Complete inactivation of infectious Ebola virus (EBOV) is required before a sample may be removed from a Biosafety Level 4 laboratory. The United States Federal Select Agent Program regulations require that procedures used to demonstrate chemical inactivation must be validated in-house to confirm complete inactivation. The objective of this study was to develop a method for validating chemical inactivation of EBOV and then demonstrate the effectiveness of several commonly-used inactivation methods. Samples containing infectious EBOV (Zaire ebolavirus) in different matrices were treated, and the sample was diluted to limit the cytopathic effect of the inactivant. The presence of infectious virus was determined by assessing the cytopathic effect in Vero E6 cells. Crucially, this method did not result in a loss of infectivity in control samples, and we were able to detect less than five infectious units of EBOV (Zaire ebolavirus). We found that TRIzol LS reagent and RNA-Bee inactivated EBOV in serum; TRIzol LS reagent inactivated EBOV in clarified cell culture media; TRIzol reagent inactivated EBOV in tissue and infected Vero E6 cells; 10% neutral buffered formalin inactivated EBOV in tissue; and osmium tetroxide vapors inactivated EBOV on transmission electron microscopy grids. Abstract: The recycling of iron bearing dusts produced during iron and steel manufacturing processes is vital to the sustainability of these processes; however, contamination of these dusts with zinc increases the difficulty to do this. Blast furnace dust, collected by a wet scrubber system, was sampled and characterised to investigate the removal of zinc to produce a treated residue with low zinc content suitable for recycling through the blast furnace. This paper examines a leaching process for the dust using different organic carboxylic acids, to establish if they were capable of extracting high levels of zinc and low levels of iron. Prop-2-enoic acid was found to be particularly effective, extracting high levels of zinc up to 85.7% and low levels of iron, 8.5%. The paper also discusses the mechanisms of extraction more specifically for organic carboxylic acids and found that the iron extraction was well explained by the variation in pH and the Bronsted–Lowry theory; whereas zinc extraction was well explained by substituent group effects and the Lewis acid/base theory. The novel use of a non-aqueous solvent with prop-2-enoic acid, to minimise the ion solvating ability and proton dissociation, was found to reduce the level of iron extraction from 8.5% to 0.1% without detrimental effect on zinc extraction when leaching. A high diversity of rock-dwelling macropod species inhabit the tropics of the Northern Territory, Australia. Within this region, individual species have varied distributions, with ranges variously being widespread, restricted, or geographically disjunct with variable levels of sympatry between them. The cause of these patterns is unknown and little is known of the ecology of these rock-dwelling macropods. We hypothesized that differences in the habitat requirements is the key to understanding the biogeography and sympatry of the species. We examined this hypothesis at both regional and local scales. We analysed records of occurence of Petrogale brachyotis, P. concinna, Macropus bernardus and M. robustus and environmental correlates (such as geology type, vegetation type, distance to drainage and distance to ‘rugged’ terrain) throughout the monsoon tropics using geographic information systems and generalized linear modelling. We surveyed 80 sites across the tropics of the Northern Territory and collected presence-absence data using scats and environmental correlates to examine fine-scale habitat requirements. From the regional scale analysis, it was clear that distance to rugged terrain strongly influences presence of all four species. Responses to this variable suggest M. bernardus and P. concinna have greater requirements for rugged terrain, whereas M. robustus and P. brachyotis are found across a broader range of habitats. The local scale analysis suggested presence of M. robustus is primarily driven by vegetation type, M. bernardus by the cover of outcrops, boulders and large rocks, and P. brachyotis by the density of caves. Although these species overlap in their use of habitats, there are also differences in their habitat requirements that are likely to play a role in their niche separation and in some cases their biogeography. However, it is apparent that the distributions of the species have also been influenced by historical factors given the absence of these species from some apparently suitable sites. We have investigated a herpes simplex virus mutant that expresses low levels of thymidine kinase (TK), a phenotype associated with drug resistance and pathogenicity, despite a single-base deletion it the gene. Using a dual-reporter system, a 39-nt sequence including the mutation was shown to direct expression of the downstream reporter gene in reticulocyte lysate. Translation of the downstream reporter was not impaired when the mRNA lacked a 5' cap or had a stable stem loop 5' of the upstream reporter and was relatively resistant to edeine, an antibiotic that prevents AUG codon recognition by the 40S-elF2-GTP/Met-tRNAi complex. Twelve nucleotides were as active as the original sequence for translation of the downstream reporter. Surprisingly, this sequence lacks an AUG codon. Analysis of point mutations showed that a CUG codon in the sequence was important. However, many single-base changes had only limited effects, and introduction of AUG codons did not increase translation. A mutant virus containing both the single- base deletion and a mutation that reduced downstream translation in vitro had significantly less TK activity than a virus with the single-base deletion alone. Thus, a remarkably short internal ribosome entry site (IRES) that lacks an AUG codon resides in the viral tk gene. The IRES appears to be responsible for TK expression from a drug-resistant mutant that would otherwise express no TK, which may contribute to pathogenicity. Herpes simplex virus thymidine kinase is important for reactivation of virus from its latent state and is a target for the antiviral drug acyclovir. Most acyclovir-resistant isolates have mutations in the thymidine kinase gene; however, how these mutations confer clinically relevant resistance is unclear. Reactivation from explanted mouse ganglia was previously observed with a patient-derived drug-resistant isolate carrying a single guanine insertion within a run of guanines in the thymidine kinase gene. Despite this mutation, low levels of active enzyme were synthesized following an unusual ribosomal frameshift. Here we report that a virus, generated from a pretherapy isolate from the same patient, engineered to lack thymidine kinase activity, was competent for reactivation. This suggested that the clinical isolate contains alleles of other genes that permit reactivation in the absence of thymidine kinase. Therefore, to establish whether thymidine kinase synthesized via a