Knee osteoarthritis (KOA) as a disabling joint disease has doubled in prevalence since the mid-20th century. Early diagnosis for the longitudinal KOA grades has been increasingly important for effective monitoring and intervention. Although recent studies have achieved promising performance for baseline KOA grading, longitudinal KOA grading has been seldom studied and the KOA domain knowledge has not been well explored yet. In this paper, a novel deep learning architecture, namely adversarial evolving neural network (A-ENN), is proposed for longitudinal grading of KOA severity. As the disease progresses from mild to severe level, ENN involves the progression patterns for accurately characterizing the disease by comparing an input image it to the template images of different KL grades using convolution and deconvolution computations. In addition, an adversarial training scheme with a discriminator is developed to obtain the evolution traces. Thus, the evolution traces as fine-grained domain knowledge are further fused with the general convolutional image representations for longitudinal grading. Note that ENN can be applied to other learning tasks together with existing deep architectures, in which the responses characterize progressive representations. Comprehensive experiments on the Osteoarthritis Initiative (OAI) dataset were conducted to evaluate the proposed method. The aim of this paper is to provide a comprehensive overview of the MICCAI 2020 AutoImplant Challenge. The approaches and publications submitted and accepted within the challenge will be summarized and reported, highlighting common algorithmic trends and algorithmic diversity. Furthermore, the evaluation results will be presented, compared and discussed in regard to the challenge aim: seeking for low cost, fast and fully automated solutions for cranial implant design. Based on feedback from collaborating neurosurgeons, this paper concludes by stating open issues and post-challenge requirements for intra-operative use. Cephalometric analysis relies on accurate detection of craniomaxillofacial (CMF) landmarks from cone-beam computed tomography (CBCT) images. However, due to the complexity of CMF bony structures, it is difficult to localize landmarks efficiently and accurately. In this paper, we propose a deep learning framework to tackle this challenge by jointly digitalizing 105 CMF landmarks on CBCT images. By explicitly learning the local geometrical relationships between the landmarks, our approach extends Mask R-CNN for end-to-end prediction of landmark locations. Specifically, we first apply a detection network on a down-sampled 3D image to leverage global contextual information to predict the approximate locations of the landmarks. We subsequently leverage local information provided by higher-resolution image patches to refine the landmark locations. On patients with varying non-syndromic jaw deformities, our method achieves an average detection accuracy of 1.38± 0.95mm, outperforming a related state-of-the-art method. [ABSTRACT FROM AUTHOR]

Bioluminescence tomography (BLT) is a promising pre-clinical imaging technique for a wide variety of biomedical applications, which can non-invasively reveal functional activities inside living animal bodies through the detection of visible or near-infrared light produced by bioluminescent reactions. Recently, reconstruction approaches based on deep learning have shown great potential in optical tomography modalities. However, these reports only generate data with stationary patterns of constant target number, shape, and size. The neural networks trained by these data sets are difficult to reconstruct the patterns outside the data sets. This will tremendously restrict the applications of deep learning in optical tomography reconstruction. To address this problem, a self-training strategy is proposed for BLT reconstruction in this paper. The proposed strategy can fast generate large-scale BLT data sets with random target numbers, shapes, and sizes through an algorithm named random seed growth algorithm and the neural network is automatically self-trained. In addition, the proposed strategy uses the neural network to build a map between photon densities on surface and inside the imaged object rather than an end-to-end neural network that directly infers the distribution of sources from the photon density on surface. The map of photon density is further converted into the distribution of sources through the multiplication with stiffness matrix. Simulation, phantom, and mouse studies are carried out. Learning how to capture long-range dependencies and restore spatial information of down-sampled feature maps are the basis of the encoder-decoder structure networks in medical image segmentation. U-Net based methods use feature fusion to alleviate these two problems, but the global feature extraction ability and spatial information recovery ability of U-Net are still insufficient. In this paper, we propose a Global Feature Reconstruction (GFR) module to efficiently capture global context features and a Local Feature Reconstruction (LFR) module to dynamically up-sample features, respectively. For the GFR module, we first extract the global features with category representation from the feature map, then use the different level global features to reconstruct features at each location. The GFR module establishes a connection for each pair of feature elements in the entire space from a global perspective and transfers semantic information from the deep layers to the shallow layers. For the LFR module, we use low-level feature maps to guide the up-sampling process of high-level feature maps. Specifically, we use local neighborhoods to reconstruct features to achieve the transfer of spatial information. Based on the encoder-decoder architecture, we propose a Global and Local Feature Reconstruction Network (GLFRNet), in which the GFR modules are applied as skip connections and the LFR modules constitute the decoder path. Histopathological tissue classification is a simpler way to achieve semantic segmentation for the whole slide images, which can alleviate the requirement of pixel-level dense annotations. Existing works mostly leverage the popular CNN classification backbones in computer vision to achieve histopathological tissue classification. In this paper, we propose a super lightweight plug-and-play module, named Pyramidal Deep-Broad Learning (PDBL), for any well-trained classification backbone to improve the classification performance without a re-training burden. For each patch, we construct a multi-resolution image pyramid to obtain the pyramidal contextual information. For each level in the pyramid, we extract the multi-scale deep-broad features by our proposed Deep-Broad block (DB-block). We equip PDBL in three popular classification backbones, ShuffLeNetV2, EfficientNetb0, and ResNet50 to evaluate the effectiveness and efficiency of our proposed module on two datasets (Kather Multiclass Dataset and the LC25000 Dataset). Experimental results demonstrate the proposed PDBL can steadily improve the tissue-level classification performance for any CNN backbones, especially for the lightweight models when given a small among of training samples (less than 10%). When deep neural network (DNN) was first introduced to the medical image analysis community, researchers were impressed by its performance. However, it is evident now that a large number of manually labeled data is often a must to train a properly functioning DNN. This demand for supervision data and labels is a major bottleneck in current medical image analysis, since collecting a large number of annotations from experienced experts can be time-consuming and expensive. In this paper, we demonstrate that the eye movement of radiologists reading medical images can be a new form of supervision to train the DNN-based computer-aided diagnosis (CAD) system. Particularly, we record the tracks of the radiologists’ gaze when they are reading images. The gaze information is processed and then used to supervise the DNN’s attention via an Attention Consistency module. To the best of our knowledge, the above pipeline is among the earliest efforts to leverage expert eye movement for deep-learning-based CAD. We have conducted extensive experiments on knee X-ray images for osteoarthritis assessment. Deep neural networks have achieved remarkable success in a wide variety of natural image and medical image computing tasks. However, these achievements indispensably rely on accurately annotated training data. If encountering some noisy-labeled images, the network training procedure would suffer from difficulties, leading to a sub-optimal classifier. This problem is even more severe in the medical image analysis field, as the annotation quality of medical images heavily relies on the expertise and experience of annotators. In this paper, we propose a novel collaborative training paradigm with global and local representation learning for robust medical image classification from noisy-labeled data to combat the lack of high quality annotated medical data. Specifically, we employ the self-ensemble model with a noisy label filter to efficiently select the clean and