Single-cell RNA sequencing (scRNA-seq) has been widely applied to discover new cell types by detecting sub-populations in a heterogeneous group of cells. Since scRNA-seq experiments have lower read coverage/tag counts and introduce more technical biases compared to bulk RNA-seq experiments, the limited number of sampled cells combined with the experimental biases and other dataset specific variations presents a challenge to cross-dataset analysis and discovery of relevant biological variations across multiple cell populations. In this paper, we introduce a method of variance-driven multitask clustering of single-cell RNA-seq data (scVDMC) that utilizes multiple single-cell populations from biological replicates or different samples. scVDMC clusters single cells in multiple scRNA-seq experiments of similar cell types and markers but varying expression patterns such that the scRNA-seq data are better integrated than typical pooled analyses which only increase the sample size. By controlling the variance among the cell clusters within each dataset and across all the datasets, scVDMC detects cell sub-populations in each individual experiment with shared cell-type markers but varying cluster centers among all the experiments. Applied to two real scRNA-seq datasets with several replicates and one large-scale droplet-based dataset on three patient samples, scVDMC more accurately detected cell populations and known cell markers than pooled clustering and other recently proposed scRNA-seq clustering methods. In the case study applied to in-house Recessive Dystrophic Epidermolysis Bullosa (RDEB) scRNA-seq data, scVDMC revealed several new cell types and unknown markers validated by flow cytometry. In the literature, there has been little effort directed towards developing computational methods for cross-population transcriptome analysis of multiple single-cell populations. The cross-cell-population clustering problem is different from the traditional clustering problem because single-cell populations can be collected from different patients, different samples of a tissue, or different experimental replicates. The accompanying biological and technical variation tends to dominate the signals for clustering the pooled single cells from the multiple populations. In this work, we have developed a multitask clustering method to address the cross-population clustering problem. The method simultaneously clusters each individual cell population and controls variance among the cell-type cluster centers within each cell population and across the cell populations. We demonstrate that our multitask clustering method significantly improves clustering accuracy and marker discovery in three public scRNA-seq datasets and also apply the method to an in-house Recessive Dystrophic Epidermolysis Bullosa (RDEB) dataset. Our results make it evident that multitask clustering is a promising new approach for cross-population analysis of scRNA-seq data.

Since the discovery of tumour initiating cells (TICs) in solid tumours, studies focussing on their role in cancer initiation and progression have abounded. The biological interrogation of these cells continues to yield volumes of information on their pro-tumourigenic behaviour, but actionable generalised conclusions have been scarce. Further, new information suggesting a dependence of tumour composition and growth on the microenvironment has yet to be studied theoretically. To address this point, we created a hybrid, discrete/continuous computational cellular automaton model of a generalised stem-cell driven tissue with a simple microenvironment. Using the model we explored the phenotypic traits inherent to the tumour initiating cells and the effect of the microenvironment on tissue growth. We identify the regions in phenotype parameter space where TICs are able to cause a disruption in homeostasis, leading to tissue overgrowth and tumour maintenance. As our parameters and model are non-specific, they could apply to any tissue TIC and do not assume specific genetic mutations. Targeting these phenotypic traits could represent a generalizable therapeutic strategy across cancer types. Further, we find that the microenvironmental variable does not strongly affect the outcomes, suggesting a need for direct feedback from the microenvironment onto stem-cell behaviour in future modelling endeavours., Author Summary In this paper, we present a mathematical/computational model of a tumour growing according to the canonical cancer stem-cell hypothesis with a simplified microenvironment. We explore the parameters of this model and find good agreement between our model and other theoretical models in terms of the intrinsic cellular parameters, which are difficult to study biologically. We find, however, disagreement between novel biological data and our model in terms of the microenvironmental changes. We conclude that future theoretical models of stem-cell driven tumours must include specific feedback from the microenvironment onto the individual cellular behavior. Further, we identify several cell intrinsic parameters which govern loss of homeostasis into a state of uncontrolled growth.

The human immune system functions to provide continuous body-wide surveillance to detect and eliminate foreign agents such as bacteria and viruses as well as the body's own cells that undergo malignant transformation. To counteract this surveillance, tumor cells evolve mechanisms to evade elimination by the immune system; this tumor immunoescape leads to continuous tumor expansion, albeit potentially with a different composition of the tumor cell population (“immunoediting”). Tumor immunoescape and immunoediting are products of an evolutionary process and are hence driven by mutation and selection. Higher mutation rates allow cells to more rapidly acquire new phenotypes that help evade the immune system, but also harbor the risk of an inability to maintain essential genome structure and functions, thereby leading to an error catastrophe. In this paper, we designed a novel mathematical framework, based upon the quasispecies model, to study the effects of tumor immunoediting and the evolution of (epi)genetic instability on the abundance of tumor and immune system cells. We found that there exists an optimum number of tumor variants and an optimum magnitude of mutation rates that maximize tumor progression despite an active immune response. Our findings provide insights into the dynamics of tumorigenesis during immune system attacks and help guide the choice of treatment strategies that best inhibit diverse tumor cell populations., Author Summary Immunologic surveillance is a function of the immune system which serves to constantly monitor the body for microorganisms, foreign tissue, and cancer cells. To evade this surveillance and subsequent elimination, cancer cells evolve strategies to prevent being recognized and killed by immune system cells; one mechanism is to increase the rate at which genetic and/or epigenetic variability is generated. The benefits of an increased variability of cancer cells to counteract immune surveillance, however, stands in contrast to the costs associated with such heightened mutation rates: the risk of an inability to maintain essential genome structure and functions. To study such situations arising in tumorigenesis, we designed a novel mathematical framework of tumor immunosurveillance and the evolution of mutation rates. We then utilized this framework to study how increased mutation rates and immunologic surveillance affect the abundance of tumor and immune system cells. We found that there exists an optimum number of tumor variants and an optimum magnitude of mutation rates that maximize tumor progression despite the presence of actively proliferating and functioning immune system cells. Our study contributes to an understanding of cancer development during immune system attacks and also suggests treatment strategies for heterogeneous tumor cell populations.

