient for estimating species richness and developing precise metrics for Atlantic Forest streams in southeastern Brazil. We sampled 32 sites with differing gradients, substrates, and anthropogenic pressures. Our results show that 40 channel widths were not sufficient to estimate species richness in those systems, presumably because of the high number of rare species. However, 40 channel widths were sufficient for applying other metrics of assemblage condition (e.g., number of common species, percentage of tolerant individuals, percentage of Characiform species, percentage of Siluriform species, percentage of water column species, percentage benthic species, Shannon diversity, dominance). Despite being one of the most well-known cichlid fish of importance to artisanal and sport fishing, and among the largest fishes in the Neotropics, data on digestive tract anatomy of peacock basses (Cichla spp.) are largely lacking, especially for non-native populations. In this paper, we describe for the first time the digestive tract morphology of Cichla kelberi, a voracious piscivore that was introduced in the 1950s into an oligotrophic and physically low-complex impoundment in Brazil. Peacock basses were collected between 1994 and 2002 in Lajes Reservoir, through gillnets (25 to 55mm mesh; 20-50x2m), seines (10x2.5m; 8.0mm mesh), cast nets and angling. All the fishes were kept on ice in the field and then transferred to the laboratory, where they were identified, measured, weighed and dissected for digestive tract analyses. The index of Relative importance-IRI was calculated for diet characterization while linear and non-linear regressions were performed to assess growth patterns of four morphological characters related to feeding (e.g. mouth width, mouth height, stomach length and intestine length) and the number of gill rakers during the C. kelberi ontogeny. Most digestive tract structures were directly related to the piscivorous diet of C. kelberi, indicating that peacock bass is a diurnal, bathypelagic and gape-size limited predator that feeds largely on shallow-water prey species within the littoral zone. Mouth width and height grew allometrically (b>1) with the size of peacock bass, broadening the size range in which prey can be eaten, but especially for predators smaller than ~400mm of total length. Differently, stomach and intestine lengths increased isometrically (b=1), which could constrain prey consumption for adult C. kelberi, especially those at advanced stages of gonadal maturation. The presence of longer-drawn, sharp and furcated gill rakers in C. kelberi may be related to increased prey retention in the resource-limited Lajes Reservoir, but further studies are necessary whether such features are randomly triggered by genetic or phenotypic anomalies, or effectively bring ecological advantages to the predator. In addition to contribute to improve the current biological knowledge on peacock basses, our results can be also useful to further comparisons on whether those morphological features related to feeding will change with transitions on prey consumption by C. kelberi and/or with the particular conditions of the invaded ecosystem. Abstract: Fish communities and habitat structures were evaluated by underwater visual censuses a rocky location impacted by thermal discharge (I) and at two control locations, one in a Sargassum bed (C1) and the other in a rocky shore with higher structural complexity (C2). Habitat indicators and fish communities exhibited significant differences between the impacted and control locations, with the impacted one showing a significant decrease in fish species richness and diversity, as well as a decrease in benthic cover. At the I location, only 13 fish species were described, and the average water temperature was 32±0.4°C, compared with 44 species at C1 (25.9±0.3°C) and 33 species at C2 (24.6±0.2°C). Significant differences in fish communities among locations were found by ANOSIM with Eucinostomus argenteus, Mugil sp. and Haemulon steindachneri typical of location I, while Abudefduf saxatilis, Stegastes fuscus and Malacoctenus delalandi were typical of the control locations. Multiscale processes through dynamic boundaries drive the local contributions (LCBD; uniqueness in species composition and abundance) and species contributions (SCBD; individual species abundance variation) to fish beta diversity in coastal seascapes. We partitioned LCBD into LCBDRepl (replacement) and LCBDAbDiff (abundance difference), and used model-based approaches to investigate whether seascape size influences environmental and spatial drivers of LCBD, and effects of species (distribution, prevalence, and coastal dependence) on SCBD. Three large bays (bay level) and three zones per bay (zone level), southeastern Brazil, were seascape models during 1 year. At the bay level, more locations had higher LCBD, related to species composition, lower water transparency, and much less to flood/high tides and