noisy samples. Then, the clean samples are trained by a collaborative training strategy to eliminate the disturbance from imperfect labeled samples. Notably, we further design a novel global and local representation learning scheme to implicitly regularize the networks to utilize noisy samples in a self-supervised manner. We evaluated our proposed robust learning strategy on four public medical image classification datasets with three types of label noise, i.e., random noise, computer-generated label noise, and inter-observer variability noise. According to a recent Deloitte study, the COVID-19 pandemic continues to place a huge strain on the global health care sector. Covid-19 has also catalysed digital transformation across the sector for improving operational efficiencies. As a result, the amount of digitally stored patient data such as discharge letters, scan images, test results or free text entries by doctors has grown significantly. In 2020, 2314 exabytes of medical data was generated globally. This medical data does not conform to a generic structure and is mostly in the form of unstructured digitally generated or scanned paper documents stored as part of a patient’s medical reports. This unstructured data is digitised using Optical Character Recognition (OCR) process. A key challenge here is that the accuracy of the OCR process varies due to the inability of current OCR engines to correctly transcribe scanned or handwritten documents in which text may be skewed, obscured or illegible. This is compounded by the fact that processed text is comprised of specific medical terminologies that do not necessarily form part of general language lexicons. The proposed work uses a deep neural network based self-supervised pre-training technique: Robustly Optimized Bidirectional Encoder Representations from Transformers (RoBERTa) that can learn to predict hidden (masked) sections of text to fill in the gaps of non-transcribable parts of the documents being processed. Evaluating the proposed method on domain-specific datasets which include real medical documents, shows a significantly reduced word error rate demonstrating the effectiveness of the approach. Deep neural networks, in particular convolutional networks, have rapidly become a popular choice for analyzing histopathology images. However, training these models relies heavily on a large number of samples manually annotated by experts, which is cumbersome and expensive. In addition, it is difficult to obtain a perfect set of labels due to the variability between expert annotations. This paper presents a novel active learning (AL) framework for histopathology image analysis, named PathAL. To reduce the required number of expert annotations, PathAL selects two groups of unlabeled data in each training iteration: one “informative” sample that requires additional expert annotation, and one “confident predictive” sample that is automatically added to the training set using the model’s pseudo-labels. To reduce the impact of the noisy-labeled samples in the training set, PathAL systematically identifies noisy samples and excludes them to improve the generalization of the model. Our model advances the existing AL method for medical image analysis in two ways. First, we present a selection strategy to improve classification performance with fewer manual annotations. Unlike traditional methods focusing only on finding the most uncertain samples with low prediction confidence, we discover a large number of high confidence samples from the unlabeled set and automatically add them for training with assigned pseudo-labels. Second, we design a method to distinguish between noisy samples and hard samples using a heuristic approach. We exclude the noisy samples while preserving the hard samples to improve model performance. Extensive experiments demonstrate that our proposed PathAL framework achieves promising results on a prostate cancer Gleason grading task, obtaining similar performance with 40% fewer annotations compared to the fully supervised learning scenario. Automatic liver tumor segmentation is of great importance for assisting doctors in liver cancer diagnosis and treatment planning. Recently, deep learning approaches trained with pixel-level annotations have contributed many breakthroughs in image segmentation. However, acquiring such accurate dense annotations is time-consuming and labor-intensive, which limits the performance of deep neural networks for medical image segmentation. We note that Couinaud segment is widely used by radiologists when recording liver cancer-related findings in the reports, since it is well-suited for describing the localization of tumors. In this paper, we propose a novel approach to train convolutional networks for liver tumor segmentation using Couinaud segment annotations. Couinaud segment annotations are image-level labels with values ranging from 1 to 8, indicating a specific region of the liver. Our proposed model, namely CouinaudNet, can estimate pseudo tumor masks from the Couinaud segment annotations as pixel-wise supervision for training a fully supervised tumor segmentation model, and it is composed of two components: 1) an inpainting network with Couinaud segment masks which can effectively remove tumors for pathological images by filling the tumor regions with plausible healthy-looking intensities; 2) a difference spotting network for segmenting the tumors, which is trained with healthy-pathological pairs generated by an effective tumor synthesis strategy. The proposed method is extensively evaluated on two liver tumor segmentation datasets. The experimental results demonstrate that our method can achieve competitive performance compared to the fully supervised counterpart and the state-of-the-art methods while requiring significantly less annotation effort. Segmenting anatomical structures in medical images has been successfully addressed with deep learning methods for a range of applications. However, this success is heavily dependent on the quality of the image that is being segmented. A commonly neglected point in the medical image analysis community is the vast amount of clinical images that have severe image artefacts due to organ motion, movement of the patient and/or image acquisition related issues. In this paper, we discuss the implications of image motion artefacts on cardiac MR segmentation and compare a variety of approaches for jointly correcting for artefacts and segmenting the cardiac cavity. The method is based on our recently developed joint artefact detection and reconstruction method, which reconstructs high quality MR images from k-space using a joint loss function and essentially converts the artefact correction task to an under-sampled image reconstruction task by enforcing a data consistency term. In this paper, we propose to use a segmentation network coupled with this in an end-to-end framework. Our training optimises three different tasks: 1) image artefact detection, 2) artefact correction and 3) image segmentation. We train the reconstruction network to automatically correct for motion-related artefacts using synthetically corrupted cardiac MR k-space data and uncorrected reconstructed images. Using a test set of 500 2D+time cine MR acquisitions from the UK Biobank data set, we achieve demonstrably good image quality and high segmentation accuracy in the presence of synthetic motion artefacts. Machine learning techniques used in computer-aided medical image analysis usually suffer from the domain shift problem caused by different distributions between source/reference data and target data. As a promising solution, domain adaptation has attracted considerable attention in recent years. The aim of this paper is to survey the recent advances of domain adaptation methods in medical image analysis. We first present the motivation of introducing domain adaptation techniques to tackle domain heterogeneity issues for medical image analysis. Then we provide a review of recent domain adaptation models in various medical image analysis tasks. We categorize the existing methods into shallow and deep models, and each of them is further divided into supervised, semi-supervised and unsupervised methods. We also provide a brief summary of the benchmark medical image datasets that support current domain adaptation research. Geometric deep learning is a relatively nascent field that has attracted significant attention in the past few years. This is partly due to the availability of data acquired from non-euclidean domains or features extracted from euclidean-space data that reside on smooth manifolds. For instance, pose data commonly encountered in computer vision reside in Lie groups, while covariance matrices that are ubiquitous in many fields and diffusion tensors encountered in medical imaging domain reside on the manifold of symmetric positive definite matrices. Much of this data is naturally represented as a grid of manifold-valued data. In this paper we present a novel theoretical framework for developing deep neural networks to cope with these grids of manifold-valued data inputs. We also present a novel architecture to realize this theory and call it the ManifoldNet. Analogous to vector