In the last few decades, the number of published papers that include search terms such as thermodynamics, entropy, ecology, and ecosystems has grown rapidly. Recently, background research carried out during the development of a paper on "thermodynamics in ecology" revealed huge variation in the understanding of the meaning and the use of some of the central terms in this field—in particular, entropy. This variation seems to be based primarily on the differing educational and scientific backgrounds of the researchers responsible for contributions to this field. Secondly, some ecological subdisciplines also seem to be better suited and applicable to certain interpretations of the concept than others. The most well-known seems to be the use of the Boltzmann–Gibbs equation in the guise of the Shannon–Weaver/Wiener index when applied to the estimation of biodiversity in ecology. Thirdly, this tendency also revealed that the use of entropy-like functions could be diverted into an area of statistical and distributional analyses as opposed to real thermodynamic approaches, which explicitly aim to describe and account for the energy fluxes and dissipations in the systems. Fourthly, these different ways of usage contribute to an increased confusion in discussions about efficiency and possible telos in nature, whether at the developmental level of the organism, a population, or an entire ecosystem. All the papers, in general, suffer from a lack of clear definitions of the thermodynamic functions used, and we, therefore, recommend that future publications in this area endeavor to achieve a more precise use of language. This paper considers how a classification of causal effects as comprising efficient, formal, material, and final causation can provide a useful understanding of how emergence takes place in biology and technology, with formal, material, and final causation all including cases of downward causation; they each occur in both synchronic and diachronic forms. Taken together, they underlie why all emergent levels in the hierarchy of emergence have causal powers (which is Noble's principle of biological relativity) and so why causal closure only occurs when the upwards and downwards interactions between all emergent levels are taken into account, contra to claims that some underlying physics level is by itself causality complete. A key feature is that stochasticity at the molecular level plays an important role in enabling agency to emerge, underlying the possibility of final causation occurring in these contexts. Information transmission and storage have gained traction as unifying concepts to characterize biological systems and their chances of survival and evolution at multiple scales. Despite the potential for an information-based mathematical framework to offer new insights into life processes and ways to interact with and control them, the main legacy is that of Shannon's, where a purely syntactic characterization of information scores systems on the basis of their maximum information efficiency. The latter metrics seem not entirely suitable for biological systems, where transmission and storage of different pieces of information (carrying different semantics) can result in different chances of survival. Based on an abstract mathematical model able to capture the parameters and behaviors of a population of single-celled organisms whose survival is correlated to information retrieval from the environment, this paper explores the aforementioned disconnect between classical information theory and biology. In this paper, we present a model, specified as a computational state machine, which is then utilized in a simulation framework constructed specifically to reveal emergence of a "subjective information", i.e., trade-off between a living system's capability to maximize the acquisition of information from the environment, and the maximization of its growth and survival over time. Simulations clearly show that a strategy that maximizes information efficiency results in a lower growth rate with respect to the strategy that gains less information but contains a higher meaning for survival. Cyclically dominant systems are hot issues in academia, and they play an important role in explaining biodiversity in Nature. In this paper, we construct a five-strategy cyclically dominant system. Each individual in our system changes its strategy along a fixed direction. The dominant strategy can promote a change in the dominated strategy, and the dominated strategy can block a change in the dominant strategy. We use mean-field theory and cellular automaton simulation to discuss the evolving characters of the system. In the cellular automaton simulation, we find the emergence of spiral waves on spatial patterns without a migration rate, which suggests a new way to produce self-organized spatial patterns. In recent work, Baez, Fong and the author introduced a framework for describing Markov processes equipped with a detailed balanced equilibrium as open systems of a certain type. These "open Markov processes" serve as the building blocks for more complicated processes. In this paper, we describe the potential application of this framework in the modeling of biological systems as open systems maintained away from equilibrium. We show that non-equilibrium steady states emerge in open systems of this type, even when the rates of the underlying process are such that a detailed balanced equilibrium is permitted. It is shown that these non-equilibrium steady states minimize a quadratic form which we call "dissipation". In some circumstances, the dissipation is approximately equal to the rate of change of relative entropy plus a correction term. On the other hand, Prigogine's principle of minimum entropy production generally fails for non-equilibrium steady states. We use a simple model of membrane transport to illustrate these