higher number of estuaries. LCBDRepl was also prevalent and stronger positive effects of transparency and mangrove cover reinforced the importance of environmental filtering and alternative habitats driving local contributions to replacement processes in larger seascapes. Species richness influenced positively LCBD primarily at the zone level, and negative effects of vegetal cover and primarily human settlements suggested species loss under lower heterogeneity. Also, more similar LCBDRepl and LCBDAbDiff evidenced the increasing local contributions to abundance differences in smaller species pools. At both levels, larger- and finer-scale spatial effects evidenced possible influences of dispersal and biotic interactions, respectively, on LCBDRepl and LCBDAbDiff. SCBD was positively related to species prevalence at locations and distribution at both levels. Therefore, multiscale mechanisms dependent and irrespective of seascape size support the critical importance of habitat availability, complexity, and variety to beta diversity of coastal fishes. The reproductive strategy of the non‐native predator cichlid Cichla kelberi was determined to explain its success after more than 60 years of being introduced into an isolated reservoir in southeastern Brazil. This was one of the first‐known translocations of the genus Cichla out of its natural range. Macro‐ and microscopy characteristics of the gonadal development stages and the maturation phases, along with the reproductive features (size at first maturation size, gonado‐somatic index and sex ratio), were described. It was hypothesized that the stable conditions of the reservoir, with low connectivity, weakly defined spatial gradient and slight seasonal changes in environmental variables, favour the equilibrium strategy that enables predators to have high offspring survivorship because of great parental investment in individual progeny. Sex ratio was well balanced, with males and females reaching first maturity between 30.0 and 28.6 cm total length (LT), respectively. The stages of oocyte (primary and secondary growth, vitellogenic and atresia) and spermatocyte (spermatogonia, spermatocytes, spermatids and spermatozoa) development were identified. Five phases of gonadal development (immature, developing, spawning capable, regressing and regenerating) were described for both sexes. A long reproductive season was found, with spawning peaks in August/September and, to a lesser extent, in April/May. Parental care and spawns in parcels (batch spawns) corroborated the raised equilibrium strategy that was effective in this isolated reservoir. This species developed reproductive mechanisms that fit to different environmental conditions, with multiple spawning being associated with lentic environments and asynchronous development of oocytes, which are released over long periods. The reproductive plasticity in reservoirs may be one of the main factors inherent to the successful of colonization and establishment of the peacock bass in the environments in which they were introduced. Coastal ecosystems can vary considerably in their habitat characteristics and environmental conditions, resulting in divergent fish community structures. However, comparisons among coastal systems, such as oceanic beaches, bays and coastal lagoons, have not been thoroughly evaluated. We test the hypothesis that coastal systems that differ in wave exposure, habitat structure, salinity gradients and productivity show different assemblages and feeding guilds. The fish assemblages were significantly different among the systems. The bays had the largest number of species, whereas the lagoons had the highest numerical abundance and biomass. The planktivorous guild dominated in numerical abundance in all systems, whereas the opportunists dominated in biomass. The benthivores contributed greatly in abundance to the bays, the opportunists to the coastal lagoons, and the hyperbenthivores to the oceanic beaches. Water transparency and temperature explained a small portion of the variation in the community structure. This study highlighted the complex role that local factors have on the distribution of fishes at the species and trophic levels. These approaches were efficient to describe the structure and functioning of the assemblages in these different coastal systems. The spatial structure of the fish diversity and site-scale and landscape-scale environmental effects were investigated across hierarchical levels in tropical coastal ecosystems. Total diversity (γ) was hierarchically partitioned into α and β components using both the additive and multiplicative methods. A model selection based on the AICc was applied to generalized linear mixed models relating diversity measures to environmental variables and including random effects for hierarchical levels and season. Short-term seasonal effects were negligible. Spatial effects were more relevant at the site level and negligible at the subregion level, due