spaces where convolutions are equivalent to computing weighted sums, manifold-valued data ‘convolutions’ can be defined using the weighted Fréchet Mean (${\sf wFM}$ wFM ). (This requires endowing the manifold with a Riemannian structure if it did not already come with one.) The hidden layers of ManifoldNet compute ${\sf wFM}$ wFM s of their inputs, where the weights are to be learnt. This means the data remain manifold-valued as they propagate through the hidden layers. To reduce computational complexity, we present a provably convergent recursive algorithm for computing the ${\sf wFM}$ wFM . Further, we prove that on non-constant sectional curvature manifolds, each ${\sf wFM}$ wFM layer is a contraction mapping and provide constructive evidence for its non-collapsibility when stacked in layers. This captures the two fundamental properties of deep network layers. Analogous to the equivariance of convolution in euclidean space to translations, we prove that the ${\sf wFM}$ wFM is equivariant to the action of the group of isometries admitted by the Riemannian manifold on which the data reside. Breast histology image classification is a crucial step in the early diagnosis of breast cancer. In breast pathological diagnosis, Convolutional Neural Networks (CNNs) have demonstrated great success using digitized histology slides. However, tissue classification is still challenging due to the high visual variability of the large-sized digitized samples and the lack of contextual information. In this paper, we propose a novel CNN, called Multi-level Context and Uncertainty aware (MCUa) dynamic deep learning ensemble model. MCUa model consists of several multi-level context-aware models to learn the spatial dependency between image patches in a layer-wise fashion. It exploits the high sensitivity to the multi-level contextual information using an uncertainty quantification component to accomplish a novel dynamic ensemble model. MCUa model has achieved a high accuracy of 98.11% on a breast cancer histology image dataset. Although deep networks have been shown to perform very well on a variety of medical imaging tasks, inference in the presence of pathology presents several challenges to common models. These challenges impede the integration of deep learning models into real clinical workflows, where the customary process of cascading deterministic outputs from a sequence of image-based inference steps (e.g. registration, segmentation) generally leads to an accumulation of errors that impacts the accuracy of downstream inference tasks. In this paper, we propose that by embedding uncertainty estimates across cascaded inference tasks, performance on the downstream inference tasks should be improved. We demonstrate the effectiveness of the proposed approach in three different clinical contexts: (i) We demonstrate that by propagating T2 weighted lesion segmentation results and their associated uncertainties, subsequent T2 lesion detection performance is improved when evaluated on a proprietary large-scale, multi-site, clinical trial dataset acquired from patients with Multiple Sclerosis. (ii) We show an improvement in brain tumour segmentation performance when the uncertainty map associated with a synthesised missing MR volume is provided as an additional input to a follow-up brain tumour segmentation network, when evaluated on the publicly available BraTS-2018 dataset. (iii) We show that by propagating uncertainties from a voxel-level hippocampus segmentation task, the subsequent regression of the Alzheimer’s disease clinical score is improved. Adequate medical images are often indispensable in contemporary deep learning-based medical imaging studies, although the acquisition of certain image modalities may be limited due to several issues including high costs and patients issues. However, thanks to recent advances in deep learning techniques, the above tough problem can be substantially alleviated by medical images synthesis, by which various modalities including T1/T2/DTI MRI images, PET images, cardiac ultrasound images, retinal images, and so on, have already been synthesized. Unfortunately, the arterial spin labeling (ASL) image, which is an important fMRI indicator in dementia diseases diagnosis nowadays, has never been comprehensively investigated for the synthesis purpose yet. In this paper, ASL images have been successfully synthesized from structural magnetic resonance images for the first time. Technically, a novel unbalanced deep discriminant learning-based model equipped with new ResNet sub-structures is proposed to realize the synthesis of ASL images from structural magnetic resonance images. The extensive experiments have been conducted. Comprehensive statistical analyses reveal that: 1) this newly introduced model is capable to synthesize ASL images that are similar towards real ones acquired by actual scanning; 2) synthesized ASL images obtained by the new model have demonstrated outstanding performance when undergoing rigorous tests of region-based and voxel-based corrections of partial volume effects, which are essential in ASL images processing; and 3) it is also promising that the diagnosis performance of dementia diseases can be significantly improved with the help of synthesized ASL images obtained by the new model, based on a multi-modal MRI dataset containing 355 demented patients in this paper. As the labeled anomalous medical images are usually difficult to acquire, especially for rare diseases, the deep learning based methods, which heavily rely on the large amount of labeled data, cannot yield a satisfactory performance. Compared to the anomalous data, the normal images without the need of lesion annotation are much easier to collect. In this paper, we propose an anomaly detection framework, namely $\mathbb {SALAD}$ , extracting $\mathbb {S}$ elf-supervised and tr $\mathbb {A}$ ns $\mathbb {L}$ ation-consistent features for $\mathbb {A}$ nomaly $\mathbb {D}$ etection. The proposed SALAD is a reconstruction-based method, which learns the manifold of normal data through an encode-and-reconstruct translation between image and latent spaces. In particular, two constraints (i.e., structure similarity loss and center constraint loss) are proposed to regulate the cross-space (i.e., image and feature) translation, which enforce the model to learn translation-consistent and representative features from the normal data. Furthermore, a self-supervised learning module is engaged into our framework to further boost the anomaly detection accuracy by deeply exploiting useful information from the raw normal data. An anomaly score, as a measure to separate the anomalous data from the healthy ones, is constructed based on the learned self-supervised-and-translation-consistent features. With the development of deep learning, medical image classification has been significantly improved. However, deep learning requires massive data with labels. While labeling the samples by human experts is expensive and time-consuming, collecting labels from crowd-sourcing suffers from the noises which may degenerate the accuracy of classifiers. Therefore, approaches that can effectively handle label noises are highly desired. Unfortunately, recent progress on handling label noise in deep learning has gone largely unnoticed by the medical image. To fill the gap, this paper proposes a noise-tolerant medical image classification framework named Co-Correcting, which significantly improves classification accuracy and obtains more accurate labels through dual-network mutual learning, label probability estimation, and curriculum label correcting. On two representative medical image datasets and the MNIST dataset, we test six latest Learning-with-Noisy-Labels methods and conduct comparative studies. The experiments show that Co-Correcting achieves the best accuracy and generalization under different noise ratios in various tasks. X-ray computed tomography (CT) is of great clinical significance in medical practice because it can provide anatomical information about the human body without invasion, while its radiation risk has continued to attract public concerns. Reducing the radiation dose may induce noise and artifacts to the reconstructed images, which will interfere with the judgments of radiologists. Previous studies have confirmed that deep learning (DL) is promising for improving low-dose CT imaging. However, almost all the DL-based methods suffer from subtle structure degeneration and blurring effect after aggressive denoising, which has become the general challenging issue. This paper develops the Comprehensive Learning Enabled Adversarial Reconstruction (CLEAR) method to tackle the above problems. CLEAR achieves subtle structure enhanced low-dose CT imaging through a progressive improvement strategy. First, the generator established on the comprehensive domain can extract more features than the one built on degraded CT images and directly map raw projections to high-quality CT images, which is significantly different from the routine GAN practice. Second, a multi-level loss is assigned to the generator to push all the network components to be updated towards high-quality reconstruction, preserving the consistency between