ribosomal frameshift was sufficient for reactivation under conditions where reactivation requires this enzyme, we introduced the mutation into the well-characterized strain KOS. This mutant virus reactivated from latency, albeit less efficiently than KOS. Plaque autoradiography revealed three phenotypes of reactivating viruses: uniformly low thymidine kinase activity, mixed high and low activity, and uniformly high activity. We generated a recombinant thymidine kinase-null virus from a reactivating virus expressing uniformly low activity. This virus did not reactivate, confirming that mutations in other genes that would influence reactivation had not arisen. A double-guanine-insertion mutation within a run of guanines in the herpes simplex virus gene encoding thymidine kinase (TK) was previously found in an acyclovir-resistant clinical isolate. This mutation was engineered into strain KOS, and stocks were generated from single plaques. Plaque autoradiography revealed that most plaques in such stocks exhibited low levels of TK activity, while ∼3% of plaques exhibited high levels of TK activity, indicating a remarkably high frequency of phenotypic reversion. This virus was able to reactivate from latency in mouse ganglia; a fraction of the reactivating virus expressed a high level of TK activity due to an additional G insertion, suggesting that the observed genetic instability contributed to pathogenicity. The Carpentarian rock-rat (Zyzomys palatalis) is a critically endangered endemic rodent known from only four sandstone gorges in the southeast Gulf of Carpentaria, Northern Territory, Australia. These gorges harbour thickets of monsoon rainforest and broadleaf woodland, surrounded by a Eucalypt savanna matrix. The long-term persistence of Z. palatalis is threatened by altered fire regimes, grazing by feral animals and stock, weed intrusion, and the stochastic hazards associated with small, fragmented populations. To assess the relative importance of these threats and develop practical management options, a population and habitat simulation model was developed, based on the best existing data. Population viability was predicted to be highly sensitive to the frequency of hot, late dry-season fires. Progressive habitat degradation (due predominantly to intense late dry-season fires) is likely to substantially reduce population size and lead to the probable extinction of the species within the next 100 years. The most effective management strategy to counteract this threat would be regular, controlled, fuel reduction burns in the vegetation around the gorge entrances during the early dry season. Establishing a new population (through translocation of captive-bred individuals) would not appreciably reduce extinction risk, but could provide valuable additional data on the impact of threats, if conducted as an adaptive management experiment. Abstract The impact of dry deposition of SO2 emissions on ant abundance, diversity and composition was investigated at Mount Isa in the semiarid tropics of northern Australia. Forty plots were sampled, stratified at two levels: sulfur deposition zones (high, medium, low, and two control zones) and habitat (Ridge and Plain). The two habitats supported distinctly different ant communities. Ants had clear responses to SO2 emissions. Ant abundance was lowest in the high and medium sulfur zones in both habitats. Species richness in high SO2 plots (up to 5 km from the source) was approximately half that of control plots in Ridge habitat, and was substantially less than controls in the Plain habitat. Ant community composition in the high sulfur zone was clearly separated from those of other zones in ordinations. Vector fitting showed soil SO4 concentration as a primary correlative factor in this separation. Ant abundance and richness were both negatively correlated with soil SO4 concentration, and positively correlated with plant species richness and distance away from the smelters. The abundance of 10 of the 21 most common species showed significant responses to emissions. Five species showed positive responses, and all belong to species-groups known to be abundant at disturbed sites throughout northern Australia. Relative abundance and richness of Eyrean (arid adapted) taxa collectively responded positively to sulfur, and Torresian (tropical) and Widespread species responded negatively. Despite large changes in species composition and abundances, there was relatively little change in the abundance of functional groups that have been widely used in studies of Australian ant communities. Although next-generation sequencing (NGS) has been instrumental in determining the genomic sequences of emerging RNA viruses, de novo sequence determination often lacks sufficient coverage of the 5′ and 3′ ends of the viral genomes. Since the genome ends of RNA viruses contain the transcription and genome replication promoters that are essential for viral propagation, a lack of terminal sequence information hinders the efforts to study the replication and transcription mechanisms of emerging and re-emerging viruses. To circumvent this, we have developed a novel method termed ViBE-Seq (Viral Bona Fide End Sequencing) for the high-resolution sequencing of filoviral genome ends using a simple yet robust protocol with high fidelity. This technique allows for sequence determination of the 5′ end of viral RNA genomes and mRNAs with as little as 50 ng of total RNA. Using the Ebola virus and Marburg virus as prototypes for highly pathogenic, re-emerging viruses, we show that ViBE-Seq is a reliable technique for rapid and accurate 5′ end sequencing of filovirus RNA sourced from virions, infected cells, and tissue obtained from infected animals. We also show that ViBE-Seq can be used to determine whether distinct reverse transcriptases have terminal deoxynucleotidyl transferase activity. The group of patients who received urinary gonadotropins (n = 117) for follicular stimulation had a significantly higher incidence of high perifollicular blood flow compared with that of the group who received recombinant FSH (n = 114; 46.3% vs. 22.7%). Monoclonal antibodies (mAbs) are an important class of antiviral therapeutics. MAbs are highly selective, well tolerated, and have long in vivo half-life as well as the capacity to induce immune-mediated virus clearance. Their activities can be further enhanced by integration of their variable fragments (Fvs) into bispecific antibodies (bsAbs), affording simultaneous targeting of multiple epitopes to improve potency and breadth and/or to mitigate against viral escape by a single mutation. Here, we explore a bsAb strategy for generation of pan-ebolavirus and pan-filovirus immunotherapeutics. Filoviruses, including Ebola virus (EBOV), Sudan virus (SUDV), and Marburg virus (MARV), cause severe hemorrhagic fever. Although there are two FDA-approved mAb therapies for EBOV infection, these do not extend to other filoviruses. Here, we combine Fvs from broad ebolavirus mAbs to generate novel pan-ebolavirus bsAbs that are potently neutralizing, confer protection in mice, and are resistant