to the high spatial heterogeneity and the natural pooling of ecosystems, respectively. Site-scale environmental effects were more relevant at the subregion level, with eutrophic conditions (continental influence) favoring the species richness (α and γ) and higher absence of species (βA) in oligotrophic conditions (marine influence). At the system level, the positive effect of the distance from the ocean on γ and higher βA in oligotrophic conditions reinforced the positive continental influence on fish diversity. Environmental homogenization processes were most likely associated with the negative effect of the pasture cover on α at the system level, and γ and βA at the site level. The negative effect of the forest cover on the later diversity measure evidenced its relevance to maintain richer but more similar assemblages, whereas the positive continental influence was most likely due to the loss of stenohaline marine species. This study evidenced that disentangling spatial, land use, and marine vs. continental effects on diversity components is critical to understand the primary determinants of the fish diversity in tropical coastal ecosystems. • Spatial and environmental effects were critical for coastal fish diversity. • At the site level, diversity was primarily associated with land use effects. • Multi-scale continental influences affected positively fish diversity within systems. • Diversity was primarily driven by site-scale environmental effects within sub-regions. • The α and additive β components were the major determinants of changes on γ diversity. We examined size-related and seasonal changes in the diet of the peacock bass Cichla kelberi in a tropical lowland reservoir in southeastern Brazil over three hydro-climatic seasons: summer (high rainfall and temperature), winter (low rainfall and temperature), and late spring (increasing rainfall and temperature) during two years (2006-2007). The tested hypothesis is that this non-native predator fish changes diet during the subadult and adult phases and among seasons to adapt in new colonized environment. Fishes of the families Clupeidae (Platanichthys platana), Characidae (Astyanax spp.) and Cichlidae (Cichla kelberi) were the most important food items, followed by insects of the order Odonata. Cannibalism was also recorded for the largest individuals. A significant size-related change in diet was found with the smallest individuals (Total Length, TL < 20 cm) preying mainly on fishes, whereas the larger individuals (TL > 30 cm) preyed mainly on Odonata. The niche breadth increased during growth, with the largest individuals having a diet more evenly distributed among the available resources. No significant seasonal differences in diet composition were found, but stomachs with higher degree of volume occupied by food were more frequent in late spring than in summer. Conversely, the highest niche breadth was found during the summer compared to the other seasons. Phoretic relationships often bring large advantages to epibionts. By attaching themselves to mobile hosts, epibionts are able to: expand their ranges without spending energy, reduce their risk of being predated, and increase their probability of finding food. We assessed the phoretic relationship between the siluriform fish Ancistrus multispinis (Regan, 1912) and the chironomid larva Ichthyocladius sp. in three streams of the Atlantic forest in southeastern Brazil. We evaluated changes in epibiont distribution throughout the body regions of the host and among three different aquatic systems. We had predicted that certain body regions are more prone to support epibiont attachment, and that epibiont prevalence increases with increased host size and quality of the aquatic system. Three streams (Santana, São Pedro and D'Ouro), tributaries of the Guandu River, were sampled during 2010 and 2011. A total of 102 specimens of A. multispinis were collected and analyzed. Epibionts were found in fourteen of fifteen body regions of the host. Observation from scanning electron microscopy revealed that Chironomidae larvae fix themselves to the spicules through the anal prolegs, not at the skin, as previously reported. The amount of epibionts (degree of infestation) was significantly correlated with fish size in the Santana Stream (r = 0.6, p < 0.01), and São Pedro Stream (r = 0.56, p < 0.01), but not in the D'Ouro Stream, the most altered of the three. The presence of epibionts on the body of the fish is directly correlated with the availability of spicules on the fish's body, the largest numbers of infestations being found in structures associated with swimming (caudal and pectoral fins), since the swimming movement can create favorable conditions (e.g., suspension of organic particles, increasing oxygenation) for the epibiont. Otoliths are part of the auditory system of teleostean fishes, and are species-specific structures that may have intraspecific variation depending on the environmental conditions