We propose a network representation of electrically coupled beta cells in islets of Langerhans. Beta cells are functionally connected on the basis of correlations between calcium dynamics of individual cells, obtained by means of confocal laser-scanning calcium imaging in islets from acute mouse pancreas tissue slices. Obtained functional networks are analyzed in the light of known structural and physiological properties of islets. Focusing on the temporal evolution of the network under stimulation with glucose, we show that the dynamics are more correlated under stimulation than under non-stimulated conditions and that the highest overall correlation, largely independent of Euclidean distances between cells, is observed in the activation and deactivation phases when cells are driven by the external stimulus. Moreover, we find that the range of interactions in networks during activity shows a clear dependence on the Euclidean distance, lending support to previous observations that beta cells are synchronized via calcium waves spreading throughout islets. Most interestingly, the functional connectivity patterns between beta cells exhibit small-world properties, suggesting that beta cells do not form a homogeneous geometric network but are connected in a functionally more efficient way. Presented results provide support for the existing knowledge of beta cell physiology from a network perspective and shed important new light on the functional organization of beta cell syncitia whose structural topology is probably not as trivial as believed so far., Author Summary Complex network theory has provided new tools for studying the structure and function of complex systems. A particularly attractive avenue in this context is the analysis of biological systems, since structural principles of complex networks have been identified at all scales of functioning of living organisms. In the present paper, we propose a construction of a complex network representation of pancreatic islets of Langerhans. In this microorgan, interconnected beta cells produce and secrete insulin, an anabolic hormone that controls the level of nutrients in the blood. We determine the functional connectivity on the basis of patterns of correlations between experimentally measured calcium dynamics in individual beta cells. The extracted pattern of pairwise interactions between network elements, i.e. beta cells, is then scrutinized with conventional tools for network analysis. Our findings are largely reconcilable with known structural and functional properties but also point to the presence of unexpected small-world attributes that appear to represent a general organizational principle of the functional connectivity between beta cells. We argue that complex network analysis applied to islets of Langerhans is a valuable new tool in the physiologist's analytical repertoire, and in the future it could help deepen our understanding of their physiology.

Human cancer is caused by the accumulation of genetic alterations in cells. Of special importance are changes that occur early during malignant transformation because they may result in oncogene addiction and thus represent promising targets for therapeutic intervention. We have previously described a computational approach, called Retracing the Evolutionary Steps in Cancer (RESIC), to determine the temporal sequence of genetic alterations during tumorigenesis from cross-sectional genomic data of tumors at their fully transformed stage. Since alterations within a set of genes belonging to a particular signaling pathway may have similar or equivalent effects, we applied a pathway-based systems biology approach to the RESIC methodology. This method was used to determine whether alterations of specific pathways develop early or late during malignant transformation. When applied to primary glioblastoma (GBM) copy number data from The Cancer Genome Atlas (TCGA) project, RESIC identified a temporal order of pathway alterations consistent with the order of events in secondary GBMs. We then further subdivided the samples into the four main GBM subtypes and determined the relative contributions of each subtype to the overall results: we found that the overall ordering applied for the proneural subtype but differed for mesenchymal samples. The temporal sequence of events could not be identified for neural and classical subtypes, possibly due to a limited number of samples. Moreover, for samples of the proneural subtype, we detected two distinct temporal sequences of events: (i) RAS pathway activation was followed by TP53 inactivation and finally PI3K2 activation, and (ii) RAS activation preceded only AKT activation. This extension of the RESIC methodology provides an evolutionary mathematical approach to identify the temporal sequence of pathway changes driving tumorigenesis and may be useful in guiding the understanding of signaling rearrangements in cancer development., Author Summary Cancer is a deadly disease that develops through the accumulation of genetic changes over time. Many biological models do not incorporate this temporal aspect of tumor formation and progression, in part due to the difficulty of determining the sequence of events through biological experimentation for most cancer types. We previously developed a computational algorithm with which we can quickly and cost-effectively determine the order in which mutations arise in the tumor even when large numbers of mutations are considered. In this paper, we extended our method to incorporate biological knowledge of the common pathways by which cancer progresses. We applied these techniques to primary glioblastoma, the most common form of brain cancer. We found that when all samples are taken into account, a temporal sequence of pathway events emerges; however, different subtypes of glioblastoma vary in their temporal sequence of events. This algorithm can also be easily applied to other cancer types as clinical data becomes available, showing the benefit of computational and mathematical tools in cancer research. Using temporal information, cancer biologists will be able to develop more accurate animal models of tumor formation and learn more about how mutations interact in time, thus leading to better treatments for cancer.