to viral escape. Moreover, we combine Fvs from pan-ebolavirus mAbs with those of protective MARV mAbs to generate pan-filovirus protective bsAbs. These results provide guidelines for broad antiviral bsAb design and generate new immunotherapeutic candidates. The emergence of highly transmissible severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) variants of concern (VOCs) that are resistant to the current COVID-19 vaccines highlights the need for continued development of broadly protective vaccines for the future. Here, we developed two messenger RNA (mRNA)-lipid nanoparticle (LNP) vaccines, TU88mCSA and ALCmCSA, using the ancestral SARS-CoV-2 spike sequence, optimized 5' and 3' untranslated regions (UTRs), and LNP combinations. Our data showed that these nanocomplexes effectively activate CD4+ and CD8+ T cell responses and humoral immune response and provide complete protection against WA1/2020, Omicron BA.1 and BQ.1 infection in hamsters. Critically, in Omicron BQ.1 challenge hamster models, TU88mCSA and ALCmCSA not only induced robust control of virus load in the lungs but also enhanced protective efficacy in the upper respiratory airways. Antigen-specific immune analysis in mice revealed that the observed cross-protection is associated with superior UTRs [Carboxylesterase 1d (Ces1d)/adaptor protein-3β (AP3B1)] and LNP formulations that elicit robust lung tissue-resident memory T cells. Strong protective effects of TU88mCSA or ALCmCSA against both WA1/2020 and VOCs suggest that this mRNA-LNP combination can be a broadly protective vaccine platform in which mRNA cargo uses the ancestral antigen sequence regardless of the antigenic drift. Monoclonal antibody (mAb) therapies have rapidly become a powerful class of therapeutics with applications covering a diverse range of clinical indications. Though most widely used for the treatment of cancer, mAbs are also playing an increasing role in the defense of viral infections, most recently with palivizumab for prevention and treatment of severe RSV infections in neonatal and pediatric populations. In addition, during the COVID-19 pandemic, mAbs provided a bridge to the rollout of vaccines; however, their continued role as a therapeutic option for those at greatest risk of severe disease has become limited due to the emergence of neutralization resistant Omicron variants. Although there are many techniques for the identification of mAbs, including single B cell cloning and immunization of genetically engineered mice, the low cost, rapid throughput and technological simplicity of antibody phage display has led to its widespread adoption in mAb discovery efforts. Here we used our 27-billion-member naïve single-chain antibody (scFv) phage library to identify a panel of neutralizing anti-SARS-CoV-2 scFvs targeting diverse epitopes on the receptor binding domain (RBD). Although typically a routine process, we found that upon conversion to IgG, a number of our most potent clones failed to maintain their neutralization potency. Kinetic measurements confirmed similar affinity to the RBD; however, mechanistic studies provide evidence that the loss of neutralization is a result of structural limitations likely arising from initial choice of panning antigen. RuNPs stabilised by a polymer immobilised ionic liquid derived from co-polymerisation of a PEG-substituted imidazolium-based styrene monomer and diphenyl(4-vinylphenyl)phosphine oxide, RuNP@O = PPh 2 -PEGPIILS, (2) is a remarkably efficient and selective catalyst for the hydrazine hydrate-mediated partial reduction of nitroarenes to the corresponding N -arylhydoxylamine. Near quantitative conversion to N -phenylhydroxylamine with > 99 % selectivity was obtained after only 2 h when the reaction was conducted at 25 °C in ethanol under an inert atmosphere using 0.1 mol% catalyst. Under these conditions, the composition-time profile showed that the reduction occurred via the direct pathway whereas reactions in air gave a mixture of azoxy-based products due to competing condensation resulting from reversible formation of N -phenylhydroxylamine. The initial TOF of 6,100 h−1 obtained after 10 min at 40 °C with 0.1 mol% 2 is among the highest to be reported for the metal nanoparticle catalysed reduction of nitrobenzene to N -phenylhydroxylamine and a significant improvement on 5 wt% Ru/C which gave a modest conversion of 21 % (initial TOF = 240 h−1) to a mixture of N -phenylhydroxylamine and aniline. A broad range of substituted N -aryl and N -heteroaryl nitroarenes were reduced to the corresponding N -arylhydroxylamine in high yield and with excellent selectivity by adjusting the reaction times. However, reduction of electron rich amino-substituted nitroarenes was extremely slow and resulted in reduction to the aniline with no evidence for the corresponding hydroxylamine. Complete reduction of amino substituted nitroarene is proposed to be facilitated by amine-assisted elimination of hydroxide from the hydroxylamine to afford a readily reducible quinondiimine-derived iminium intermediate that reacts with a surface hydride to liberate the amine. Under optimum conditions the catalyst could be reused five times for the reduction of nitrobenzene to N -phenylhydroxylamine with no detectable change in activity and only slight decrease in selectivity. Many acyclovir-resistant herpes simplex virus isolates from patients contain insertions or deletions in homopolymeric sequences in the thymidine kinase (TK) gene (tk). Viruses that have one (G8) or two (G9) base insertions in a run of seven G's (G string) synthesize low levels of active TK (TK-low phenotype), evidently via ribosomal frameshifting. These levels of TK can suffice to permit reactivation from latently infected mouse ganglia, but in a majority of ganglia, especially with the G9 virus, reactivation of virus that has reverted to the TK-positive phenotype predominates. To help address the relative contributions of translational mechanisms and reversion in reactivation, we generated viruses with a base either inserted or deleted just downstream of the G string. Both of these viruses had a TK-low phenotype similar to that of the G8 and G9 viruses but with less reversion. Both of these viruses reactivated from latently infected trigeminal ganglia, albeit inefficiently, and most viruses that reactivated had a uniformly TK-low phenotype. We also generated viruses that have one insertion in a run of six C's or one deletion in a run of five C's. These viruses lack measurable TK activity. However, they reactivated from latently infected ganglia, albeit inefficiently, with the reactivating viruses having reverted to the wild-type TK phenotype. Therefore, for G-string mutants, levels of active TK as low as 0.25% generated by translational mechanisms can suffice for reactivation, but reversion can also contribute. MicroRNAs (miRNAs) are key regulators of gene expression in higher eukaryotes. Recently, miRNAs have been identified from viruses with double-stranded DNA genomes. To attempt to identify miRNAs encoded by herpes simplex virus 1 (HSV-1), we applied a computational method