at a regional scale. The main aim of this study was to assess changes in otolith shape of Micropogonias furnieri along its geographical distribution range between the tropical and warm temperate coastal of Southwestern Atlantic. Ten otoliths from each of six areas along the South American coast were examined:1) Rio de Janeiro State (23°S); 2) São Paulo State (24°S); 3) Santa Catarina State (27°S), 4) Rio Grande do Sul State (32°S); 5) Uruguayan coast (35°S); 6) Northern coast of Argentine (39°S). The sagitta otolith contour and shape were characterized using the Elliptical Fourier Analysis (EFA) and the morphometric measurements of both otoliths and respective sulcus acusticus were performed using the software ImageJ. Variations of otolith shape were assessed by five explanatory variables (area, perimeter, width, circularity and the maximum Feret diameter) and a Principal Components Analysis (PCA) was applied to Elliptical Fourier Descriptors. We found significant differences in area, perimeter and circularity of otoliths. Clustering the range of the 30 first harmonics using Ward’s hierarchical algorithm yielded three otolith morphotypes. Plots of the two first Principal Component (PCs) axes for the 60 examined otoliths did not discriminate the population distribution along the six areas. The three different otolith morphotypes do not seem to be subjected to a clinal variation for this transition area in the Southwestern Atlantic, and suggest an overlap of individuals of different stocks/populations mixing along their geographical distribution range favored by their eurythermic and euryhaline characteristics. Several species of marine fish use different coastal systems especially during their early development. However, these habitats are jeopardized by anthropogenic influences threatening the success of fish populations, and urgent measures are needed to priorize areas to protect their sustainability. We applied taxonomic (Δ+) and functional (X+) distinctiveness indices that represent taxonomic composition and functional roles to assess biodiversity of three different costal systems: bays, coastal lagoons and oceanic beaches. We hypothesized that difference in habitat characteristics, especially in the more dynamism and habitat homogeneity of oceanic beaches compared with more habitat diversity and sheltered conditions of bays and coastal lagoons results in differences in fish richness and taxonomic and functional diversity. The main premise is that communities phylogenetically and functionally more distinct have more interest in conservation policies. Significant differences (P < 0.004) were found in the species richness, Δ+ and X+ among the three systems according to PERMANOVA. Fish richness was higher in bays compared with the coastal lagoons and oceanic beaches. Higher Δ+ was found for the coastal lagoons compared with the bays and oceanic beaches, with the bays having some values below the confidence limit. Similar patterns were found for X+, although all values were within the confidence limits for the bays, suggesting that the absence of some taxa does not interfere in functional diversity. The hypothesis that taxonomic and functional structure of fish assemblages differ among the three systems was accepted and we suggest that coastal lagoons should be priorized in conservation programs because they support more taxonomic and functional distinctiveness. Abstract: We developed a preliminary fish-based multimetric index (MMI) to assess biotic condition of Atlantic Rain Forest streams in Southeastern Brazil. We used least-disturbed sites as proxies of reference conditions for metric development. To determine the disturbance gradient we used an Integrated Disturbance Index (IDI) that summarized the multiple disturbances measured at local/regional catchment scales in a single index, describing the totality of exposure of the streams to human pressures. For our 48 sites, nine were least-disturbed (IDI<0.25), five were most-disturbed (IDI>1.35) and 34 were intermediate. Initially, we considered 41 candidate metrics selected primarily from previous studies. We screened this pool of candidate metrics using a series of tests: range test, signal-to-noise test, correlation with natural gradients, responsiveness test, and redundancy test. After screening, we selected six metrics for the MMI: % Characiform individuals, % water column native individuals, % benthic invertivorous individuals, % tolerant species, % intolerant species, and % detritivorous individuals. Metrics such as diversity, dominance, species richness and biomass that have been historically used for assessing ecosystem condition failed one or more screening tests. We conclude that an IDI and rigorous metric screening are critical to the MMI development process and for meaningful assessments of stream condition. [Copyright &y& Elsevier]