generated images and gold-standard images. Finally, following the WGAN-GP modality, CLEAR can migrate the real statistical properties to the generated images to alleviate over-smoothing. Qualitative and quantitative analyses have demonstrated the competitive performance of CLEAR in terms of noise suppression, structural fidelity and visual perception improvement. This paper introduces a new concept called “transferable visual words” (TransVW), aiming to achieve annotation efficiency for deep learning in medical image analysis. Medical imaging—focusing on particular parts of the body for defined clinical purposes—generates images of great similarity in anatomy across patients and yields sophisticated anatomical patterns across images, which are associated with rich semantics about human anatomy and which are natural visual words. We show that these visual words can be automatically harvested according to anatomical consistency via self-discovery, and that the self-discovered visual words can serve as strong yet free supervision signals for deep models to learn semantics-enriched generic image representation via self-supervision (self-classification and self-restoration). Our extensive experiments demonstrate the annotation efficiency of TransVW by offering higher performance and faster convergence with reduced annotation cost in several applications. Our TransVW has several important advantages, including (1) TransVW is a fully autodidactic scheme, which exploits the semantics of visual words for self-supervised learning, requiring no expert annotation; (2) visual word learning is an add-on strategy, which complements existing self-supervised methods, boosting their performance; and (3) the learned image representation is semantics-enriched models, which have proven to be more robust and generalizable, saving annotation efforts for a variety of applications through transfer learning. Multi-contrast magnetic resonance (MR) image registration is useful in the clinic to achieve fast and accurate imaging-based disease diagnosis and treatment planning. Nevertheless, the efficiency and performance of the existing registration algorithms can still be improved. In this paper, we propose a novel unsupervised learning-based framework to achieve accurate and efficient multi-contrast MR image registration. Specifically, an end-to-end coarse-to-fine network architecture consisting of affine and deformable transformations is designed to improve the robustness and achieve end-to-end registration. Furthermore, a dual consistency constraint and a new prior knowledge-based loss function are developed to enhance the registration performances. The proposed method has been evaluated on a clinical dataset containing 555 cases, and encouraging performances have been achieved. Compared to the commonly utilized registration methods, including VoxelMorph, SyN, and LT-Net, the proposed method achieves better registration performance with a Dice score of 0.8397± 0.0756 in identifying stroke lesions. With regards to the registration speed, our method is about 10 times faster than the most competitive method of SyN (Affine) when testing on a CPU. Despite that deep learning has achieved state-of-the-art performance for medical image segmentation, its success relies on a large set of manually annotated images for training that are expensive to acquire. In this paper, we propose an annotation-efficient learning framework for segmentation tasks that avoids annotations of training images, where we use an improved Cycle-Consistent Generative Adversarial Network (GAN) to learn from a set of unpaired medical images and auxiliary masks obtained either from a shape model or public datasets. We first use the GAN to generate pseudo labels for our training images under the implicit high-level shape constraint represented by a Variational Auto-encoder (VAE)-based discriminator with the help of the auxiliary masks, and build a Discriminator-guided Generator Channel Calibration (DGCC) module which employs our discriminator’s feedback to calibrate the generator for better pseudo labels. To learn from the pseudo labels that are noisy, we further introduce a noise-robust iterative learning method using noise-weighted Dice loss. We validated our framework with two situations: objects with a simple shape model like optic disc in fundus images and fetal head in ultrasound images, and complex structures like lung in X-Ray images and liver in CT images. Experimental results demonstrated that 1) Our VAE-based discriminator and DGCC module help to obtain high-quality pseudo labels. 2) Our proposed noise-robust learning method can effectively overcome the effect of noisy pseudo labels. 3) The segmentation performance of our method without using annotations of training images is close or even comparable to that of learning from human annotations. Magnetic Resonance Imaging (MRI) is a widely used imaging technique to assess brain tumor. Accurately segmenting brain tumor from MR images is the key to clinical diagnostics and treatment planning. In addition, multi-modal MR images can provide complementary information for accurate brain tumor segmentation. However, it’s common to miss some imaging modalities in clinical practice. In this paper, we present a novel brain tumor segmentation algorithm with missing modalities. Since it exists a strong correlation between multi-modalities, a correlation model is proposed to specially represent the latent multi-source correlation. Thanks to the obtained correlation representation, the segmentation becomes more robust in the case of missing modality. First, the individual representation produced by each encoder is used to estimate the modality independent parameter. Then, the correlation model transforms all the individual representations to the latent multi-source correlation representations. Finally, the correlation representations across modalities are fused via attention mechanism into a shared representation to emphasize the most important features for segmentation. We evaluate our model on BraTS 2018 and BraTS 2019 dataset, it outperforms the current state-of-the-art methods and produces robust results when one or more modalities are missing. Prostate cancer is the most prevalent cancer among men in Western countries, with 1.1 million new diagnoses every year. The gold standard for the diagnosis of prostate cancer is a pathologists’ evaluation of prostate tissue. To potentially assist pathologists deep $\overline {/}$ learning $\overline {/}$ based cancer detection systems have been developed. Many of the state-of-the-art models are patch $\overline {/}$ based convolutional neural networks, as the use of entire scanned slides is hampered by memory limitations on accelerator cards. Patch-based systems typically require detailed, pixel-level annotations for effective training. However, such annotations are seldom readily available, in contrast to the clinical reports of pathologists, which contain slide-level labels. As such, developing algorithms which do not require manual pixel-wise annotations, but can learn using only the clinical report would be a significant advancement for the field. In this paper, we propose to use a streaming implementation of convolutional layers, to train a modern CNN (ResNet $\overline {/}$ 34) with 21 million parameters end-to-end on 4712 prostate biopsies. The method enables the use of entire biopsy images at high-resolution directly by reducing the GPU memory requirements by 2.4 TB. We show that modern CNNs, trained using our streaming approach, can extract meaningful features from high-resolution images without additional heuristics, reaching similar performance as state-of-the-art patch-based and multiple-instance learning methods. By circumventing the need for manual annotations, this approach can function as a blueprint for other tasks in histopathological diagnosis. This paper presents a client/server privacy-preserving network in the context of multicentric medical image analysis. Our approach is based on adversarial learning which encodes images to obfuscate the patient identity while preserving enough information for a target task. Our novel architecture is composed of three components: 1) an encoder network which removes identity-specific features from input medical images, 2) a discriminator network that attempts to identify the subject from the encoded images, 3) a medical image analysis network which analyzes the content of the encoded images (segmentation in our case). By simultaneously fooling the discriminator and optimizing the medical analysis network, the encoder learns to remove privacy-specific features while keeping those essentials for the target task. Our approach is illustrated on the problem of segmenting brain MRI from the large-scale Parkinson Progression Marker Initiative (PPMI) dataset. Using longitudinal data from PPMI, we show that the discriminator learns to heavily distort input images while allowing for highly accurate segmentation results. Our results also demonstrate that an encoder trained on the PPMI dataset can be used for segmenting other datasets, without the need for retraining. Recently, automatic diagnostic approaches have been widely used