to screen the complete genome of HSV-1 for sequences that adopt an extended stem-loop structure and display a pattern of nucleotide divergence characteristic of known miRNAs. Using this method, we identified 11 HSV-1 genomic loci predicted to encode 13 miRNA precursors and 24 miRNA candidates. Eight of the HSV-1 miRNA candidates were predicted to be conserved in HSV-2. The precursor and the mature form of one HSV-1 miRNA candidate, which is encoded ∼450 bp upstream of the transcription start site of the latency-associated transcript (LAT), were detected during infection of Vero cells by Northern blot hybridization. These RNAs, which behave as late gene products, are not predicted to be conserved in HSV-2. Additionally, small RNAs, including some that are roughly the expected size of precursor miRNAs, were detected using probes for miRNA candidates derived from sequences encoding the 8.3-kilobase LAT, from sequences complementary to UL15 mRNA, and from the region between ICP4 and US1. However, no species the size of typical mature miRNAs were detected using these probes. Three of these latter miRNA candidates were predicted to be conserved in HSV-2. Coronavirus disease 2019 (COVID-19) has had devastating effects worldwide, with particularly high morbidity and mortality in outbreaks on residential care facilities. Amantadine, originally licensed as an antiviral agent for therapy and prophylaxis against influenza A virus, has beneficial effects on patients with Parkinson's disease and is used for treatment of Parkinson's disease, multiple sclerosis, acquired brain injury, and various other neurological disorders. Recent observational data suggest an inverse relationship between the use of amantadine and COVID-19. Adamantanes, including amantadine and rimantadine, are reported to have in vitro activity against severe acute respiratory syndrome coronavirus (SARS-CoV) and, more recently, SARS-CoV-2. We hypothesized that adamantanes have antiviral activity against SARS-CoV-2, including variant strains. To assess the activity of adamantanes against SARS-CoV-2, we used in vitro and in vivo models of infection. We established that amantadine, rimantadine, and tromantadine inhibit the growth of SARS-CoV-2 in vitro in cultured human epithelial cells. While neither rimantadine nor amantadine reduces lung viral titers in mice infected with mouse-adapted SARS-CoV-2, rimantadine significantly reduces viral titers in the lungs in golden Syrian hamsters infected with SARS-CoV-2. In summary, rimantadine has antiviral activity against SARS-CoV-2 in human alveolar epithelial cells and in the hamster model of SARS-CoV-2 lung infection. The emergence of Marburg virus (MARV) in Guinea and Ghana triggered the assembly of the MARV vaccine "MARVAC" consortium representing leaders in the field of vaccine research and development aiming to facilitate a rapid response to this infectious disease threat. A collection of genomic DNA sequences of herpes simplex virus (HSV) strains has been defined and analyzed, and some information is available about genomic stability upon limited passage of viruses in culture. The nature of genomic change upon extensive laboratory passage remains to be determined. In this report we review the history of the HSV-1 KOS laboratory strain and the related KOS1.1 laboratory sub-strain, also called KOS (M), and determine the complete genomic sequence of an early passage stock of the KOS laboratory sub-strain and a laboratory stock of the KOS1.1 sub-strain. The genomes of the two sub-strains are highly similar with only five coding changes, 20 non-coding changes, and about twenty non-ORF sequence changes. The coding changes could potentially explain the KOS1.1 phenotypic properties of increased replication at high temperature and reduced neuroinvasiveness. Abstract: Lean premixed swirl combustion is widely used in gas turbines and many other combustion Processes due to the benefits of good flame stability and blow off limits coupled with low NO x emissions. Although flashback is not generally a problem with natural gas combustion, there are some reports of flashback damage with existing gas turbines, whilst hydrogen enriched fuel blends, especially those derived from gasification of coal and/or biomass/industrial processes such as steel making, cause concerns in this area. Thus, this paper describes a practical experimental approach to study and reduce the effect of flashback in a compact design of generic swirl burner representative of many systems. A range of different fuel blends are investigated for flashback and blow off limits; these fuel mixes include methane, methane/hydrogen blends, pure hydrogen and coke oven gas. Swirl number effects are investigated by varying the number of inlets or the configuration of the inlets. The well known Lewis and von Elbe critical boundary velocity gradient expression is used to characterise flashback and enable comparison to be made with other available data. Two flashback phenomena are encountered here. The first one at lower swirl numbers involves flashback through the outer wall boundary layer where the crucial parameter is the critical boundary velocity gradient, Gf . Values of Gf are of similar magnitude to those reported by Lewis and von Elbe for laminar flow conditions, and it is recognised that under the turbulent flow conditions pertaining here actual gradients in the thin swirl flow boundary layer are much higher than occur under laminar flow conditions. At higher swirl numbers the central recirculation zone (CRZ) becomes enlarged and extends backwards over the fuel injector to the burner baseplate and causes flashback to occur earlier at higher velocities. This extension of the CRZ is complex, being governed by swirl number, equivalence ratio and Reynolds Number. Under these conditions flashback occurs when the cylindrical flame front surrounding the CRZ rapidly accelerates outwards to the tangential inlets and beyond, especially with hydrogen containing fuel mixes. Conversely at lower swirl numbers with a modified exhaust geometry, hence restricted CRZ, flashback occurs through the outer thin boundary layer at much lower flow rates when the hydrogen content of the fuel mix does not exceed 30%. The work demonstrates that it is possible to run premixed swirl burners with a wide range of hydrogen fuel blends so as to substantially minimise flashback behaviour, thus permitting wider used of the technology to reduce NOx emissions. Plant resources are used, managed and conserved by local communities in many parts of the world. However, very few studies have examined the site-specific factors and mechanisms that affect resource extraction. We apply methodology from the social and biological sciences to examine the cultural and socio-economic factors that influence the harvest practice and resource use of indigenous wood carvers in the Maningrida region of central Arnhem Land. Woodcarvers from this region use a small number of carving timbers with two species dominant, Bombax ceiba and Brachychiton diversifolius. There were many cultural differences in harvest practice, with