In this paper, we review some critical issues regarding carbon cycling in Amazonia, as revealed by several studies conducted in the Large Scale Biosphere Atmosphere Experiment in Amazonia (LBA). We evaluate both the contribution of this magnificent biome for the global net primary productivity/net ecosystem exchange (NPP/NEE) and the feedbacks of climate change on the dynamics of Amazonia. In order to place Amazonia in a global perspective and make the carbon flux obtained through the LBA project comparable with global carbon budgets, we extrapolated NPP/NEE values found by LBA studies to the entire area of the Brazilian Amazon covered by rainforest. The carbon emissions due to land use changes for the tropical regions of the world produced values from 0.96 to 2.4 Pg C year−1, while atmospheric CO2 inversion models have recently indicated that tropical lands in the Americas could be exchanging a net 0.62±1.15 Pg C year−1 with the atmosphere. The difference calculated from these two methods would imply a local sink of approximately 1.6–1.7 Pg C year−1, or a source of 0.85 ton C ha−1 year−1. Using our crude extrapolation of LBA values for the Amazon forests (5 million km2) we estimate a range for the C flux in the region of −3.0 to 0.75 Pg C year−1. The exercise here does not account for environmental variability across the region, but it is an important driver for present and future studies linking local process (i.e. nutrient availability, photosynthetic capacity, and so forth) to global and regional dynamic approaches. The humid forests of Amazonia are experiencing longer and more intense dry seasons, which are predicted to intensify by the end of the 21st century. Although tree species often have long generation times, they may still have the capacity to rapidly respond to changing climatic conditions through adaptive phenotypic plasticity. We, therefore, predicted that Amazonian trees have shifted their leaf morphology in response to the recent drier climate. We tested this prediction by analysing historical herbarium specimens of six Amazonian tree species collected over a 60-year period and comparing changes in leaf morphology with historical precipitation data. Moreover, we explored spatial and temporal biases in herbarium specimens and accounted for their potentially confounding effect in our analysis. We found pronounced biases in herbarium specimens, with nearly 20% of specimens collected in close geographic proximity and around the 1975s. When accounting for such biases, our results indicate a trend of decreasing leaf size after the 1970s, which may have been spurred by an observed reduction in rainfall. Our findings support the hypothesis that (some) Amazonian trees have the capacity to adaptively change their leaf phenotypes in response to the recent drier climate. We report results from a large-scale nutrient fertilization experiment along a 'megadiverse' (154 unique species were included in the study) 3,000-m elevation transect in the Peruvian Andes and adjacent lowland Amazonia. Our objectives were to test if nitrogen (N) and phosphorus (P) limitation shift along this elevation gradient, and to determine how an alleviation of nutrient limitation would manifest in ecosystem changes. Tree height decreased with increasing elevation, but leaf area index (LAI) and diameter at breast height (DBH) did not vary with elevation. Leaf N:P decreased with increasing elevation (from 24 at 200 m to 11 at 3,000 m), suggesting increased N limitation and decreased P limitation with increasing elevation. After 4 years of fertilization (N, P, N + P), plots at the lowland site (200 m) fertilized with N + P showed greater relative growth rates in DBH than did the control plots; no significant differences were evident at the 1,000 m site, and plots fertilized with N at the highest elevation sites (1,500, 3,000 m) showed greater relative growth rates in DBH than did the control plots, again suggesting increased N constraint with elevation. Across elevations in general N fertilization led to an increase in microbial respiration, while P and N + P addition led to an increase in root respiration and corresponding decrease in hyphal respiration. There was no significant canopy response (LAI, leaf nutrients) to fertilization, suggesting that photosynthetic capacity was not N or P limited in these ecosystems. In sum, our study significantly advances ecological understanding of nutrient cycling and ecosystem response in a region where our collective knowledge and data are sparse: we demonstrate N limitation in high elevation tropical montane forests, N and P co-limitation in lowland Amazonia, and a nutrient limitation response manifested not in canopy changes, but rather in stem and belowground changes. Species’ functional traits may help determine rates of carbon gain, with physiological and morphological trade-offs relating to shade tolerance affecting photosynthetic capacity and carbon allocation