Analytic metaphysics has recently discovered biology as a means of grounding metaphysical theories. This has resulted in long-standing metaphysical puzzles, such as the problems of personal identity and material constitution, being increasingly addressed by appeal to a biological understanding of identity. This development within metaphysics is in significant tension with the growing tendency amongst philosophers of biology to regard biological identity as a deep puzzle in its own right, especially following recent advances in our understanding of symbiosis, the evolution of multi-cellular organisms and the inherently dynamical character of living systems. Moreover, and building on these biological insights, the broadly substance ontological framework of metaphysical theories of biological identity appears problematic to a growing number of philosophers of biology who invoke process ontology instead.This volume addresses this tension, exploring to what extent it can be dissolved. For this purpose, the volume presents the first selection of essays exclusively focused on biological identity and written by experts in metaphysics, the philosophy of biology and biology. Over 98% of the human genome contains non-coding DNA sequences. For many years molecular biologists referred to this component of the genome as the “junk” DNA since it does not code for any “useful” protein product. Over the last years this notion changed significantly as scientists discovered that a large part of this DNA contains various genomic elements that have important roles in cell physiology. Genomic elements such as non-coding RNAs, transposons, splicing RNAs, DNA repeats and others were shown to play a significant role in regulating gene expression. In addition, all these elements were implicated to contribute in the pathogenesis or progression of various human diseases. In this book, the editor will attempt to describe all these genomic elements that constitute the junk DNA of the genome. For every genomic element, the physiologic role in the organism, its role in evolution and any possible involvement in human diseases will be discussed. Additionally, interaction between these elements in normal or pathologic condition will be discussed. Since a large amount of new knowledge is generated daily in regards to these genomic elements, this book will attempt to combine all the information in a single publication that can serve as a reference for future studies. The first part will discuss RNA elements such as microRNAs, long non-coding RNAs, piRNAs and splicing RNAs. The second part of the book will deal with transposons, retrotransposons and DNA transposons. Gene/biotechnology and the broad use of genetically modified organisms is rapidly developing into a commercial enterprise. In spite of the pace of scientific progress in this field, a partly emotional debate is still being carried on by the general public and on the part of the consumer about the potential risks linked to this new technology. Especially when genetically modified organisms (GMOs) are tested in the open field, the question of'safety'is controversially discussed among different groups in society. Environmentalists are worried about unforeseeable dangers inherent in the release of a living organism, assuming that special risks are linked to organisms which have been modified by molecular biologists using tools developed in the laboratory. Frequently quoted potential hazards are the phenomena of'gene escape'and'genetic pollution', meaning the very interesting question of natural (horizontal) gene transfer. This phenomenon of horizontal gene transfer is in fact well known to scientists studying prokaryotes. Many prokaryotes are able to exchange DNA readily between individuals of different species or are even able to take up DNA from the extracellular environment by the process of genetic transformation, which has already been known for more than 65 years. For eukaryotes, however, the evidence of natural horizontal gene transfer is very limited.

Transposable elements are short lengths of DNA with the capacity to move between different points within a genome. This process can affect the function of genes at or near the insertion site. The present book gives an overview of the impact of transposable elements on plant genomes and explains how to recognize and study transposable elements, e.g. by using state-of-the-art strategies like “new generation sequencing.” Moreover, the impact of transposable elements on plant genome structure and function is reviewed in detail, and also illustrated in examples and case studies. The book is intended both for readers familiar with the field and for newcomers. With large-scale sequencing becoming increasingly available, more and more people will come across transposable element sequences in their data, and this volume will hopefully help to convince them that they are not just “junk DNA.”

Exchanges of genetic material have been demonstrated within organelle DNA, between organelle DNAs or between organelle and nuclear DNAs. Such exchanges may only occur over evolutionary times or may be a continuing process. Also the environment alters the plant genome. Stress, either viral, nutri­ tional or tissue-culture induced causes heritable changes in the genome. Infection with the crown gall bacterium Agrobacterium tumefaciens results in the transfer of bacterial DNA into the plant genome.