artists from the Kuninjku/Kunibeidji language community harvesting a greater number of tree species, larger quantities per harvest trip and smaller sized stems. Socio-economic factors also played an important role in facilitating the collection of stems as artists owning a vehicle acquired more stems than those who did not. Harvest sites closest to the township of Maningrida had higher visitation frequencies than those further away. These influences on harvest practice have significant implications for the ecological sustainability of timber harvesting in this region and we highlight the need to examine such localised factors when assessing the sustainability of indigenous wildlife harvests. Severe acute respiratory syndrome coronavirus 2 (SARS‐CoV‐2) has led to an unprecedented global health crisis, resulting in a critical need for effective vaccines that generate protective antibodies. Protein subunit vaccines represent a promising approach but often lack the immunogenicity required for strong immune stimulation. To overcome this challenge, it is first demonstrated that advanced biomaterials can be leveraged to boost the effectiveness of SARS‐CoV‐2 protein subunit vaccines. Additionally, it is reported that oxygen is a powerful immunological co‐adjuvant and has an ability to further potentiate vaccine potency. In preclinical studies, mice immunized with an oxygen‐generating coronavirus disease 2019 (COVID‐19) cryogel‐based vaccine (O2‐CryogelVAX) exhibit a robust Th1 and Th2 immune response, leading to a sustained production of highly effective neutralizing antibodies against the virus. Even with a single immunization, O2‐CryogelVAX achieves high antibody titers within 21 days, and both binding and neutralizing antibody levels are further increased after a second dose. Engineering a potent vaccine system that generates sufficient neutralizing antibodies after one dose is a preferred strategy amid vaccine shortage. Ebola virus (EBOV), of the family Filoviridae, is an RNA virus that can cause a hemorrhagic fever with a high mortality rate. Defective viral genomes (DVGs) are truncated genomes that have been observed during multiple RNA virus infections, including in vitro EBOV infection, and have previously been associated with viral persistence and immunostimulatory activity. As DVGs have been detected in cells persistently infected with EBOV, we hypothesized that DVGs may also accumulate during viral replication in filovirus-infected hosts. Therefore, we interrogated sequence data from serum and tissue samples using a bioinformatics tool in order to identify the presence of DVGs in nonhuman primates (NHPs) infected with EBOV, Sudan virus (SUDV), or Marburg virus (MARV). Multiple 59 copy-back DVGs (cbDVGs) were detected in NHP serum during the acute phase of filovirus infection. While the relative abundance of total DVGs in most animals was low, serum collected during acute EBOV and SUDV infections, but not MARV infections, contained a higher proportion of short trailer sequence cbDVGs than the challenge stock. This indicated an accumulation of these DVGs throughout infection, potentially due to the preferential replication of short DVGs over the longer viral genome. Using reverse transcriptase PCR (RT-PCR) and deep sequencing, we also confirmed the presence of 59 cbDVGs in EBOV-infected NHP testes, which is of interest due to EBOV persistence in semen of male survivors of infection. Summary 1. More than half of all Australian bandicoot species (family Peramelidae) are listed by the IUCN as extinct or threatened and changed fire regimes in arid and semi-arid Australia have been identified as an important agent in their decline. The northern brown bandicoot is currently one of Australia's most common bandicoots, but their continued persistence in the tropical savannas cannot be taken for granted. Previous studies in Kakadu National Park, Northern Territory have shown this species to be prone to sudden declines in abundance, possibly linked to the occurrence of intense fires. 2. Here we examine the impact of four experimental fire management regimes (fire prevention, early dry season burning, late dry season burning and progressive burning several times through the dry season) on survival of the northern brown bandicoot. The analysis is based on capture–mark–recapture data obtained during a landscape-scale fire experiment conducted at Kapalga, in Kakadu National Park from 1989 to 1995. 3. All experimental fire treatments (including total fire exclusion) were associated with decline in survival rates over time, indicating that none of the tested approaches were appropriate for this species. Burning in the late dry season or progressively throughout the dry season produced substantially more severe declines in survival than did early dry season fires or fire exclusion. 4. Fire regime was found to be the most important determinant of bandicoot survival, far exceeding other factors such as gender, age, vegetation type, rainfall and season, all of which had comparatively little influence. The results demonstrate the importance of the frequency and seasonal timing of fires in determining the survival of bandicoots and suggest that spatially uniform and temporally invariant fire regimes are inappropriate for bandicoot conservation in the north Australian savannas. Filoviruses (Family Filoviridae genera Ebolavirus and Marburgvirus) are negative-stranded RNA viruses that cause severe health effects in humans and non-human primates, including death. Except in outbreak settings, vaccines and other medical countermeasures against Ebola virus (EBOV) will require testing under the FDA Animal Rule. Multiple vaccine candidates have been evaluated using cynomolgus monkeys (CM) exposed to EBOV Kikwit strain. To the best of our knowledge, however, animal model development data supporting the use of CM in vaccine research have not been submitted to the FDA. This study describes a large CM database (122 CM, 62 female and 60 male, age 2 to 9 years) and demonstrates the consistency of the CM model through time to death models and descriptive statistics. CMs were exposed to EBOV doses of 0.1 to 100,000 PFU in 33 studies conducted at three Animal Biosafety Level 4 facilities, by three exposure routes. Time to death was modeled using Cox proportional hazards models with a frailty term that incorporated study-to-study variability. Despite significant differences attributed to exposure variables, all CMs exposed to the 100 to 1,000 pfu doses commonly used in vaccine studies died or met euthanasia criteria within 21 days of exposure, median 7 days, 93% between 5 and 12 days of exposure. Moderate clinical signs were observed 4 to 5 days after exposure and preceded death or euthanasia by approximately one day. Viremia was detected within a few days of infection. Hematology indices were indicative of viremia and the propensity for hemorrhage with progression of Ebola viremia. Changes associated with coagulation parameters and platelets were consistent with coagulation disruption. Changes in leukocyte profiles were indicative of an acute