strategies. However, few studies have examined these trade-offs from the perspective of whole-plant biomass gain of adult trees. We compared tree-level annual diameter increments and annual above-ground biomass (AGB) increments in eight long-term plots in hyper-diverse northwest Amazonia to wood density (ρ; a proxy for shade tolerance), whilst also controlling for resource supply (light and soil fertility). ρ and annual diameter increment were negatively related, confirming expected differences in allocation associated with shade tolerance, such that light-demanding species allocate a greater proportion of carbon to diameter gain at the expense of woody tissue density. However, contrary to expectations, we found a positive relationship between ρ and annual AGB increment in more fertile sites, although AGB gain did not differ significantly with ρ class on low-fertility sites. Whole-plant carbon gain may be greater in shade-tolerant species due to higher total leaf area, despite lower leaf-level carbon assimilation rates. Alternatively, rates of carbon loss may be higher in more light-demanding species: higher rates of litterfall, respiration or allocation to roots, are all plausible mechanisms. We compare lizard assemblages of Cerrado and Amazonian savannas to test the ecological release hypothesis, which predicts that niche dimensions and abundance should be greater in species inhabiting isolated habitat patches with low species richness (Amazonian savannas and isolated Cerrado patches) when compared with nonisolated areas in central Cerrado with greater species richness. We calculated microhabitat and diet niche breadths with data from 14 isolated Cerrado patches and Amazon savanna areas and six central Cerrado populations. Morphological data were compared using average Euclidean distances, and lizard abundance was estimated using the number of lizards captured in pitfall traps over an extended time period. We found no evidence of ecological release with respect to microhabitat use, suggesting that historical factors are better microhabitat predictors than ecological factors. However, data from individual stomachs indicate that ecological release occurs in these areas for one species ( Tropidurus) but not others ( Ameiva ameiva, Anolis, Cnemidophorus, and Micrablepharus), suggesting that evolutionary lineages respond differently to environmental pressures, with tropidurids being more affected by ecological factors than polychrotids, teiids, and gymnophthalmids. We found no evidence that ecological release occurs in these areas using morphological data. Based on abundance data, our results indicate that the ecological release (density compensation) hypothesis is not supported: lizard species are not more abundant in isolated areas than in nonisolated areas. The ecology of species is highly conservative, varying little from assemblage to assemblage. Nevertheless, increases in niche breadth for some species indicate that ecological release occurs as well. According to the Janzen–Connell model, high mortality of seeds and seedlings in proximity to conspecific adults can help maintain species diversity in tropical forests. Using a natural population of big-leaf mahogany ( Swietenia macrophylla King), we tested the model’s mechanism by examining seed predation and juvenile recruitment in the forest understory and in treefall gaps in the vicinity of both isolated and clumped adults. We used tethered seeds placed in three types of exclosure plots: (1) complete access to seeds, (2) semi-access (access by small-sized seed predators) and (3) no access (all mammals excluded). Exclosure treatments were applied within the understory (both near and far from adults) and in gaps at eight fruiting adults in the late dry season (2001) and scored ten months later. Significantly more seeds were removed in canopy gaps near clumped adults than at isolated adults; otherwise, none of the treatment factors significantly influenced seed predation. In contrast, understory juvenile recruitment was significantly enhanced by distance from adults and was twice as high at isolated than clumped adults, providing novel support for the Janzen–Connell mechanism. No-access exclosures protected significantly more seeds than semi- and full-access exclosures, implicating small mammals in seed losses. Across the eight trees, juvenile recruitment in the no-access exclosures decreased significantly with conspecific adult densities, implicating non-mammalian density-responsive factor(s) in mortality following germination; likely a known specialist invertebrate herbivore. When all treatments were combined, conspecific adult basal area and total DBH explained 72 and 90% of variation in overall juvenile recruitment, respectively. Collectively, these results indicate that Janzen–Connell effects can operate in S. macrophylla, especially during the seed-to-seedling transition, and will likely reduce recruitment in areas of high conspecific densities.