to classify ocular diseases. Most of these approaches are based on a single imaging modality (e.g., fundus photography or optical coherence tomography (OCT)), which usually only reflect the oculopathy to a certain extent, and neglect the modality-specific information among different imaging modalities. This paper proposes a novel modality-specific attention network (MSAN) for multi-modal retinal image classification, which can effectively utilize the modality-specific diagnostic features from fundus and OCT images. The MSAN comprises two attention modules to extract the modality-specific features from fundus and OCT images, respectively. Specifically, for the fundus image, ophthalmologists need to observe local and global pathologies at multiple scales (e.g., from microaneurysms at the micrometer level, optic disc at millimeter level to blood vessels through the whole eye). Therefore, we propose a multi-scale attention module to extract both the local and global features from fundus images. Moreover, large background regions exist in the OCT image, which is meaningless for diagnosis. Thus, a region-guided attention module is proposed to encode the retinal layer-related features and ignore the background in OCT images. Finally, we fuse the modality-specific features to form a multi-modal feature and train the multi-modal retinal image classification network. The fusion of modality-specific features allows the model to combine the advantages of fundus and OCT modality for a more accurate diagnosis. Experimental results on a clinically acquired multi-modal retinal image (fundus and OCT) dataset demonstrate that our MSAN outperforms other well-known single-modal and multi-modal retinal image classification methods. Deep learning has successfully been leveraged for medical image segmentation. It employs convolutional neural networks (CNN) to learn distinctive image features from a defined pixel-wise objective function. However, this approach can lead to less output pixel interdependence producing incomplete and unrealistic segmentation results. In this paper, we present a fully automatic deep learning method for robust medical image segmentation by formulating the segmentation problem as a recurrent framework using two systems. The first one is a forward system of an encoder-decoder CNN that predicts the segmentation result from the input image. The predicted probabilistic output of the forward system is then encoded by a fully convolutional network (FCN)-based context feedback system. The encoded feature space of the FCN is then integrated back into the forward system’s feed-forward learning process. Using the FCN-based context feedback loop allows the forward system to learn and extract more high-level image features and fix previous mistakes, thereby improving prediction accuracy over time. Experimental results, performed on four different clinical datasets, demonstrate our method’s potential application for single and multi-structure medical image segmentation by outperforming the state of the art methods. With the feedback loop, deep learning methods can now produce results that are both anatomically plausible and robust to low contrast images. Therefore, formulating image segmentation as a recurrent framework of two interconnected networks via context feedback loop can be a potential method for robust and efficient medical image analysis. Current clinical practice relies on clinical history to determine the time since stroke (TSS) onset. Imaging-based determination of acute stroke onset time could provide critical information to clinicians in deciding stroke treatment options, such as thrombolysis. The patients with unknown or unwitnessed TSS are usually excluded from thrombolysis, even if their symptoms began within the therapeutic window. In this paper, we demonstrate a machine learning approach for TSS classification using routinely acquired imaging sequences. We develop imaging features from the magnetic resonance (MR) images and train machine learning models to classify the TSS. We also propose a deep-learning model to extract hidden representations for the MR perfusion-weighted images and demonstrate classification improvement by incorporating these additional deep features. The cross-validation results show that our best classifier achieved an area under the curve of 0.765, with a sensitivity of 0.788 and a negative predictive value of 0.609, outperforming existing methods. We show that the features generated by our deep-learning algorithm correlate with the MR imaging features, and validate the robustness of the model on imaging parameter variations (e.g., year of imaging). Reducing the exposure to X-ray radiation while maintaining a clinically acceptable image quality is desirable in various CT applications. To realize low-dose CT (LdCT) imaging, model-based iterative reconstruction (MBIR) algorithms are widely adopted, but they require proper prior knowledge assumptions in the sinogram and/or image domains and involve tedious manual optimization of multiple parameters. In this paper, we propose a deep learning (DL)-based strategy for MBIR to simultaneously address prior knowledge design and MBIR parameter selection in one optimization framework. Specifically, a parameterized plug-and-play alternating direction method of multipliers (3pADMM) is proposed for the general penalized weighted least-squares model, and then, by adopting the basic idea of DL, the parameterized plug-and-play (3p) prior and the related parameters are optimized simultaneously in a single framework using a large number of training data. The main contribution of this paper is that the 3p prior and the related parameters in the proposed 3pADMM framework can be supervised and optimized simultaneously to achieve robust LdCT reconstruction performance. Experimental results obtained on clinical patient datasets demonstrate that the proposed method can achieve promising gains over existing algorithms for LdCT image reconstruction in terms of noise-induced artifact suppression and edge detail preservation. Delineation of the left ventricular cavity, myocardium, and right ventricle from cardiac magnetic resonance images (multi-slice 2-D cine MRI) is a common clinical task to establish diagnosis. The automation of the corresponding tasks has thus been the subject of intense research over the past decades. In this paper, we introduce the “Automatic Cardiac Diagnosis Challenge” dataset (ACDC), the largest publicly available and fully annotated dataset for the purpose of cardiac MRI (CMR) assessment. The dataset contains data from 150 multi-equipments CMRI recordings with reference measurements and classification from two medical experts. The overarching objective of this paper is to measure how far state-of-the-art deep learning methods can go at assessing CMRI, i.e., segmenting the myocardium and the two ventricles as well as classifying pathologies. In the wake of the 2017 MICCAI-ACDC challenge, we report results from deep learning methods provided by nine research groups for the segmentation task and four groups for the classification task. Results show that the best methods faithfully reproduce the expert analysis, leading to a mean value of 0.97 correlation score for the automatic extraction of clinical indices and an accuracy of 0.96 for automatic diagnosis. These results clearly open the door to highly accurate and fully automatic analysis of cardiac CMRI. We also identify scenarios for which deep learning methods are still failing. Accurately locating the fovea is a prerequisite for developing computer aided diagnosis (CAD) of retinal diseases. In colour fundus images of the retina, the fovea is a fuzzy region lacking prominent visual features and this makes it difficult to directly locate the fovea. While traditional methods rely on explicitly extracting image features from the surrounding structures such as the optic disc and various vessels to infer the position of the fovea, deep learning based regression technique can implicitly model the relation between the fovea and other nearby anatomical structures to determine the location of the fovea in an end-to-end fashion. Although promising, using deep learning for fovea localisation also has many unsolved challenges. In this paper, we present a new end-to-end fovea localisation method based on a hierarchical coarse-to-fine deep regression neural network. The innovative features of the new method include a multi-scale feature fusion technique and a self-attention technique to exploit location, semantic, and contextual information in an integrated framework, a multi-field-of-view (multi-FOV) feature fusion technique for context-aware feature learning and a Gaussian-shift-cropping method for augmenting effective training data. We present extensive experimental results on two public databases and show that our new method achieved state-of-the-art performances. We also present a comprehensive ablation study and analysis to demonstrate the technical soundness and effectiveness of the overall framework and its various constituent components. Nuclei segmentation is a fundamental task in histopathology image analysis. Typically, such segmentation tasks require significant effort