inflammatory response. While the ongoing COVID‐19 pandemic affirms an urgent global need for effective vaccines as second and third infection waves are spreading worldwide and generating new mutant virus strains, it has also revealed the importance of mitigating the transmission of SARS‐CoV‐2 through the introduction of restrictive social practices. Here, it is demonstrated that an architecturally‐ and chemically‐diverse family of nanostructured anionic polymers yield a rapid and continuous disinfecting alternative to inactivate coronaviruses and prevent their transmission from contact with contaminated surfaces. Operating on a dramatic pH‐drop mechanism along the polymer/pathogen interface, polymers of this archetype inactivate the SARS‐CoV‐2 virus, as well as a human coronavirus surrogate (HCoV‐229E), to the minimum detection limit within minutes. Application of these anionic polymers to frequently touched surfaces in medical, educational, and public‐transportation facilities, or personal protection equipment, can provide rapid and repetitive protection without detrimental health or environmental complications. The severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) pandemic has devastated global public health systems and economies, with over 52 million people infected, millions of jobs and businesses lost, and more than 1 million deaths recorded to date. Contact with surfaces contaminated with droplets generated by infected persons through exhaling, talking, coughing and sneezing is a major driver of SARS-CoV-2 transmission, with the virus being able to survive on surfaces for extended periods of time. To interrupt these chains of transmission, there is an urgent need for devices that can be deployed to inactivate the virus on both recently and existing contaminated surfaces. Here, we describe the inactivation of SARS-CoV-2 in both wet and dry format using radiation generated by a commercially available Signify ultraviolet (UV)-C light source at 254 nm. Simian-human immunodeficiency virus (SHIV) infection in rhesus macaques (RMs) resembles human immunodeficiency virus type 1 (HIV-1) infection in humans and serves as a tool to evaluate candidate AIDS vaccines. HIV-1 clade A (HIV-A) predominates in parts of Africa. We constructed an R5 clade A SHIV (SHIV-A; strain SHIV-KNH1144) carrying env from a Kenyan HIV-A. SHIV-A underwent rapid serial passage through six RMs. To allow unbridled replication without adaptive immunity, we simultaneously ablated CD8+ and B cells with cytotoxic monoclonal antibodies in the next RM, resulting in extremely high viremia and CD4+ T-cell loss. Infected blood was then transferred into two non-immune-depleted RMs, where progeny SHIV-A showed increased replicative capacity and caused AIDS. We reisolated SHIV-KNH1144p4, which was replication-competent in peripheral blood mononuclear cells (PBMC) of all RMs tested. Next-generation sequencing of early and late-passage SHIV-A strains identified mutations that arose due to "fitness" virus optimization in the former and mutations exhibiting signatures typical for adaptive host immunity in the latter. "Fitness" mutations are best described as mutations that allow for better fit of the HIV-A Env with SIV-derived virion building blocks or host proteins and mutations in non-coding regions that accelerate virus replication, all of which result in the outgrowth of virus variants in the absence of adaptive T-cell and antibody-mediated host immunity. Ebola virus (EBOV) is a filovirus that can cause Ebola virus disease (EVD). No approved vaccines or therapies exist for filovirus infections, despite an urgent need. The development and testing of effective countermeasures against EBOV requires use of animal models and a thorough understanding of how the model aligns with EVD in humans. The majority of published studies report outcomes of parenteral exposures for emulating needle stick transmission. However, based on data from EVD outbreaks, close contact exposures to infected bodily fluid seems to be one of the primary routes of EBOV transmission. Thus, further work is needed to develop models that represent mucosal exposure. To characterize the outcome of mucosal exposure to EBOV, cynomolgus macaques were exposed to EBOV via intranasal (IN) route using the LMA® mucosal atomization device (LMA® MAD). For comparison, four non-human primates (NHPs) were exposed to EBOV via intramuscular (IM) route. This IN exposure model was uniformly lethal and correlated with a statistically significant delay in time to death when compared to exposure via the IM route. This more closely reflects the timeframes observed in human infections. An IN model of exposure offers an attractive alternative to other models as it can offer insight into the consequences of exposure via a mucosal surface and allows for screening countermeasures via a different exposure route. UL24 is conserved among all Herpesviridae . In herpes simplex virus 1 (HSV-1), UL24 mutations lead to reduced viral titers both in cell culture and in vivo , and reduced pathogenicity. The human cytomegalovirus ortholog of UL24 has a gene regulatory function; however, it is not known whether other UL24 orthologs also affect gene expression. We discovered that in co-transfection experiments, expression of UL24 correlated with a reduction in the expression of several viral proteins and transcripts. Substitution mutations targeting conserved residues in UL24 impaired this function. Reduced transcript levels did not appear attributable to changes in mRNA stability. The UL24 ortholog of Herpes B virus exhibited a similar activity. An HSV-1 mutant that does not express UL24 produced more viral R1 and R2 transcripts than the wild type or rescue virus relative to the amount of viral DNA. Ebola virus (EBOV) is an RNA virus that can cause hemorrhagic fever with high fatality rates, and there are no approved vaccines or therapies. Typically, RNA viruses have high spontaneous mutation rates, which permit rapid adaptation to selection pressures and have other important biological consequences. However, it is unknown if filoviruses exhibit high mutation frequencies. Ultradeep sequencing and a recombinant EBOV that carries the gene encoding green fluorescent protein were used to determine the spontaneous mutation frequency of EBOV. The effects of the guanosine analogue ribavirin during EBOV infections were also assessed. Ultradeep sequencing revealed that the mutation frequency for EBOV was high and similar to those of other RNA viruses. Interestingly, significant genetic diversity was not observed in viable viruses, implying that changes were not well tolerated. We hypothesized that this could be exploited therapeutically. In vitro, the presence of ribavirin increased the error rate, and the 50% inhibitory concentration (IC50) was 27 μM. In a mouse model of ribavirin therapy given pre-EBOV exposure, ribavirin treatment corresponded with a significant delay in time to death and up to 75% survival. In mouse and monkey models of therapy given post-EBOV exposure, ribavirin treatment also delayed the time to death and