concepts. In this paper we study an impulsive delayed reaction-diffusion model applied in biology. The introduced model generalizes existing reaction-diffusion delayed epidemic models to the impulsive case. The integral manifolds notion has been introduced to the model under consideration. This notion extends the single state notion and has important applications in the study of multi-stable systems. By means of an extension of the Lyapunov method integral manifolds' existence, results are established. Based on the Lyapunov functions technique combined with a Poincarè-type inequality qualitative criteria related to boundedness, permanence, and stability of the integral manifolds are also presented. The application of the proposed impulsive control model is closely related to a most important problems in the mathematical biology—the problem of optimal control of epidemic models. The considered impulsive effects can be used by epidemiologists as a very effective therapy control strategy. In addition, since the integral manifolds approach is relevant in various contexts, our results can be applied in the qualitative investigations of many problems in the epidemiology of diverse interest. The aim of this review is to highlight the possibility of applying the mathematical formalism and methodology of quantum theory to model behavior of complex biosystems, from genomes and proteins to animals, humans, and ecological and social systems. Such models are known as quantum-like, and they should be distinguished from genuine quantum physical modeling of biological phenomena. One of the distinguishing features of quantum-like models is their applicability to macroscopic biosystems or, to be more precise, to information processing in them. Quantum-like modeling has its basis in quantum information theory, and it can be considered one of the fruits of the quantum information revolution. Since any isolated biosystem is dead, modeling of biological as well as mental processes should be based on the theory of open systems in its most general form—the theory of open quantum systems. In this review, we explain its applications to biology and cognition, especially theory of quantum instruments and the quantum master equation. We mention the possible interpretations of the basic entities of quantum-like models with special interest given to QBism, as it may be the most useful interpretation. [ABSTRACT FROM AUTHOR]

This contribution considers proto-cell structures associated with asymmetries, mainly gravity, in the framework of reaction–diffusion. There are equivalent solutions for defined morphogen parameters in the equations that allow for defining proto-tissue complexity and configurational entropy. Using RNA data, improvements to the complexity and entropy due to the Earth's gravity are presented. The theoretical proto-tissues complexity estimation, as a function of arbitrary surface gravity, is likewise proposed. In this sense, hypothetical aggregates of proto-cells on Mars would have a lower complexity than on Earth, which is equally valid for the Moon. Massive planets, or exoplanets like BD+20594b, could have major proto-tissue complexity and, eventually, rich biodiversity. [ABSTRACT FROM AUTHOR]

Intelligence is a central feature of human beings' primary and interpersonal experience. Understanding how intelligence originated and scaled during evolution is a key challenge for modern biology. Some of the most important approaches to understanding intelligence are the ongoing efforts to build new intelligences in computer science (AI) and bioengineering. However, progress has been stymied by a lack of multidisciplinary consensus on what is central about intelligence regardless of the details of its material composition or origin (evolved vs. engineered). We show that Buddhist concepts offer a unique perspective and facilitate a consilience of biology, cognitive science, and computer science toward understanding intelligence in truly diverse embodiments. In coming decades, chimeric and bioengineering technologies will produce a wide variety of novel beings that look nothing like familiar natural life forms; how shall we gauge their moral responsibility and our own moral obligations toward them, without the familiar touchstones of standard evolved forms as comparison? Such decisions cannot be based on what the agent is made of or how much design vs. natural evolution was involved in their origin. We propose that the scope of our potential relationship with, and so also our moral duty toward, any being can be considered in the light of Care—a robust, practical, and dynamic lynchpin that formalizes the concepts of goal-directedness, stress, and the scaling of intelligence; it provides a rubric that, unlike other current concepts, is likely to not only survive but thrive in the coming advances of AI and bioengineering. We review relevant concepts in basal cognition and Buddhist thought, focusing on the size of an agent's goal space (its cognitive light cone) as an invariant that tightly links intelligence and compassion. Implications range across interpersonal psychology, regenerative medicine, and machine learning. The Bodhisattva's vow ("for the sake of all sentient life, I shall achieve awakening") is a practical design principle for advancing intelligence in our novel creations and in ourselves. The "magic" word complexity evokes a multitude of meanings that obscure its real sense. Here we try and generate a bottom-up reconstruction of the deep sense of complexity by looking at the convergence of different features shared by complex systems. We specifically focus on complexity in biology but stressing the similarities with analogous features encountered in inanimate and artefactual systems in order to track an integrative path toward a new "mainstream" of science overcoming the actual fragmentation of scientific culture.