The study of aquatic environments is sometimes difficult to do with normal sampling methods that use gears. Insectivorous fishes represent good users of these ecosystems and analyzing the aquatic organisms present in fish stomachs, is an alternative way to determine resource abundance and utilization. In this paper, the potential of Trachelyopterus striatulus as an insect sampler was examined through dietary analyses of 383 individuals caught between April 1999 and March 2000 in Lajes Reservoir, a 30 km2 oligotrophic impoundment in Southeast Brazil. We estimated frequency of occurrence and Schoener's index of similarity. Diet changes among seasons and reservoir zones were addressed with DCA and ANOVA analyses. Its diet was 92.1% insects (ten orders and nine families). Hymenoptera (57.90%), Odonata (39.76%), Trichoptera (27.41%), Ephemeroptera (26.25%) and Coleoptera (28.96%) were the most common groups. Highest insect occurrence and richness were recorded in autumn-summer, a period of greater rainfall and insect activity. Formicidae, the dominant prey item in all seasons, appeared to be especially important in spring, a season marked by shortness of food resources. Trichoptera and Ephemeroptera were the most consumed prey items in the other seasons. Highest insect occurrence and richness were recorded in the middle and upper reservoir zones, respectively. Trichoptera and Ephemeroptera prevailed in the upper zone, where small pristine rivers and tributaries are abundant, whereas Formicidae and Belostomatidae predominated in the lower and middle zones. Because of its abundance in many freshwater ecosystems of Brazil, the ubiquity of insects in its digestive tract and the low level of prey degradation, T. striatulus has potential as an insect sampler of Neotropical reservoirs. Classifying species into groups based on taxonomic relationship and functions are objective approaches to evaluate environmental and anthropogenic influences on coastal fishes. We evaluated temporal (1993–1995 and 2012–2015) changes in the taxonomic and functional indices in three zones of a tropical bay heavily impacted over the recent decades. We tested the hypothesis that both indices decrease over time as result of the environmental degradation. A decrease in the taxonomic richness and abundance was observed mainly of the inner zone. The functional structure remained relatively stable, but the functional originality decreased significantly between the two periods. This functional loss is of particular concern because the loss of species with unique treats may generate a series of ecosystem damage. We investigated the effects of local- and landscape-scale environmental variables and spatial structure at three hierarchical levels (i.e. type of system, individual systems, and zones within each system) on the fish species composition and abundance in bays and coastal lagoons in southeastern Brazil. The effects were assessed at the assemblage level, and between and within habitat use groups. Exclusive and shared effects of environmental, hierarchical, and spatial variable sets were quantified by variation partitioning, and individual environmental effects were assessed by partial canonical correspondence analyses. The hierarchical and spatial structures were more relevant for habitat use groups less widespread due to the lower dependence on estuarine areas, and influenced primarily the landscape-scale environmental differences between individual systems. At the assemblage level, the exclusively environmental effects were primarily indicative of the marine (e.g. , higher depth, pH, and transparency) versus continental (e.g. , greater distance from the ocean and mangrove cover) influence. Estuarine, marine migrant, and marine straggler species were more widespread across these gradients, but the former species were primarily associated with greater mangrove cover and the marine stragglers with a higher marine influence. Semi-diadromous and freshwater species were less associated with greater mangrove cover and primarily restricted to coastal lagoons. The different multi-scale environmental effects within each group reinforced the relevance of intra- and inter-specific differences in environmental tolerances and requirements, and evidenced the relevance of the connectivity between alternative habitats in maintaining the structure of fish assemblages. Disentangling multilevel spatial and environmental effects, this study evidenced the critical roles of the maintenance of the environmental heterogeneity in nearby estuarine habitats for nearshore fish assemblages in different types of tropical semi-enclosed estuarine ecosystems. • Hierarchical, spatial, and environmental effects were detected for coastal fish. • Assemblage variation was strongly related to the hierarchical or spatial structure. • Landscape-scale environmental effects explained most of the assemblage variation. • Species more dependent on estuaries were related to wider environmental gradients. • Marine or continental effects were prevalent for less estuarine-dependent species.