increased survival. These results demonstrate that EBOV has a spontaneous mutation frequency similar to those of other RNA viruses. These data also suggest a potential for therapeutic use of ribavirin for human EBOV infections. This study addresses the role of Ebola virus (EBOV) specific infectivity in virulence. Filoviruses are highly lethal, enveloped, single- stranded negative-sense RNA viruses that can cause hemorrhagic fever. No approved vaccines or therapies exist for filovirus infections, and infectious virus must be handled in maximum containment. Efficacy testing of countermeasures, in addition to investigations of pathogenicity and immune response, often requires a well-characterized animal model. For EBOV, an obstacle in performing accurate disease modeling is a poor understanding of what constitutes an infectious dose in animal models. One well-recognized consequence of viral passage in cell culture is a change in specific infectivity, often measured as a particle-to- PFU ratio. Here, we report that serial passages of EBOV in cell culture resulted in a decrease in particle-to-PFU ratio. Notably, this correlated with decreased potency in a lethal cynomolgus macaque (Macaca fascicularis) model of infection; animals were infected with the same viral dose as determined by plaque assay, but animals that received more virus particles exhibited increased disease. This suggests that some particles are unable to form a plaque in a cell culture assay but are able to result in lethal disease in vivo. Macacine herpesvirus 1 (MaHV1; B virus) naturally infects macaques (Macaca spp.) and can cause fatal encephalitis in humans. In Peninsular Malaysia, wild macaques are abundant, and translocation is used to mitigate human-macaque conflict. Most adult macaques are infected with MaHV1, although the risk for transmission to persons who handle them during capture and translocation is unknown. We investigated MaHV1 shedding among 392 long-tailed macaques (M. fascicularis) after capture and translocation by the Department of Wildlife and National Parks in Peninsular Malaysia, during 2009-2011. For detection of MaHV1 DNA, PCR was performed on urogenital and oropharyngeal swab samples. Overall, 39% of macaques were shedding MaHV1 DNA; rates of DNA detection did not differ between sample types. This study demonstrates that MaHV1 was shed by a substantial proportion of macaques after capture and transport and suggests that persons handling macaques under these circumstances might be at risk for exposure to MaHV1. Abstract: Hydrous ferric oxide (here termed ‘ochre’) sludge, an abundant waste product produced from the treatment of acid mine drainage (AMD), was used in this study for the removal of phosphorus (in the form of phosphate ions) from contaminated waters. The phosphorus uptake capacities of both raw and pelletized AMD solids were compared using batch and column tests. Addition of a cement binder to the AMD solids during pellet production led to significantly increased P-loading of the resultant solids compared to the raw sludge. Additionally, the pellets were found to continue to remove P in tests up to 7d in duration whereas the unbound AMD sludge appeared to approach equilibrium with phosphate solution after approximately 60min of contact time. In line with previous studies P uptake by the AMD solids was found to be primarily via adsorption. By contrast calcium phosphate precipitation was found to be the dominant removal mechanism for the cement-bound ochre pellets with a relatively small proportion of removal attributable to the AMD solids. SEM–EDX analysis of the surface of used pellets showed a Ca:P molar ratio close to that of hydroxyapatite (HAP). Continuous column tests on these pellets showed a rapid decrease in P removal capacity by the pellets over time, attributable to the formation of a passivating HAP surface layer. We describe herein, limitations on research at biosafety level 4 (BSL-4) containment laboratories, with regard to biosecurity regulations, safety considerations, research space limitations, and physical constraints in executing experimental procedures. These limitations can severely impact the number of collaborations and size of research projects investigating microbial pathogens of biodefense concern. Acquisition, use, storage, and transfer of biological select agents and toxins (BSAT) are highly regulated due to their potential to pose a severe threat to public health and safety. All federal, state, city, and local regulations must be followed to obtain and maintain registration for the institution to conduct research involving BSAT. These include initial screening and continuous monitoring of personnel, controlled access to containment laboratories, accurate and current BSAT inventory records. Safety considerations are paramount in BSL-4 containment laboratories while considering the types of research tools, workflow and time required for conducting both in vivo and in vitro experiments in limited space. Required use of a positive-pressure encapsulating suit imposes tremendous physical limitations on the researcher. Successful mitigation of these constraints requires additional time, effort, good communication, and creative solutions. Test and evaluation of novel vaccines and therapeutics conducted under good laboratory practice (GLP) conditions for FDA approval are prioritized and frequently share the same physical space with important ongoing basic research studies. The filovirus plaque assay serves as the assay of choice to measure infectious virus in a cell culture, blood, or homogenized tissue sample. It has been in use for more than 30 years and is the generally accepted assay used to titrate virus in samples from animals treated with a potential antiviral therapeutic or vaccine. As these animal studies are required for the development of vaccines and therapeutics under the FDA Animal Rule, it is essential to have a standardized assay to compare their efficacies against the various filoviruses. Here, we present an evaluation of the conditions under which the filovirus plaque assay performs best for the Ebola virus Kikwit variant and the Angola variant of Marburg virus. The indicator cell type and source, inoculum volumes, length of incubation and general features of filovirus biology as visualized in the assay are addressed in terms of the impact on the sample viral titer calculations. These optimization studies have resulted in a plaque assay protocol which can be used for preclinical studies, and as a standardized protocol for use across institutions, to aid in data comparison. This article provides a context to, attempts an explanation for, and proposes a response to the recent demonstration of rapid and severe decline of the native mammal fauna of Kakadu National Park. This decline is consistent with, but might be more accentuated than, declines reported elsewhere in northern Australia; however, such a comparison is constrained by the sparse information base across this region. Disconcertingly, the decline has similarities with the earlier phase of mammal extinctions that