to manually generate accurate pixel-wise annotations for fully supervised training. To alleviate such tedious and manual effort, in this paper we propose a novel weakly supervised segmentation framework based on partial points annotation, i.e., only a small portion of nuclei locations in each image are labeled. The framework consists of two learning stages. In the first stage, we design a semi-supervised strategy to learn a detection model from partially labeled nuclei locations. Specifically, an extended Gaussian mask is designed to train an initial model with partially labeled data. Then, self-training with background propagation is proposed to make use of the unlabeled regions to boost nuclei detection and suppress false positives. In the second stage, a segmentation model is trained from the detected nuclei locations in a weakly-supervised fashion. Two types of coarse labels with complementary information are derived from the detected points and are then utilized to train a deep neural network. The fully-connected conditional random field loss is utilized in training to further refine the model without introducing extra computational complexity during inference. The proposed method is extensively evaluated on two nuclei segmentation datasets. The experimental results demonstrate that our method can achieve competitive performance compared to the fully supervised counterpart and the state-of-the-art methods while requiring significantly less annotation effort. Shortage of fully annotated datasets has been a limiting factor in developing deep learning based image segmentation algorithms and the problem becomes more pronounced in multi-organ segmentation. In this paper, we propose a unified training strategy that enables a novel multi-scale deep neural network to be trained on multiple partially labeled datasets for multi-organ segmentation. In addition, a new network architecture for multi-scale feature abstraction is proposed to integrate pyramid input and feature analysis into a U-shape pyramid structure. To bridge the semantic gap caused by directly merging features from different scales, an equal convolutional depth mechanism is introduced. Furthermore, we employ a deep supervision mechanism to refine the outputs in different scales. To fully leverage the segmentation features from all the scales, we design an adaptive weighting layer to fuse the outputs in an automatic fashion. All these mechanisms together are integrated into a Pyramid Input Pyramid Output Feature Abstraction Network (PIPO-FAN). Our proposed method was evaluated on four publicly available datasets, including BTCV, LiTS, KiTS and Spleen, where very promising performance has been achieved. Deep learning approaches have demonstrated remarkable progress in automatic Chest X-ray analysis. The data-driven feature of deep models requires training data to cover a large distribution. Therefore, it is substantial to integrate knowledge from multiple datasets, especially for medical images. However, learning a disease classification model with extra Chest X-ray (CXR) data is yet challenging. Recent researches have demonstrated that performance bottleneck exists in joint training on different CXR datasets, and few made efforts to address the obstacle. In this paper, we argue that incorporating an external CXR dataset leads to imperfect training data, which raises the challenges. Specifically, the imperfect data is in two folds: domain discrepancy, as the image appearances vary across datasets; and label discrepancy, as different datasets are partially labeled. To this end, we formulate the multi-label thoracic disease classification problem as weighted independent binary tasks according to the categories. For common categories shared across domains, we adopt task-specific adversarial training to alleviate the feature differences. For categories existing in a single dataset, we present uncertainty-aware temporal ensembling of model predictions to mine the information from the missing labels further. In this way, our framework simultaneously models and tackles the domain and label discrepancies, enabling superior knowledge mining ability. We conduct extensive experiments on three datasets with more than 360,000 Chest X-ray images. Our method outperforms other competing models and sets state-of-the-art performance on the official NIH test set with 0.8349 AUC, demonstrating its effectiveness of utilizing the external dataset to improve the internal classification. Accurate segmentation of uterus, uterine fibroids, and spine from MR images is crucial for high intensity focused ultrasound (HIFU) therapy but remains still difficult to achieve because of 1) the large shape and size variations among individuals, 2) the low contrast between adjacent organs and tissues, and 3) the unknown number of uterine fibroids. To tackle this problem, in this paper, we propose a large kernel Encoder-Decoder Network based on a 2D segmentation model. The use of this large kernel can capture multi-scale contexts by enlarging the valid receptive field. In addition, a deep multiple atrous convolution block is also employed to enlarge the receptive field and extract denser feature maps. Automated prostate segmentation in MRI is highly demanded for computer-assisted diagnosis. Recently, a variety of deep learning methods have achieved remarkable progress in this task, usually relying on large amounts of training data. Due to the nature of scarcity for medical images, it is important to effectively aggregate data from multiple sites for robust model training, to alleviate the insufficiency of single-site samples. However, the prostate MRIs from different sites present heterogeneity due to the differences in scanners and imaging protocols, raising challenges for effective ways of aggregating multi-site data for network training. In this paper, we propose a novel multi-site network (MS-Net) for improving prostate segmentation by learning robust representations, leveraging multiple sources of data. To compensate for the inter-site heterogeneity of different MRI datasets, we develop Domain-Specific Batch Normalization layers in the network backbone, enabling the network to estimate statistics and perform feature normalization for each site separately. Considering the difficulty of capturing the shared knowledge from multiple datasets, a novel learning paradigm, i.e., Multi-site-guided Knowledge Transfer, is proposed to enhance the kernels to extract more generic representations from multi-site data. Extensive experiments on three heterogeneous prostate MRI datasets demonstrate that our MS-Net improves the performance across all datasets consistently, and outperforms state-of-the-art methods for multi-site learning. Differential phase-contrast computed tomography (DPC-CT) is a powerful analysis tool for soft-tissue and low-atomic-number samples. Limited by the implementation conditions, DPC-CT with incomplete projections happens quite often. Conventional reconstruction algorithms face difficulty when given incomplete data. They usually involve complicated parameter selection operations, which are also sensitive to noise and are time-consuming. In this paper, we report a new deep learning reconstruction framework for incomplete data DPC-CT. It involves the tight coupling of the deep learning neural network and DPC-CT reconstruction algorithm in the domain of DPC projection sinograms. The estimated result is not an artifact caused by the incomplete data, but a complete phase-contrast projection sinogram. After training, this framework is determined and can be used to reconstruct the final DPC-CT images for a given incomplete projection sinogram. Taking the sparse-view, limited-view and missing-view DPC-CT as examples, this framework is validated and demonstrated with synthetic and experimental data sets. Compared with other methods, our framework can achieve the best imaging quality at a faster speed and with fewer parameters. Recent advances in deep learning for medical image segmentation demonstrate expert-level accuracy. However, application of these models in clinically realistic environments can result in poor generalization and decreased accuracy, mainly due to the domain shift across different hospitals, scanner vendors, imaging protocols, and patient populations etc. Common transfer learning and domain adaptation techniques are proposed to address this bottleneck. However, these solutions require data (and annotations) from the target domain to retrain the model, and is therefore restrictive in practice for widespread model deployment. Ideally, we wish to have a trained (locked) model that can work uniformly well across unseen domains without further training. In this paper, we propose a deep stacked transformation approach for domain generalization. Specifically, a series of ${n}$ stacked transformations are applied to each image during network training. The underlying assumption is that the “expected” domain shift for a specific medical imaging modality could be simulated by applying extensive data augmentation on a single source domain, and consequently, a deep model trained on the augmented “big” data (BigAug) could generalize well on unseen domains. We