This year we remember the 39th anniversary of the atomic bomb explo­ sions in Hiroshima and Nagasaki, which led to the exposure of thou­ sands of people to high doses of ionizing radiations. Nearly 18 years earlier, on the 15th of September, 1927, H. J. Muller presented his paper The Problem of Genic Modification at the Fifth International Congress of Genetics in Berlin, in which he brilliantly demonstrated the muta­ genic activity of X-rays. In 1928, K. H. Bauer formulated his mutation theory of the origin of cancer, and already in 1914, Th. Boveri speculat­ ed that tumor cells originate from an abnormal chromosomal comple­ ment. In the meantime we have learned that also nonionizing radiation and an immense number of environmental chemicals, both, man-made and naturally occurring, are mutagenic in a variety of test systems, in­ cluding human cells. In no case has it been shown unequivocally that physical or chemical mutagens have led to an elevation of the mutation rate in the germ cells of man, but in view of the huge body of experi­ mental data this seems to be a problem of detection. It can be expect­ ed that germ cell mutations are induced as a consequence of exposure to mutagens in man, as yet undetectable with the methods at hand. An uncontrolled addition of mutations to the human gene pool may well have unforeseen and catastrophic consequences in future genera­ tions for whom we should feel responsible.

The centromere is a chromosomal region that enables the accurate segregation of chromosomes during mitosis and meiosis. It holds sister chromatids together, and through its centromere DNA–protein complex known as the kinetochore binds spindle microtubules to bring about accurate chromosome movements. Despite this conserved function, centromeres exhibit dramatic difference in structure, size, and complexity. Extensive studies on centromeric DNA revealed its rapid evolution resulting often in significant difference even among closely related species. Such a plasticity of centromeric DNA could be explained by epigenetic c- trol of centromere function, which does not depend absolutely on primary DNA sequence. According to epigenetic centromere concept, which is thoroughly d- cussed by Tanya Panchenko and Ben Black in Chap. 1 of this book, centromere activation or inactivation might be caused by modifications of chromatin. Such acquired chromatin epigenetic modifications are then inherited from one cell di- sion to the next. Concerning centromere-specific chromatin modification, it is now evident that all centromeres contain a centromere specific histone H3 variant, CenH3, which replaces histone H3 in centromeric nucleosomes and provides a structural basis that epigenetically defines centromere and differentiates it from the surrounding chromatin. Recent insights into the CenH3 presented in this chapter add important mechanistic understanding of how centromere identity is initially established and subsequently maintained in every cell cycle.

It is now becoming very clear that the development and progression of tumor towards the malignant (metastatic) phenotype depends tightly on the interaction between the tumor cells and the tumor microenvironment. Tumor cells respond to stimuli generated within the tumor microenvironment for their growth advantage while the tumor cell themselves reshape and remodel the architecture and function of their extracellular matrices. The term tumor microenvironment is a wide umbrella consisting of stromal cells such as fibroblasts and endothelial cells and infiltration immune cells including T and B cells, macrophages, and other inflammatory cells (PMNs). These different components of the tumor microenvironment could have stimulatory and inhibitory effects on tumor progression by regulating the gene expression repertoire within the tumor cells on one hand and the stroma cells on the other. In this volume we have seven contributors who will discuss several different aspects on the cross talk within the tumor microenvironment components leading to the acquisition of the metastatic phenotype. It is our hope that these state-of-the-art studies will shed further light on our understanding of these complicated processes.

Once per life cycle, mitotic nuclear divisions are replaced by meiosis I and II – reducing chromosome number from the diploid level to a haploid genome, reshuffling the homologous chromosomes by their centromeres, and recombining chromosome arms by crossing-over. In animals, including humans, all this happens during the germ cell formation of eggs and sperm. Due to the reign of meiosis, no child is a true genetic copy of either parent. Central to mainstream meiosis, the mechanisms of reciprocal exchange at crossover/chiasma sites stand out as a controlled program of biologically significant molecular changes. To initiate the meiotic exchange of DNA, surgical cuts are made as a form of calculated damage that is subsequently repaired by homologous recombination. These key events are accompanied by ancillary provisions at the level of chromosome core organization, sister chromatid cohesion, and differential centromere connectivity. Great progress has been made in recent years to further our understanding of these mechanisms. Questions still open primarily concern the placement of and mutual coordination between neighboring crossover events. The current book addresses these processes and mechanisms in multicellular eukaryotes, such as Drosophila, Arabidopsis, mice and humans.