occurred elsewhere in Australia. We considered four proximate factors (individually or interactively) that might be driving the observed decline: habitat change, predation (by feral cats), poisoning (by invading cane toads), and novel disease. No single factor readily explains the current decline. The current rapid decline of mammals in Kakadu National Park and northern Australia suggests that the fate of biodiversity globally might be even bleaker than evident in recent reviews, and that the establishment of conservation reserves alone is insufficient to maintain biodiversity. This latter conclusion is not new; but the results reported here further stress the need to manage reserves far more intensively, purposefully, and effectively, and to audit regularly their biodiversity conservation performance. Herpes B virus (BV) naturally infects macaque monkeys and is a close relative of herpes simplex virus. BV can zoonotically infect humans to cause a rapidly ascending encephalitis with ~80% mortality. Therefore, BV is a serious danger to those who come into contact with these monkeys or their tissues and cells. MicroRNAs are regulators of gene expression, and there have been reports of virus-encoded microRNAs. We hypothesize that BV-encoded microRNAs are important for the regulation of viral and cellular genes. Herein, we report the discovery of three herpes B virus-encoded microRNAs. Summary 1.The indicator qualities of terrestrial invertebrates are widely recognized in the context of detecting ecological change associated with human land-use. However, the use of terrestrial invertebrates as bioindicators remains more a topic of scientific discourse than a part of land-management practice, largely because their inordinate numbers, taxonomic challenges and general unfamiliarity make invertebrates too intimidating for most land-management agencies. Terrestrial invertebrates will not be widely adopted as bioindicators in land management until simple and efficient protocols have been developed that meet the needs of land managers. 2.In Australia, ants are one group of terrestrial insects that has been commonly adopted as bioindicators in land management, and this study examined the reliability of a simplified ant assessment protocol designed to be within the capacity of a wide range of land managers. 3.Ants had previously been surveyed intensively as part of a comprehensive assessment of biodiversity responses to SO2 emissions from a large copper and lead smelter at Mt Isa in the Australian semi-arid tropics. This intensive ant survey yielded 174 species from 24 genera, and revealed seven key patterns of ant community structure and composition in relation to habitat and SO2 levels. 4.We tested the extent to which a greatly simplified ant assessment was able to reproduce these results. Our simplified assessment was based on ant ‘bycatch’ from bucket-sized (20-litre) pitfall traps used to sample vertebrates as part of the broader biodiversity survey. We also greatly simplified the sorting of ant morphospecies by considering only large (using a threshold of 4 mm) species, and we reduced sorting time by considering only the presence or absence of species at each site. Many individuals mount nearly identical antibody responses to SARS-CoV-2. To gain insight into how the viral spike (S) protein receptor-binding domain (RBD) might evolve in response to common antibody responses, we studied mutations occurring during virus evolution in a persistently infected immunocompromised individual. We use antibody Fab/RBD structures to predict, and pseudotypes to confirm, that mutations found in late-stage evolved S variants confer resistance to a common class of SARS-CoV-2 neutralizing antibodies we isolated from a healthy COVID-19 convalescent donor. Resistance extends to the polyclonal serum immunoglobulins of four out of four healthy convalescent donors we tested and to monoclonal antibodies in clinical use. We further show that affinity maturation is unimportant for wild-type virus neutralization but is critical to neutralization breadth. Because the mutations we studied foreshadowed emerging variants that are now circulating across the globe, our results have implications to the long-term efficacy of S-directed countermeasures. The filoviruses Ebola virus (EBOV) and Sudan virus (SUDV) can cause severe diseases, and there are currently no licensed countermeasures available for use against them. Transmission occurs frequently via contact with bodily fluids from infected individuals. However, it can be difficult to determine when or how someone became infected, or the quantity of infectious virus to which they were exposed. Evidence suggests the infectious dose is low, but the majority of published studies use high exposure doses. This study characterized the outcome of exposure to a low dose of EBOV or SUDV, using a Macaca fascicularis model. Further, because the effect of virus passage in cell culture may be more pronounced when lower exposure doses are used, viruses that possessed either the characteristics of wild type viruses (possessing predominantly 7-uridine (7U) genotype and a high particle-to-plaque forming unit (PFU) ratio) or cell culture-passaged viruses (predominantly 8-uridine (8U) genotype, a lower particle-to-PFU ratio) were used. The time to death after a low dose exposure was delayed in comparison to higher exposure doses. These data demonstrated that an extremely low dose of EBOV or SUDV is sufficient to cause lethal disease. To investigate the requirements of herpesvirus entry and fusion, the four homologous glycoproteins necessary for herpes simplex virus (HSV) fusion were cloned from herpes B virus (BV) (or macacine herpesvirus 1, previously known as cercopithecine herpesvirus 1) and cercopithecine herpesvirus 2 (CeHV-2), both related simian simplexviruses belonging to the alphaherpesvirus subfamily. Western blots and cell-based enzyme-linked immunosorbent assay (ELISA) showed that glycoproteins gB, gD, and gH/gL were expressed in whole-cell lysates and on the cell surface. Cell-cell fusion assays indicated that nectin-1, an HSV-1 gD receptor, mediated fusion of cells expressing glycoproteins from both BV and CeHV-2. However, herpesvirus entry mediator (HVEM), another HSV-1 gD receptor, did not facilitate BV- and CeHV-2-induced cell-cell fusion. Paired immunoglobulin-like type 2 receptor alpha (PILRa), an HSV-1 gB fusion receptor, did not mediate fusion of cells expressing glycoproteins from either simian virus. Productive infection with BV was possible only with nectin-1-expressing cells, indicating that nectin-1 mediated entry while HVEM and PILRa did not function as entry receptors. These results indicate that these alphaherpesviruses have differing preferences for entry receptors. The usage of the HSV-1 gD receptor nectin-1 may explain interspecies transfer of the viruses, and altered receptor usage may result in altered virulence, tropism, or pathogenesis in the new host. A heterotypic cell fusion assay resulting in productive fusion may provide insight into interactions that occur to trigger fusion.