exploit four surprisingly effective, but previously understudied, image-based characteristics for data augmentation to overcome the domain generalization problem. We train and evaluate the BigAug model (with ${n}={9}$ transformations) on three different 3D segmentation tasks (prostate gland, left atrial, left ventricle) covering two medical imaging modalities (MRI and ultrasound) involving eight publicly available challenge datasets. The results show that when training on relatively small dataset (n = 10~32 volumes, depending on the size of the available datasets) from a single source domain: (i) BigAug models degrade an average of 11%(Dice score change) from source to unseen domain, substantially better than conventional augmentation (degrading 39%) and CycleGAN-based domain adaptation method (degrading 25%), (ii) BigAug is better than “shallower” stacked transforms (i.e. those with fewer transforms) on unseen domains and demonstrates modest improvement to conventional augmentation on the source domain, (iii) after training with BigAug on one source domain, performance on an unseen domain is similar to training a model from scratch on that domain when using the same number of training samples. When training on large datasets (n = 465 volumes) with BigAug, (iv) application to unseen domains reaches the performance of state-of-the-art fully supervised models that are trained and tested on their source domains. These findings establish a strong benchmark for the study of domain generalization in medical imaging, and can be generalized to the design of highly robust deep segmentation models for clinical deployment. The detection of retinal vessel is of great importance in the diagnosis and treatment of many ocular diseases. Many methods have been proposed for vessel detection. However, most of the algorithms neglect the connectivity of the vessels, which plays an important role in the diagnosis. In this paper, we propose a novel method for retinal vessel detection. The proposed method includes a dense dilated network to get an initial detection of the vessels and a probability regularized walk algorithm to address the fracture issue in the initial detection. The dense dilated network integrates newly proposed dense dilated feature extraction blocks into an encoder-decoder structure to extract and accumulate features at different scales. A multi-scale Dice loss function is adopted to train the network. To improve the connectivity of the segmented vessels, we also introduce a probability regularized walk algorithm to connect the broken vessels. The proposed method has been applied on three public data sets: DRIVE, STARE and CHASE_DB1. The results show that the proposed method outperforms the state-of-the-art methods in accuracy, sensitivity, specificity and also area under receiver operating characteristic curve. Accurate and reliable segmentation of the prostate gland using magnetic resonance (MR) imaging has critical importance for the diagnosis and treatment of prostate diseases, especially prostate cancer. Although many automated segmentation approaches, including those based on deep learning have been proposed, the segmentation performance still has room for improvement due to the large variability in image appearance, imaging interference, and anisotropic spatial resolution. In this paper, we propose the 3D adversarial pyramid anisotropic convolutional deep neural network (3D APA-Net) for prostate segmentation in MR images. This model is composed of a generator (i.e., 3D PA-Net) that performs image segmentation and a discriminator (i.e., a six-layer convolutional neural network) that differentiates between a segmentation result and its corresponding ground truth. The 3D PA-Net has an encoder-decoder architecture, which consists of a 3D ResNet encoder, an anisotropic convolutional decoder, and multi-level pyramid convolutional skip connections. The anisotropic convolutional blocks can exploit the 3D context information of the MR images with anisotropic resolution, the pyramid convolutional blocks address both voxel classification and gland localization issues, and the adversarial training regularizes 3D PA-Net and thus enables it to generate spatially consistent and continuous segmentation results. We evaluated the proposed 3D APA-Net against several state-of-the-art deep learning-based segmentation approaches on two public databases and the hybrid of the two. Current deep supervised learning methods typically require large amounts of labeled data for training. Since there is a significant cost associated with clinical data acquisition and labeling, medical datasets used for training these models are relatively small in size. In this paper, we aim to alleviate this limitation by proposing a variational generative model along with an effective data augmentation approach that utilizes the generative model to synthesize data. In our approach, the model learns the probability distribution of image data conditioned on a latent variable and the corresponding labels. The trained model can then be used to synthesize new images for data augmentation. We demonstrate the effectiveness of the approach on two independent clinical datasets consisting of ultrasound images of the spine and magnetic resonance images of the brain. For the spine dataset, a baseline and a residual model achieve an accuracy of 85% and 92%, respectively, using our method compared to 78% and 83% using a conventional training approach for image classification task. Detecting acoustic shadows in ultrasound images is important in many clinical and engineering applications. Real-time feedback of acoustic shadows can guide sonographers to a standardized diagnostic viewing plane with minimal artifacts and can provide additional information for other automatic image analysis algorithms. However, automatically detecting shadow regions using learning-based algorithms is challenging because pixel-wise ground truth annotation of acoustic shadows is subjective and time consuming. In this paper, we propose a weakly supervised method for automatic confidence estimation of acoustic shadow regions. Our method is able to generate a dense shadow-focused confidence map. In our method, a shadow-seg module is built to learn general shadow features for shadow segmentation, based on global image-level annotations as well as a small number of coarse pixel-wise shadow annotations. A transfer function is introduced to extend the obtained binary shadow segmentation to a reference confidence map. In addition, a confidence estimation network is proposed to learn the mapping between input images and the reference confidence maps. This network is able to predict shadow confidence maps directly from input images during inference. We use evaluation metrics such as DICE, inter-class correlation, and so on, to verify the effectiveness of our method. Our method is more consistent than human annotation and outperforms the state-of-the-art quantitatively in shadow segmentation and qualitatively in confidence estimation of shadow regions. Furthermore, we demonstrate the applicability of our method by integrating shadow confidence maps into tasks such as ultrasound image classification, multi-view image fusion, and automated biometric measurements. Edges tend to be over-smoothed in total variation (TV) regularized under-sampled images. In this paper, symmetric residual convolutional neural network (SR-CNN), a deep learning based model, was proposed to enhance the sharpness of edges and detailed anatomical structures in under-sampled cone-beam computed tomography (CBCT). For training, CBCT images were reconstructed using TV-based method from limited projections simulated from the ground truth CT, and were fed into SR-CNN, which was trained to learn a restoring pattern from under-sampled images to the ground truth. For testing, under-sampled CBCT was reconstructed using TV regularization and was then augmented by SR-CNN. Performance of SR-CNN was evaluated using phantom and patient images of various disease sites acquired at different institutions both qualitatively and quantitatively using structure similarity (SSIM) and peak signal-to-noise ratio (PSNR). SR-CNN substantially enhanced image details in the TV-based CBCT across all experiments. In the patient study using real projections, SR-CNN augmented CBCT images reconstructed from as low as 120 half-fan projections to image quality comparable to the reference fully-sampled FDK reconstruction using 900 projections. In the tumor localization study, improvements in the tumor localization accuracy were made by the SR-CNN augmented images compared with the conventional FDK and TV-based images. SR-CNN demonstrated robustness against noise levels and projection number reductions and generalization for various disease sites and datasets from different institutions. Overall, the SR-CNN-based image augmentation technique was efficient and effective in considerably enhancing edges and anatomical structures in under-sampled 3D/4D-CBCT, which can be very valuable for image-guided radiotherapy. T1-weighted image (T1WI) and T2-weighted image (T2WI) are the two routinely acquired magnetic resonance (MR) modalities that can provide complementary information for clinical and research usages. However, the relatively long acquisition time makes the acquired image vulnerable to motion artifacts. To speed up the imaging process, various algorithms have been proposed to reconstruct high-quality images from under-sampled k-space data. However, most of the existing algorithms only rely on mono-modality acquisition for the image reconstruction. In this paper, we propose to combine complementary MR acquisitions (i.e., T1WI and under-sampled T2WI particularly) to reconstruct the high-quality image (i.e., corresponding to the fully sampled T2WI). To the best of our knowledge, this is the first work to fuse multi-modal MR acquisitions through deep learning to speed up the reconstruction of a certain target image. Specifically, we present a novel deep learning approach, namely Dense-Unet, to accomplish the reconstruction task. The proposed Dense-Unet requires fewer parameters and less computation, while achieving promising performance. Our results have shown that Dense-Unet can reconstruct a three-dimensional T2WI volume in less than 10 s with an under-sampling rate of 8 for the k-space and negligible aliasing artifacts or signal-noise-ratio loss. Experiments also demonstrate excellent transferring capability of Dense-Unet when applied to the datasets acquired by different MR scanners. Various types of atherosclerotic plaque and varying grades of stenosis could lead to different management of patients with a coronary artery disease. Therefore, it is crucial to detect and classify the type of coronary artery plaque, as well as to detect and determine the degree of coronary artery stenosis. This paper includes retrospectively collected clinically obtained coronary CT angiography (CCTA) scans of 163 patients. In these, the centerlines of the coronary arteries were extracted and used to reconstruct multi-planar reformatted (MPR) images for the coronary arteries. To define the reference standard, the presence and the type of plaque in the coronary arteries (no plaque, non-calcified, mixed, calcified), as well as the presence and the anatomical significance of coronary stenosis (no stenosis, non-significant, i.e., <50% luminal narrowing, and significant, i.e., ≥50% luminal narrowing) were manually annotated in the MPR images by identifying the start- and end-points of the segment of the artery affected by the plaque. To perform an automatic analysis, a multi-task recurrent convolutional neural network is applied on coronary artery MPR images. First, a 3D convolutional neural network is utilized to extract features along the coronary artery. Subsequently, the extracted features are aggregated by a recurrent neural network that performs two simultaneous multi-class classification tasks. In the first task, the network detects and characterizes the type of the coronary artery plaque. In the second task, the network detects and determines the anatomical significance of the coronary artery stenosis. The network was trained and tested using the CCTA images of 98 and 65 patients, respectively. For detection and characterization of coronary plaque, the method was achieved an accuracy of 0.77. For detection of stenosis and determination of its anatomical significance, the method was achieved an accuracy of 0.80. The results demonstrate that automatic detection and classification of coronary artery plaque and stenosis are feasible. Machine learning algorithms can have difficulties adapting to data from different sources, for example from different imaging modalities. We present and analyze three techniques for unsupervised cross-modality feature learning, using a shared autoencoder-like convolutional network that learns a common representation from multi-modal data. We investigate a form of feature normalization, a learning objective that minimizes cross-modality differences, and modality dropout, in which the network is trained with varying subsets of modalities. We measure the same-modality and cross-modality classification accuracies and explore whether the models learn modality-specific or shared features. This paper presents experiments on two public data sets, with knee images from two MRI modalities, provided by the Osteoarthritis Initiative, and brain tumor segmentation on four MRI modalities from the BRATS challenge. All three approaches improved the cross-modality classification accuracy, with modality dropout and per-feature normalization giving the largest improvement. We observed that the networks tend to learn a combination of cross-modality and modality-specific features. Overall, a combination of all three methods produced the most cross-modality features and the highest cross-modality classification accuracy, while maintaining most of the same-modality accuracy. Medical imaging plays a critical role in various clinical applications. However, due to multiple considerations such as cost and radiation dose, the acquisition of certain image modalities may be limited. Thus, medical image synthesis can be of great benefit by estimating a desired imaging modality without incurring an actual scan. In this paper, we propose a generative adversarial approach to address this challenging problem. Specifically, we train a fully convolutional network (FCN) to generate a target image given a source image. To better model a nonlinear mapping from source to target and to produce more realistic target images, we propose to use the adversarial learning strategy to better model the FCN. Moreover, the FCN is designed to incorporate an image-gradient-difference-based loss function to avoid generating blurry target images. Long-term residual unit is also explored to help the training of the network. We further apply Auto-Context Model to implement a context-aware deep convolutional adversarial network. Experimental results show that our method is accurate and robust for synthesizing target images from the corresponding source images. In particular, we evaluate our method on three datasets, to address the tasks of generating CT from MRI and generating 7T MRI from 3T MRI images. Goal: Automatic segmentation of brainstem gliomas and prediction of genotype (H3 K27M) mutation status based on magnetic resonance (MR) images are crucial but challenging tasks for computer-aided diagnosis in neurosurgery. In this paper, we present a novel cascaded deep convolutional neural network (CNN) to address these two challenging tasks simultaneously. Methods: Our novel segmentation task contains two feature-fusion modules: the Gaussian-pyramid multiscale input features-fusion technique and the brainstem-region feature enhancement. The aim is to resolve very difficult problems in brainstem glioma segmentation. Our prediction model combines CNN features and support-vector-machine classifier to automatically predict genotypes without region-of-interest labeled-MR images and is learned jointly with the segmentation task. First, Gaussian-pyramid multiscale input feature fusion is added to our glioma-segmentation task to solve the problems of size variety and weak brainstem-gliomas boundaries. Second, the two feature-fusion modules provide both local and global contexts to retain higher frequency details for sharper tumor boundaries, handling the problem of the large variation of tumor shape, and volume resolution. Results and Conclusion: Experiments demonstrate that our cascaded CNN method achieves not only a good tumor segmentation result with a high Dice similarity coefficient of 77.03%, but also a competitive genotype prediction result with an average accuracy of 94.85% upon fivefold cross-validation. Acute ischemic stroke is recognized as a common cerebral vascular disease in aging people. Accurate diagnosis and timely treatment can effectively improve the blood supply of the ischemic area and reduce the risk of disability or even death. Understanding the location and size of infarcts plays a critical role in the diagnosis decision. However, manual localization and quantification of stroke lesions are laborious and time-consuming. In this paper, we propose a novel automatic method to segment acute ischemic stroke from diffusion weighted images (DWIs) using deep 3-D convolutional neural networks (CNNs). Our method can efficiently utilize 3-D contextual information and automatically learn very discriminative features in an end-to-end and data-driven way. To relieve the difficulty of training very deep 3-D CNN, we equip our network with dense connectivity to enable the unimpeded propagation of information and gradients throughout the network. We train our model with Dice objective function to combat the severe class imbalance problem in data. A DWI data set containing 242 subjects (90 for training, 62 for validation, and 90 for testing) with various types of acute ischemic stroke was constructed to evaluate our method. Our model achieved high performance on various metrics (Dice similarity coefficient: 79.13%, lesionwise precision: 92.67%, and lesionwise F1 score: 89.25%), outperforming the other state-of-the-art CNN methods by a large margin. We also evaluated the model on ISLES2015-SSIS data set and achieved very competitive performance, which further demonstrated its generalization capacity.
